  • xrd_simulator: 3D X-ray diffraction simulation software supporting 3D polycrystalline microstructure morphology descriptions

    • An open source Python package named xrd_simulator, capable of simulating geometrical interactions between a monochromatic X-ray beam and a polycrystalline microstructure, is described and demonstrated. The software can simulate arbitrary intragranular lattice variations of single crystals embedded within a multiphase 3D aggregate by making use of a tetrahedral mesh representation where each element holds an independent lattice. By approximating the X-ray beam as an arbitrary convex polyhedral region in space and letting the sample be moved continuously through arbitrary rigid motions, data from standard and non-standard measurement sequences can be simulated. This implementation is made possible through analytical solutions to a modified, time-dependent version of the Laue equations. The software, which primarily targets three-dimensional X-ray diffraction microscopy (high-energy X-ray diffraction microscopy) type experiments, enables the numerical exploration of which sample quantities can and cannot be reconstructed for a given acquisition scheme. Similarly, xrd_simulator targets investigations of different measurement sequences in relation to optimizing both experimental run times and sampling.

  • A role for serglycin proteoglycan in granular retention and processing of mast cell secretory granule components

    • In the absence of serglycin proteoglycans, connective tissue-type mast cells fail to assemble mature metachromatic secretory granules, and this is accompanied by a markedly reduced ability to store neutral proteases. However, the mechanisms behind these phenomena are not known. In this study, we addressed these issues by studying the functionality and morphology of secretory granules as well as the fate of the secretory granule proteases in bone marrow-derived mast cells from serglycin(+/+) and serglycin(-/-) mice. We show that functional secretory vesicles are formed in both the presence and absence of serglycin, but that dense core formation is defective in serglycin(-/-) mast cell granules. The low levels of mast cell proteases present in serglycin(-/-) cells had a granular location, as judged by immunohistochemistry, and were released following exposure to calcium ionophore, indicating that they were correctly targeted into secretory granules even in the absence of serglycin. In the absence of serglycin, the fates of the serglycin-dependent proteases differed, including preferential degradation, exocytosis or defective intracellular processing. In contrast, beta-hexosaminidase storage and release was not dependent on serglycin. Together, these findings indicate that the reduced amounts of neutral proteases in the absence of serglycin is not caused by missorting into the constitutive pathway of secretion, but rather that serglycin may be involved in the retention of the proteases after their entry into secretory vesicles.

  • A Fault-Driven Lightweight Process Improvement Approach

    • Process improvement is of high importance and with crucial impact on business and prosperity for software developing companies. The requirements on software are that it needs to be produced faster, cheaper and with higher quality. A recent trend in software development is the use of agile methods. The general idea of more lightweight approaches can also be applied to process improvement. The authors describe a fault-driven lightweight process improvement approach to be used between projects. The objective is to decrease the number of faults and hence shorten the project lead-time. The fault-driven process improvement approach sets focus on business requirements and relevance for the company associated. We discuss the need for a lightweight approach and introduce a lightweight process improvement method. It also reports on some findings from an industrial study and presents some conclusions.

  • Monitoring Fault Classification Agreement in an Industrial Context

    • Based on prior investigations and the request from a collaborative research partner, UIQ Technology, an investigation to develop an improved and more informative fault classification scheme was launched. The study investigates the level of agreement, a prerequisite for using a fault classification, between classifiers in an industrial setting. The method used is an experimental approach performed in an industrial setting for determining the agreement among classifiers facilitating for example Kappa statistics for determining the agreement. From the study it is concluded that the agreement within the industrial setting is higher than obtained in a previous study within an academic setting, but it is still in need of improvement. This leads to the conclusion that the experience within industry as well as the improved information structure in relation to the previous study aids agreement, but to reach a higher level of agreement, additional education is believed to be needed at the company.

