  • Genome sequence, comparative analysis and haplotype structure of the domestic dog.

    • Here we report a high-quality draft genome sequence of the domestic dog (Canis familiaris), together with a dense map of single nucleotide polymorphisms (SNPs) across breeds. The dog is of particular interest because it provides important evolutionary information and because existing breeds show great phenotypic diversity for morphological, physiological and behavioural traits. We use sequence comparison with the primate and rodent lineages to shed light on the structure and evolution of genomes and genes. Notably, the majority of the most highly conserved non-coding sequences in mammalian genomes are clustered near a small subset of genes with important roles in development. Analysis of SNPs reveals long-range haplotypes across the entire dog genome, and defines the nature of genetic diversity within and across breeds. The current SNP map now makes it possible for genome-wide association studies to identify genes responsible for diseases and traits, with important consequences for human and companion animal health.

  • Tumor and immune cell profiling in breast cancer using highly multiplexed imaging mass cytometry single-cell technology demonstrates tumor heterogeneity and immune phenotypic abnormality in Ethiopian women

    • Background: Tumor heterogeneity represents a complex challenge to cancer treatment, disease recurrence, and patient survival. Imaging mass cytometry (IMC) is an emerging proteomic tool for cancer profiling in tumor tissue samples. IMC enables digital image analysis by multiplexed immunostaining of cells and proteins within tissue and preserves spatial relations within tumor environment. We have applied IMC based approach to study the heterogeneity of invasive breast carcinoma protein expression pattern in formalin fixed paraffin embedded tissues.Methods: A total of 10 region of interest (ROI) derived from 5 patients with primary invasive breast carcinoma representing three molecular subclasses (HR+/HER2-,HER2+/HR- and TNBC) were stained with a 30-marker IMC metal labeled antibody panel (α-SMA, EGFR, p53, CD33, CD16, CD163, CD11b, PDL1, CD31, CD45, D44,Vimentin, FoxP3, CD4, ECadherin, CD68, CD20, CD8a, Cytokeratin7, PD1, GranzymeB, Ki67, ColTypeI, CD3, CD45RO, HLADR, DARC & CD11c). Tissue imaging was done by quantifying the abundance of bound antibody with a Hyperion IMC. MCD Viewer was used for visualization purpose and to export raw 16-bit tiff images for segmentation on CellProfiler. Segmentation masks were combined with the individual tiff files to extract single-cell information from each individual image. HistoCAT was applied to perform unbiased clustering of cell populations using the PhenoGraph algorithm and clustered cell populations was overlaid on t-SNE plot. The relative marker expression was used to generate heat-maps and each cluster was manually assigned a phenotype based on its expression profile.Results: The t-SNE generated from each ROI revealed different distinct cell populations and we report the presence of diverse tumor and immune cell populations in our samples. The (min, max) number of PhenoGraph clustered tumor cell populations in HR+/HER2-, HER2+ and TNBC Cases were (5,8) (7,9) and (5,7) respectively. Similarly, the (min, max) number of PhenoGraph clustered immune cell populations in HR+/HER2-, HER2+ and TNBC Cases were (5,8) (7,9) and (5,7) respectively. We also document the presence of inter and intra-tumor heterogeniety in expression of PD1 and PDL1 in all the tumor subtypes studied. Additionally, we report a phenotypic abnormality in the immune cell populations identified with dual or triple markers expression of the canonical CD antigens of T-Cells, B-Cells and macrophages.Conclusion: The current study demonstrates high-dimensional visualization with the simultaneous analysis of epithelial, immune, and stromal components using IMC can be used to explore cell populations in tumor tissue to quantify tumor heterogeneity or identification of novel clustering patterns that has potential for translational research and clinical practice. Significance: This study presents the potential of Imaging Mass Cytometry and single cell analysis algorithms in multiplex high throughput tumor tissue studies.

