  • The human melanoma proteome atlas-Defining the molecular pathology

    • The MM500 study is an initiative to map the protein levels in malignant melanoma tumor samples, focused on in-depth histopathology coupled to proteome characterization. The protein levels and localization were determined for a broad spectrum of diverse, surgically isolated melanoma tumors originating from multiple body locations. More than 15,500 proteoforms were identified by mass spectrometry, from which chromosomal and subcellular localization was annotated within both primary and metastatic melanoma. The data generated by global proteomic experiments covered 72% of the proteins identified in the recently reported high stringency blueprint of the human proteome. This study contributes to the NIH Cancer Moonshot initiative combining detailed histopathological presentation with the molecular characterization for 505 melanoma tumor samples, localized in 26 organs from 232 patients.

  • Robust Surface Doping of Bi2Se3 by Rubidium Intercalation

    • Rubidium adsorption on the surface of the topological insulator Bi2Se3 is found to induce a strong downward band bending, leading to the appearance of a quantum-confined two-dimensional electron gas state (2DEG) in the conduction band. The 2DEG shows a strong Rashba-type spin orbit splitting, and it has previously been pointed out that this has relevance to nanoscale spintronics devices. The adsorption of Rb atoms, on the other hand, renders the surface very reactive, and exposure to oxygen leads to a rapid degrading of the 2DEG. We show that intercalating the Rb atoms, presumably into the van der Waals gaps in the quintuple layer structure of Bi2Se3, drastically reduces the surface reactivity while not affecting the promising electronic structure. The intercalation process is observed above room temperature and accelerated with increasing initial Rb coverage, an effect that is ascribed to the Coulomb interaction between the charged Rb ions. Coulomb repulsion is also thought to be responsible for a uniform distribution of Rb on the surface.

  • Characterization of ammonia two-photon laser-induced fluorescence for gas-phase diagnostics

    • Two-photon laser-induced fluorescence (LIF) of ammonia (NH3) with excitation of the C'-X transition at 304.8 nm and fluorescence detection in the 565 nm C'-A band has been investigated, targeting combustion diagnostics. The impact of laser irradiance, temperature, and pressure has been studied, and simulation of NH3-spectra, fitted to experimental data, facilitated interpretation of the results. The LIF-signal showed quadratic dependence on laser irradiance up to 2 GW/cm(2). Stimulated emission, resulting in loss of excited molecules, is induced above 10 GW/cm(2), i.e., above irradiances attainable for LIF imaging. Maximum LIF-signal was obtained for excitation at the 304.8 nm bandhead; however, lower temperature sensitivity over the range 400-700 K can be obtained probing lines around 304.9 nm. A decrease in fluorescence signal was observed with pressure up to 5 bar absolute and attributed to collisional quenching. A detection limit of 800 ppm, at signal-to-noise ratio 1.5, was identified for single-shot LIF imaging over an area of centimeter scale, whereas for single-point measurements, the technique shows potential for sub-ppm detection. Moreover, high-quality NH3-imaging has been achieved in laminar and turbulent premixed flames. Altogether, two-photon fluorescence provides a useful tool for imaging NH3-detection in combustion diagnostics.

  • Strategy for improved NH2 detection in combustion environments using an Alexandrite laser

    • A new scheme for NH2 detection by means of laser-induced fluorescence (LIF) with excitation around wavelength 385 nm, accessible using the second harmonic of a solid-state Alexandrite laser, is presented. Detection of NH2 was confirmed by identification of corresponding lines in fluorescence excitation spectra measured in premixed NH3-air flames and on NH2 radicals generated through NH3 photolysis in a nonreactive flow at ambient conditions. Moreover, spectral simulations allow for tentative NH2 line identification. Dispersed fluorescence emission spectra measured in flames and photolysis experiments showed lines attributed to vibrational bands of the NH2 A2A1 ← X2B1 transition but also a continuous structure, which in flame was observed to be dependent on nitrogen added to the fuel, apparently also generated by NH2. A general conclusion was that fluorescence interferences need to be carefully considered for NH2 diagnostics in this spectral region. Excitation for laser irradiances up to 0.2 GW/cm2 did not result in NH2 fluorescence saturation and allowed for efficient utilization of the available laser power without indication of laser-induced photochemistry. Compared with a previously employed excitation/detection scheme for NH2 at around 630 nm, excitation at 385.7 nm showed a factor of ~ 15 higher NH2 signal. The improved signal allowed for single-shot NH2 LIF imaging on centimeter scale in flame with signal-to-noise ratio of 3 for concentrations around 1000 ppm, suggesting a detection limit around 700 ppm. Thus, the presented approach for NH2 detection provides enhanced possibilities for characterization of fuel-nitrogen combustion chemistry.

