  • A calmodulin inhibitor with high specificity, compound 48/80, inhibits axonal transport in frog nerves without disruption of axonal microtubules.

    • The calmodulin inhibitor compound 48/80 has previously been shown to arrest axonal transport in vitro in the regenerating frog sciatic nerve. The inhibition was limited to the outgrowth region of nerves, which had been allowed to regenerate in vivo for 6 days after a crush lesion, before they were incubated with or without drugs in vitro overnight. The effects of compound 48/80 on the regenerating nerve were further investigated. A concentration of compound 48/80 (50 micrograms ml-1), which effectively inhibits axonal transport, did not cause observable changes of the microtubules of regenerating axons in the outgrowth region as judged by electron microscopy. Furthermore, it was shown that also a lower concentration (25 micrograms ml-1) inhibited axonal transport. As a measure of possible metabolic effects, the level of ATP was assessed in the regenerating nerve after exposure to compound 48/80. Compound 48/80 at 25 micrograms ml-1 did not change the level of ATP in the nerve. The assembly of bovine brain microtubule proteins in a cell-free system was unaffected by 25 micrograms ml-1 of compound 48/80 and slightly inhibited by 50 micrograms ml-1. At higher concentrations (greater than 100 micrograms ml-1) assembly of microtubules appeared stimulated, and microtubule spirals as well as closely aligned microtubules could be seen. These effects appeared to be unrelated to the transport effects. The present results indicate that compound 48/80 arrests axonal transport via mechanisms other than destruction of axonal microtubules or interference with the energy metabolism. It is possible that these mechanisms involve inhibition of calmodulin-regulated events essential to the transport.

  • Patchy field sampling biases understanding of climate change impacts across the Arctic

    • Effective societal responses to rapid climate change in the Arctic rely on an accurate representation of region-specific ecosystem properties and processes. However, this is limited by the scarcity and patchy distribution of field measurements. Here, we use a comprehensive, geo-referenced database of primary field measurements in 1,840 published studies across the Arctic to identify statistically significant spatial biases in field sampling and study citation across this globally important region. We find that 31% of all study citations are derived from sites located within 50 km of just two research sites: Toolik Lake in the USA and Abisko in Sweden. Furthermore, relatively colder, more rapidly warming and sparsely vegetated sites are under-sampled and under-recognized in terms of citations, particularly among microbiology-related studies. The poorly sampled and cited areas, mainly in the Canadian high-Arctic archipelago and the Arctic coastline of Russia, constitute a large fraction of the Arctic ice-free land area. Our results suggest that the current pattern of sampling and citation may bias the scientific consensuses that underpin attempts to accurately predict and effectively mitigate climate change in the region. Further work is required to increase both the quality and quantity of sampling, and incorporate existing literature from poorly cited areas to generate a more representative picture of Arctic climate change and its environmental impacts.

    • Temperate and boreal forest ecosystems contain a large part of the carbon stored on land, in the form of both biomass and soil organic matter. Increasing atmospheric [CO2], increasing temperature, elevated nitrogen deposition and intensified management will change this C store. Well documented single-factor responses of net primary production are: higher photosynthetic rate (the main [CO2] response); increasing length of growing season (the main temperature response); and higher leaf-area index (the main N deposition and partly [CO2] response). Soil organic matter will increase with increasing litter input, although priming may decrease the soil C stock initially, but litter quality effects should be minimal (response to [CO2], N deposition, and temperature); will decrease because of increasing temperature; and will increase because of retardation of decomposition with N deposition, although the rate of decomposition of high-quality litter can be increased and that of low-quality litter decreased. Single-factor responses can be misleading because of interactions between factors, in particular those between N and other factors, and indirect effects such as increased N availability from temperature-induced decomposition. In the long term the strength of feedbacks, for example the increasing demand for N from increased growth, will dominate over short-term responses to single factors. However, management has considerable potential for controlling the C store.

    • Afforestation has been proposed as a strategy to mitigate the often high greenhouse gas (GHG) emissions from agricultural soils with high organic matter content. However, the carbon dioxide (CO2) and nitrous oxide (N2O) fluxes after afforestation can be considerable, depending predominantly on site drainage and nutrient availability. Studies on the full GHG budget of afforested organic soils are scarce and hampered by the uncertainties associated with methodology. In this study we etermined the GHG budget of a spruce-dominated forest on a drained organic soil with an agricultural history. Two different approaches for determining the net ecosystem CO2 exchange (NEE) were applied, for the year 2008, one direct (eddy covariance) and the other indirect (analyzing the different components of the GHG budget), so that uncertainties in each method could be evaluated. The annual tree production in 2008 was 8.3±3.9 tC ha−1 yr−1 due to the high levels of soil nutrients, the favorable climatic conditions and the fact that the forest was probably in its phase of maximum C assimilation or shortly past it. The N2O fluxes were determined by the closed-chamber technique and amounted to 0.9±0.8 tCeq ha−1 yr−1. According to the direct measurements from the eddy covariance technique, the site acts as a minor GHG sink of −1.2±0.8 t Ceq ha−1 yr−1. This contrasts with the NEE estimate derived from the indirect approach which suggests that the site is a net GHG emitter of 0.6±4.5 tCeq ha−1 yr−1. Irrespective of the approach applied, the soil CO2 effluxes counter large amounts of the C sequestration by trees. Due to accumulated uncertainties involved in the indirect approach, the direct approach is considered the more reliable tool. As the rate of C sequestration will likely decrease with forest age, the site will probably become a GHG source once again as the trees do not compensate for the soil C and N losses. Also forests in younger age stages have been shown to have lower C assimilation rates; thus, the overall GHG sink potential of this afforested nutrient-rich organic soil is probably limited to the short period of maximum C assimilation.

