    • Fungi are major ecological players in both terrestrial and aquatic environments by cycling organic matter and channelling nutrients across trophic levels. High-throughput sequencing (HTS) studies of fungal communities are redrawing the map of the fungal kingdom by hinting at its enormous - and largely uncharted - taxonomic and functional diversity. However, HTS approaches come with a range of pitfalls and potential biases, cautioning against unwary application and interpretation of HTS technologies and results. In this Review, we provide an overview and practical recommendations for aspects of HTS studies ranging from sampling and laboratory practices to data processing and analysis. We also discuss upcoming trends and techniques in the field and summarize recent and noteworthy results from HTS studies targeting fungal communities and guilds. Our Review highlights the need for reproducibility and public data availability in the study of fungal communities. If the associated challenges and conceptual barriers are overcome, HTS offers immense possibilities in mycology and elsewhere.

  • Sequence-based classification and identification of Fungi

    • Fungal taxonomy and ecology have been revolutionized by the application of molecular methods and both have increasing connections to genomics and functional biology. However, data streams from traditional specimen- and culture-based systematics are not yet fully integrated with those from metagenomic and metatranscriptomic studies, which limits understanding of the taxonomic diversity and metabolic properties of fungal communities. This article reviews current resources, needs, and opportunities for sequence-based classification and identification (SBCI) in fungi as well as related efforts in prokaryotes. To realize the full potential of fungal SBCI it will be necessary to make advances in multiple areas. Improvements in sequencing methods, including long-read and single-cell technologies, will empower fungal molecular ecologists to look beyond ITS and current shotgun metagenomics approaches. Data quality and accessibility will be enhanced by attention to data and metadata standards and rigorous enforcement of policies for deposition of data and workflows. Taxonomic communities will need to develop best practices for molecular characterization in their focal clades, while also contributing to globally useful datasets including ITS. Changes to nomenclatural rules are needed to enable valid publication of sequence-based taxon descriptions. Finally, cultural shifts are necessary to promote adoption of SBCI and to accord professional credit to individuals who contribute to community resources.

  • A Review of Distributed Access Control for Blockchain Systems towards Securing the Internet of Things

    • As the Internet of Things (IoT) paradigm gets more attention from academia and industry, implementation tools of IoT will be explored more and more. One example is the applicability of blockchain systems to provide security and privacy of IoT networks, which is the topic of this article. Blockchain systems are on the rise, as crypto-currency payment systems (such as Bitcoin, Litecoin, etc.) boomed in the last few years due to their attractive de-centralized and anonymous features. As in every transaction, access of the users to IoT systems needs to be controlled. However, these systems are peer-to-peer systems and do not have centralized control, which means that traditional access control techniques will not be optimal. As a result, distributed access control schemes are needed and this paper aims at providing the state of the art in the literature. Thereby, we introduce and discuss the details and applicability of centralized (rolebased) and distributed (threshold-signature, reputation, trusted-computing, identity, capability, ACL, groupsignature, and hybrid) access control schemes to blockchain systems under the IoT ecosystems. Moreover, permissioned vs. permissionless blockchain systems are also discussed. Finally, challenges and research directions related to the application of all those presented blockchain systems to IoT are discussed.

    • This research addresses the demanding need for research in healthcare analytics, by explaining how previous studies have used big data, AI, and machine learning to identify, address, or solve healthcare problems. Healthcare science methods are combined with contemporary data science techniques to examine the literature, identify research gaps, and propose a research agenda for researchers, academic institutions, and governmental healthcare organizations. The study contributes to the body of literature by providing a state-of-the-art review of healthcare analytics as well as proposing a research agenda to advance the knowledge in this area. The results of this research can be beneficial for both healthcare science and data science researchers as well as practitioners in the field.

