    • We present Bioconda (https://bioconda.github.io), a distribution of bioinformatics software for the lightweight, multi-platform and language-agnostic package manager Conda. Currently, Bioconda offers a collection of over 3000 software packages, which is continuously maintained, updated, and extended by a growing global community of more than 200 contributors. Bioconda improves analysis reproducibility by allowing users to define isolated environments with defined software versions, all of which are easily installed and managed without administrative privileges.

  • Ionization and Fragmentation of Complex Molecules and Clusters : Biomolecules and Polycyclic Aromatic Hydrocarbons

    • This work deals with ionization and fragmentation of biomolecules and polycyclic aromatic hydrocarbon (PAH) molecules. They are studied in the gas phase both as isolated molecules and as weakly bound clusters. The purpose of the experimental and theoretical investigations are to elucidate charge and energy transfer and related redistribution processes, as well as fragmentation behaviors. The first part of this thesis presents results from studies on biomolecular ions, in particular nucleotides and peptides, which are primarily examined in electron capture induced dissociation processes. These investigations are relevant for the better understanding of radiation damage to DNA and processes involved in the sequencing of proteins. It is found that the immediate environment have a decisive influence on the fragmentation behaviors. Evaporation of surrounding molecules protect the biomolecules, but their effect on the electronic structure may also enhance or suppress different fragmentation channels. In the second part of the thesis, results from studies on PAH molecules are presented. Experimentally, their properties are mainly probed through collisions with atomic ion projectiles having kilo-electronvolt kinetic energies. As a widespread pollutant on Earth, and as a family of abundant molecules in space, PAHs are not only relevant from an environmental and health perspective, but they are also important for the understanding of the universe. The present results relate to the stabilities of these molecules, both in isolated form and in clusters, when heated or multiply ionized. It is found to be easier to remove several electrons from clusters of PAH molecules than from isolated PAHs, and fission processes determine their ultimate stabilities. Heated low-charge state clusters of PAHs undergo long evaporation sequences once these have started. For isolated and heated PAHs, internal structural rearrangements are demonstrated to be important in the fragmentation processes.

  • Condition-based Failure Rate Modelling for Individual Components in the Power System

    • The electrical power grid is one of the most important infrastructures in the modernsociety. It supplies industrial and private customers with electricity and supportsother critical infrastructures such as the water supply. Thus, it is significant that the power grid is a reliable system. However, the power system experiences a hugetransition from classical production methods such as coal and nuclear power plantsto distributed renewable energy forms such as wind energy and photovoltaic. This change to a more distributed system challenges the existing power grid as well as the traditional business models of electric utilities. Thus, cost minimization to increase profitability and improvement of the power grid to increase customer satisfactionare in the focus. One approach to increase the reliability of the grid and decrease maintenance costs is a condition-based maintenance approach which requirescondition monitoring techniques.This thesis introduces into failure rate modelling for individual power system components and develops a method to calculate individual failure rates based onthe average failure rate, failure statistics, and condition monitoring data. This approach includes the analysis of failure statistics to identify failure causes and failure locations which are population characteristics but can be utilized to describe the heterogeneity within the population. Thus, the thesis first introduces into the topic of failure analysis and heterogeneity in populations. Different factors are identified and categorized which describe the condition development of a component overtime. Then, the literature within failure rate estimation is reviewed to present the factors which are used within failure rate modelling and to outline the existingmethods which consider the individual. However, limitations are discussed which emphasize the demand for a new approach. Consequently, this thesis introduce intoa new approach for estimating the failure rate for individual components.

  • Turbulence-Assisted Planetary Growth : Hydrodynamical Simulations of Accretion Disks and Planet Formation

    • The current paradigm in planet formation theory is developed around a hierarquical growth of solid bodies, from interstellar dust grains to rocky planetary cores. A particularly difficult phase in the process is the growth from meter-size boulders to planetary embryos of the size of our Moon or Mars. Objects of this size are expected to drift extremely rapid in a protoplanetary disk, so that they would generally fall into the central star well before larger bodies can form.In this thesis, we used numerical simulations to find a physical mechanism that may retain solids in some parts of protoplanetary disks long enough to allow for the formation of planetary embryos. We found that such accumulation can happen at the borders of so-called dead zones. These dead zones would be regions where the coupling to the ambient magnetic field is weaker and the turbulence is less strong, or maybe even absent in some cases. We show by hydrodynamical simulations that material accumulating between the turbulent active and dead regions would be trapped into vortices to effectively form planetary embryos of Moon to Mars mass.We also show that in disks that already formed a giant planet, solid matter accumulates on the edges of the gap the planet carves, as well as at the stable Lagrangian points. The concentration is strong enough for the solids to clump together and form smaller, rocky planets like Earth. Outside our solar system, some gas giant planets have been detected in the habitable zone of their stars. Their wakes may harbour rocky, Earth-size worlds.