    • An extension of the popular log-Gaussian Cox process (LGCP) model for spatial point patterns is proposed for data exhibiting fundamentally different behaviors in different subregions of the spatial domain. The aim of the analyst might be either to identify and classify these regions, to perform kriging, or to derive some properties of the parameters driving the random field in one or several of the subregions. The extension is based on replacing the latent Gaussian random field in the LGCP by a latent spatial mixture model specified using a categorically valued random field. This classification is defined through level set operations on a Gaussian random field and allows for standard stationary covariance structures, such as the Matern family, to be used to model random fields with some degree of general smoothness but also occasional and structured sharp discontinuities. A computationally efficient MCMC method is proposed for Bayesian inference and we show consistency of finite dimensional approximations of the model. Finally, the model is fitted to point pattern data derived from a tropical rainforest on Barro Colorado island, Panama. We show that the proposed model is able to capture behavior for which inference based on the standard LGCP is biased. (C) 2018 Elsevier B.V. All rights reserved.

    • A hydrodynamic model coupled with a Lagrangian particle tracking technique was utilized to simulate spatially and temporally resolved long-term environmentally related (i) size of habitat suitable for reproduction, (ii) egg/yolk-sac larval survival, (iii) separation of causes of mortality, and (iv) connectivity between spawning areas of Baltic flounder with pelagiceggs. Information on reproduction habitat requirements and mortality sources were obtained from field or laboratory studies. In our modelling study we only quantified physical processes generating heterogeneity in spatial distribution of eggs and yolk-sac larvae, as e.g. predation is not accounted for. The spatial extent of eggs and larvae represented as modelled particles is primarily determined by oxygen and salinity conditions. The reproduction habitat most suitable was determined for the Gdansk Deep, followed by the Bornholm Basin. Relatively low habitat suitability was obtained for the Arkona Basin and the Gotland Basin. The model runs also showed yolk-sac larval survival to be to a large extent affected by sedimentation. Eggs initially released in the Arkona Basin and Bornholm Basin are strongly affected by sedimentation compared with those released in the Gdansk Deep and Gotland Basin. Highest relative survival of eggs occurred in the Gdansk Deep and in the Bornholm Basin. Relatively low survival rates in the Gotland Basin were attributable to oxygen-dependent mortality. Oxygen content had almost no impact on survival in the Arkona Basin. For all spawning areas mortality caused by lethally low temperatures was only evident after severe winters. Buoyancy of eggs and yolk-sac larvae in relation to topographic features appear as a barrier for the transport of eggs and yolk-sac larvae and potentially limits the connectivity of early life stages between the different spawning areas.

    • Nucleophilic attack by a side chain nucleophile on the adjacent peptide bond followed by N --> O or N --> S acyl shift is the primary step in protein autoproteolysis. Precursor structures of autoproteolytic proteins reveal strained (or twisted) amides at the site of cleavage, and we previously showed that SEA domain autoproteolysis involves substrate destabilization by approximately 7 kcal/mol. However, the precise chemical mechanism by which conformational energy is converted into reaction rate acceleration has not been understood. Here we show that the pH dependence of autoproteolysis in a slow-cleaving mutant (1G) of the MUC1 SEA domain is consistent with a mechanism in which N --> O acyl shift proceeds after initial protonation of the amide nitrogen. Unstrained amides have pK(a) values of 0 with protonation on the oxygen, and autoproteolysis is therefore immeasurably slow at neutral pH. However, conformational strain forces the peptide nitrogen into a pyramidal conformation with a significantly increased pK(a) for protonation. We find that pK(a) values of approximately 4 and approximately 6, as in model compounds of twisted amides, reproduce the rate of autoproteolysis in the 1G and wild-type SEA domains, respectively. A mechanism involving strain, nitrogen protonation, and N --> O shift is also supported by quantum-chemical calculations. Such a reaction therefore constitutes an alternative to peptide cleavage that is utilized in autoproteolysis, as opposed to a classical mechanism involving a structurally conserved active site with a catalytic triad and an oxyanion hole, which are not present at the SEA domain cleavage site.

    • The boreal forest carbon balance is predicted to be particularly sensitive to climate change. Carbon balance estimates of these biomes stem mainly from eddy-covariance measurements of net ecosystem exchange (NEE). However, a full net ecosystem carbon balance (NECB) must include the lateral carbon export (LCE) through discharge. We show that annual LCE at a boreal forest site ranged from 4 to 28%, averaging 11% (standard deviation of 8%), of annual NEE over 13 years. Annual LCE and NEE are strongly anticorrelated; years with weak NEE coincide with high LCE. The decreased NEE in response to increased precipitation is caused by a reduction in the amount of incoming radiation caused by clouds. If our finding is also valid for other sites, it implies that increased precipitation at high latitudes may shift forest NECB in large areas of the boreal biome. Our results call for future analysis of this dual effect of precipitation on NEE and LCE.

Därför stödjer vi deras krav, skriver 270 klimatforskare.

  • Conformational and aggregation properties of the 1-93 fragment of apolipoprotein A-I

    • Several disease-linked mutations of apolipoprotein A-I, the major protein in high-density lipoprotein (HDL), are known to be amyloidogenic, and the fibrils often contain N-terminal fragments of the protein. Here, we present a combined computational and experimental study of the fibril-associated disordered 1-93 fragment of this protein, in wild-type and mutated (G26R, S36A, K40L, W50R) forms. In atomic-level Monte Carlo simulations of the free monomer, validated by circular dichroism spectroscopy, we observe changes in the position-dependent β-strand probability induced by mutations. We find that these conformational shifts match well with the effects of these mutations in thioflavin T fluorescence and transmission electron microscopy experiments. Together, our results point to molecular mechanisms that may have a key role in disease-linked aggregation of apolipoprotein A-I.