  • Structure of premixed ammonia plus air flames at atmospheric pressure: Laser diagnostics and kinetic modeling

    • The structure of premixed ammonia air flames, burning at atmospheric pressure under strain-stabilized conditions on a porous-plug burner, has been investigated using laser-diagnostic methods. Profiles of OH, NH, and NO were acquired by laser-induced fluorescence (LIF) and quantitative concentrations of OH and NO were retrieved using a concept for calibration versus absorption utilizing the LIF-signal itself, whereas NH concentrations were evaluated employing a saturated fluorescence signal. In addition, temperatures and relative oxygen concentrations were measured by rotational Coherent Anti-stokes Raman Spectroscopy (CARS). The new experimental data for flames with equivalence ratios of 0.9, 1.0, and 1.2 were used to validate and rank the performance of four contemporary detailed kinetic models. Simulations were carried out using experimental temperature profiles as well as by solving the energy equation. Two models of the same origin, developed by Mendiara and Glarborg (2009) and by Klippenstein et al. (2011), in most cases showed good agreement in terms of radical concentrations, however, the model of Mendiara and Glarborg had better prediction of temperatures and flame front positions. The model by Shmakov et al. (2010) had comparable performance concerning radical species, but significant discrepancies appeared in the prediction of flame front positions. The model of Duynslaegher et al. (2012), in addition to the flame front positions, deviated from experiments or other models in terms of NH and NO concentrations. A sensitivity analysis for the Mendiara-Glarborg mechanism indicated that remaining uncertainties of the rate constants implemented in the recent H/N/O models are difficult to scrutinize unambiguously due to experimental uncertainties.     • Nonalcoholic-fatty-liver-disease (NAFLD) is the result of imbalances in hepatic lipid partitioning and is linked to dietary factors. We demonstrate that conjugated linoleic acid (CLA) when given to mice as a dietary supplement, induced an enlarged liver, hepatic steatosis, and increased plasma levels of fatty acid (FA), alanine transaminase, and triglycerides. The progression of NAFLD and insulin resistance was reversed by GW6471 a small-molecule antagonist of peroxisome proliferator-activated receptor α (PPARα). Transcriptional profiling of livers revealed that the genes involved in FA oxidation and lipogenesis as two core gene programs controlled by PPARα in response to CLA and GW6471 including Acaca and Acads. Bioinformatic analysis of PPARα ChIP-seq data set and ChIP-qPCR showed that GW6471 blocks PPARα binding to Acaca and Acads and abolishes the PPARα-mediated local histone modifications of H3K27ac and H3K4me1 in CLA-treated hepatocytes. Thus, our findings reveal a dual role of PPARα in the regulation of lipid homeostasis and highlight its druggable nature in NAFLD.

    • This paper presents a joint experimental and large eddy simulation (LES) study of lean premixed low swirl stabilized methane/air flames at different Reynolds numbers (Re similar to 20,000-100,000). The aims are to investigate the sensitivity of the structures and dynamics of low swirl flames to the inflow boundary conditions and to evaluate the capability of an LES flamelet model in predicting the stabilization and local extinction of the flames. Chemiluminescence measurements are carried out for Re - 20,000-50,000 and further detailed oxygen concentration and temperature fields are measured using rotational coherent anti-Stokes Raman spectroscopy (RCARS) for Re - 20,000 and 30,000 along the centerline of the burner and at various radial positions at different heights above the burner. The data are used first for validation of the combustion LES model employed in the numerical simulations, and then the RCARS and LES results are used to delineate the effect of ambient air entrainment on the flame structure at various burner exit velocities. A three-scalar flamelet model based on a level-set G-equation shows excellent predictions of the lift-off positions and the structures of the flames, including quenching at the trailing edge of the flame. The results show that the flame lift-off height varies only slightly when the burner exit velocity is increased, which is consistent with a shear-layer flame stabilization mechanism reported previously. The volume of the flame decreases substantially with increasing burner exit velocity at relatively low Reynolds numbers, as a result of flame quenching at the trailing edge of the flame caused by entrainment of the ambient air into the fuel/air stream and the flame itself. At high Reynolds numbers the flame structures become fairly self-similar with the flame volume nearly independent of the Reynolds number. (C) 2015 The Combustion Institute. Published by Elsevier Inc.   • Capillary Self-Alignment of Microchips on Soft Substrates

