  • Pan-cancer analysis of whole genomes

    • Cancer is driven by genetic change, and the advent of massively parallel sequencing has enabled systematic documentation of this variation at the whole-genome scale1–3. Here we report the integrative analysis of 2,658 whole-cancer genomes and their matching normal tissues across 38 tumour types from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). We describe the generation of the PCAWG resource, facilitated by international data sharing using compute clouds. On average, cancer genomes contained 4–5 driver mutations when combining coding and non-coding genomic elements; however, in around 5% of cases no drivers were identified, suggesting that cancer driver discovery is not yet complete. Chromothripsis, in which many clustered structural variants arise in a single catastrophic event, is frequently an early event in tumour evolution; in acral melanoma, for example, these events precede most somatic point mutations and affect several cancer-associated genes simultaneously. Cancers with abnormal telomere maintenance often originate from tissues with low replicative activity and show several mechanisms of preventing telomere attrition to critical levels. Common and rare germline variants affect patterns of somatic mutation, including point mutations, structural variants and somatic retrotransposition. A collection of papers from the PCAWG Consortium describes non-coding mutations that drive cancer beyond those in the TERT promoter4; identifies new signatures of mutational processes that cause base substitutions, small insertions and deletions and structural variation5,6; analyses timings and patterns of tumour evolution7; describes the diverse transcriptional consequences of somatic mutation on splicing, expression levels, fusion genes and promoter activity8,9; and evaluates a range of more-specialized features of cancer genomes8,10–18.

  • Repositioning of the global epicentre of non-optimal cholesterol

    • High blood cholesterol is typically considered a feature of wealthy western countries1,2. However, dietary and behavioural determinants of blood cholesterol are changing rapidly throughout the world3 and countries are using lipid-lowering medications at varying rates. These changes can have distinct effects on the levels of high-density lipoprotein (HDL) cholesterol and non-HDL cholesterol, which have different effects on human health4,5. However, the trends of HDL and non-HDL cholesterol levels over time have not been previously reported in a global analysis. Here we pooled 1,127 population-based studies that measured blood lipids in 102.6 million individuals aged 18 years and older to estimate trends from 1980 to 2018 in mean total, non-HDL and HDL cholesterol levels for 200 countries. Globally, there was little change in total or non-HDL cholesterol from 1980 to 2018. This was a net effect of increases in low- and middle-income countries, especially in east and southeast Asia, and decreases in high-income western countries, especially those in northwestern Europe, and in central and eastern Europe. As a result, countries with the highest level of non-HDL cholesterol—which is a marker of cardiovascular risk—changed from those in western Europe such as Belgium, Finland, Greenland, Iceland, Norway, Sweden, Switzerland and Malta in 1980 to those in Asia and the Pacific, such as Tokelau, Malaysia, The Philippines and Thailand. In 2017, high non-HDL cholesterol was responsible for an estimated 3.9 million (95% credible interval 3.7 million–4.2 million) worldwide deaths, half of which occurred in east, southeast and south Asia. The global repositioning of lipid-related risk, with non-optimal cholesterol shifting from a distinct feature of high-income countries in northwestern Europe, north America and Australasia to one that affects countries in east and southeast Asia and Oceania should motivate the use of population-based policies and personal interventions to improve nutrition and enhance access to treatment throughout the world.

