  • The Global Soil Mycobiome consortium dataset for boosting fungal diversity research

    • Fungi are highly important biotic components of terrestrial ecosystems, but we still have a very limited understanding about their diversity and distribution. This data article releases a global soil fungal dataset of the Global Soil Mycobiome consortium (GSMc) to boost further research in fungal diversity, biogeography and macroecology. The dataset comprises 722,682 fungal operational taxonomic units (OTUs) derived from PacBio sequencing of full-length ITS and 18S-V9 variable regions from 3200 plots in 108 countries on all continents. The plots are supplied with geographical and edaphic metadata. The OTUs are taxonomically and functionally assigned to guilds and other functional groups. The entire dataset has been corrected by excluding chimeras, index-switch artefacts and potential contamination. The dataset is more inclusive in terms of geographical breadth and phylogenetic diversity of fungi than previously published data. The GSMc dataset is available over the PlutoF repository.

  • Electrical measurements of a multi-mode hybrid pixel detector ASIC for radiation detection

    • We present the first electrical measurements of an application-specific integrated circuit (ASIC) to be used in a hybrid pixel detector intended for dosimetry and radiation detection. The dosimeter has three programmable modes of operation: photon counting mode, energy integration mode, and dosimetry mode. The ASIC comprises a matrix of 16 by 16 (256 total) square pixels of 220 ÎŒm pitch, providing 12.4 mm 2 of segmented active area. Each pixel can be configured to operate in one of the three radiation measurement modes, with programmable-depth counters and shift registers to tailor the data word size and optimise the readout frame-rate in a given mode. The individual energies of impinging photons are determined through programmable analogue energy threshold discrimination, time over threshold measurement, or a combination thereof. Furthermore, the dosimetry mode contains 16 digital energy thresholds and automatically sorts data into 16 corresponding energy bin registers. The chip's output is therefore pre-processed charge spectra of the radiation field. This paper discusses results from measurements taken using programmable test-pulses to inject controlled stimuli into the pixel circuits.

  • Relationship between cloud condensation nuclei (CCN) concentration and aerosol optical depth in the Arctic region

    • To determine the direct and indirect effects of aerosols on climate, it is important to know the spatial and temporal variations in cloud condensation nuclei (CCN) concentrations. Although many types of CCN measurements are available, extensive CCN measurements are challenging because of the complexity and high operating cost, especially in remote areas. As aerosol optical depth (AOD) can be readily observed by remote sensing, many attempts have been made to estimate CCN concentrations from AOD. In this study, the CCN-AOD relationship is parameterized based on CCN ground measurements from the Zeppelin Observatory (78.91 degrees N, 11.89 degrees E, 474 m asl) in the Arctic region. The AOD measurements were obtained from the Ny-Alesund site (78.923 degrees N, 11.928 degrees E) and Modern-Era Retrospective Analysis for Research and Applications, Version 2 reanalysis. Our results show a CCN-AOD correlation with a coefficient of determination R-2 of 0.59. Three additional estimation models for CCN were presented based on the following data: (i) in situ aerosol chemical composition, (ii) in situ aerosol optical properties, and (iii) chemical composition of AOD obtained from reanalysis data. The results from the model using in situ aerosol optical properties reproduced the observed CCN concentration most efficiently, suggesting that the contribution of BC to CCN concentration should be considered along with that of sulfate.

    • The MEGA experiment, which is a search for the decay murarregamma with a branching ratio sensitivity of about 10-13, employs highly modular, fast detectors, state-of-the-art electronics, and a staged trigger with on-line filters. The detectors are contained in a 1.5-T solenoidal field produced by a superconducting magnet. Positrons are confined to the central region and are measured by a set of thin MWPCs. Photons are measured by one of four layers of pair spectrometers in the outer region. Most aspects of the design have been validated in engineering runs; data taking will begin in 1990 with much of the electron arm and one pair spectrometer layer installed.

