  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Comparative genomics reveals insights into avian genome evolution and adaptation

    • Birds are the most species-rich class of tetrapod vertebrates and have wide relevance across many research fields. We explored bird macroevolution using full genomes from 48 avian species representing all major extant clades. The avian genome is principally characterized by its constrained size, which predominantly arose because of lineage-specific erosion of repetitive elements, large segmental deletions, and gene loss. Avian genomes furthermore show a remarkably high degree of evolutionary stasis at the levels of nucleotide sequence, gene synteny, and chromosomal structure. Despite this pattern of conservation, we detected many non-neutral evolutionary changes in protein-coding genes and noncoding regions. These analyses reveal that pan-avian genomic diversity covaries with adaptations to different lifestyles and convergent evolution of traits.

  • Whole-genome analyses resolve early branches in the tree of life of modern birds

    • To better determine the history of modern birds, we performed a genome-scale phylogenetic analysis of 48 species representing all orders of Neoaves using phylogenomic methods created to handle genome-scale data. We recovered a highly resolved tree that confirms previously controversial sister or close relationships. We identified the first divergence in Neoaves, two groups we named Passerea and Columbea, representing independent lineages of diverse and convergently evolved land and water bird species. Among Passerea, we infer the common ancestor of core landbirds to have been an apex predator and confirm independent gains of vocal learning. Among Columbea, we identify pigeons and flamingoes as belonging to sister clades. Even with whole genomes, some of the earliest branches in Neoaves proved challenging to resolve, which was best explained by massive protein-coding sequence convergence and high levels of incomplete lineage sorting that occurred during a rapid radiation after the Cretaceous-Paleogene mass extinction event about 66 million years ago.

  • Taxonomy of the Narcissus Flycatcher Ficedula narcissina complex: an integrative approach using morphological, bioacoustic and multilocus DNA data

    • The taxonomy of the Narcissus Flycatcher Ficedula narcissina-Yellow-rumped Flycatcher Ficedula zanthopygia complex from East Asia has long been debated. Most authors recognize two species: F.narcissina, with the subspecies narcissina (most of Japan and Sakhalin Island), owstoni (south Japanese islands) and elisae (northeast China) and F.zanthopygia (monotypic), although species status has been proposed for elisae and sometimes for owstoni. Here, we revise the taxonomy of this complex based on an integrative approach utilizing morphology, songs and mitochondrial and nuclear DNA for all taxa. All taxa were diagnosably different in plumage, and there were also structural differences among them, although the northernmost populations of owstoni (sometimes recognized as jakuschima and shonis) were somewhat intermediate in plumage, structure and male plumage maturation between southern populations of owstoni and narcissina. All taxa had different songs, and a discriminant function analysis of four song variables correctly classified 100% of all songs. A strongly supported phylogeny was recovered based on three mitochondrial genes and three nuclear introns (total of 3543bp), revealing a sister relationship between F.zanthopygia and the other taxa, between F.n.narcissina and F.n.owstoni, and between F.n.elisae and F.n.narcissina+F.n.owstoni. The corrected COI distances among the three F.narcissina subspecies ranged from 2.8% (narcissina-owstoni) to 8.2% (narcissina-elisae). We suggest that the congruent differences in multiple independent traits and the deep genetic divergences among the four taxa in the F.narcissina-F.zanthopygia complex support treatment of all of these taxa as separate species. However, we acknowledge the paucity of data for F.owstoni and recommend further studies of this taxon. We suggest listing both F.elisae and F.owstoni, which have small and fragmented populations, as globally threatened.

  • Rice-paddy field acts as a buffer system to decrease the terrestrial characteristics of dissolved organic matter exported from a typical small agricultural watershed in the Three Gorges Reservoir Area, China

    • Agricultural watersheds are a crucial contributor of terrestrial dissolved organic matter (DOM) for the adjacent aquatic environment. Recently, ecological engineering of the buffer zone such as a rice-paddy field was established to reduce the export of nutrients and contaminants from a small agricultural watershed. However, the potential of the rice-paddy field to reduce the terrestrial signature of DOM is unclear. Therefore, two small agricultural sub-catchments (i.e., sub-1 and sub-2) with different land uses and hill slope angles in the Three Gorges Reservoir (TGR) area of China were studied from 2014 to 2015. The results showed that the terrestrial DOM signals are indicated by optical indices (SUVA(254), S-R, fluorescence index) in the steeper and more forest covered, but rice-paddy field buffered sub-catchment (i.e., sub-2) decreased significantly, as compared to the reference sub-catchment (i.e., sub-1). Regardless of seasonal variations, the rice-paddy field retained a buffering role to reduce the terrestrial property of DOM and the highest capacity was observed during the rice-growth period. However, during storm events, the differences of DOM properties for two sub-catchments were not significant, because the buffer system was weakened. Finally, environmental implications of the role of such a buffer zone in the TGR areas are discussed. These results demonstrate that rice-paddy fields are successful in mitigating the terrestrial property of exported DOM, but the weaker performance during storm events still needs to be considered.

  • The Arabidopsis LRR-RLK, PXC1, is a regulator of secondary wall formation correlated with the TDIF-PXY/TDR-WOX4 signaling pathway

    • Background: Although a number of leucine-rich repeat receptor-like kinase-encoding genes (LRR-RLKs) have been identified in plants, a functional role has been determined for only a few. Recent studies have demonstrated that an LRR-RLK, PXY/TDR, is important for the process of secondary vascular development. Other studies have indicated that PXY/TDR is unlikely to be the sole LRR-RLK involved in this complex process.Results: In this study, in silico analyses led to the identification of three Arabidopsis LRR-RLK genes (PXY-correlated; PXC1, 2, 3) with transcript accumulation profiles that correlated strongly with several key regulators of vascular development, including PXY/TDR, HB-8, REV, and CLE41. Expression profiling using qPCR and promoter: reporter lines indicated that all three PXC genes are associated with the vasculature. One in particular, PXC1 (At2g36570), had a strong correlation with PXY/TDR. Shifting pxc1 mutants from long-days to short-days showed that loss of the gene led to a dramatic reduction in secondary wall formation in xylem fibers. Transcript analysis of mutants for a variety of secondary cell wall-associated genes, including PXY/TDR indicated that the pathways mediated by PXC1 connect with those mediated by the TDIF-PXY/TDR-WOX4 system.Conclusions: The data indicate that the LRR-RLK, PXC1 is involved in secondary cell wall formation in xylem fibers. Whereas further study is needed to identify the ligands and mode of action of the PXC1 protein, it is clear from this work that similarly to the shoot apical meristem (SAM), secondary vascular development requires contributions from a number of LRR-RLKs.
