    • The current trend in biomass conversion technologies is toward more efficient utilization of biomass feedstock in multiproduct biorefineries. Many life-cycle assessment (LCA) studies of biorefinery systems have been performed but differ in how they use the LCA methodology. Based on a review of existing LCA standards and guidelines, this paper provides recommendations on how to handle key methodological issues when performing LCA studies of biorefinery systems. Six key issues were identified: (i) goal definition, (ii) functional unit, (iii) allocation of biorefinery outputs, (iv) allocation of biomass feedstock, (v) land use, and (vi) biogenic carbon and timing of emissions. Many of the standards and guidelines reviewed here provide only general methodological recommendations. Some make more specific methodological recommendations, but these often differ between standards. In this paper we present some clarifications (e.g. examples of research questions and suitable functional units) and methodological recommendations (e.g. on allocation).

  • Sustainable development for ICT engineering students : “What’s in it for me”?

    • The importance of sustainable development (SD) is hardly possible to refute; however, sustainable development has been a relatively peripheral subject in computer-related engineering educations. Sustainability, with its global and potentially all-encompassing connotations, is still seen by many Information and Communication Technology (ICT) students as a topic of little relevance to their future careers. So how can teachers convince these students that sustainability is a topic that can be both relevant and interesting for them? From the point of view of the student; “What’s in it for me?”.In this paper we describe and compare our efforts to plan and teach three introductory courses on SD in three different ICT-related educational programmes at KTH Royal Institute of Technology. The courses were planned separately, but they will be analysed together. We discuss two dimensions that we have found to be imperative in our endeavour to engage our students. The first dimension is to handle the balance between sustainability on a general level versus sustainability as specifically related to ICT. The second dimension is to handle the tension between teaching facts versus an emphasis on students’ reflections and/or practicing skills. We argue that overcoming the challenge of making sustainability relevant to the students is central for successfully teaching these courses.

  • Challenging conventional karyotyping by next-generation karyotyping in 281 intensively treated patients with AML

    • Although copy number alterations (CNAs) and translocations constitute the backbone of the diagnosis and prognostication of acute myeloid leukemia (AML), techniques used for their assessment in routine diagnostics have not been reconsidered for decades. We used a combination of 2 next-generation sequencing-based techniques to challenge the currently recommended conventional cytogenetic analysis (CCA), comparing the approaches in a series of 281 intensively treated patients with AML. Shallow whole-genome sequencing (sWGS) outperformed CCA in detecting European Leukemia Net (ELN)-defining CNAs and showed that CCA overestimated monosomies and suboptimally reported karyotype complexity. Still, the concordance between CCA and sWGS for all ELN CNA-related criteria was 94%. Moreover, using in silico dilution, we showed that 1 million reads per patient would be enough to accurately assess ELN-defining CNAs. Total genomic loss, defined as a total loss 200 Mb by sWGS, was found to be a better marker for genetic complexity and poor prognosis compared with the CCA-based definition of complex karyotype. For fusion detection, the concordance between CCA and whole-transcriptome sequencing (WTS) was 99%. WTS had better sensitivity in identifying inv(16) and KMT2A rearrangements while showing limitations in detecting lowly expressed PML-RARA fusions. Ligation-dependent reverse transcription polymerase chain reaction was used for validation and was shown to be a fast and reliable method for fusion detection. We conclude that a next-generation sequencing-based approach can replace conventional CCA for karyotyping, provided that efforts are made to cover lowly expressed fusion transcripts.