    • Lithium is regarded as the first-line treatment for bipolar disorder (BD), a severe and disabling mental healthdisorder that affects about 1% of the population worldwide. Nevertheless, lithium is not consistently effective, with only 30% of patients showing a favorable response to treatment. To provide personalized treatment options for bipolar patients, it is essential to identify prediction biomarkers such as polygenic scores. In this study, we developed a polygenic score for lithium treatment response (Li+PGS) in patients with BD. To gain further insights into lithium's possible molecular mechanism of action, we performed a genome-wide gene-based analysis. Using polygenic score modeling, via methods incorporating Bayesian regression and continuous shrinkage priors, Li+PGS was developed in the International Consortium of Lithium Genetics cohort (ConLi+Gen: N=2367) and replicated in the combined PsyCourse (N=89) and BipoLife (N=102) studies. The associations of Li+PGS and lithium treatment response - defined in a continuous ALDA scale and a categorical outcome (good response vs. poor response) were tested using regression models, each adjusted for the covariates: age, sex, and the first four genetic principal components. Statistical significance was determined at P<0.05. Li+PGS was positively associated with lithium treatment response in the ConLi+Gen cohort, in both the categorical (P=9.8×10-12, R2=1.9%) and continuous (P=6.4×10-9, R2=2.6%) outcomes. Compared to bipolar patients in the 1st decile of the risk distribution, individuals in the 10th decile had 3.47-fold (95%CI: 2.22-5.47) higher odds of responding favorably to lithium. The results were replicated in the independent cohorts for the categorical treatment outcome (P=3.9×10-4, R2=0.9%), but not for the continuous outcome (P=0.13). Gene-based analyses revealed 36 candidate genes that are enriched in biological pathways controlled by glutamate and acetylcholine. Li+PGS may be useful in the development of pharmacogenomic testing strategies by enabling a classification of bipolar patients according to their response to treatment.

    • A high-fat diet increases the risk of insulin resistance, type-2 diabetes, and non-alcoholic steato-hepatitis. Here we identified two heat-shock proteins, Heat-Shock-Protein70 and Glucose-Regulated Protein78, which are increased in the jejunum of rats on a high-fat diet. We demonstrated a causal link between these proteins and hepatic and whole-body insulin-resistance, as well as the metabolic response to bariatric/metabolic surgery. Long-term continuous infusion of Heat-Shock-Protein70 and Glucose-Regulated Protein78 caused insulin-resistance, hyperglycemia, and non-alcoholic steato-hepatitis in rats on a chow diet, while in rats on a high-fat diet continuous infusion of monoclonal antibodies reversed these phenotypes, mimicking metabolic surgery. Infusion of these proteins or their antibodies was also associated with shifts in fecal microbiota composition. Serum levels of Heat-Shock-Protein70 and Glucose-Regulated Protein78were elevated in patients with non-alcoholic steato-hepatitis, but decreased following metabolic surgery. Understanding the intestinal regulation of metabolism may provide options to reverse metabolic diseases.

  • Conceptual and empirical advances in Neotropical biodiversity research

    • The unparalleled biodiversity found in the American tropics (the Neotropics) has attracted the attention of naturalists for centuries. Despite major advances in recent years in our understanding of the origin and diversification of many Neotropical taxa and biotic regions, many questions remain to be answered. Additional biological and geological data are still needed, as well as methodological advances that are capable of bridging these research fields. In this review, aimed primarily at advanced students and early-career scientists, we introduce the concept of "trans-disciplinary biogeography," which refers to the integration of data from multiple areas of research in biology (e.g., community ecology, phylogeography, systematics, historical biogeography) and Earth and the physical sciences (e.g., geology, climatology, palaeontology), as a means to reconstruct the giant puzzle of Neotropical biodiversity and evolution in space and time. We caution against extrapolating results derived from the study of one or a few taxa to convey general scenarios of Neotropical evolution and landscape formation. We urge more coordination and integration of data and ideas among disciplines, transcending their traditional boundaries, as a basis for advancing tomorrow's ground-breaking research. Our review highlights the great opportunities for studying the Neotropical biota to understand the evolution of life.
