    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Monitoring and data quality assessment of the ATLAS liquid argon calorimeter

    • The liquid argon calorimeter is a key component of the ATLAS detector installed at the CERN Large Hadron Collider. The primary purpose of this calorimeter is the measurement of electron and photon kinematic properties. It also provides a crucial input for measuring jets and missing transverse momentum. An advanced data monitoring procedure was designed to quickly identify issues that would affect detector performance and ensure that only the best quality data are used for physics analysis. This article presents the validation procedure developed during the 2011 and 2012 LHC data-taking periods, in which more than 98% of the proton-proton luminosity recorded by ATLAS at a centre-of-mass energy of 7-8 TeV had calorimeter data quality suitable for physics analysis.

  • Genome-wide association analysis implicates dysregulation of immunity genes in chronic lymphocytic leukaemia

    • Several chronic lymphocytic leukaemia (CLL) susceptibility loci have been reported; however, much of the heritable risk remains unidentified. Here we perform a meta-analysis of six genome-wide association studies, imputed using a merged reference panel of 1,000 Genomes and UK10K data, totalling 6,200 cases and 17,598 controls after replication. We identify nine risk loci at 1p36.11 (rs34676223, P = 5.04 X 10 (-) (13)), 1q42.13 (rs41271473, P = 1.06 X 10 (-) (10)), 4q24 (rs71597109, P = 1.37 X 10 (-) (10)), 4q35.1 (rs57214277, P = 3.69 X 10 (-) (8)), 6p21.31 (rs3800461, P = 1.97 X 10 (-) (8)), 11q23.2 (rs61904987, P = 2.64 X 10 (-) (11)), 18q21.1 (rs1036935, P = 3.27 X 10 (-) (8)), 19p13.3 (rs7254272, P = 4.67 X 10 (-) (8)) and 22q13.33 (rs140522, P = 2.70 X 10 (-) (9)). These new and established risk loci map to areas of active chromatin and show an over-representation of transcription factor binding for the key determinants of B-cell development and immune response.

    • The ATLAS experiment at the LHC has measured the centrality dependence of charged particle pseudorapidity distributions over vertical bar eta vertical bar < 2 in lead-lead collisions at a nucleon-nucleon centre-of-mass energy of root s(NN) = 2.76 TeV. In order to include particles with transverse momentum as low as 30 MeV, the data were recorded with the central solenoid magnet off. Charged particles were reconstructed with two algorithms (2-point "tracklets" and full tracks) using information from the pixel detector only. The lead-lead collision centrality was characterized by the total transverse energy in the forward calorimeter in the range 3.2 < vertical bar eta vertical bar< 4.9. Measurements are presented of the per-event charged particle pseudorapidity distribution, dN(ch)/d eta, and the average charged particle multiplicity in the pseudorapidity interval vertical bar eta vertical bar < 0.5 in several intervals of collision centrality. The results are compared to previous mid-rapidity measurements at the LHC and RHIC. The variation of the mid-rapidity charged particle yield per colliding nucleon pair with the number of participants is consistent with lower root s(NN) results. The shape of the dN(ch)/d eta distribution is found to be independent of centrality within the systematic uncertainties of the measurement. (C) 2012 CERN. Published by Elsevier B.V.     • A search for the electroweak pair production of charged sleptons and weak gauginos decaying into final states with two leptons is performed using 4.7 fb(-1) of proton-proton collision data at root s = 7 TeV recorded with the ATLAS experiment at the Large Hadron Collider. No significant excesses are observed with respect to the prediction from Standard Model processes. In the scenario of direct slepton production, if the sleptons decay directly into the lightest neutralino, left-handed slepton masses between 85 and 195 GeV are excluded at 95% confidence level for a 20 GeV neutralino. Chargino masses between 110 and 340 GeV are excluded in the scenario of direct production of wino-like chargino pairs decaying into the lightest neutralino via an intermediate on-shell charged slepton for a 10 GeV neutralino.     • A search is performed for collimated muon pairs displaced from the primary vertex produced in the decay of long-lived neutral particles in proton-proton collisions at root s = 7 TeV centre-of-mass energy, with the ATLAS detector at the LHC. In a 1.9 fb(-1) event sample collected during 2011, the observed data are consistent with the Standard Model background expectations. Limits on the product of the production cross section and the branching ratio of a Higgs boson decaying to hidden-sector neutral long-lived particles are derived as a function of the particles' mean lifetime.     • A search for long-lived charged particles reaching the muon spectrometer is performed using a data sample of 37 pb(-1) from pp collisions at root s = 7 TeV collected by the ATLAS detector at the LHC in 2010. No excess is observed above the estimated background. Stable (tau) over bar sleptons are excluded at 95% CL up to a mass of 136 GeV, in GMSB models with N-5 = 3 , m(messenger) = 250 TeV, sign(mu) = 1 and tan beta = 5. Electroweak production of sleptons is excluded up to a mass of 110 GeV. Gluino R-hadrons in a generic interaction model are excluded up to masses of 530 GeV to 544 GeV depending on the fraction of R-hadrons produced as (g) over bar -balls. (C) 2011 CERN.     • This Letter presents a search for high mass e(+)e(-) or mu(+)mu(-) resonances in pp collisions at root s = 7 TeV at the LHC. The data were recorded by the ATLAS experiment during 2010 and correspond to a total integrated luminosity of similar to 40 pb(-1). No statistically significant excess above the Standard Model expectation is observed in the search region of dilepton invariant mass above 110 GeV. Upper limits at the 95% confidence level are set on the cross section times branching ratio of Z' resonances decaying to dielectrons and dimuons as a function of the resonance mass. A lower mass limit of 1.048 TeV on the Sequential Standard Model Z' boson is derived, as well as mass limits on Z* and E-6-motivated Z' models. (C) 2011 CERN. Published by Elsevier B.V.     • A search for highly ionising, penetrating particles with electric charges from vertical bar q vertical bar = 2e to 6e is performed using the ATLAS detector at the CERN Large Hadron Collider. Proton-proton collision data taken at root s = 7 TeV during the 2011 running period, corresponding to an integrated luminosity of 4.4 fb(-1), are analysed. No signal candidates are observed, and 95% confidence level cross-section upper limits are interpreted as mass-exclusion lower limits for a simplified Drell-Yan production model. In this model, masses are excluded from 50 GeV up to 430, 480, 490, 470 and 420 GeV for charges 2e, 3e, 4e, 5e and 6e, respectively. (c) 2013 CERN. Published by Elsevier B.V. All rights reserved.
