    • The strongest genetic risk factors for primary sclerosing cholangitis (PSC) are found in the human leukocyte antigen (HLA) complex at chromosome 6p21. Genes in the HLA class II region encode molecules that present antigen to T lymphocytes. Polymorphisms in these genes are associated with most autoimmune diseases, most likely because they contribute to the specificity of immune responses. The aim of this study was to analyze the structure and electrostatic properties of the peptide-binding groove of HLA-DR in relation to PSC. Thus, four-digit resolution HLA-DRB1 genotyping was performed in 356 PSC patients and 366 healthy controls. Sequence information was used to assign which amino acids were encoded at all polymorphic positions. In stepwise logistic regressions, variations at residues 37 and 86 were independently associated with PSC (P = 1.2 x 10(-32) and P = 1.8 x 10(-22) in single-residue models, respectively). Three-dimensional modeling was performed to explore the effect of these key residues on the HLA-DR molecule. This analysis indicated that residue 37 was a major determinant of the electrostatic properties of pocket P9 of the peptide-binding groove. Asparagine at residue 37, which was associated with PSC, induced a positive charge in pocket P9. Tyrosine, which protected against PSC, induced a negative charge in this pocket. Consistent with the statistical observations, variation at residue 86 also indirectly influenced the electrostatic properties of this pocket. DRB1*13:01, which was PSC-associated, had a positive P9 pocket and DRB1*13:02, protective against PSC, had a negative P9 pocket. Conclusion: The results suggest that in patients with PSC, residues 37 and 86 of the HLA-DR beta chain critically influence the electrostatic properties of pocket P9 and thereby the range of peptides presented.   • Calibration and Validation of a Car Subframe Finite Element Model Using Frequency Responses

    • A finite element model of a car front subframe has been calibrated against test data. Stepped-sine testing has been used to give frequency response function estimates on an ensemble of seemingly identical subframes. Therefore, the deviation between test data and simulation results can be compared in a meaningful way by the outcome of model calibration and cross-validation. Emphasis has been put on the preparation of the test pieces for high fidelity testing and on bettering the chances of getting a calibration outcome that provides insight into the physical processes that govern the subframe dynamics. The front subframe model has more than 200,000 degrees-of-freedom and 17 model calibration parameters. The efficiency of the calibration procedure under these conditions is reported. To achieve efficiency, a calibration with a smooth deviation metric is used together with a damping equalization method that eliminates the need for matching of experimental and analytical eigenmodes. The method is combined with surrogate model frequency response evaluation based on model reduction for increased speed. The Matlab based open-domain software tool FEMcali that employs the Levenberg-Marquardt minimizer with randomized starts has been used for calibration and an unregularized Gauss-Newton minimizer has been used in the cross-validation.

  • Variable Flip Angle 3D Ultrashort Echo Time (UTE) T-1 Mapping of Mouse Lung: A Repeatability Assessment

    • Background: Lung T-1 is a potential translational biomarker of lung disease. The precision and repeatability of variable flip angle (VFA) T-1 mapping using modern 3D ultrashort echo time (UTE) imaging of the whole lung needs to be established before it can be used to assess response to disease and therapy. Purpose: To evaluate the feasibility of regional lung T-1 quantification with VFA 3D-UTE and to investigate long-and short-term T-1 repeatability in the lungs of naive mice. Field strength/Sequence: 3D free-breathing radial UTE (8 mu s) at 4.7T. Assessment: VFA 3D-UTE T-1 calculations were validated against T-1 values measured with inversion recovery (IR) in phantoms. Lung T-1 and proton density (S-0) measurements of whole lung and muscle were repeated five times over 1 month in free-breathing naive mice. Two consecutive T-1 measurements were performed during one of the imaging sessions. Statistical Tests: Agreement in T-1 between VFA 3D-UTE and IR in phantoms was assessed using Bland-Altman and Pearson's correlation analysis. The T-1 repeatability in mice was evaluated using coefficient of variation (CV), repeated-measures analysis of variance (ANOVA), and paired t-test. Results: Good T-1 agreement between the VFA 3D-UTE and IR methods was found in phantoms. T-1 in lung and muscle showed a 5% and 3% CV (1255 +/- 63 msec and 1432 +/- 42 msec, respectively, mean +/- SD) with no changes in T-1 or S-0 over a month. Consecutive measurements resulted in an increase of 2% in both lung T-1 and S-0. Data Conclusion: VFA 3D-UTE shows promise as a reliable T-1 mapping method that enables full lung coverage, high signal-to-noise ratio (similar to 25), and spatial resolution (300 mu m) in freely breathing animals. The precision of the VFA 3D-UTE method will enable better design and powering of studies.

