  • Introducing palaeolithobiology

    • A growing literature of deep but also surficial fossilized remains of lithobiological life, often associated with igneous rocks, necessitates the unfolding of a sub-discipline within paleobiology. Here, we introduce the term paleolithobiology as the new auxiliary sub-discipline under which fossilized lithobiology should be handled. We present key criteria that distinguish the paleolithobiological archive from the traditional one and discuss sample strategies as well as scientific perspectives. A majority of paleolithobiological material consists of deep biosphere fossils, and in order to highlight the relevance of these, we present new data on fungal fossils from the Lockne impact crater. Fungal fossils in the Lockne drill cores have been described previously but here we provide new insights into the presence of reproductive structures that indicate the fungi to be indigenous. We also show that these fungi frequently dissolve and penetrate secondary calcite, delineating the role lithobionts plays in geobiological cycles. We hope that the formalization of the sub-discipline paleolithobiology will not only highlight an overlooked area of paleobiology as well as simplify future studies of endo- and epilithic fossil material, but also improve our understanding of the history of the deep biosphere.

  • COSC-2 – drilling the basal décollement and underlying margin of palaeocontinent Baltica in the Paleozoic Caledonide Orogen of Scandinavia

    • Abstract.The Collisional Orogeny in the Scandinavian Caledonides (COSC) scientific drilling project aims to characterise the structure and orogenic processes involved in a major collisional mountain belt by multidisciplinary geoscientific research. Located in western central Sweden, the project has drilled two fully cored deep boreholes into the bedrock of the deeply eroded Early Paleozoic Caledonide Orogen. COSC-1 (2014) drilled a subduction-related allochthon and the associated thrust zone. COSC-2 (2020, this paper) extends this section deeper through the underlying nappes (Lower Allochthon), the main Caledonian décollement, and the upper kilometre of basement rocks. COSC-2 targets include the characterisation of orogen-scale detachments, the impact of orogenesis on the basement below the detachment, and the Early Paleozoic palaeoenvironment on the outer margin of palaeocontinent Baltica. This is complemented by research on heat flow, groundwater flow, and the characterisation of the microbial community in the present hard rock environment of the relict mountain belt. COSC-2 successfully, and within budget, recovered a continuous drill core to 2276 m depth. The retrieved geological section is partially different from the expected geological section with respect to the depth to the main décollement and the expected rock types. Although the intensity of synsedimentary deformation in the rocks in the upper part of the drill core might impede the analysis of the Early Paleozoic palaeoenvironment, the superb quality of the drill core and the borehole will facilitate research on the remaining targets and beyond. Protocols for sampling in the hard rock environment and subsequent sample preservation were established for geomicrobiological research and rock mechanical testing. For the former, a sparse sample series along the entire drill core was taken, while the target of the latter was the décollement. COSC-2 was surveyed by a comprehensive post-drilling downhole logging campaign and a combined borehole/land seismic survey in autumn 2021. This paper provides an overview of the COSC-2 (International Continental Scientific Drilling Project – ICDP 5054_2_A and 5054_2_B boreholes) operations and preliminary results. It will be complemented by a detailed operational report and data publication.

    • In principle, molecularly imprinted polymer science and technology provides a means for ready access to nano-structured polymeric materials of predetermined selectivity. The versatility of the technique has brought it to the attention of many working with the development of nanomaterials with biological or biomimetic properties for use as therapeutics or in medical devices. Nonetheless, the further evolution of the field necessitates the development of robust predictive tools capable of handling the complexity of molecular imprinting systems. The rapid growth in computer power and software over the past decade has opened new possibilities for simulating aspects of the complex molecular imprinting process. We present here a survey of the current status of the use of in silico-based approaches to aspects of molecular imprinting. Finally, we highlight areas where ongoing and future efforts should yield information critical to our understanding of the underlying mechanisms sufficient to permit the rational design of molecularly imprinted polymers.

    • A series of streptavidin-mimicking molecularly imprinted polymers has been developed and evaluated for their biotin binding characteristics. A combination of molecular dynamics and NMR spectroscopy was used to examine potential polymer systems, in particular with the functional monomers methacrylic acid and 2-acrylamidopyridine. The synthesis of copolymers of ethylene dimethacrylate and one or both of these functional monomers was performed. A combination of radioligand binding studies and surface area analyses demonstrated the presence of selectivity in polymers prepared using methacrylic acid as the functional monomer. This was predicted by the molecular dynamics studies showing the power of this methodology as a prognostic tool for predicting the behavior of molecularly imprinted polymers.

    • Climate change is not only about changes in means of climatic variables such as temperature, precipitation and wind, but also their extreme values which are of critical importance to human society and ecosystems. To inspire the Swedish climate research community and to promote assessments of international research on past and future changes in extreme weather events against the global climate change background, the Earth Science Class of the Royal Swedish Academy of Sciences organized a workshop entitled 'Extreme weather events in a warming world' in 2019. This article summarizes and synthesizes the key points from the presentations and discussions of the workshop on changes in floods, droughts, heat waves, as well as on tropical cyclones and extratropical storms. In addition to reviewing past achievements in these research fields and identifying research gaps with a focus on Sweden, future challenges and opportunities for the Swedish climate research community are highlighted.

