  • A test of manganese effects on decomposition in forest and cropland sites

    • Litter of plant origin is the main source of soil organic matter, and its physical and chemical quality and decomposition rates are key variables in the prediction and modelling of how litter-derived carbon (C) is cycling through the ecosystem. However, the biological control factors for decomposition are not well understood and often poorly represented in global C models. These are typically run using simple parameters, such as nitrogen (N) and lignin concentrations, characterizing the quality of the organic matter input to soils and its accessibility to decomposer organisms. Manganese (Mn) is a key component for the formation of manganese peroxidase (MnP), an important enzyme for lignin degradation. However, the functional role of Mn on plant litter decomposition has been rarely experimentally examined. Here, using a forest and a cropland site we studied, over 41 months, the effects of Mn fertilization on MnP activity and decomposition of eight substrates ranging in initial lignin concentrations from 9.8 to 44.6%. Asymptotic decomposition models fitted the mass loss data best and allowed us to separately compare the influence of Mn fertilization on different litter stages and pools. Across substrates, Mn fertilization stimulated decomposition rates of the late stage where lignin dominates decomposition, resulting in smaller fraction of slowly decomposing litter. The increased MnP activity caused by Mn fertilization provided the mechanism explaining the stimulated decomposition in the Mn-addition treatments.

  • Benchmarking plant diversity of Palaearctic grasslands and other open habitats

    • Journal of Vegetation Science published by John Wiley & Sons Ltd on behalf of International Association for Vegetation Science.Aims: Understanding fine-grain diversity patterns across large spatial extents is fundamental for macroecological research and biodiversity conservation. Using the GrassPlot database, we provide benchmarks of fine-grain richness values of Palaearctic open habitats for vascular plants, bryophytes, lichens and complete vegetation (i.e., the sum of the former three groups). Location: Palaearctic biogeographic realm. Methods: We used 126,524 plots of eight standard grain sizes from the GrassPlot database: 0.0001, 0.001, 0.01, 0.1, 1, 10, 100 and 1,000 m2 and calculated the mean richness and standard deviations, as well as maximum, minimum, median, and first and third quartiles for each combination of grain size, taxonomic group, biome, region, vegetation type and phytosociological class. Results: Patterns of plant diversity in vegetation types and biomes differ across grain sizes and taxonomic groups. Overall, secondary (mostly semi-natural) grasslands and natural grasslands are the richest vegetation type. The open-access file ”GrassPlot Diversity Benchmarks” and the web tool “GrassPlot Diversity Explorer” are now available online (https://edgg.org/databases/GrasslandDiversityExplorer) and provide more insights into species richness patterns in the Palaearctic open habitats. Conclusions: The GrassPlot Diversity Benchmarks provide high-quality data on species richness in open habitat types across the Palaearctic. These benchmark data can be used in vegetation ecology, macroecology, biodiversity conservation and data quality checking. While the amount of data in the underlying GrassPlot database and their spatial coverage are smaller than in other extensive vegetation-plot databases, species recordings in GrassPlot are on average more complete, making it a valuable complementary data source in macroecology. © 2021 The Authors.

    • In the materials design domain, much of the data from materials calculations is stored in different heterogeneous databases with different data and access models. Therefore, accessing and integrating data from different sources is challenging. As ontology-based access and integration alleviates these issues, in this paper we address data access and interoperability for computational materials databases by developing the Materials Design Ontology. This ontology is inspired by and guided by the OPTIMADE effort that aims to make materials databases interoperable and includes many of the data providers in computational materials science. In this paper, first, we describe the development and the content of the Materials Design Ontology. Then, we use a topic model-based approach to propose additional candidate concepts for the ontology. Finally, we show the use of the Materials Design Ontology by a proof-of-concept implementation of a data access and integration system for materials databases based on the ontology.

    • Circular Economy has the goal to reduce value loss and avoid waste by extending the life span of materials and products, including circulating materials or product parts before they become waste. Circular economy models (e.g., circular value networks) are typically complex and networked, involving different cross-industry domains. In the context of a circular value network, multiple actors, such as suppliers, manufacturers, recyclers, and product end-users, may be involved. In addition, there may be various flows of resources, energy, information and value throughout the network. This means that we face the challenge that the data and information from cross-industry domains in a circular economy model are not built on common ground, and as a result are difficult to understand and use for both humans and machines. Using ontologies to represent domain knowledge can enable actors and stakeholders from different industries in the circular economy to communicate using a common language. The knowledge domains involved include circular economy, sustainability, materials, products, manufacturing, and logistics. The objective of this paper is to investigate the landscape of current ontologies for these domains. This will enable us to in the future explore what existing knowledge can be adapted or used to develop ontologies for circular value networks.

