  • CMB-S4 : Forecasting Constraints on Primordial Gravitational Waves

    • CMB-S4—the next-generation ground-based cosmic microwave background (CMB) experiment—is set to significantly advance the sensitivity of CMB measurements and enhance our understanding of the origin and evolution of the universe. Among the science cases pursued with CMB-S4, the quest for detecting primordial gravitational waves is a central driver of the experimental design. This work details the development of a forecasting framework that includes a power-spectrum-based semianalytic projection tool, targeted explicitly toward optimizing constraints on the tensor-to-scalar ratio, r, in the presence of Galactic foregrounds and gravitational lensing of the CMB. This framework is unique in its direct use of information from the achieved performance of current Stage 2–3 CMB experiments to robustly forecast the science reach of upcoming CMB-polarization endeavors. The methodology allows for rapid iteration over experimental configurations and offers a flexible way to optimize the design of future experiments, given a desired scientific goal. To form a closed-loop process, we couple this semianalytic tool with map-based validation studies, which allow for the injection of additional complexity and verification of our forecasts with several independent analysis methods. We document multiple rounds of forecasts for CMB-S4 using this process and the resulting establishment of the current reference design of the primordial gravitational-wave component of the Stage-4 experiment, optimized to achieve our science goals of detecting primordial gravitational waves for r > 0.003 at greater than 5σ, or in the absence of a detection, of reaching an upper limit of r < 0.001 at 95% CL.

    • Bipolar disorder (BD) is associated with cortical and subcortical structural brain abnormalities. It is unclear whether such alterations progressively change over time, and how this is related to the number of mood episodes. To address this question, we analyzed a large and diverse international sample with longitudinal magnetic resonance imaging (MRI) and clinical data to examine structural brain changes over time in BD.Longitudinal structural MRI and clinical data from the ENIGMA (Enhancing Neuro Imaging Genetics through Meta Analysis) BD Working Group, including 307 patients with BD and 925 healthy control subjects, were collected from 14 sites worldwide. Male and female participants, aged 40 ± 17 years, underwent MRI at 2 time points. Cortical thickness, surface area, and subcortical volumes were estimated using FreeSurfer. Annualized change rates for each imaging phenotype were compared between patients with BD and healthy control subjects. Within patients, we related brain change rates to the number of mood episodes between time points and tested for effects of demographic and clinical variables.Compared with healthy control subjects, patients with BD showed faster enlargement of ventricular volumes and slower thinning of the fusiform and parahippocampal cortex (0.18

    • We address the use of selfie ocular images captured with smartphones to estimate age and gender. Partial face occlusion has become an issue due to the mandatory use of face masks. Also, the use of mobile devices has exploded, with the pandemic further accelerating the migration to digital services. However, state-of-the-art solutions in related tasks such as identity or expression recognition employ large Convolutional Neural Networks, whose use in mobile devices is infeasible due to hardware limitations and size restrictions of downloadable applications. To counteract this, we adapt two existing lightweight CNNs proposed in the context of the ImageNet Challenge, and two additional architectures proposed for mobile face recognition. Since datasets for soft-biometrics prediction using selfie images are limited, we counteract over-fitting by using networks pre-trained on ImageNet. Furthermore, some networks are further pre-trained for face recognition, for which very large training databases are available. Since both tasks employ similar input data, we hypothesize that such strategy can be beneficial for soft-biometrics estimation. A comprehensive study of the effects of different pre-training over the employed architectures is carried out, showing that, in most cases, a better accuracy is obtained after the networks have been fine-tuned for face recognition. © The Authors