    • The observation of a high-mobility two-dimensional electron gas between two insulating complex oxides, especially LaAlO3/SrTiO3, has enhanced the potential of oxides for electronics. The occurrence of this conductivity is believed to be driven by polarization discontinuity, leading to an electronic reconstruction. In this scenario, the crystal orientation has an important role and no conductivity would be expected, for example, for the interface between LaAlO3 and (110)-oriented SrTiO3, which should not have a polarization discontinuity. Here we report the observation of unexpected conductivity at the LaAlO3/SrTiO3 interface prepared on (110)-oriented SrTiO3, with a LaAlO3-layer thickness-dependent metal-insulator transition. Density functional theory calculation reveals that electronic reconstruction, and thus conductivity, is still possible at this (110) interface by considering the energetically favourable (110) interface structure, that is, buckled TiO2/LaO, in which the polarization discontinuity is still present. The conductivity was further found to be strongly anisotropic along the different crystallographic directions with potential for anisotropic superconductivity and magnetism, leading to possible new physics and applications.

    • Weight loss through bariatric surgery is efficient for treatment or prevention of obesity related diseases such as type 2 diabetes and cardiovascular disease. Long term weight loss response does, however, vary among patients undergoing surgery. Thus, it is difficult to identify predictive markers while most obese individuals have one or more comorbidities. To overcome such challenges, an in-depth multiple omics analyses including fasting peripheral plasma metabolome, fecal metagenome as well as liver, jejunum, and adipose tissue transcriptome were performed for 106 individuals undergoing bariatric surgery. Machine leaning was applied to explore the metabolic differences in individuals and evaluate if metabolism-based patients' stratification is related to their weight loss responses to bariatric surgery. Using Self-Organizing Maps (SOMs) to analyze the plasma metabolome, we identified five distinct metabotypes, which were differentially enriched for KEGG pathways related to immune functions, fatty acid metabolism, protein-signaling, and obesity pathogenesis. The gut metagenome of the most heavily medicated metabotypes, treated simultaneously for multiple cardiometabolic comorbidities, was significantly enriched in Prevotella and Lactobacillus species. This unbiased stratification into SOM-defined metabotypes identified signatures for each metabolic phenotype and we found that the different metabotypes respond differently to bariatric surgery in terms of weight loss after 12 months. An integrative framework that utilizes SOMs and omics integration was developed for stratifying a heterogeneous bariatric surgery cohort. The multiple omics datasets described in this study reveal that the metabotypes are characterized by a concrete metabolic status and different responses in weight loss and adipose tissue reduction over time. Our study thus opens a path to enable patient stratification and hereby allow for improved clinical treatments.

    • The calibration of an FE model of a car subframe is reported. In this calibration the minimum deviation between finite element model data and experimental data is searched for. The outcome of the calibrated model and cross-validation results are compared with results of testing being made on an ensemble of seemingly identical subframes. The subframe model has 250,440 degrees-of-freedom and the calibration is made for 16 uncertain model parameters. The efficiency of the calibration procedure under these conditions is reported. With model calibration being a cornerstone of the finite element validation procedure, the calibration problem is normally characterized as being a large scale optimization problem with many model parameters to solve for and with deviation metric that are nonlinear in these parameters. The calibrated parameters need to be found by iterative procedures, starting from initial estimates of parameter values. Sometimes these procedures get trapped in local deviation function minima and do not converge to the globally optimal calibration solution that is searched for. Here, a calibration formulation which gives a smooth deviation metric with a large radius of convergence to the global minimum is used. A method that utilizes damping equalization is used to avoid the mode correlation and mode pairing problem that need to be solved in various other model updating procedures. The method is combined with model reduction for increased speed and employs the Levenberg-Marquardt minimizer with randomized starts to achieve the calibration solution. The MATLAB-based open-domain software tool FEMcali has been used for calibration, validation and cross-validation.

