  • Four applications of stochastic processes : Contagious disease, credit risk, gambling and bond portfolios

    • This thesis consists of four papers on applications of stochastic processes. In Paper I we study an open population SIS (Susceptible - Infective - Susceptible) stochastic epidemic model from the time of introduction of the disease, through a possible outbreak and to extinction. The analysis uses coupling arguments and diffusion approximations. In Paper II we propose a model describing an economy where companies may default due to contagion. The features of the model are analyzed using diffusion approximations. We show that the model can reproduce oscillations in the default rates similar to what has been observed empirically. In Paper III we consider the problem of finding an optimal betting strategy for a house-banked casino card game that is played for several coups before reshuffling. A limit result for the return process is found and the optimal card counting strategy is derived. This continuous time strategy is shown to be a natural generalization of the discrete time strategy where the so called effects of removals are replaced by the infinitesimal generator of the card process. In Paper IV we study interest rate models where the term structure is given by an affine relation and in particular where the driving stochastic processes are so-called generalised Ornstein-Uhlenbeck processes. We show that the return and variance of a portfolio of bonds which are continuously rolled over, also called rolling horizon bonds, can be expressed using the cumulant generating functions of the background driving Lévy processes associated with the OU processes. We also show that if the short rate, in a risk-neutral setting, is given by a linear combination of generalised OU processes, the implied term structure can be expressed in terms of the cumulant generating functions.

  • Aspects on Image Quality in Radiologic Evaluation of the Urinary Tract

    • The focus of this document is on image quality as one of the factors fundamental for the diagnostic process. With the rising number of procedures and the trend towards more complicated examinations, urinary tract investigations was chosen in this work as a good clinical model for evaluation of the factors influencing image quality and of the ways of evaluating image quality.In paper I, a method is described for optimisation during the introduction of a new imaging system, with a focus on the maintenance of image quality relative to the older already optimised system. Image quality was assessed using the image criteria of the European guidelines for IVU with visual grading analysis. Equivalent image quality in image pairs was achieved at 30% of the dose. The CDRAD contrast-detail phantom makes it possible to find dose levels that give equal image quality using different imaging systems.In paper II, the influence of bowel purgation on image quality in urography is questioned. The aim of this study was to compare bowel purgation and two other preparation methods; dietary restrictions and no preparation at all. Image quality was assessed according to European Commission criteria for excretory urography. The effectiveness of bowel purgation and the amount of residual gas were scored separately. The results of our study show that the preparation methods are of equal value and further use of bowel purgation before excretory urography cannot be justified.In paper III, the image quality of the non-enhanced series is compared to a virtual noncontrast series obtained using two generations of dual-energy CT scanners and taking CT of the urinary tract as a model. The image quality of the VNC images was rated inferior to the single-energy variant for both scanners, the OR range being 11.5–67.3 for the Definition and 2.1–2.8 for the Definition Flash. Visual noise and overall quality were regarded as better with Flash than with Definition. Image quality of VNC images obtained with the new generation of DECT is still slightly inferior compared to native images.In paper IV, the accuracy of measurement of renal calculi in a dual-energy, virtual, nonenhanced-image series is compared to actual stone size and a single-energy image series in the phantom study. This study shows that detection of small stones is not reliable, despite better image quality, with the new DECT and that small stones will be missed with VNC imaging. With larger stones, the inherent measurement error with CT is magnified with VNC imaging.