  • The fossil record of igneous rock

    • A growing awareness of life in deep igneous crust expands our appreciation for life's distribution in the upper geosphere through time and space, and extends the known inhabitable realm of Earth and possibly beyond. For most of life's history, until plants colonized land in the Ordovician, the deep biosphere was the largest reservoir of living biomass. This suggests that deep crustal habitats played an important role in the evolution and development of the biosphere. Paradoxically, the paleo-perspective of deep life has been largely neglected in the exploration of the deep biosphere as well as in paleontology as a whole. Here, we review the collective understanding of the fossil record in igneous crust with the aim to highlight a rising research field with great potential for substantial findings and progress in the near future. We include new results that emphasize the importance of direct or indirect dating of fossils and introduction of new techniques into the field. Currently, an incoherent record of morphological fossils- and chemofossils stretching from present to ~2.4 Ga implies the presence of an abundant and rich, yet largely unexplored, fossil record. Further investigations of deep paleo-environments will most certainly result in substantial insights into the distribution and development of biospheres throughout life's history, the early evolution of prokaryotes and eukaryotes, and Earth's early biogeochemical cycles. We emphasize the fossil record of igneous rock to give it the same status as the fossil record in sedimentary rocks, and to implement fossil investigations as standard procedures in future international drilling campaigns.

    • Lipodisks, also referred to as polyethylene glycol (PEG)-stabilized bilayer disks, have previously been demonstrated to hold great potential as model membranes in drug partition studies. In this study, an HPLC-MS system with stably immobilized lipodisks is presented. Functionalized lipodisks were immobilized on two different HPLC support materials either covalently by reductive amination or by streptavidin-biotin binding. An analytical HPLC column with immobilized lipodisks was evaluated by analysis of mixtures containing 15 different drug compounds. The efficiency, reproducibility, and stability of the system were found to be excellent. In situ incorporation of cyclooxygenase-1 (COX-1) in immobilized lipodisks on a column was also achieved. Specific binding of COX-1 to the immobilized lipodisks was validated by interaction studies with QCM-D. These results, taken together, open up the possibility of studying ligand interactions with membrane proteins by weak affinity chromatography.

  • Conceptual aspects of geometric quantum computation

    • Geometric quantum computation is the idea that geometric phases can be used to implement quantum gates, i.e., the basic elements of the Boolean network that forms a quantum computer. Although originally thought to be limited to adiabatic evolution, controlled by slowly changing parameters, this form of quantum computation can as well be realized at high speed by using nonadiabatic schemes. Recent advances in quantum gate technology have allowed for experimental demonstrations of different types of geometric gates in adiabatic and nonadiabatic evolution. Here, we address some conceptual issues that arise in the realizations of geometric gates. We examine the appearance of dynamical phases in quantum evolution and point out that not all dynamical phases need to be compensated for in geometric quantum computation. We delineate the relation between Abelian and non-Abelian geometric gates, and find an explicit physical example where the two types of gates coincide. We identify differencies and similarities between adiabatic and nonadiabatic realizations of quantum computation based on non-Abelian geometric phases.

    • Background: Deep terrestrial biosphere waters are separated from the light-driven surface by the time required to percolate to the subsurface. Despite biofilms being the dominant form of microbial life in many natural environments, they have received little attention in the oligotrophic and anaerobic waters found in deep bedrock fractures. This study is the first to use community DNA sequencing to describe biofilm formation under in situ conditions in the deep terrestrial biosphere. Results: In this study, flow cells were attached to boreholes containing either "modern marine" or "old saline" waters of different origin and degree of isolation from the light-driven surface of the earth. Using 16S rRNA gene sequencing, we showed that planktonic and attached populations were dissimilar while gene frequencies in the metagenomes suggested that hydrogen-fed, carbon dioxide-and nitrogen-fixing populations were responsible for biofilm formation across the two aquifers. Metagenome analyses further suggested that only a subset of the populations were able to attach and produce an extracellular polysaccharide matrix. Initial biofilm formation is thus likely to be mediated by a few bacterial populations which were similar to Epsilonproteobacteria, Deltaproteobacteria, Betaproteobacteria, Verrucomicrobia, and unclassified bacteria. Conclusions: Populations potentially capable of attaching to a surface and to produce extracellular polysaccharide matrix for attachment were identified in the terrestrial deep biosphere. Our results suggest that the biofilm populations were taxonomically distinct from the planktonic community and were enriched in populations with a chemolithoautotrophic and diazotrophic metabolism coupling hydrogen oxidation to energy conservation under oligotrophic conditions.

  • A k-nearest neighbor classification of hERG K+ channel blockers

    • A series of 172 molecular structures that block the hERG K+ channel were used to develop a classification model where, initially, eight types of PaDEL fingerprints were used for k-nearest neighbor model development. A consensus model constructed using Extended-CDK, PubChem and Substructure count fingerprint-based models was found to be a robust predictor of hERG activity. This consensus model demonstrated sensitivity and specificity values of 0.78 and 0.61 for the internal dataset compounds and 0.63 and 0.54 for the external (PubChem) dataset compounds, respectively. This model has identified the highest number of true positives (i.e. 140) from the PubChem dataset so far, as compared to other published models, and can potentially serve as a basis for the prediction of hERG active compounds. Validating this model against FDA-withdrawn substances indicated that it may even be useful for differentiating between mechanisms underlying QT prolongation.
