  • Interaction Studies of the Human and Arabidopsis thaliana Med25-ACID Proteins with the Herpes Simplex Virus VP16-and Plant-Specific Dreb2a Transcription Factors

    • Mediator is an evolutionary conserved multi-protein complex present in all eukaryotes. It functions as a transcriptional coregulator by conveying signals from activators and repressors to the RNA polymerase II transcription machinery. The Arabidopsis thaliana Med25 (aMed25) ACtivation Interaction Domain (ACID) interacts with the Dreb2a activator which is involved in plant stress response pathways, while Human Med25-ACID (hMed25) interacts with the herpes simplex virus VP16 activator. Despite low sequence similarity, hMed25-ACID also interacts with the plant-specific Dreb2a transcriptional activator protein. We have used GST pull-down-, surface plasmon resonance-, isothermal titration calorimetry and NMR chemical shift experiments to characterize interactions between Dreb2a and VP16, with the hMed25 and aMed25-ACIDs. We found that VP16 interacts with aMed25-ACID with similar affinity as with hMed25-ACID and that the binding surface on aMed25-ACID overlaps with the binding site for Dreb2a. We also show that the Dreb2a interaction region in hMed25-ACID overlaps with the earlier reported VP16 binding site. In addition, we show that hMed25-ACID/Dreb2a and aMed25-ACID/Dreb2a display similar binding affinities but different binding energetics. Our results therefore indicate that interaction between transcriptional regulators and their target proteins in Mediator are less dependent on the primary sequences in the interaction domains but that these domains fold into similar structures upon interaction.

    • Friction, lubrication, and wear have a strong influence on the performance and behavior of mechanical systems. This paper deals with different friction models for sliding contacts running under different conditions. The models presented are suited to different situations, depending on the type of contact, running conditions, and the behavior of interest. The models will be discussed from simulation and tribological points of view. The different types of friction models considered are:center dot friction models for transient sliding under dry, boundary and mixed lubrication conditions,center dot friction models for micro-displacements of engineering surfaces subjected to transient sliding,center dot friction models often used in the simulation and control of technical systems,center dot combined friction models that represent physical behaviors fairly well but are also suitable for use in simulating systems,center dot friction models that take into account the stochastic nature of interacting surface asperities

    • Mediator is a multiprotein coregulatory complex that conveys signals from DNA-bound transcriptional regulators to the RNA polymerase II transcription machinery in eukaryotes. The molecular mechanisms for how these signals are transmitted are still elusive. By using purified transcription factor Dreb2a, mediator subunit Med25 from Arabidopsis thaliana, and a combination of biochemical and biophysical methods, we show that binding of Dreb2a to its canonical DNA sequence leads to an increase in secondary structure of the transcription factor. Similarly, interaction between the Dreb2a and Med25 in the absence of DNA results in conformational changes. However, the presence of the canonical Dreb2a DNA-binding site reduces the affinity between Dreb2a and Med25. We conclude that transcription regulation is facilitated by small but distinct changes in energetic and structural parameters of the involved proteins.

    • Development in plants is controlled by abiotic environmental cues such as day length, light quality, temperature, drought, and salinity. These signals are sensed by a variety of systems and transmitted by different signal transduction pathways. Ultimately, these pathways are integrated to control expression of specific target genes, which encode proteins that regulate development and differentiation. The molecular mechanisms for such integration have remained elusive. We here show that a linear 130-amino-acids-long sequence in the Med25 subunit of the Arabidopsis thaliana Mediator is a common target for the drought response element binding protein 2A, zinc finger homeodomain 1, and Myb-like transcription factors which are involved in different stress response pathways. In addition, our results show that Med25 together with drought response element binding protein 2A also function in repression of PhyB-mediated light signaling and thus integrate signals from different regulatory pathways.

  • On synchronization of heavy truck transmissions

    • Gear shifts are becoming more and more important as engines are adapted to low speed high torque working conditions. Synchronizers are key components for successful gear shifts. To adapt the synchronizers to new working conditions due to adaptations to new engines, improved development tools are needed. The presented thesis describes the development of two types of numerical models for the synchronization process, namely fluid-structure interaction to simulate the pre-synchronization phase and thermomechanical FE models to simulate the main synchronization phase. A methodology for developing friction models based on a combination of physical testing and numerical simulations is presented. Additionally, a comprehensive gear shift and synchronizer frame of reference section is presented.In paper A, two numerical fluid-structure interaction simulation models for assessing the pre-synchronization phase are presented. Simulations show that the synchronizer functionality is highly dependent on the gear shift maneuvering system, and that grooves in the synchronizer surface have a positive effect on the oil evacuation during the pre-synchronization phase.Paper B describes the development of a numerical thermomechanical model for simulating the main synchronization phase. Two parameter studies were performed, one based on external loads and one based on synchronizer geometry. The effect on the temperature increase from differences in thermal properties between molybdenum and carbon friction linings are presented.In paper C, a verification and validation methodology for highly transient thermomechanical processes was presented. Numerical verification, bulk temperature measurement, surface temperature measurement and qualitative visual inspection were combined to verify and validate the simulation model presented in paper B.In paper D, a methodology combining physical testing with an thermomechanical simulation model to develop a friction model was exemplified by a molybdenum coated synchronizer. A simplified thermal model was developed to remove the dependence of full finite element thermal models. The friction models shows good agreement with measured data.

  • Validation of a simplified numerical contact model

    • Surface roughness tends to have a significant effect on how loads are transmitted at the contact interface between solid bodies. Most numerical contact models for analyzing rough surface contacts are computational demanding and more computationally efficient contact models are required. Depending on the purpose of the simulation, simplified and less accurate models can be preferable to more accurate, but also more complex, models. This paper discusses a simplified contact model called the elastic foundation model and its applicability to rough surfaces. The advantage of the model is that it is fast to evaluate, but its disadvantage is that it only gives an approximate solution to the contact problem. It is studied how surface roughness influences the errors in the elastic foundation solution in terms of predicted pressure distribution, real contact area, and normal and tangential contact stiffness. The results can be used to estimate the extent of error in the elastic foundation model, depending on the degree of surface roughness. The conclusion is that the elastic foundation model is not accurate enough to give a correct prediction of the actual contact stresses and contact areas, but it might be good enough for simulations where contact stiffness are of interest.
