  • Considerations and consequences of allowing DNA sequence data as types of fungal taxa

    • Nomenclatural type definitions are one of the most important concepts in biological nomenclature. Being physical objects that can be re-studied by other researchers, types permanently link taxonomy (an artificial agreement to classify biological diversity) with nomenclature (an artificial agreement to name biological diversity). Two proposals to amend the International Code of Nomenclature for algae, fungi, and plants (ICN), allowing DNA sequences alone (of any region and extent) to serve as types of taxon names for voucherless fungi (mainly putative taxa from environmental DNA sequences), have been submitted to be voted on at the 11th International Mycological Congress (Puerto Rico, July 2018). We consider various genetic processes affecting the distribution of alleles among taxa and find that alleles may not consistently and uniquely represent the species within which they are contained. Should the proposals be accepted, the meaning of nomenclatural types would change in a fundamental way from physical objects as sources of data to the data themselves. Such changes are conducive to irreproducible science, the potential typification on artefactual data, and massive creation of names with low information content, ultimately causing nomenclatural instability and unnecessary work for future researchers that would stall future explorations of fungal diversity. We conclude that the acceptance of DNA sequences alone as types of names of taxa, under the terms used in the current proposals, is unnecessary and would not solve the problem of naming putative taxa known only from DNA sequences in a scientifically defensible way. As an alternative, we highlight the use of formulas for naming putative taxa (candidate taxa) that do not require any modification of the ICN.

  • Mast cells regulate homeostatic intestinal epithelial migration and barrier function by a chymase/Mcpt4-dependent mechanism

    • Altered intestinal barrier function is postulated to be a central predisposing factor to intestinal diseases, including inflammatory bowel diseases and food allergies. However, the mechanisms involved in maintaining homeostatic intestinal barrier integrity remain undefined. In this study, we demonstrate that mice deficient in mast cells (Kit(W-sh/W-sh) [Wsh]) or mast cell chymase (Mcpt4(-/-)) have significantly decreased basal small intestinal permeability compared with wild-type (WT) mice. Altered intestinal barrier function was linked to decreased intestinal epithelial cell migration along the villus/crypt axis, altered intestinal morphology, and dysregulated claudin-3 crypt expression. Remarkably, engraftment of Wsh mice with WT but not Mcpt4(-/-) mast cells restored intestinal epithelial cell migration, morphology, and intestinal epithelial barrier function. Collectively, these findings identify a mechanism by which mast cells regulate homeostatic intestinal epithelial migration and barrier function.

  • Nurse Trees as a Forest Restoration Tool for Mixed Plantations: Effects on Competing Vegetation and Performance in Target Tree Species

    • Multi-species mixed plantations can be designed to meet social, economic, and environmental objectives during forest restoration. This paper reports results from an experiment in southern Sweden concerning the influence of three different fast growing nurse tree species on the cover of herbaceous vegetation and on the performance of several target tree species. After 10 years, the nurse trees had reduced the competing herbaceous vegetation but the effect was weak and it may take more than a decade to achieve effective vegetation control. The nurse tree species Betula pendula and Larix x eurolepis did improve stem form in some target tree species, but had a minor effect on survival and growth. The open conditions before crown closure of nurse trees strongly influence seedling performance and so delayed planting of target tree species may provide a means to avoid those conditions. Survival and growth differed greatly among the tree species. Besides the two nurse tree species mentioned above, high survival was found in Picea abies and Quercus robur and intermediate survival in Fagus sylvatica, Tilia cordata, and in the N-fixing nurse tree Alnus glutinosa. Survival was low in the target tree species Fraxinus excelsior L. and Prunus avium. For restoration practitioners, our results illustrate the potential of using nurse trees for rapidly building a new forest structure and simultaneously increase productivity, which might be a cost-effective strategy for forest restoration.

    • Cisplatin (cisPt), Pt(NH(3))(2)Cl(2), is a cancer drug believed to kill cells via DNA binding and damage. Recent work has implied that the cellular copper (Cu) transport machinery may be involved in cisPt cell export and drug resistance. Normally, the Cu chaperone Atox1 binds Cu(I) via two cysteines and delivers the metal to metal-binding domains of ATP7B; the ATP7B domains then transfer the metal to the Golgi lumen for loading on cuproenzymes. Here, we use spectroscopic methods to test if cisPt interacts with purified Atox1 in solution in vitro. We find that cisPt binds to Atox1's metal-binding site regardless of the presence of Cu or not: When Cu is bound to Atox1, the near-UV circular dichroism signals indicate Cu-Pt interactions. From NMR data, it is evident that cisPt binds to the folded protein. CisPt-bound Atox1 is however not stable over time and the protein begins to unfold and aggregate. The reaction rates are limited by slow cisPt dechlorination. CisPt-induced unfolding of Atox1 is specific because this effect was not observed for two unrelated proteins that also bind cisPt. Our study demonstrates that Atox1 is a candidate for cisPt drug resistance: By binding to Atox1 in the cytoplasm, cisPt transport to DNA may be blocked. In agreement with this model, cell line studies demonstrate a correlation between Atox1 expression levels, and cisplatin resistance.

