  • Downhill progressive landslides in long natural slopes: triggering agents and landslide phases modeled with a finite difference method

    • A large landslide in Tuve (Gothenburg, Sweden 1977) initiated the development of a model for slope stability analysis taking the deformation-softening of soft sensitive clays into consideration. The model studies triggering agents and five phases in progressive slope failure are identified: (1) in-situ, (2) disturbance, (3) unstable ‘dynamic’, (4) transitory (or permanent) equilibrium, and (5) ‘global’ failure. The clay resistance in these phases may differ widely; mostly due to different rates of loading. Two time dependent failure criteria are defined: (i) the triggering load condition in the disturbance Phase (2), and (ii) the transitory equilibrium in Phase (4), indicating whether minor downhill displacements or a veritable landslide catastrophe will occur. The analysis explains why downhill landslides tend to spread over vast areas of almost horizontal ground further down-slope. The model has been applied to landslides in Scandinavia and Canada. Three case studies are briefly discussed. The model is a finite difference approach, where local downhill deformations caused by normal forces is maintained compatible with deviatory shear deformations above the potential (or the established) failure surface. Software and an easy-to-use spreadsheet are introduced as well as recent developments. See also Video Abstract.

    • Despite the enormous complexity of the human mind, fMRI techniques are able to partially observe the state of a brain in action. In this paper we describe an experimental setup for real-time fMRI in a bio-feedback loop. One of the main challenges in the project is to reach a detection speed, accuracy and spatial resolution necessary to attain sufficient bandwidth of communication to close the bio-feedback loop. To this end we have banked on our previous work on real-time filtering for fMRI and system identification, which has been tailored for use in the experiment setup. In the experiments presented the system is trained to estimate where a person in the MRI scanner is looking from signals derived from the visual cortex only. We have been able to demonstrate that the user can induce an action and perform simple tasks with her mind sensed using real-time fMRI. The technique may have several clinical applications, for instance to allow paralyzed and "locked in" people to communicate with the outside world. In the meanwhile, the need for improved fMRI performance and brain state detection poses a challenge to the signal processing community. We also expect that the setup will serve as an invaluable tool for neuro science research in general.

  • Abnormal cerebral hemodynamics and blood-brain barrier permeability detected with perfusion MRI in systemic lupus erythematosus patients

    • Objective: Dynamic susceptibility contrast (DSC) magnetic resonance imaging (MRI) has previously shown alterations in cerebral perfusion in patients with systemic lupus erythematosus (SLE). However, the results have been inconsistent, in particular regarding neuropsychiatric (NP) SLE. Thus, we investigated perfusion-based measures in different brain regions in SLE patients with and without NP involvement, and additionally, in white matter hyperintensities (WMHs), the most common MRI pathology in SLE patients. Materials and methods: We included 3 T MRI images (conventional and DSC) from 64 female SLE patients and 19 healthy controls (HC). Three different NPSLE attribution models were used: the Systemic Lupus International Collaborating Clinics (SLICC) A model (13 patients), the SLICC B model (19 patients), and the American College of Rheumatology (ACR) case definitions for NPSLE (38 patients). Normalized cerebral blood flow (CBF), cerebral blood volume (CBV) and mean transit time (MTT) were calculated in 26 manually drawn regions of interest and compared between SLE patients and HC, and between NPSLE and non-NPSLE patients. Additionally, normalized CBF, CBV and MTT, as well as absolute values of the blood-brain barrier leakage parameter (K2) were investigated in WMHs compared to normal appearing white matter (NAWM) in the SLE patients. Results: After correction for multiple comparisons, the most prevalent finding was a bilateral significant decrease in MTT in SLE patients compared to HC in the hypothalamus, putamen, right posterior thalamus and right anterior insula. Significant decreases in SLE compared to HC were also found for CBF in the pons, and for CBV in the bilateral putamen and posterior thalamus. Significant increases were found for CBF in the posterior corpus callosum and for CBV in the anterior corpus callosum. Similar patterns were found for both NPSLE and non-NPSLE patients for all attributional models compared to HC. However, no significant perfusion differences were revealed between NPSLE and non-NPSLE patients regardless of attribution model. The WMHs in SLE patients showed a significant increase in all perfusion-based metrics (CBF, CBV, MTT and K2) compared to NAWM. Conclusion: Our study revealed perfusion differences in several brain regions in SLE patients compared to HC, independently of NP involvement. Furthermore, increased K2 in WMHs compared to NAWM may indicate blood-brain barrier dysfunction in SLE patients. We conclude that our results show a robust cerebral perfusion, independent from the different NP attribution models, and provide insight into potential BBB dysfunction and altered vascular properties of WMHs in female SLE patients. Despite SLE being most prevalent in females, a generalization of our conclusions should be avoided, and future studies including all sexes are needed.