    • Magnesium alloys are widely used in automotive and aerospace industries, where they can be exposed to high strain rate conditions such as car crash and ballistic impact. Grain size is an important factor that can affect the mechanical behavior of magnesium alloys at high strain rates. Therefore, it is very important to evaluate the effects of grain size on the dynamic mechanical response of magnesium alloys under shock-loading conditions. In this research, texture evolution, microstructural changes and dynamic mechanical behavior of rolled Mg-4Y-3RE alloy samples, with grain sizes of 8, 25 and 46 mu m, deformed under compressive shock-loading are investigated. Dynamic shock loading tests were conducted using Split Hopkinson Pressure Bar at room temperature at a strain rate of 1200 s(-1). Texture measurements indicate development of a double-peak (00.2) basal texture in all the samples during shock loading. However, slightly higher intensities were observed for coarse-grained samples. Both strength and ductility were found to decrease with increasing grain size, while twining fraction and strain hardening rate increase with increasing grain size. The activity of double and contraction twins increased with increase in grain size. Furthermore, activation of pyramidal (c + a) slip system during the shock loading of the Mg-4Y-3RE alloy was confirmed using the 'g.b' analysis method.

    • In this research, effect of yttrium on the texture formation, microstructural evolution and mechanical response of AE42 and AE44 cast magnesium alloys were investigated under ballistic impact. The selected strain rates were 800 and 1100 s(-1) and the tests were conducted using Split Hopkinson Pressure Bar. It was inferred that after high velocity impact, a weaker basal texture developed in the samples with lower content of yttrium. Experimental results also showed that by increasing the concentration of yttrium in the cast AE alloys, strength, ductility and dislocation density of the impacted alloys increased but, the fraction of twinning decreased, which indicate the effective influence of yttrium on the nucleation and growth of twins. Moreover, it was inferred that accumulation of dislocations at intersections of the twins led to the cracking and fracture of the samples under shock loading conditions.

    • Magnesium alloys components are potentially used under shock loading conditions. Considering the fact that deformation behavior is completely different under high strain rate conditions compared to quasi-static conditions, it is very important to evaluate the dynamic mechanical response and deformation mechanisms of magnesium alloys under impact loading. In this research, texture formation, microstructural changes and dynamic deformation behavior of rolled AZ31B in the tempered H24 stress-relieved conditions, shock-loaded under compressive dynamic loading, were investigated. Texture measurements showed that the as-received AZ31B alloy had a strong (00.2) basal texture. Four groups of cylindrical samples were cut in the rolling direction (RD), in 45 degrees to the RD, in the transverse direction (TD) and in the direction perpendicular to the RD-TD plane. Dynamic shock loading of the test samples were conducted using Split Hopkinson Pressure Bar at room temperature at strain rates ranging from 600 to 1100 s(-1), while loading direction was parallel to the longitudinal axis of the cylindrical samples. After high strain rate deformation, although the loading direction was different, a strong (00.2) basal texture was observed in all samples. It was inferred that increasing the strain rate led to an increase in strength and ductility, but to a decrease in twinning fraction, indicating the possible activation of non-basal slip systems. Besides, a high degree of mechanical anisotropy was found for all strain rates used such that the lowest strength was registered for the samples cut along the direction parallel to the rolling direction. A viscoplastic self-consistent model with a tangent approach was used to corroborate the experimental textures and possible deformation mechanisms by simulation.