  • Electrospraying of colloidal nanoparticles for seeding of nanostructure growth

    • Nanometre-sized particles (1-100 nm) have unique properties receiving growing attention in wide areas of research. Here, a convenient method to deposit size-selected nanoparticles on surfaces by means of electrospraying colloidal suspensions in the aerosol phase is presented. We demonstrate the deposition of individual nanoparticles and the feasibility of this method in seeding gold particles for nanostructure growth. An advantage of the present method is the easy set-up and operation, using only commercially available machinery and substances. Problems regarding low deposition rates and colloidal remnants are approached, e. g. the aerosol flow is examined in a differential mobility analyser. This method is not material dependent and could be extended to deposit any colloidal particle.

    • The formation of deposition patterns in the cooling zone during operation of a horizontal evaporation/condensation nanoparticle generator was studied to obtain information about flow conditions during particle formation. Quartz reactor tubes were used together with a simple light attenuation measurement to characterize deposition as a function of axial location. Results for the onset and pattern of deposition for four different metals-indium, gallium, silver, and lead-were obtained, and size distributions for indium and gallium particle nanoparticles at different temperatures were measured. Distinct deposition bands could be observed resulting from vapor deposition, nanioparticle deposition, or a combination of both. The location or the bands varied with metal and evaporation temperature. Experimentally observed fluctuations in temperature, bimodal size distributions obtained at the highest furnace temperatures, as well as asymmetric deposition patterns suggested the How in the cooling portion of the generator is nonuniform, possibly as a result of buoyancy. These results are important for the design of nanoparticle generation systems, in that horizontal evaporation/condensation generators are often chosen on the basis of assumed simplicity with respect to flow, and this may not always be the case.

  • Aerosol phase generation of In-Se nanoparticles

    • Results on the generation and heat treatment of In-Se nanoparticles, made by heterogeneous condensation of selenium on indium nanoparticles synthesised via the evaporation/condensation route are reported. In-situ aerosol measurements are complemented with ex-situ analysis, to provide structural, morphological, and compositional information on the In-Se nanoparticles. Our results indicate that prior to heat treatment In-Se nanoparticles have a shape in the aerosol phase, similar to an asymmetric dumbbell. The bigger particle of the dumbbell structure is made up of amorphous Se, while the overall composition of the polycrystalline smaller particle is around InSe. The smaller particle has an intrinsic structure, and consists of different InSe-compounds, with a decreasing In content towards the shell. The shape of the In-Se nanoparticles is different in the aerosol phase and on the surface of the samples. The observed variety of particle sizes and shapes on the sample surface is shown to be partly due to the agglomeration of the aerosol phase binaries (i.e., dumbbells) via coalescence on the surface of the sample and wetting of the sample surface by the Se nanoparticles. These processes make the bigger particle of the dumbbell structure appear almost perfectly hemispherical on the sample surfaces. During heat treatment at lower temperatures mainly the evaporative removal of the big Se particle of the dumbbell structure will take place. Annealing of the smaller particles starts to dominate at temperatures above 240 degrees C and makes the composition of the small particles closer to that of the thermodynamically most favoured In2Se3.

  • Compaction of agglomerates of aerosol nanoparticles: A compilation of experimental data

    • The compacting behavior of agglomerated aerosol nanoparticles in the size range between 7 and 150 nm was investigated using available literature data. We observed a characteristic behavior, which can be described by three separate steps. When comparing the first step, the compaction from agglomerates into spherules, differences could be observed for nanoparticles of different materials. It is seen from the available data that smaller particles compact at lower temperatures. For most materials where data available (Ag, Au, Fe, W, PbS and SnO2), the compaction temperatures were found to lie in a temperature interval, between 1/3 and 1/2 of the bulk melting temperature. For the data available on TiO2, on the other hand, the compaction temperature corresponds to about 2/3 of the bulk melting temperature. Thus, a fundamental difference might exist in the sintering behavior of titania as compared with other materials. This difference may be attributed to a lower degree of cleanliness of the titania particles.