  • Improvement in indices of cellular protection after psychological treatment for social anxiety disorder

    • Telomere attrition is a hallmark of cellular aging and shorter telomeres have been reported in mood and anxiety disorders. Telomere shortening is counteracted by the enzyme telomerase and cellular protection is also provided by the antioxidant enzyme glutathione peroxidase (GPx). Here, telomerase, GPx, and telomeres were investigated in 46 social anxiety disorder (SAD) patients in a within-subject design with repeated measures before and after cognitive behavioral therapy. Treatment outcome was assessed by the Liebowitz Social Anxiety Scale (self-report), administered three times before treatment to control for time and regression artifacts, and posttreatment. Venipunctures were performed twice before treatment, separated by 9 weeks, and once posttreatment. Telomerase activity and telomere length were measured in peripheral blood mononuclear cells and GPx activity in plasma. All patients contributed with complete data. Results showed that social anxiety symptom severity was significantly reduced from pretreatment to posttreatment (Cohen’s d = 1.46). There were no significant alterations in telomeres or cellular protection markers before treatment onset. Telomere length and telomerase activity did not change significantly after treatment, but an increase in telomerase over treatment was associated with reduced social anxiety. Also, lower pretreatment telomerase activity predicted subsequent symptom improvement. GPx activity increased significantly during treatment, and increases were significantly associated with symptom improvement. The relationships between symptom improvement and putative protective enzymes remained significant also after controlling for body mass index, sex, duration of SAD, smoking, concurrent psychotropic medication, and the proportion of lymphocytes to monocytes. Thus, indices of cellular protection may be involved in the therapeutic mechanisms of psychological treatment for anxiety.

  • Postglacial Population History of the Common Shrew (Sorex araneus) in Fennoscandia : Molekylära studier av återkolonisation, könsbundet genflöde och kromosomrasbildning.

    • The common shrew, Sorex araneus, has one of the most variable karyotypes among mammals, displaying numerous chromosomes races throughout its distribution, which can be categorized into different karyotypic groups. The objective of this thesis was to examine the postglacial population history of Fennoscandian common shrews using autosomal microsatellites, mitochondrial DNA (mtDNA) and a Y chromosome specific microsatellite (L8Y).Autosomal microsatellites and mtDNA revealed weak genetic structure over a hybrid zone between the karyotypically divergent Northern and Western karyotypic groups. However, the genetic structure displayed by the Y chromosome microsatellite was orders of magnitude higher. Hence, considerable chromosomal differences between the groups do not prevent female gene flow, while male gene flow is reduced (cf. Haldane's rule). Further, the results suggest that the Haldane effect may be caused by the chromosomal differences between the karyotypic groups.No mtDNA differentiation was observed either between chromosome races or between the Northern and Western karyotypic groups in Fennoscandia. The combined pattern of karyotypic and mtDNA variation of Fennoscandian common shrews, suggest bi-directional postglacial recolonisation from a single refugium in Europe. The variation of the Y-linked microsatellite supported this conclusion. In contrast, significant mtDNA structure, discordant with the karyotypic variation, revealed that common shrews in southern Finland belong to a different lineage than remaining Fennoscandian regions, implying postglacial recolonisation from a different source.MtDNA variation of the chromosome races in Sweden supports the hypothesis that three races of the Western karyotypic group have been formed through whole arm reciprocal translocations (WARTs), as suggested by their mutual karyotypic variation. The variation of the molecular markers supports the theory of rapid karyotypic evolution in the common shrew.

  • Influences of paratendinous innervation and non-neuronal substance P in tendinopathy : studies on human tendon tissue and an experimental model of Achilles tendinopathy