    • Soft micro devices and stretchable electronics have attracted great interest for their potential applications in sensory skins and wearable bio-integrated devices. One of the most important steps in building printed circuits is the alignment of assembled micro objects. Previously, the capillary self-alignment of microchips driven by surface tension effects has been shown to be able to achieve high-throughput and high-precision in the integration of micro parts on rigid hydrophilic/superhydrophobic patterned surfaces. In this paper, the self-alignment of microchips on a patterned soft and stretchable substrate, which consists of hydrophilic pads surrounded by a superhydrophobic polydimethylsiloxane (PDMS) background, is demonstrated for the first time. A simple process has been developed for making superhydrophobic soft surface by replicating nanostructures of black silicon onto a PDMS surface. Different kinds of PDMS have been investigated, and the parameters for fabricating superhydrophobic PDMS have been optimized. A self-alignment strategy has been proposed that can result in reliable self-alignment on a soft PDMS substrate. Our results show that capillary self-alignment has great potential for building soft printed circuits.

    • In  this  paper,  a  hydrophilic-superhydrophobic  patterned  surface  is  investigated for parallel microassembly of 200 µm × 200 µm chips with receptor sites of the same dimensions, allowing for correction of significant error as compared to the state-of-the-art.  The  hydrophilic-superhydrophobic pattered surface consists of 200 µm × 200 µm silicondioxide  receptor  sites  with  black  silicon  substrate coated  with  fluorocarbon  polymer.  The  measured contact  angle  of  water  on  the  silicon  dioxide  padsand the background are 50° and 170°, respectively.The  water  mist-induced  hybrid  microassembly technique  is  used  to  carry  out  the  experimental studies  on  hydrophilic-superhydrophobic  pattered surface  for  parallel  microassembly.  The  experimental results show that the parallel microassembly of  chips  can  not  only  be  achieved  on  hydrophilic-superhydrophobic  patterned  surface,  but  also demonstrate  significant  error  correction  capability. With extreme large initial placement error,  where achip  is  placed  next  to  a receptor  site  and  has  zero overlapping  with  the  receptor  site,  the  chip  is  still able to align with the receptor site. The results also indicate  that  the  reliability  of  the  microassembly process  can  be  greatly  enhanced  using  hydrophilic patterns with super-hydrophobic background.

  • Self-transport and self-alignment of microchips using microscopic rain

    • Alignment of microchips with receptors is an important process step in the construction of integrated micro- and nanosystems for emerging technologies, and facilitating alignment by spontaneous self-assembly processes is highly desired. Previously, capillary self-alignment of microchips driven by surface tension effects on patterned surfaces has been reported, where it was essential for microchips to have sufficient overlap with receptor sites. Here we demonstrate for the first time capillary self-transport and self-alignment of microchips, where microchips are initially placed outside the corresponding receptor sites and can be self-transported by capillary force to the receptor sites followed by self-alignment. The surface consists of hydrophilic silicon receptor sites surrounded by superhydrophobic black silicon. Rain-induced microscopic droplets are used to form the meniscus for the self-transport and self-alignment. The boundary conditions for the self-transport have been explored by modeling and confirmed experimentally. The maximum permitted gap between a microchip and a receptor site is determined by the volume of the liquid and by the wetting contrast between receptor site and substrate. Microscopic rain applied on hydrophilic-superhydrophobic patterned surfaces greatly improves the capability, reliability and error-tolerance of the process, avoiding the need for accurate initial placement of microchips, and thereby greatly simplifying the alignment process.
