  • What meta-analysis can tell us about vulnerability of marine biodiversity to ocean acidification?

    • Ocean acidification has been proposed as a major threat for marine biodiversity. Hendriks et al. [Hendriks, I.E., Duarte, C.M., Alvarez, M., 2010. Vulnerability of marine biodiversity to ocean acidification: a meta-analysis. Estuarine, Coastal and Shelf Science, doi:10.1016/j.ecss.2009.11.022.] proposed an alternative view and suggested, based on a meta-analysis, that marine biota may be far more resistant to ocean acidification than hitherto believed. However, such a meta-analytical approach can mask more subtle features, for example differing sensitivities during the life-cycle of an organism. Using a similar metric on an echinoderm database, we show that key bottlenecks present in the life-cycle (e.g. larvae being more vulnerable than adults) and responsible for driving the whole species response may be hidden in a global meta-analysis. Our data illustrate that any ecological meta-analysis should be hypothesis driven, taking into account the complexity of biological systems, including all life-cycle stages and key biological processes. Available data allow us to conclude that near-future ocean acidification can/will have dramatic negative impact on some marine species, including echinoderms, with likely consequences at the ecosystem level.     • The atomic structure and spectra of ten tungsten ions have been calculated using the Flexible Atomic Code. The calculations yield energy levels, radiative lifetimes, spectral line positions, transition probability rates, and oscillator strengths for the tungsten ions isoelectronic to germanium, W42+, through vanadium, W51+. Collisional-radiative models for high-temperature, low-density plasmas have been implemented to produce line emissivities for X-ray transitions in the 1-4 keV (3-12 angstrom) spectral interval. The Ge-like through V-like W ions are important in nuclear fusion research where their spectra may provide diagnostic information on magnetically confined plasmas. (C) 2013 Elsevier Inc.     • Approaches to investigate biological processes have been of strong interest in the past few years and are the focus of several research areas like systems biology. Biological networks as representations of such processes are crucial for an extensive understanding of living beings. Due to their size and complexity, their growth and continuous change, as well as their compilation from databases on demand, researchers very often request novel network visualization, interaction and exploration techniques. In this chapter, we first provide background information that is needed for the interactive visual analysis of various biological networks. Fields such as (information) visualization, visual analytics and automatic layout of networks are highlighted and illustrated by a number of examples. Then, the state of the art in network visualization for the life sciences is presented together with a discussion of standards for the graphical representation of cellular networks and biological processes.

  • Rapid and Non-Destructive Determination of Fatty Acid Profile and Oil Content in Diverse Brassica carinata Germplasm Using Fourier-Transform Near-Infrared Spectroscopy

    • Brassica carinata is one of the oilseeds in the Brassicaceae family, possessing seed quality traits such as oil with various fatty acid profiles suitable for many industrial applications. Determination of such quality traits using conventional methods is often expensive, time-consuming, and destructive. In contrast, the Near-Infrared Spectroscopic (NIRS) technique has been proven fast, cost-effective, and non-destructive for the determination of seed compositions. This study aimed to demonstrate that NIRS is a rapid and non-destructive method for determining the fatty acid profile and oil content in diverse germplasms of B. carinata. A total of 96 genetically diverse B. carinata germplasms that include accessions, advanced breeding lines, and varieties were used in this study. Reference data sets were generated using gas chromatography and the Soxhlet oil extraction method for fatty acid profile and oil content, respectively. Spectra data were taken from the wavenumber range of 11,500 to 4000 cm-1 using the Fourier-transform near-infrared (FT-NIR) method. NIRS calibration equations were developed using partial least square (PLS) regression with OPUS software, version 7.5.1. Higher coefficient of determination (R-val(2)) and ratio of performance to deviation (RPD) > 3 were obtained for oleic acid (R-val(2) = 0.92, RPD = 3.6), linoleic acid (R-val(2) = 0.89, RPD = 3.2), linolenic acid (R2val = 0.93, RPD = 3.8), erucic acid (R2(val) = 0.92, RPD = 3.5), and oil content (R-val(2)= 0.93, RPD = 3.6). Thus, the NIRS calibration models for the aforementioned fatty acids and oil content were found to be strong enough for prediction. However, the calibration models for palmitic acid (R-val(2) = 0.78, RPD = 2.1) and stearic acid (R-val(2) = 0.75, RPD = 2.0) showed relatively smaller R-val(2) and thus became weaker in their prediction capacity. Despite their relatively lower R2, the calibration equations for palmitic and stearic acids could be used for approximate estimation and rough screening purposes. In conclusion, the calibration models that we have developed will be useful in applying NIRS as a high-throughput, non-destructive method for the screening of large germplasms in terms of their fatty acid profiles and oil content during the oil quality breeding efforts conducted on B. carinata.

  • Embedded declaratives, assertion and swear words

    • This article discusses embedded declaratives and their force of expressing assertion, a topic that was debated by Anna-Lena Wiklund and Marit Julien in both numbers of this working paper series 2009. Two questions are focused: “Is the assertedness of V2 de­claratives in Mainland Scandinavian structurally inherent?” and “Can also embedded non-V2 declaratives express assertion?” The answer here is yes on both questions, which means that I take a third position beside the ones raised in the previous debate. A swear word test, originally proposed by Julien, but rejected by Wiklund, is also scrutinized. It is shown that swear words actually can be used to discriminate between asserted and non-asserted declaratives. However, the dividing line does not go between V2 and non-V2 clauses, as assumed by Julien.