    • A broad-based interlaboratory study of glycosylation profiles of a reference and modified IgG antibody involving 103 reports from 76 laboratories. Glycosylation is a topic of intense current interest in the development of biopharmaceuticals because it is related to drug safety and efficacy. This work describes results of an interlaboratory study on the glycosylation of the Primary Sample (PS) of NISTmAb, a monoclonal antibody reference material. Seventy-six laboratories from industry, university, research, government, and hospital sectors in Europe, North America, Asia, and Australia submitted a total of 103 reports on glycan distributions. The principal objective of this study was to report and compare results for the full range of analytical methods presently used in the glycosylation analysis of mAbs. Therefore, participation was unrestricted, with laboratories choosing their own measurement techniques. Protein glycosylation was determined in various ways, including at the level of intact mAb, protein fragments, glycopeptides, or released glycans, using a wide variety of methods for derivatization, separation, identification, and quantification. Consequently, the diversity of results was enormous, with the number of glycan compositions identified by each laboratory ranging from 4 to 48. In total, one hundred sixteen glycan compositions were reported, of which 57 compositions could be assigned consensus abundance values. These consensus medians provide community-derived values for NISTmAb PS. Agreement with the consensus medians did not depend on the specific method or laboratory type. The study provides a view of the current state-of-the-art for biologic glycosylation measurement and suggests a clear need for harmonization of glycosylation analysis methods.

  • Can summer monsoon moisture invade the Jade Pass in Northwestern China?

    • Heavy precipitation events are increasingly concerned because their significant contribution to annual precipitation in the Northwestern China, which might be related to invasion of summer monsoon moisture. It is interest whether or not the same is Jade Pass as being outside the control of the Asian summer monsoon. In this work, six heavy precipitation events were selected based on the 95 percentiles of the daily precipitation at the 12 weather stations around the Jade Pass from 1970-2000, with consideration of the influences of elevation. The event on June 19th, 2013 was chosen for a detailed examination due to the fact that the day has a large-scale precipitation as revealed by a gridded precipitation dataset over a large region. Using a Weather Research and Forecasting Model (WRF) simulation with high spatiotemporal resolution and in situ isotopic tracing (delta O-18, delta D), under a large-scale heavy precipitation event, this study provides ambitious view at the synoptic scale. A dramatic decrease in the delta O-18, delta D and deuterium (d)-excess of precipitation, very high relative humidity (98%), and reduced air temperature indicate that the precipitation was a result of long-distance-transported monsoon vapor. In addition, the slope of the local water meteoric line (LWML) of the precipitation for this event was very close to that of the global meteoric water line (GWML), indicating the source of moisture was from the ocean. Meanwhile, the WRF simulation confirms that the precipitation at the Jade Pass was not caused by local convection, but by summer monsoon. Both WRF simulation and isotopic tracing support the view that the monsoon moisture could invade Jade Pass at the synoptic scale and impact on precipitation, which need be further investigated.

  • Targeting Neurovascular Interaction in Retinal Disorders

    • The tightly structured neural retina has a unique vascular network comprised of three interconnected plexuses in the inner retina (and choroid for outer retina), which provide oxygen and nutrients to neurons to maintain normal function. Clinical and experimental evidence suggests that neuronal metabolic needs control both normal retinal vascular development and pathological aberrant vascular growth. Particularly, photoreceptors, with the highest density of mitochondria in the body, regulate retinal vascular development by modulating angiogenic and inflammatory factors. Photoreceptor metabolic dysfunction, oxidative stress, and inflammation may cause adaptive but ultimately pathological retinal vascular responses, leading to blindness. Here we focus on the factors involved in neurovascular interactions, which are potential therapeutic targets to decrease energy demand and/or to increase energy production for neovascular retinal disorders.

  • Deep Neural Network-based Impacts Analysis of Multimodal Factors on Heat Demand Prediction

    • Prediction of heat demand using artificial neural networks has attracted enormous research attention. Weather conditions, such as direct solar irradiance and wind speed, have been identified as key parameters affecting heat demand. This paper employs an Elman neural network to investigate the impacts of direct solar irradiance and wind speed on the heat demand from the perspective of the entire district heating network. Results of the overall mean absolute percentage error (MAPE) show that direct solar irradiance and wind speed have quite similar impacts. However, the involvement of direct solar irradiance can clearly reduce the maximum absolute deviation when only involving direct solar irradiance and wind speed, respectively. In addition, the simultaneous involvement of both wind speed and direct solar irradiance does not show an obvious improvement of MAPE. Moreover, the prediction accuracy can also be affected by other factors like data discontinuity and outliers.
