  • Great differences in performance and outcome of high-throughput sequencing data analysis platforms for fungal metabarcoding

    • Along with recent developments in high-throughput sequencing (HTS) technologies and thus fast accumulation of HTS data, there has been a growing need and interest for developing tools for HTS data processing and communication. In particular, a number of bioinformatics tools have been designed for analysing metabarcoding data, each with specific features, assumptions and outputs. To evaluate the potential effect of the application of different bioinformatics workflow on the results, we compared the performance of different analysis platforms on two contrasting high-throughput sequencing data sets. Our analysis revealed that the computation time, quality of error filtering and hence output of specific bioinformatics process largely depends on the platform used. Our results show that none of the bioinformatics workflows appears to perfectly filter out the accumulated errors and generate Operational Taxonomic Units, although PipeCraft, LotuS and PIPITS perform better than QIIME2 and Galaxy for the tested fungal amplicon dataset. We conclude that the output of each platform requires manual validation of the OTUs by examining the taxonomy assignment values.

  • Uncovering diversity and metabolic spectrum of animals in dead zone sediments

    • Ocean deoxygenation driven by global warming and eutrophication is a primary concern for marine life. Resistant animals may be present in dead zone sediments, however there is lack of information on their diversity and metabolism. Here we combined geochemistry, microscopy, and RNA-seq for estimating taxonomy and functionality of micrometazoans along an oxygen gradient in the largest dead zone in the world. Nematodes are metabolically active at oxygen concentrations below 1.8μmolL−1, and their diversity and community structure are different between low oxygen areas. This is likely due to toxic hydrogen sulfide and its potential to be oxidized by oxygen or nitrate. Zooplankton resting stages dominate the metazoan community, and these populations possibly use cytochrome c oxidase as an oxygen sensor to exit dormancy. Our study sheds light on mechanisms of animal adaptation to extreme environments. These biological resources can be essential for recolonization of dead zones when oxygen conditions improve.

    • High-throughput DNA sequencing technologies are increasingly used for the metagenomic characterization of microbial biodiversity. However, basic issues, such as the choice of an appropriate DNA extraction method, are still not resolved for non-model microbial communities. This study evaluates four commonly used DNA extraction methods for marine periphyton biofilms in terms of DNA yield, efficiency, purity, integrity and resulting 16S rRNA bacterial diversity. Among the tested methods, the Plant DNAzol® Reagent (PlantDNAzol) and the Fast DNATM SPIN Kit for Soil (FastDNA Soil) methods were best suited to extract high quantities of DNA (77 - 130 μg g wet wt-1).   • Annelid Fauna of the Prince Gustav Channel, a Previously Ice-Covered Seaway on the Northeastern Antarctic Peninsula

    • The Prince Gustav Channel is a narrow seaway located in the western Weddell Sea on the northeastern-most tip of the Antarctic Peninsula. The channel is notable for both its deep (>1200 m) basins, and a dynamic glacial history that most recently includes the break-up of the Prince Gustav Ice Shelf, which covered the southern portion of the channel until its collapse in 1995. However, the channel remains mostly unsampled, with very little known about its benthic biology. We present a preliminary account of the benthic annelid fauna of the Prince Gustav Channel in addition to samples from Duse Bay, a sheltered, glacier-influenced embayment in the northwestern portion of the channel. Samples were collected using an Agassiz Trawl, targeting megafaunal and large macrofaunal sized animals at depths ranging between 200–1200 m; the seafloor and associated fauna were also documented in situ using a Shallow Underwater Camera System (SUCS). Sample sites varied in terms of depth, substrate type, and current regime, and communities were locally variable across sites in terms of richness, abundance, and both taxonomic and functional composition. The most diverse family included the motile predator/scavenger Polynoidae, with 105 individuals in at least 12 morphospecies, primarily from a single site. This study provides first insights into diverse and spatially heterogeneous benthic communities in a dynamic habitat with continuing glacial influence, filling sampling gaps in a poorly studied region of the Southern Ocean at direct risk from climate change. These specimens will also be utilized in future molecular investigations, both in terms of describing the genetic biodiversity of this site and as part of wider phylogeographic and population genetic analyses assessing the connectivity, evolutionary origins, and demographic history of annelid fauna in the region.