  • Exploring the interplay between within-stand variation and thinning practices in southern Sweden

    • The state of within-stand variation (WSV) in boreal, coniferous production forests and how it is dealt with in thinning operations is a scarcely researched topic. In the autumn of 2018, we surveyed a series of Norway spruce (Picea abies (L.) Karst) or Scots pine (Pinus sylvestris L.) dominated production stands scheduled for first commercial thinning from below. Here, we evaluate the potential causes of WSV in basal area, how WSV was addressed in the thinning operations, and finally how the stands and subsequent thinning practice conformed with the basal area target specified in the thinning guidelines. WSV in the yield attributes was defined as the dispersion in a stand attribute within a stand and quantified using the Qn scale estimator (a robust measure of dispersion). First, WSV in basal area at the time of first thinning was evaluated as a function of WSV in stem number and WSV in site index. Next, yield attributes before and after thinning were compared using paired ttests, and the future development of WSV in basal area was evaluated using linear mixed-effects models. Finally, the thinning practice was evaluated before and after thinning by modelling the compliance with the basal area target as a function of stem number and dominant height, also using linear mixed-effects models. WSV in basal area appeared to be influenced by WSV in site index and WSV in stem number for Norway spruce, but not for Scots pine. Thinning reduced the WSV in basal area, standing volume, and stem number, while dominant height, quadratic mean diameter and basal area weighted mean height remained unaffected. At first thinning, compliance with the thinning guideline increased with increasing stem density and dominant height. However, moderate to high compliance with the basal area target in the thinning guidelines was only reached for plots with elevated dominant height (>15 m) in combination with high stem number (>2250 N ha-1). Thus, the recommended range in dominant height (12-14 m) for first thinning was generally exceeded, which may be attributed to the generally low stem number at the time of thinning. This study suggests that sub-optimal regeneration efforts and management of young forests can lead to WSV across a wide range of stand attributes, and likely also reductions in yield. Thinning decreased WSV in basal area, standing volume and stem number, however, the plots were heavily thinned to such a degree that it could potentially cause production losses.

  • Mouse Mast Cell Protease-4 Recruits Leukocytes in the Inflammatory Phase of Surgically Wounded Skin

    • Objective: Mouse mast cell protease-4 (mMCP-4, also known as chymase) has both pro- and anti-inflammatory roles depending on the disease model. However, its effects have not been studied in surgically wounded skin. Given the significant clinical applications of modulating the inflammatory response in wound healing, we examined the role of mMCP-4 and the effect of its inhibitor chymostatin on leukocyte and polymorphonuclear cell (PMN) recruitment in our skin model. Approach: Recruitment was assessed on day-1 postwounding of three groups of mice (n = 10 each): mMCP-4 null mice, wild-type (WT) mice treated with the mMCP-4 inhibitor chymostatin, and WT with no other intervention. Leukocytes were stained with CD-45 cell marker, and PMN cells were stained with chloroacetate esterase. Results: The WT mice had 27 +/- 9 leukocytes per field compared with 11 +/- 6 for the mMCP-4 nulls, a decrease of 60% (p = 0.03), whereas the chymostatin-injected group had a count comparable with the uninjected WT controls at 24 +/- 9. The WT group had a PMN count of 96 +/- 12 cells, compared with just 24 +/- 8 in the mMCP-4 null group, a decrease of 75% (p = 0.001), whereas the chymostatin-treated group had 60 +/- 18 cells, a decrease of 38% compared with the WT group (p = 0.03). Innovation: We showed that the inflammatory process can be influenced by impeding the arrival of PMNs into the surgically injured site using the mMCP-4 inhibitor chymostatin. Conclusion: Chymase contributes to the recruitment of white blood cells in surgically wounded skin.

