  • Robust estimation of bacterial cell count from optical density
  • 2020
  • Ingår i: Communications Biology. - : Springer Science and Business Media LLC. - 2399-3642. ; 3:1
  • Tidskriftsartikel (refereegranskat)abstract
    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

  • Bioconda: A sustainable and comprehensive software distribution for the life sciences
  • 2017
  • Annan publikation (övrigt vetenskapligt/konstnärligt)abstract
    • We present Bioconda (https://bioconda.github.io), a distribution of bioinformatics software for the lightweight, multi-platform and language-agnostic package manager Conda. Currently, Bioconda offers a collection of over 3000 software packages, which is continuously maintained, updated, and extended by a growing global community of more than 200 contributors. Bioconda improves analysis reproducibility by allowing users to define isolated environments with defined software versions, all of which are easily installed and managed without administrative privileges.

  • Adapting the AcciMap for an Analysis of Maritime Security Incidents
  • 2007
  • Ingår i: Interaction of Science, Technology and Engineering. - 9787801446824 ; , s. 333-337
  • Konferensbidrag (refereegranskat)abstract
    • This study aims to: (1) identify some of the active and latent conditions that allow maritime security incidents to occur, and (2) explore the feasibility of adapting the Rasmussen-Svedung AcciMap as a tool for maritime security management. These twin objectives are pursued by applying concepts and principles, propounded by Rasmussen and Svedung, to a case study of the 1999 hijacking of the Alondra Rainbow. The case study is based on information gathered from official and journalistic investigations conducted into the incident. As its preliminary result, this study presents a SecInciMap of the Alondra Rainbow hijacking which helps identify some of the conditions relevant to the hijacking of ships; supports the SecInciMap’s feasibility; but which raises questions as to how readily adaptable safety and risk management concepts can be in the context of security.

  • Enhanced tunneling in the GaAs p(+)-n(+) junction by embedding InAs quantum dots
  • 2012
  • Ingår i: Semiconductor Science and Technology. - : IOP Publishing. - 0268-1242 .- 1361-6641. ; 27:11, s. 115010-
  • Tidskriftsartikel (refereegranskat)abstract
    • GaAs p(+)-n(+) junctions with and without a layer of InAs quantum dots (QDs) embedded at the interface are discussed in this article. The current density versus voltage (I-V) characteristics show that the junctions without QDs are weak degenerate due to the Beryllium(Be) atoms diffusion of nominal p(++)-GaAs; the junctions with QDs generate enhanced tunneling current at forward bias, because the QDs layer reduces the Be diffusion and enables a two-step tunneling process. At room temperature, the current density of the sample with QDs is enhanced to 122 A cm(-2) at a forward bias of +0.32 V, which is about 2 orders of magnitude higher than the reference sample without QDs.

  • A Label Free Electrochemical Nanobiosensor Study
  • 2009
  • Ingår i: Analytical Letters. - : Taylor and Francis. - 0003-2719 .- 1532-236X. ; 42:17, s. 2905-2913
  • Tidskriftsartikel (refereegranskat)abstract
    • Nano-porous silicon (PS) is an attractive material for incorporation into biosensors, because it has a large surface area combined with the ability to generate both optical and electrical signals. In this paper, we describe a label-free nanobiosensor for bovine serum albumin (BSA). Nano-porous silicon produced in our laboratory was functionalized prior to immobilization of anti-BSA antibody on the surface. Reaction with BSA in phosphate buffered saline (PBS) buffer resulted in an impedance change which was inversely proportional to the concentration of the analyte. The system PBS buffer/antigen-antibody/PS constitutes an electrolyte-insulator-semiconductor (EIS) structure, thus furnishing an impedance EIS nanobiosensor. The linear range of the sensor was 0-0.27mgmL-1 and the sensitivity was less than 10 mu g mL-1.