    • Pain of the musculoskeletal system is one of the most common reasons for people seeking medical attention, and is also one of the major factors that prevent patients from working. Chronic tendon pain, tendinopathy, affects millions of workers world-wide, and the Achilles tendon is an important structure often afflicted by this condition. The pathogenesis of tendinopathy is poorly understood, but it is thought to be of multifactoral aetiology. It is known that tendon pain is often accompanied not only by impaired function but also by structural tissue changes, like vascular proliferation, irregular collagen organisation, and hypercellularity, whereby the condition is called tendinosis. In light of the poor knowledge of tendinosis pathophysiology and recent findings of a non-neuronal signalling system in tendon tissue, the contributory role of neuropeptides such as substance P (SP) has gained increased interest. SP, known for afferent pain signalling in the nervous system, also has multiple efferent functions and has been described to be expressed by non-neuronal cells. As pain is the most prominent symptom of tendinopathy, the focus of the studies in this thesis was the innervation patterns of the tissue ventral to the Achilles tendon (i.e. the tissue targeted in many contemporary treatment methods) as well as the distribution of SP and its preferred receptor, the neurokinin-1 receptor (NK-1R), in the tendon tissue itself. It was hereby hypothesised that the source of SP affecting the Achilles tendon might be the main cells of the tendon tissue (the tenocytes) as well as paratendinous nerves, and that SP might be involved in tendinosis- development. The studies were conducted, via morphological staining methods including immunohistochemistry and in situ hybridisation, on tendon biopsies from patients suffering from Achilles tendinosis and on those from healthy volunteers. The hypothesis of the thesis was furthermore tested using an experimental animal model (rabbit) of Achilles tendinopathy, which was first validated. The model was based on a previously established overuse protocol of repetitive exercise. In the human biopsies of the tissue ventral to the Achilles tendon, there was a marked occurrence of sympathetic innervation, but also sensory, SP-containing, nerve fibres. NK-1R was expressed on blood vessels and nerve fascicles of the paratendinous tissue, but also on the tenocytes of the tendon tissue proper itself, and notably more so in patients suffering from tendinosis. Furthermore, the human tenocytes displayed not only NK-1R mRNA but also mRNA for SP. The animal model was shown to produce objectively verified tendinosis-like changes, such as hypercellularity and increased vascularity, in the rabbit Achilles tendons, after a minimum of three weeks of the exercise protocol. The contralateral leg of the animals in the model was found to be an unreliable control, as bilateral changes occured. The model furthermore demonstrated that exogenously administered SP triggers an inflammatory response in the paratendinous tissue and accelerates the intratendinous tendinosis-like changes such that they now occur after only one week of the protocol. Injections of saline as a control showed similar results as SP concerning hypercellularity, but did not lead to vascular changes or pronounced paratendinous inflammation. In summary, this thesis concludes that interactions between the peripheral sympathetic and sensory nervous systems may occur in Achilles tendinosis at the level of the ventral paratendinous tissue, a region thought to be of great importance in chronic tendon pain since many successful treatments are directed toward it. Furthermore, the distribution of NK-1R:s in the Achilles tendon described in these studies gives a basis for SP, whether produced by nerves mainly outside the tendon or by tenocytes within the tendon, to affect blood vessels, nerve structures, and/or tendon cells, especially in tendinosis patients. In light of this and of previously known SP-effects, such as stimulation of angiogenesis, pain signalling, and cell proliferation, the proposed involvement of SP in tendinosis development seems likely. Indeed, the animal model of Achilles tendon overuse confirms that SP does induce vascular proliferation and hypercellularity in tendon tissue, thus strengthening theories of SP playing a role in tendinosis pathology.

  • A Co-Simulation Approach for Hydraulic Percussion Units

    • This Licentiate of Engineering thesis concerns modelling and simulation of hydraulic percussion units. These units are often found in equipment for breaking or drilling in rock and concrete, and are also often driven by oil hydraulics, in which complex fluid-structure couplings are essential for their operation.Current methodologies used today when developing hydraulic percussion units are based on decoupled analyses, which are not correctly capturing the important coupled mechanisms. Hence, an efficient method for coupled simulations is of high importance, since these mechanisms are critical for the function of these units. Therefore, a co-simulation approach between a 1D system simulation model representing the fluid system and a structural 3D FE-model is proposed.This approach is presented in detail, implemented for two well-known simulation tools and evaluated for a simple but relevant model. The Hopsan simulation tool was used for the fluid system and the FE-simulation software LS-DYNA was used for the structural mechanics simulation. The co-simulation interface was implemented using the Functional Mock-up Interface-standard.The approach was further developed to also incorporate multiple components for coupled simulations. This was considered necessary when models for the real application are to be developed. The use of two components for co-simulation was successfully evaluated for two models, one using the simple rigid body representation, and a second where linear elastic representations of the structural material were implemented.An experimental validation of the co-simulation approach applied to an existing hydraulic hammer was performed. Experiments on the hydraulic hammer were performed using an in-house test rig, and responses were registered at four different running conditions. The co-simulation model was developed using the same approach as before. The corresponding running conditions were simulated and the responses were successfully validated against the experiments. A parameter study was also performed involving two design parameters with the objective to evaluate the effects of a parameter change.This thesis consists of two parts, where Part I gives an introduction to the application, the simulation method and the implementation, while Part II consists of three papers from this project.