  • Critical role of mast cell chymase in mouse abdominal aortic aneurysm formation

    • Mast cell chymase may participate in the pathogenesis of human abdominal aortic aneurysm (AAA), yet a direct contribution of this serine protease to AAA formation remains unknown. METHODS AND RESULTS: Human AAA lesions had high numbers of chymase-immunoreactive mast cells. Serum chymase level correlated with AAA growth rate (P=0.009) in a prospective clinical study. In experimental AAA produced by aortic elastase perfusion in wild-type (WT) mice or those deficient in the chymase ortholog mouse mast cell protease-4 (mMCP-4) or deficient in mMCP-5 (Mcpt4(-/-), Mcpt5(-/-)), Mcpt4(-/-) but not Mcpt5(-/-) had reduced AAA formation 14 days after elastase perfusion. Even 8 weeks after perfusion, aortic expansion in Mcpt4(-/-) mice fell by 50% compared with that of the WT mice (P=0.0003). AAA lesions in Mcpt4(-/-) mice had fewer inflammatory cells and less apoptosis, angiogenesis, and elastin fragmentation than those of WT mice. Although Kit(W-sh/W-sh) mice had protection from AAA formation, reconstitution with mast cells from WT mice, but not those from Mcpt4(-/-) mice, partially restored the AAA phenotype. Mechanistic studies suggested that mMCP-4 regulates expression and activation of cysteine protease cathepsins, elastin degradation, angiogenesis, and vascular cell apoptosis. CONCLUSIONS: High chymase-positive mast cell content in human AAA lesions, greatly reduced AAA formation in Mcpt4(-/-) mice, and significant correlation of serum chymase levels with human AAA expansion rate suggests participation of mast cell chymase in the progression of human and mouse AAA.

    • Low nutrient availability often limits productivity in northern forests. In a nutrient optimisation trial, we investigated the effects of fertilisation and irrigation on soil moisture, leaf area index (LAI) as well as height and radial growth in 25-year-old stands of pedunculate and sessile oak (Quercus robur L., Q. petraea (Matt.) Liebl.) growing on abandoned farmland in southwestern Sweden. Control (C), fertilisation (F), irrigation (I), and irrigation +fertilisation (IF) treatments were arranged in a randomized complete block design. End of growing season analysis of foliar nutrients guided the quantitative composition of next year’s fertiliser mix. Volumetric soil moisture (VWC) was significantly higher in the I and IF treatments compared to the C and F treated stands of both oak species. We did not observe a fertiliser-related reduction in VWC (except for 2015, when VWC in F- treated Q. robur stands was significantly lower than the control by about 18 %). This is in line with the unaffected LAI estimates (5.3–5.9) suggesting no stimulation of leaf production that could drive increases in transpiration with subsequent soil moisture depletion. There was no treatment ×year interaction for any of the growth-related variables. Treatments had no significant effects on basal area growth, which increased annually by 1.72 and 1.54 m2 ha-1 on average for Q. petraea and Q. robur, respectively. Pre-treatment height differences in Q. petraea stands (7–12 % taller trees in the C and IF plots) persisted throughout the study resulting in significant effects, while no significant differences in height occurred in Q. robur. Periodic annual volume increment varied more strongly following drier periods but there were no significant differences among treatments. Our findings indicate that fertilisation causes no or only minor increases in oak water use, suggesting that nutrient addition in oak stands within this precipitation regime does not require simultaneous irrigation. Most importantly, our data implies that the soil nutrient legacies of past agricultural use suffice to maximise the productivity of oak stands on abandoned farmland typical of the main oak growing region in southwestern Sweden.

  • The inflammatory response after an epidermal burn depends on the activities of mouse mast cell proteases 4 and 5

    • A second-degree epidermal scald burn in mice elicits an inflammatory response mediated by natural IgM directed to nonmuscle myosin with complement activation that results in ulceration and scarring. We find that such burn injury is associated with early mast cell (MC) degranulation and is absent in WBB6F1-Kit(W)/Kit(Wv) mice, which lack MCs in a context of other defects due to a mutation of the Kit receptor. To address further an MC role, we used transgenic strains with normal lineage development and a deficiency in a specific secretory granule component. Mouse strains lacking the MC-restricted chymase, mouse MC protease (mMCP)-4, or elastase, mMCP-5, show decreased injury after a second-degree scald burn, whereas mice lacking the MC-restricted tryptases, mMCP-6 and mMCP-7, or MC-specific carboxypeptidase A3 activity are not protected. Histologic sections showed some disruption of the epidermis at the scald site in the protected strains suggesting the possibility of topical reconstitution of full injury. Topical application of recombinant mMCP-5 or human neutrophil elastase to the scalded area increases epidermal injury with subsequent ulceration and scarring, both clinically and morphologically, in mMCP-5-deficient mice. Restoration of injury requires that topical administration of recombinant mMCP-5 occurs within the first hour postburn. Importantly, topical application of human MC chymase restores burn injury to scalded mMCP-4-deficient mice but not to mMCP-5-deficient mice revealing nonredundant actions for these two MC proteases in a model of innate inflammatory injury with remodeling.
