  • Study of 300,486 individuals identifies 148 independent genetic loci influencing general cognitive function

    • General cognitive function is a prominent and relatively stable human trait that is associated with many important life outcomes. We combine cognitive and genetic data from the CHARGE and COGENT consortia, and UK Biobank (total N = 300,486; age 16-102) and find 148 genome-wide significant independent loci (P < 5 × 10-8) associated with general cognitive function. Within the novel genetic loci are variants associated with neurodegenerative and neurodevelopmental disorders, physical and psychiatric illnesses, and brain structure. Gene-based analyses find 709 genes associated with general cognitive function. Expression levels across the cortex are associated with general cognitive function. Using polygenic scores, up to 4.3% of variance in general cognitive function is predicted in independent samples. We detect significant genetic overlap between general cognitive function, reaction time, and many health variables including eyesight, hypertension, and longevity. In conclusion we identify novel genetic loci and pathways contributing to the heritability of general cognitive function.

    • I rapporten kan du ta del av bedömningen som görs av situationen för bestånd som regleras inom ramen för EU:s gemensamma fiskeripolitik (GFP). Bedömningarna baseras på det forskningssamarbete och den rådgivning som sker inom det Internationella Havsforskningsrådet (ICES).De bestånd som förvaltas nationellt baseras på de biologiska underlagen, och rådgivningen i huvudsak på den forskning och övervakning samt analys som bedrivs av Institutionen för akvatiska resurser vid Sveriges lantbruksuniversitet (SLU Aqua) samt yrkesfiskets rapportering.Rapporten omfattar 41 fiskarter uppdelade i olika bestånd, samt sju skal- och blötdjursarter.Nytt för årets upplaga är kapitlet om ekosystemtjänster. Avsnittet beskriver de fördelar människan får genom ekosystemen, till exempel hur fisk och skaldjur kommer till nytta för människan genom föda, rekreation och biologisk mångfald. Nytt för i år är också att rapportens diagram och figurer anpassats för läsare med defekt färgseende.Översikten är utarbetad av SLU Aqua på uppdrag av Havs- och vattenmyndigheten.

    • National emission reduction targets under the Paris Agreement have a territorial focus, incentivizing mitigation actions domestically. Here we examine the theoretical basis for adopting complementary consumption-based net-zero emission targets and assess the consequences of adopting such proposed targets for Sweden. We apply scenario analyses based on a prospective lifecycle assessment framework. The framework is a hybrid of bottom-up simulations for passenger travel, construction and housing, and food, and top-down analyses for remaining consumption. In this work, we show how consumption-based climate targets may accentuate the need for new demand-side climate policies that contribute to reducing emissions along supply chains of products and services.Our scenario analysis suggests that combining advanced mitigation technologies with behavioral changes could reduce emissions from 9.8 tons of carbon dioxide equivalents per capita in 2019 to between 2.7 and 4.8 tons by 2045 for Swedish residents, depending on global decarbonization pathways. Combining advanced mitigation technologies with behavioural changes could achieve the lowest carbon emissions per capita in Sweden, suggest scenario analyses combining bottom-up simulations for passenger travel, construction and housing, and food, and top-down analyses for remaining consumption.

  • Assessing the effects of textile leachates in fish using multiple testing methods: From gene expression to behavior

    • The textile industry, while of major importance in the world economy, is a toxic industry utilizing and emitting thousands of chemical substances into the aquatic environment. The aim of this project was to study the potentially harmful effects associated with the leaching of chemical residues from three different types of textiles: sportswear, children’s bath towels, and denim using different fish models (cell lines, fish larvae and juvenile fish). A combination of in vitro and in vivo test systems was used. Numerous biomarkers, ranging from gene expression, cytotoxicity and biochemical analysis to behavior, were measured to detect effects of leached chemicals. Principle findings indicate that leachates from all three types of textiles induced cytotoxicity on fish cell lines (RTgill-W1). Leachates from sportswear and towels induced mortality in zebrafish embryos, and chemical residues from sportswear reduced locomotion responses in developing larval fish. Sportswear leachate increased Cyp1a mRNA expression and EROD activity in liver of exposed brown trout. Leachates from towels induced EROD activity and VTG in rainbow trout, and these effects were mitigated by the temperature of the extraction process. All indicators of toxicity tested showed that exposure to textile leachate can cause adverse reactions in fish. These findings suggested that chemical leaching from textiles from domestic households could pose an ecotoxicological threat to the health of the aquatic environment.