  • The use of the PARIHS framework in implementation research and practice-a citation analysis of the literature

    • BACKGROUND: The Promoting Action on Research Implementation in Health Services (PARIHS) framework was developed two decades ago and conceptualizes successful implementation (SI) as a function (f) of the evidence (E) nature and type, context (C) quality, and the facilitation (F), [SI = f (E,C,F)]. Despite a growing number of citations of theoretical frameworks including PARIHS, details of how theoretical frameworks are used remains largely unknown. This review aimed to enhance the understanding of the breadth and depth of the use of the PARIHS framework. METHODS: This citation analysis commenced from four core articles representing the key stages of the framework's development. The citation search was performed in Web of Science and Scopus. After exclusion, we undertook an initial assessment aimed to identify articles using PARIHS and not only referencing any of the core articles. To assess this, all articles were read in full. Further data extraction included capturing information about where (country/countries and setting/s) PARIHS had been used, as well as categorizing how the framework was applied. Also, strengths and weaknesses, as well as efforts to validate the framework, were explored in detail. RESULTS: The citation search yielded 1613 articles. After applying exclusion criteria, 1475 articles were read in full, and the initial assessment yielded a total of 367 articles reported to have used the PARIHS framework. These articles were included for data extraction. The framework had been used in a variety of settings and in both high-, middle-, and low-income countries. With regard to types of use, 32% used PARIHS in planning and delivering an intervention, 50% in data analysis, 55% in the evaluation of study findings, and/or 37% in any other way. Further analysis showed that its actual application was frequently partial and generally not well elaborated. CONCLUSIONS: In line with previous citation analysis of the use of theoretical frameworks in implementation science, we also found a rather superficial description of the use of PARIHS. Thus, we propose the development and adoption of reporting guidelines on how framework(s) are used in implementation studies, with the expectation that this will enhance the maturity of implementation science.

  • Sonification of Complex Spectral Structures

    • In this article, we present our work on the sonification of notated complex spectral structures. It is part of a larger research project about the design of a new notation system for representing sound-based musical structures. Complex spectral structures are notated with special symbols in the scores, which can be digitally rendered so that the user can hear key aspects of what has been notated. This hearing of the notated data is significantly different from reading the same data, and reveals the complexity hidden in its simplified notation. The digitally played score is not the music itself but can provide essential information about the music in ways that can only be obtained in sounding form. The playback needs to be designed so that the user can make relevant sonic readings of the sonified data. The sound notation system used here is an adaptation of Thoresen and Hedman’s spectromorphological analysis notation. Symbols originally developed by Lasse Thoresen from Pierre Schaeffer’s typo-morphology have in this system been adapted to display measurable spectral features of timbrel structure for the composition and transcription of sound-based musical structures. Spectrum category symbols are placed over a spectral grand-staff that combines indications of pitch and frequency values for the combined display of music related to pitch-based and spectral values. Spectral features of a musical structure such as spectral width and density are represented as graphical symbols and sonically rendered. In perceptual experiments we have verified that users can identify spectral notation parameters based on their sonification. This confirms the main principle of sonification that is that the data/dimensions relations in one domain, in our case notated representation of spectral features, are transformed in perceived relations in the audio domain, and back.

    • The immense amount of data created by digitalization requires parallel computing for machine-learning methods. While there are many parallel implementations for support vector machines (SVMs), there is no clear suggestion for every application scenario. Many factor—including optimization algorithm, problem size and dimension, kernel function, parallel programming stack, and hardware architecture—impact the efficiency of implementations. It is up to the user to balance trade-offs, particularly between computation time and classification accuracy. In this survey, we review the state-of-the-art implementations of SVMs, their pros and cons, and suggest possible avenues for future research.

  • Empirical studies of collaborative information seeking : a review of methodological issues

    • Purpose Information seeking is often performed in collaborative contexts. The research into such collaborative information seeking (CIS) has been proceeding since the 1990s but lacks methodological discussions. The purpose of this paper is to analyze and discuss methodological issues in existing CIS studies. Design/methodology/approach The authors systematically review 69 empirical CIS studies. Findings The review shows that the most common methods of data collection are lab experiments (43 percent), observation (19 percent) and surveys (16 percent), that the most common methods of data analysis are description (33 percent), statistical testing (29 percent) and content analysis (19 percent) and that CIS studies involve a fairly even mix of novice, intermediate and specialist participants. However, the authors also find that CIS research is dominated by exploratory studies, leaves it largely unexplored in what ways the findings of a study may be specific to the particular study setting, appears to assign primacy to precision at the expense of generalizability, struggles with investigating how CIS activities extend over time and provides data about behavior to a larger extent than about reasons, experiences and especially outcomes. Research limitations/implications The major implication of this review is its identification of the need for a shared model to which individual CIS studies can contribute in a cumulative manner. To support the development of such a model, the authors discuss a model of the core CIS process and a model of the factors that trigger CIS. Originality/value This study assesses the current state of CIS research, provides guidance for future CIS studies and aims to inspire further methodological discussion.