  • SMSSVD : SubMatrix Selection Singular Value Decomposition

    • Motivation: High throughput biomedical measurements normally capture multiple overlaid biologically relevant signals and often also signals representing different types of technical artefacts like e.g. batch effects. Signal identification and decomposition are accordingly main objectives in statistical biomedical modeling and data analysis. Existing methods, aimed at signal reconstruction and deconvolution, in general, are either supervised, contain parameters that need to be estimated or present other types of ad hoc features. We here introduce SubMatrix Selection Singular Value Decomposition (SMSSVD), a parameter-free unsupervised signal decomposition and dimension reduction method, designed to reduce noise, adaptively for each low-rank-signal in a given data matrix, and represent the signals in the data in a way that enable unbiased exploratory analysis and reconstruction of multiple overlaid signals, including identifying groups of variables that drive different signals. Results: The SMSSVD method produces a denoised signal decomposition from a given data matrix. It also guarantees orthogonality between signal components in a straightforward manner and it is designed to make automation possible. We illustrate SMSSVD by applying it to several real and synthetic datasets and compare its performance to golden standard methods like PCA (Principal Component Analysis) and SPC (Sparse Principal Components, using Lasso constraints). The SMSSVD is computationally efficient and despite being a parameter-free method, in general, outperforms existing statistical learning methods.   • Biotransformation-coupled mutasynthesis for the generation of novel pristinamycin derivatives by engineering the phenylglycine residue

    • Streptogramins are the last line of defense antimicrobials with pristinamycin as a representative substance used as therapeutics against highly resistant pathogenic bacteria. However, the emergence of (multi)drug-resistant pathogens renders these valuable antibiotics useless; making it necessary to derivatize compounds for new compound characteristics, which is often difficult by chemical de novo synthesis due to the complex nature of the molecules. An alternative to substance derivatization is mutasynthesis. Herein, we report about a mutasynthesis approach, targeting the phenylglycine (Phg) residue for substance derivatization, a pivotal component of streptogramin antibiotics. Mutasynthesis with halogenated Phg(-like) derivatives altogether led to the production of two new derivatized natural compounds, as there are 6-chloropristinamycin I and 6-fluoropristinamycin I based on LC-MS/MS analysis. 6-Chloropristinamycin I and 6-fluoropristinamycin I were isolated by preparative HPLC, structurally confirmed using NMR spectroscopy and tested for antimicrobial bioactivity. In a whole-cell biotransformation approach using an engineered E. coli BL21(DE3) pET28-hmo/pACYC-bcd-gdh strain, Phg derivatives were generated fermentatively. Supplementation with the E. coli biotransformation fermentation broth containing 4-fluorophenylglycine to the pristinamycin mutasynthesis strain resulted in the production of 6-fluoropristinamycin I, demonstrating an advanced level of mutasynthesis. Here, we report the development of a mutasynthesis approach for the derivatisation of pristinamycin I based on the phenylglycine residue in combination with a biotransformation process for mutasynthon provision.

  • Search for the magnetic field of the O7.5 III star ξ Persei

    • Cyclical wind variability is an ubiquitous but as yet unexplained feature among OB stars. The O7.5 III(n)((f)) star ξ Persei is the brightest representative of this class on the Northern hemisphere. As its prominent cyclical wind properties vary on a rotational time scale (2 or 4 days) the star has been already for a long time a serious magnetic candidate. As the cause of this enigmatic behavior non-radial pulsations and/or a surface magnetic field are suggested. We present a preliminary report on our attempts to detect a magnetic field in this star with high-resolution measurements obtained with the spectropolarimeter Narval at TBL, France during 2 observing runs of 5 nights in 2006 and 5 nights in 2007. Only upper limits could be obtained, even with the longest possible exposure times. If the star hosts a magnetic field, its surface strength should be less than about 300 G. This would still be enough to disturb the stellar wind significantly. From our new data it seems that the amplitude of the known non-radial pulsations has changed within less than a year, which needs further investigation.