  • Agricultural factors affecting Fusarium communities in wheat kernels

    • Fusarium head blight (FHB) is a devastating disease of cereals caused by Fusarium fungi. The disease is of great economic importance especially owing to reduced grain quality due to contamination by a range of mycotoxins produced by Fusarium. Disease control and prediction is difficult because of the many Fusarium species associated with FHB. Different species may respond differently to control methods and can have both competitive and synergistic interactions. Therefore, it is important to understand how agricultural practices affect Fusarium at the community level.Lower levels of Fusariwn mycotoxin contamination of organically produced cereals compared with conventionally produced have been reported, but the causes of these differences are not well understood. The aim of our study was to investigate the effect of agricultural factors on Fusarium abundance and community composition in different cropping systems. Winter wheat kernels were collected from 18 organically and conventionally cultivated fields in Sweden, paired based on their geographical distance and the wheat cultivar grown. We characterised the Fusarium community in harvested wheat kernels using 454 sequencing of translation elongation factor 1-alpha amplicons. In addition, we quantified Fusariwn spp. using real-time PCR to reveal differences in biomass between fields.We identified 12 Fusariwn operational taxonomic units (OTUs) with a median of 4.5 OTUs per field. Fusarium graminearum was the most abundant species, while F. avenaceum had the highest occurrence. The abundance of Fusariwn spp. ranged two orders of magnitude between fields. Two pairs of Fusariurt species co-occurred between fields: F. poae with F. tricinctwn and F. culmorwn with F. sporofrichoides. We could not detect any difference in Fusariwn communities between the organic and conventional systems. However, agricultural intensity, measured as the number of pesticide applications and the amount of nitrogen fertiliser applied, had an impact on Fusariwn communities, specifically increasing the abundance of F. tricinctwn. There were geographical differences in the Fusarium community composition where F. graminearwn was more abundant in the western part of Sweden. The application of amplicon sequencing provided a comprehensive view of the Fusarium community in cereals. This gives us better opportunities to understand the ecology of Fusarium spp., which is important in order to limit FHB and mycotoxin contamination in cereals.

  • Diversity of wheat phyllosphere fungi in different agricultural production systems : with special reference to Fusarium

    • Fusarium head blight (FHB) is a disease affecting cereals world-wide caused by Fusarium fungi. The disease is of great economic importance especially since it is associated with contamination by harmful mycotoxins produced by Fusarium spp. In recent years, several studies have reported lower mycotoxin contamination of organically produced cereals compared with those produced conventionally. An unexplored factor is differences in the microbial communities on cereal crops between the organic and conventional systems, which may exert a biocontrol effect on FHB. The aim of this thesis was to investigate the effect of different environmental and agricultural factors on Fusarium communities and fungal phyllosphere communities in wheat in different agricultural production systems. New primers for amplifying Fusarium communities, in conjunction with 454 se-quencing, were evaluated, and Fusarium communities associated with soil and wheat kernels were successfully characterised. Comparison of fungicide-treated and untreated wheat leaves from 18 fields in Sweden in 2011 revealed that fungicide use was associ-ated with decreased evenness of fungal communities. Furthermore, organic farming was associated with increased fungal species richness on wheat leaves when pairs of 22 organically and conventionally managed fields in Sweden were compared in 2012. There was no difference in the abundance of leaf pathogens between cropping systems. Several fungal species were consistently found regardless of geographical location, year and cropping system, while fungal abundance was highly variable between fields. Both Fusarium and fungal communities were affected by agricultural intensity. How-ever, there was no difference in Fusarium community composition in wheat kernels from organically and conventionally managed fields. The method evaluated in this thesis can be used to monitor Fusarium communities in the field, which is important in order to develop strategies for limiting FHB and mycotoxin contamination. The present thesis demonstrates that fungicide use and organic farming are associated with differen-tial fungal communities in the wheat phyllosphere. This indicates that there is an oppor-tunity for the farmer to manage these communities with the aim of enhancing their biocontrol potential against plant pathogens such as Fusarium.