  • Emissions of organic pollutants from traffic and roads : Priority pollutants selection and substance flow analysis

    • A large number of organic pollutants (OPs) emitted from vehicles and traffic-related activities exhibit environmental persistence and a tendency to bioaccumulate, and may have detrimental long-term effects on aquatic life. The aim of the study was to establish a list of significant sources of OPs occurring in road runoff, identify the OPs emitted from these sources, select a number of priority pollutants (PP), and estimate the quantity of PPs emitted in a road environment case study using substance flow analysis (SFA). The priority pollutants included in the SFA were selected from a list of approximately 1100 compounds found after comprehensive screening, including literature and database searches, expert judgments, the Ranking and Identification of Chemical Hazards method, and chemical analysis of sediments. The results showed the following priority order: polycyclic aromatic hydrocarbons (PAHs) > alkanes C20–C40 > alkylphenols > phthalates > aldehydes > phenolic antioxidants > bisphenol A > oxygenated-PAHs > naphtha C5–C12 > amides > amines. Among these, PAHs were chosen for a SFA, which was performed for a highway case study area in Gothenburg (Sweden). The SFA showed that the main sources of PAHs emitted in the area were vehicle exhaust gases, followed by tyre wear, motor lubricant oils, road surface wear, and brake linings. Only 2–6% of the total 5.8–29 kg annually emitted PAHs/ha ended up in the stormwater sewer system. The measured PAH loads were found in much smaller amounts than the calculated loads and the outflow to stormwater contained much more of the hazardous PAHs than the total loads emitted in the catchment area.

    • BACKGROUND: Secondary prevention after acute coronary syndrome (ACS) is essential to reduce morbidity and mortality, but related studies have been fairly small or performed as clinical trials with non-representative patient selection. Long-term follow-up data are also minimal. A nurse-led follow-up for risk factor improvement may be effective, but the evidence is limited.OBJECTIVE: The aims of this study are to perform an adequately sized, nurse-led, long-term secondary preventive follow-up with inclusion of an unselected population of ACS patients. The focus will be on lipid and blood pressure control as well as tobacco use and physical activity.METHODS: The study will consist of a randomized, controlled, long-term, population-based trial with two parallel groups. Patients will be included during the initial hospital stay. Important outcome variables are total cholesterol, low-density lipoprotein (LDL) cholesterol, and sitting systolic and diastolic blood pressure. Outcomes will be measured after 12, 24, and 36 months of follow-up. Trained nurses will manage the intervention group with the aim of achieving set treatment goals as soon as possible. The control group will receive usual care. At least 250 patients will be included in each group to reliably detect a difference in mean LDL of 0.5 mmol/L and in mean systolic blood pressure of 5 mmHg.RESULTS: The study is ongoing and recruitment of participants will continue until December 31, 2014.CONCLUSIONS: This study will test the hypothesis that a nurse-led, long-term follow-up after an ACS with a focus on achieving treatment goals as soon as possible is an effective secondary preventive method.     • Advances in antibody production render a growing supply of affinity reagents for immunohistochemistry (IHC), and tissue microarray (TMA) technologies facilitate simultaneous analysis of protein expression in a multitude of tissues. However, collecting validated IHC data remains a bottleneck problem, as the standard method is manual microscopical analysis. Here we present a high-throughput strategy combining IHC on a recently developed cell microarray with a novel, automated image-analysis application (TMAx). The software was evaluated on 200 digital images of IHC-stained cell spots, by comparing TMAx annotation with manual annotation performed by seven human experts. A high concordance between automated and manual annotation of staining intensity and fraction of IHC-positive cells was found. in a limited study, we also investigated the possibility to assess the correlation between mRNA and protein levels, by using TMAx output results for relative protein quantification and quantitative real-time PCR for the quantification of corresponding transcript levels. In conclusion, automated analysis of immunohistochemically stained in vitro-cultured cells in a microarray format can be used for high-throughput protein profiling, and extraction of RNA from the same cell lines provides a basis for comparing transcription and protein expression on a global scale.

    • Antibody-based proteomics provides a powerful approach for the functional study of the human proteome involving the systematic generation of protein-specific affinity reagents. We used this strategy to construct a comprehensive, antibody-based protein atlas for expression and localization profiles in 48 normal human tissues and 20 different cancers. Here we report a new publicly available database containing, in the first version, similar to 400,000 high resolution images corresponding to more than 700 antibodies toward human proteins. Each image has been annotated by a certified pathologist to provide a knowledge base for functional studies and to allow queries about protein profiles in normal and disease tissues. Our results suggest it should be possible to extend this analysis to the majority of all human proteins thus providing a valuable tool for medical and biological research.
