  • The extended molecular envelope of the asymptotic giant branch star π1 Gruis as seen by ALMA II. The spiral-outflow observed at high-angular resolution

    • Context. This study is a follow up to the previous analysis of lower-angular resolution data in which the kinematics and structure of the circumstellar envelope (CSE) around the S-type asymptotic giant branch (AGB) star pi(1) Gruis were investigated. The AGB star has a known companion (at a separation of 400 AU) that cannot explain the strong deviations from spherical symmetry of the CSE. Recently, hydrodynamic simulations of mass transfer in closer binary systems have successfully reproduced the spiral-shaped CSEs found around a handful of sources. There is growing evidence for an even closer, undetected companion complicating the case of pi(1) Gruis further. Aims. The improved spatial resolution allows for the investigation of the complex circumstellar morphology and the search for imprints on the CSE of the third component. Methods. We have observed the (CO)-C-12 J = 3-2 line emission from pi(1) Gruis using both the compact and extended array of Atacama Large Millimeter/submillimeter Array (ALMA). The interferometric data have furthermore been combined with data from the ALMA total power array. The imaged brightness distribution has been used to constrain a non-local, non-local thermodynamic equilibrium 3D radiative transfer model of the CSE. Results. The high-angular resolution ALMA data have revealed the first example of a source on the AGB where both a faster bipolar outflow and a spiral pattern along the orbital plane can be seen in the gas envelope. The spiral can be traced in the low- to intermediate-velocity (13-25 km s(-1)) equatorial torus. The largest spiral-arm separation is approximate to 5.'' 5 and consistent with a companion with an orbital period of approximate to 330 yr and a separation of less than 70 AU. The kinematics of the bipolar outflow is consistent with it being created during a mass-loss eruption where the mass-loss rate from the system increased by at least a factor of five for 10-15 yr. Conclusions. The spiral pattern is the result of an undetected companion. The bipolar outflow is the result of a rather recent mass-loss eruption event.

  • Multigrid methods for cubic spline solution of two point (and 2D) boundary value problems

    • In this paper we propose a scheme based on cubic splines for the solution of the second order two point boundary value problems. The solution of the algebraic system is computed by using optimized multigrid methods. In particular the transformation of the stiffness matrix essentially in a block Toeplitz matrix and its spectral analysis allow to choose smoothers able to reduce error components related to the various frequencies and to obtain an optimal method. The main advantages of our strategy can be listed as follows: (i) a fourth order of accuracy combined with a quadratic conditioning matrix, (ii) a resulting matrix structure whose eigenvalues can be compactly described by a symbol (this information is the key for designing an optimal multigrid method). Finally, some numerics that confirm the predicted behavior of the method are presented and a discussion on the two dimensional case is given, together with few 2D numerical experiments.   • Crystal electric field splitting and f -electron hybridization in heavy-fermion CePt2In7

    • We use high-resolution angle-resolved photoemission spectroscopy to investigate the electronic structure of the antiferromagnetic heavy fermion compound CePt2In7, which is a member of the CeIn3-derived heavy fermion material family. Weak hybridization among 4f electron states and conduction bands was identified in CePt2In7 at low temperature much weaker than that in the other heavy fermion compounds like CeIrIn5 and CeRhIn5. The Ce 4f spectrum shows fine structures near the Fermi energy, reflecting the crystal electric field splitting of the 4f5/21 and 4f7/21 states. Also, we find that the Fermi surface has a strongly three-dimensional topology, in agreement with density-functional theory calculations.  © 2019 American Physical Society.

    • Taxonomic mycology struggles with what seems to be a perpetual shortage of resources. Logically, fungal taxonomists should therefore leverage every opportunity to highlight and visualize the importance of taxonomic work, the usefulness of taxonomic data far beyond taxonomy, and the integrative and collaborative nature of modern taxonomy at large. Is mycology really doing that, though? In this study, we went through ten years' worth (2009-2018) of species descriptions of extant fungal taxa - 1,097 studies describing at most ten new species - in five major mycological journals plus one plant journal. We estimated the frequency at which a range of key words, illustrations, and concepts related to ecology, geography, taxonomy, molecular data, and data availability were provided with the descriptions. We also considered a range of science-demographical aspects such as gender bias and the rejuvenation of taxonomy and taxonomists as well as public availability of the results. Our results show that the target audience of fungal specks descriptions appears to be other fungal taxonomists, because many aspects of the new species were presented only implicitly, if at all. Although many of the parameters we estimated show a gradual, and in some cases marked, change for the better over time, they still paint a somewhat bleak picture of mycological taxonomy as a male-dominated field where the wants and needs of an extended target audience are often not understood or even considered. This study hopes to leave a mark on the way fungal species are described by putting the focus on ways in which fungal taxonomy can better anticipate the end users of species descriptions - be they mycologists, other researchers, the public at large, or even algorithms. In the end, fungal taxonomy, too, is likely to benefit from such measures.

  • Detection of structural variations in densely-labelled optical DNA barcodes: A hidden Markov model approach

    • Large-scale genomic alterations play an important role in disease, gene expression, and chromosome evolution. Optical DNA mapping (ODM), commonly categorized into sparsely-labelled ODM and densely-labelled ODM, provides sequence-specific continuous intensity profiles (DNA barcodes) along single DNA molecules and is a technique well-suited for detecting such alterations. For sparsely-labelled barcodes, the possibility to detect large genomic alterations has been investigated extensively, while densely-labelled barcodes have not received as much attention. In this work, we introduce HMMSV, a hidden Markov model (HMM) based algorithm for detecting structural variations (SVs) directly in densely-labelled barcodes without access to sequence information. We evaluate our approach using simulated data-sets with 5 different types of SVs, and combinations thereof, and demonstrate that the method reaches a true positive rate greater than 80% for randomly generated barcodes with single variations of size 25 kilobases (kb). Increasing the length of the SV further leads to larger true positive rates. For a real data-set with experimental barcodes on bacterial plasmids, we successfully detect matching barcode pairs and SVs without any particular assumption of the types of SVs present. Instead, our method effectively goes through all possible combinations of SVs. Since ODM works on length scales typically not reachable with other techniques, our methodology is a promising tool for identifying arbitrary combinations of genomic alterations.

  • Facilitated sequence assembly using densely labeled optical DNA barcodes: A combinatorial auction approach

    • The output from whole genome sequencing is a set of contigs, i.e. short non-overlapping DNA sequences (sizes 1-100 kilobasepairs). Piecing the contigs together is an especially difficult task for previously unsequenced DNA, and may not be feasible due to factors such as the lack of sufficient coverage or larger repetitive regions which generate gaps in the final sequence. Here we propose a new method for scaffolding such contigs. The proposed method uses densely labeled optical DNA barcodes from competitive binding experiments as scaffolds. On these scaffolds we position theoretical barcodes which are calculated from the contig sequences. This allows us to construct longer DNA sequences from the contig sequences. This proof-of-principle study extends previous studies which use sparsely labeled DNA barcodes for scaffolding purposes. Our method applies a probabilistic approach that allows us to discard "foreign" contigs from mixed samples with contigs from different types of DNA. We satisfy the contig non-overlap constraint by formulating the contig placement challenge as a combinatorial auction problem. Our exact algorithm for solving this problem reduces computational costs compared to previous methods in the combinatorial auction field. We demonstrate the usefulness of the proposed scaffolding method both for synthetic contigs and for contigs obtained using Illumina sequencing for a mixed sample with plasmid and chromosomal DNA.