    • The fungicides used to control diseases in cereal production can have adverse effects on non-target fungi, with possible consequences for plant health and productivity. This study examined fungicide effects on fungal communities on winter wheat leaves in two areas of Sweden. High-throughput 454 sequencing of the fungal ITS2 region yielded 235 operational taxonomic units (OTUs) at the species level from the 18 fields studied. It was found that commonly used fungicides had moderate but significant effect on fungal community composition in the wheat phyllosphere. The relative abundance of several saprotrophs was altered by fungicide use, while the effect on common wheat pathogens was mixed. The fungal community on wheat leaves consisted mainly of basidiomycete yeasts, saprotrophic ascomycetes and plant pathogens. A core set of six fungal OTUs representing saprotrophic species was identified. These were present across all fields, although overall the difference in OTU richness was large between the two areas studied.

  • Genus-Specific Primers for Study of Fusarium Communities in Field Samples

    • Fusarium is a large and diverse genus of fungi of great agricultural and economic importance, containing many plant pathogens and mycotoxin producers. To date, high-throughput sequencing of Fusarium communities has been limited by the lack of genus-specific primers targeting regions with high discriminatory power at the species level. In the present study, we evaluated two Fusarium- specific primer pairs targeting translation elongation factor 1 (TEF1). We also present the new primer pair Fa+7/Ra+6. Mock Fusarium communities reflecting phylogenetic diversity were used to evaluate the accuracy of the primers in reflecting the relative abundance of the species. TEF1 amplicons were subjected to 454 high-throughput sequencing to characterize Fusarium communities. Field samples from soil and wheat kernels were included to test the method on more-complex material. For kernel samples, a single PCR was sufficient, while for soil samples, nested PCR was necessary. The newly developed primer pairs Fa+7/Ra+6 and Fa/Ra accurately reflected Fusarium species composition in mock DNA communities. In field samples, 47 Fusarium operational taxonomic units were identified, with the highest Fusarium diversity in soil. The Fusarium community in soil was dominated by members of the Fusarium incarnatum-Fusarium equiseti species complex, contradicting findings in previous studies. The method was successfully applied to analyze Fusarium communities in soil and plant material and can facilitate further studies of Fusarium ecology.

  • Organic farming increases richness of fungal taxa in the wheat phyllosphere

    • Organic farming is often advocated as an approach to mitigate biodiversity loss on agricultural land. The phyllosphere provides a habitat for diverse fungal communities that are important for plant health and productivity. However, it is still unknown how organic farming affects the diversity of phyllosphere fungi in major crops. We sampled wheat leaves from 22 organically and conventionally cultivated fields in Sweden, paired based on their geographical location and wheat cultivar. Fungal communities were described using amplicon sequencing and real-time PCR. Species richness was higher on wheat leaves from organically managed fields, with a mean of 54 operational taxonomic units (OTUs) compared with 40 OTUs for conventionally managed fields. The main components of the fungal community were similar throughout the 350-km-long sampling area, and seven OTUs were present in all fields: Zymoseptoria, Dioszegia fristingensis, Cladosporium, Dioszegia hungarica, Cryptococcus, Ascochyta and Dioszegia. Fungal abundance was highly variable between fields, 10(3)-10(5) internal transcribed spacer copies per ng wheat DNA, but did not differ between cropping systems. Further analyses showed that weed biomass was the strongest explanatory variable for fungal community composition and OTU richness. These findings help provide a more comprehensive understanding of the effect of organic farming on the diversity of organism groups in different habitats within the agroecosystem.

  • Protists: Puppet Masters of the Rhizosphere Microbiome

    • The rhizosphere microbiome is a central determinant of plant performance. Microbiome assembly has traditionally been investigated from a bottom-up perspective, assessing how resources such as root exudates drive microbiome assembly. However, the importance of predation as a driver of microbiome structure has to date largely remained overlooked. Here we review the importance of protists, a paraphyletic group of unicellular eukaryotes, as a key regulator of microbiome assembly. Protists can promote plant-beneficial functions within the microbiome, accelerate nutrient cycling, and remove pathogens. We conclude that protists form an essential component of the rhizosphere microbiome and that accounting for predator-prey interactions would greatly improve our ability to predict and manage microbiome function at the service of plant growth and health.