  • Considerations and consequences of allowing DNA sequence data as types of fungal taxa

    • Nomenclatural type definitions are one of the most important concepts in biological nomenclature. Being physical objects that can be re-studied by other researchers, types permanently link taxonomy (an artificial agreement to classify biological diversity) with nomenclature (an artificial agreement to name biological diversity). Two proposals to amend the International Code of Nomenclature for algae, fungi, and plants (ICN), allowing DNA sequences alone (of any region and extent) to serve as types of taxon names for voucherless fungi (mainly putative taxa from environmental DNA sequences), have been submitted to be voted on at the 11th International Mycological Congress (Puerto Rico, July 2018). We consider various genetic processes affecting the distribution of alleles among taxa and find that alleles may not consistently and uniquely represent the species within which they are contained. Should the proposals be accepted, the meaning of nomenclatural types would change in a fundamental way from physical objects as sources of data to the data themselves. Such changes are conducive to irreproducible science, the potential typification on artefactual data, and massive creation of names with low information content, ultimately causing nomenclatural instability and unnecessary work for future researchers that would stall future explorations of fungal diversity. We conclude that the acceptance of DNA sequences alone as types of names of taxa, under the terms used in the current proposals, is unnecessary and would not solve the problem of naming putative taxa known only from DNA sequences in a scientifically defensible way. As an alternative, we highlight the use of formulas for naming putative taxa (candidate taxa) that do not require any modification of the ICN.

    • The new Swedish Red List of vascular plants, bryophytes, algae, lichens and macrofungi is briefly presented. These groups now comprise more than 1800 red-listed species, corresponding to 21% of the assessed species. A net increase of 170 red-listed species since 2010 is mainly the result of more data to base the assessments on. For the first time, four sections in the plant genus Hieracium have been assessed, resulting in an addition of 327 apomictic plant species to the Red List. Logging of old-growth forest and overgrowth of former open and semi-open habitats (mainly because of ceased management of semi-natural habitats) are the stressors that harm most species, while eutrophication, drainage, water level regulation and exploitation are also important. The dieback of the elm species Ulmus glabra, U. minor, and ash Fraxinus excelsior, because of invasive pathogens, negatively affects many species of lichens, fungi and bryophytes being dependent on these host trees. In the forest landscape, the main challenge is to allow forestry without clear-cutting large areas and to maintain mixed stands regarding tree species and age distribution. In the agricultural landscape the challenge is to maintain and improve management by grazing and mowing in semi-natural grasslands, but also wooded areas, despite a continuous decline in the number of domestic cattle. In valuable wetlands and lakes, the negative impact of old ditches and water level regulation should be reduced. Species conservation in urban areas, like cities (lawns, parks and gardens), road verges and former sandpits, poses a promising challenge where much more could be done to improve the situation for red-listed species.