  • Soft-Biometrics Estimation In the Era of Facial Masks

    • We analyze the use of images from face parts to estimate soft-biometrics indicators. Partial face occlusion is common in unconstrained scenarios, and it has become mainstream during the COVID-19 pandemic due to the use of masks. Here, we apply existing pre-trained CNN architectures, proposed in the context of the ImageNet Large Scale Visual Recognition Challenge, to the tasks of gender, age, and ethnicity estimation. Experiments are done with 12007 images from the Labeled Faces in the Wild (LFW) database. We show that such off-the-shelf features can effectively estimate soft-biometrics indicators using only the ocular region. For completeness, we also evaluate images showing only the mouth region. In overall terms, the network providing the best accuracy only suffers accuracy drops of 2-4% when using the ocular region, in comparison to using the entire face. Our approach is also shown to outperform in several tasks two commercial off-the-shelf systems (COTS) that employ the whole face, even if we only use the eye or mouth regions. © 2020 German Computer Association (Gesellschaft für Informatik e.V.).

  • TIGER : The gene expression regulatory variation landscape of human pancreatic islets

    • Genome-wide association studies (GWASs) identified hundreds of signals associated with type 2 diabetes (T2D). To gain insight into their underlying molecular mechanisms, we have created the translational human pancreatic islet genotype tissue-expression resource (TIGER), aggregating >500 human islet genomic datasets from five cohorts in the Horizon 2020 consortium T2DSystems. We impute genotypes using four reference panels and meta-analyze cohorts to improve the coverage of expression quantitative trait loci (eQTL) and develop a method to combine allele-specific expression across samples (cASE). We identify >1 million islet eQTLs, 53 of which colocalize with T2D signals. Among them, a low-frequency allele that reduces T2D risk by half increases CCND2 expression. We identify eight cASE colocalizations, among which we found a T2D-associated SLC30A8 variant. We make all data available through the TIGER portal (http://tiger.bsc.es), which represents a comprehensive human islet genomic data resource to elucidate how genetic variation affects islet function and translates into therapeutic insight and precision medicine for T2D.

  • Prevalence of tuberculosis, brucellosis and trypanosomiasis in cattle in Tanzania : a systematic review and meta-analysis.

    • A meta-analysis was performed to derive prevalence estimates for Brucella spp., Mycobacterium spp. and Trypanosoma spp. in cattle in Tanzania using data derived from a systematic review of zoonotic hazards in cattle production systems. Articles published before 2012 reporting prevalence and considered at least moderate in quality were included in the analysis. Results showed high heterogeneity between studies, with wide ranges in the reported prevalence: Brucella (0.3-60.8%), Mycobacterium (0.1-13.2%) and Trypanosoma (0.82-33.3%). Overall meta-analytic mean prevalence estimates were 8.2% (95% CI 6.5-10.2), 1.28% (95% CI 0.35-4.58) and 10.3% (95% CI 6.20-16.70) respectively, for Brucella spp., Mycobacterium spp. and Trypanosoma spp. Time and region were predictors of variability of Brucella spp. prevalence, while diagnostic test was a strong predictor of Mycobacterium spp. prevalence, with higher prevalence estimates given by skin tests compared with post-mortem inspection. None of the studied factors were associated with prevalence of Trypanosoma spp. The small sample sizes, range of study locations, study designs and diagnostics used, contributed to high variability among prevalence estimates. Larger and more robust prevalence studies are needed to adequately support risk assessment and management of animal and public health threats.

    • The success of a systematic review depends on the availability, accessibility and quality of literature related to the review question. This paper presents the literature found in four systematic reviews conducted for a selection of zoonotic hazards in four livestock value chains in Africa, as well as setting out the challenges in conducting the reviews. The protocol was designed following international standards, and addressed four questions around prevalence, risk factors, control options and impact of various hazards and populations. Searches were conducted in four online databases. Articles were screened for relevance, and quality was assessed before data extraction. Literature on zoonotic hazards was in general scarce and access to full articles was limited. Overall, 25-40% of papers were considered poor quality. The diversity of approaches and designs in the studies compromised the ability to generate summarized estimates. We found that the emphasis of veterinary research has been on livestock problems rather than public health issues, although this seems to be shifting in the last decade; we also found there are limited studies on impact and control. While increasing literature is being published around zoonoses in Africa, this is still inadequate to appropriately inform policy and guide research efforts.