    • The antibacterial agent Triclosan (TCS) is a ubiquitous environmental contaminant due to its widespread use. Sensitivity to TCS varies substantially among eu- and pro-karyotic species and its risk for the marine environment remains to be better elucidated. In particular, the effects that TCS causes on marine microbial communities are largely unknown. In this study we therefore used 16S amplicon rDNA sequencing to investigate TCS effects on the bacterial composition in marine periphyton communities that developed under long-term exposure to different TCS concentrations. Exposure to TCS resulted in clear changes in bacterial composition already at concentrations of 1 to 3.16 nM. We conclude that TCS affects the structure of the bacterial part of periphyton communities at concentrations that actually occur in the marine environment. Sensitive taxa, whose abundance decreased significantly with increasing TCS concentrations, include the Rhodobiaceae and Rhodobacteraceae families of Alphaproteobacteria, and unidentified members of the Candidate division Parcubacteria. Tolerant taxa, whose abundance increased significantly with higher TCS concentrations, include the families Erythrobacteraceae (Alphaproteobacteria), Flavobacteriaceae (Bacteroidetes), Bdellovibrionaceae (Deltaproteobacteria), several families of Gammaproteobacteria, and members of the Candidate phylum Gracilibacteria. Our results demonstrate the variability of TCS sensitivity among bacteria, and that TCS can change marine bacterial composition at concentrations that have been detected in the marine environment.

  • Effects of biodiversity and environment-related attitude on perception of urban green space

    • Green space in cities contributes to the quality of life for city dwellers, e.g., by increasing the opportunity for recreation. However, perception of urban green space is influenced by multiple factors. We investigated effects of biodiversity and environment-related attitudes on visual and auditory perceptions of urban green space. Field measurements of biodiversity were conducted in six sites across an urban gradient in Gothenburg, Sweden, and three categories of biodiversity—high, medium, low—were established. Households were sent a survey on aesthetic perception of urban green space, sound perception and the importance of trees and plants for the perception of bird species. Each respondent focused on the site that was located nearby. The environment-related attitudes comprised “Nature-oriented” and “Urban-oriented” persons and were based on participants’ own attitude estimations. It was shown that participants’ “subjective” aesthetic and sound-related perception of urban greenery were in line with the “objectively” measured subdivisions of high, medium and low biodiversity. So also were their estimations of the importance of trees and plants for perception of bird species in urban greenery, although differing only between high and medium/low biodiversity conditions. Persons rating themselves as highly nature-oriented were shown to give higher scores to urban green space aesthetics and to value greenery-related sounds higher, and to attach greater importance to trees and plants in their perception of bird species in urban greenery, than less nature-oriented persons. Highly urban-oriented persons compared to less urban-oriented persons did the same, but only regarding urban greenery-related aesthetics and sounds of nature. We conclude that environment-related attitudes influence perceptions of green space. Moreover, our findings support the idea that biodiversity per se also influences perceptions; people value green space significantly more with high than with low measured biodiversity. Urban planning needs to provide city inhabitants with green spaces that are species-rich, lush, varied and rich with natural sounds.

  • Untangling hidden nutrient dynamics : rapid ammonium cycling and single-cell ammonium assimilation in marine plankton communities

    • Ammonium is a central nutrient in aquatic systems. Yet, cell-specific ammonium assimilation among diverse functional plankton is poorly documented in field communities. Combining stable-isotope incubations (15N-ammonium, 15N2 and 13C-bicarbonate) with secondary-ion mass spectrometry, we quantified bulk ammonium dynamics, N2-fixation and carbon (C) fixation, as well as single-cell ammonium assimilation and C-fixation within plankton communities in nitrogen (N)-depleted surface waters during summer in the Baltic Sea. Ammonium production resulted from regenerated (≥91%) and new production (N2-fixation, ≤9%), supporting primary production by 78–97 and 2–16%, respectively. Ammonium was produced and consumed at balanced rates, and rapidly recycled within 1 h, as shown previously, facilitating an efficient ammonium transfer within plankton communities. N2-fixing cyanobacteria poorly assimilated ammonium, whereas heterotrophic bacteria and picocyanobacteria accounted for its highest consumption (~20 and ~20–40%, respectively). Surprisingly, ammonium assimilation and C-fixation were similarly fast for picocyanobacteria (non-N2-fixing Synechococcus) and large diatoms (Chaetoceros). Yet, the population biomass was high for Synechococcus but low for Chaetoceros. Hence, autotrophic picocyanobacteria and heterotrophic bacteria, with their high single-cell assimilation rates and dominating population biomass, competed for the same nutrient source and drove rapid ammonium dynamics in N-depleted marine waters.

  • Induced tolerance in situ to chronically PAH exposed ammonium oxidizers

    • Sediment was sampled in the vicinity of a long-term source of Polycyclic Aromatic Hydrocarbons (PAHs) to evaluate whether tolerance can be induced in situ. Total PAH concentrations as well as the bioavailable PAHs were measured, and for nine PAHs the pore water concentration could be calculated. An induced tolerance in the ammonium oxidizing community was detected at the site with highest PAH concentration and tolerance was strongest, although not significantly, correlated to bioavailable alkylated PAHs. In addition, the tolerant microbial community showed a significant lower baseline capability for nitrification with an on average 35% reduction compared to the other sites. Meiofaunal community structure differed between all sites, and the difference was significantly correlated to bioavailable alkylated PAHs and PAH31 concentrations. The results suggest that in order to judge magnitude of long-term effects, the bioavailable fraction is to be preferred, and when possible as estimation of the freely dissolved concentration.