    • Relative to areas under canopy, the soils in forest gaps receive more irradiance and rainfall (snowfall); this change in microclimate induced by forest gaps may influence the release of carbon (C) and nutrients during litter decomposition. However, great uncertainty remains about the effects of forest gaps on litter decomposition. In this study, we incubated foliar litters from six tree and shrub species in forest gaps and canopy plots and measured the release of C, nitrogen (N) and phosphorus (P) in different snow cover periods in an alpine forest from 2012 to 2016. We found that N was retained by 24–46% but that P was immediately released during an early stage of decomposition. However, forest gaps decreased litter N retention, resulting in more N and P being released from decomposing litters for certain species (i.e., larch, birch and willow litters). Moreover, the release of C and nutrients during litter decomposition stimulated by forest gaps was primarily driven by warmer soil temperature in this high-altitude forest. We conclude that gap formation during forest regeneration may accelerate C turnover and nutrient cycling and that this stimulation might be regulated by the litter species in this seasonally snow-covered forest. © 2018, Springer Nature Switzerland AG.

    • Ontologies have been proposed as a means towards making data FAIR (Findable, Accessible, Interoperable, Reusable). This has attracted much interest in several communities and ontologies are being developed. However, to obtain good results when using ontologies in semantically-enabled applications, the ontologies need to be of high quality. One of the quality aspects is that the ontologies should be as complete as possible. In this paper we propose a first version of a tool that supports users in extending ontologies using a phrase-based approach.  To demonstrate the usefulness of our proposed tool, we exemplify the use by extending the Materials Design Ontology.

    • Due to importance of data FAIRness (Findable, Accessible, Interoperable, Reusable), ontologies as a means to make data FAIR have attracted more and more attention in different communities and are being used in semantically-enabled applications. However, to obtain good results while using ontologies in these applications, high quality ontologies are needed of which completeness is one of the important aspects. An ontology lacking information can lead to missing results. In this paper we present a tool, Phrase2Onto, that supports users in extending ontologies to make the ontologies more complete. It is particularly suited for ontology extension using a phrase-based topic model approach, but the tool can support any extension approach where a user needs to make decisions regarding the appropriateness of using phrases to define new concepts. We describe the functionality of the tool and a user study using Pizza Ontology. The user study showed a good usability of the system and high task completion. Further, we report on a real application where we extend the Materials Design Ontology.

  • Considerations on Circuit Design and Data Acquisition of a Portable Surface Plasmon Resonance Biosensing System

    • The aim of this study was to develop a circuit for an inexpensive portable biosensing system based on surface plasmon resonance spectroscopy. This portable biosensing system designed for field use is characterized by a special structure which consists of a microfluidic cell incorporating a right angle prism functionalized with a biomolecular identification membrane, a laser line generator and a data acquisition circuit board. The data structure, data memory capacity and a line charge-coupled device (CCD) array with a driving circuit for collecting the photoelectric signals are intensively focused on and the high performance analog-to-digital (A/D) converter is comprehensively evaluated. The interface circuit and the photoelectric signal amplifier circuit are first studied to obtain the weak signals from the line CCD array in this experiment. Quantitative measurements for validating the sensitivity of the biosensing system were implemented using ethanol solutions of various concentrations indicated by volume fractions of 5%, 8%, 15%, 20%, 25%, and 30%, respectively, without a biomembrane immobilized on the surface of the SPR sensor. The experiments demonstrated that it is possible to detect a change in the refractive index of an ethanol solution with a sensitivity of 4.99838 × 10(5) ΔRU/RI in terms of the changes in delta response unit with refractive index using this SPR biosensing system, whereby the theoretical limit of detection of 3.3537 × 10(-5) refractive index unit (RIU) and a high linearity at the correlation coefficient of 0.98065. The results obtained from a series of tests confirmed the practicality of this cost-effective portable SPR biosensing system.