  • Atomic Scale Surface Structure and Morphology of InAs Nanowire Crystal Superlattices: The Effect of Epitaxial Overgrowth

    • While shell growth engineering to the atomic scale is important for tailoring semiconductor nanowires with superior properties, a precise knowledge of-the surface structure and morphology at different stages of this type of overgrowth has been lacking. We present a systematic scanning tunneling microscopy (STM) study of homoepitaxial Shell growth of twinned superlattices in zinc blende InAs nanowires that transforms {11I}A/B-type facets to the nonpolar {110}type. STM imaging along the nanowires provides information on different stages of the shell growth revealing distinct differences in growth dynamics of the crystal facets and surface structures not found in the bulk. While growth of a new surface layer is initiated simultaneously (at the twin plane interface) on the {111}A and {111}B nanofacets, the step flow growth proceeds much faster on {111}A compared to {111}B leading to significant differences in roughness. Further, we observe that the atomic scale structures on the {111}B facet is different from its bulk counterpart and that shell growth on this facet occurs via steps perpendicular to the (112)B-type directions.

    • The purpose of this work is to investigate, and improve, the feasibility of advanced Region Of Interest (ROI) selection schemes in clinical volume rendering. In particular, this work implements and evaluates an Automated Anatomical ROI (AA-ROI) approach based on the combination of automatic image registration (AIR) and Distance-Based Transfer Functions (DBTFs), designed for automatic selection of complex anatomical shapes without relying on prohibitive amounts of interaction. Domain knowledge and clinical experience has been included in the project through participation of practicing radiologists in all phases of the project. This has resulted in a set of requirements that are critical for Direct Volume Rendering applications to be utilized in clinical practice and a prototype AA-ROI implementation that was developed to addresses critical points in existing solutions. The feasibility of the developed approach was assessed through a study where five radiologists investigated three medical data sets with complex ROIs, using both traditional tools and the developed prototype software. Our analysis indicate that advanced, registration based ROI schemes could increase clinical efficiency in time-critical settings for cases with complex ROIs, but also that their clinical feasibility is conditional with respect to the radiologists trust in the registration process and its application to the data.

    • Abstract This chapter describes a framework for storage of tensor array data, useful to describe regularly sampled tensor fields. The main component of the framework, called Similar Tensor Array Core (STAC), is the result of a collaboration between research groups within the SIMILAR network of excellence. It aims to capture the essence of regularly sampled tensor fields using a minimal set of attributes and can therefore be used as a “greatest common divisor” and interface between tensor array processing algorithms. This is potentially useful in applied fields like medical image analysis, in particular in Diffusion Tensor MRI, where misinterpretation of tensor array data is a common source of errors. By promoting a strictly geometric perspective on tensor arrays, with a close resemblance to the terminology used in differential geometry, (STAC) removes ambiguities and guides the user to define all necessary information. In contrast to existing tensor array file formats, it is minimalistic and based on an intrinsic and geometric interpretation of the array itself, without references to other coordinate systems.

    • The Riemannian exponential map, and its inverse the Riemannian logarithm map, can be used to visualize metric tensor fields. In this chapter we first derive the well-known metric sphere glyph from the geodesic equation, where the tensor field to be visualized is regarded as the metric of a manifold. These glyphs capture the appearance of the tensors relative to the coordinate system of the human observer. We then introduce two new concepts for metric tensor field visualization: geodesic spheres and geodesically warped glyphs. These extensions make it possible not only to visualize tensor anisotropy, but also the curvature and change in tensor-shape in a local neighborhood. The framework is based on the exp p (v i ) and log p (q) maps, which can be computed by solving a second-order ordinary differential equation (ODE) or by manipulating the geodesic distance function. The latter can be found by solving the eikonal equation, a nonlinear partial differential equation (PDE), or it can be derived analytically for some manifolds. To avoid heavy calculations, we also include first- and second-order Taylor approximations to exp and log. In our experiments, these are shown to be sufficiently accurate to produce glyphs that visually characterize anisotropy, curvature, and shape-derivatives in sufficiently smooth tensor fields where most glyphs are relatively similar in size.