  • Error-Correcting Codes Based on Chaotic Dynamical Systems

    • This dissertation treats a novel class of error-correcting codes based on chaotic dynamical systems. The codes are defined over a continuous alphabet whereas the information that is to be transmitted belongs to a discrete set of symbols. Simple expressions can be given for the encoders, and the codewords can be described by a parity-check relation. However, the most interesting approach is to view the codewords as orbits of iterated dynamical systems described by integer matrices.Under some rather natural assumptions, the codes are shown to be group codes. The minimum distance is proved to be well-defined and strictly greater than zero. An algorithm for calculating it is also given. Initially, no robust sliding-window encoder inverses exist, but this deficiency is remedied by the introduction of fractal signal sets. The problem of catastrophic encoders is also solved by the introduction of these totally disconnected signal sets.Decoding strategies are discussed, and it is shown why the Viterbi algorithm does not work in higher dimensions for this type of codes. So-called list decoding emerges as a good alternative and its merits are considered. Simulations and comparisons with binary antipodal signaling are performed. The setting of the work is in two dimensions. However, the strength of this code construction is that it easily generalizes to higher dimensions.

  • PEDOT : PSS thermoelectric generators printed on paper substrates

    • Flexible electronics is a field gathering a growing interest among researchers and companies with widely varying applications, such as organic light emitting diodes, transistors as well as many different sensors. If the circuit should be portable or off-grid, the power sources available are batteries, supercapacitors or some type of power generator. Thermoelectric generators produce electrical energy by the diffusion of charge carriers in response to heat flux caused by a temperature gradient between junctions of dissimilar materials. As wearables, flexible electronics and intelligent packaging applications increase, there is a need for low-cost, recyclable and printable power sources. For such applications, printed thermoelectric generators (TEGs) are an interesting power source, which can also be combined with printable energy storage, such as supercapacitors. Poly(3,4-ethylenedioxythiophene)-poly(styrenesulfonate), or PEDOT:PSS, is a conductive polymer that has gathered interest as a thermoelectric material. Plastic substrates are commonly used for printed electronics, but an interesting and emerging alternative is to use paper. In this article, a printed thermoelectric generator consisting of PEDOT:PSS and silver inks was printed on two common types of paper substrates, which could be used to power electronic circuits on paper.

  • Towards the Rational Design of Molecularly Imprinted Polymers

    • Molecular imprinting is a technique by which polymeric materials selective for a given target molecule can be created through a casting procedure. Functionalised monomers are added to a solution of molecular templates. Monomer-template complexes are formed and subsequently fixed through polymerisation, and following removal of the template species from the resultant molecularly imprinted polymer, MIP, a material containing binding sites able to specifically rebind the template is left. The objective of the present work has been to learn more about the mechanisms leading to the formation of selective binding sites in MIPs and the nature of these sites (1-3), with the goal to utilise this knowledge to develop better MIPs (4-7). 1) UV spectroscopic studies of the pre-polymerisation mixture were utilised to estimate the stabilities of monomer-template complexes under different conditions. It was observed that many templates are not fully complexed by monomers, possibly leading to different binding site populations. Such heterogeneity is indeed observed in MIPs. The method developed was found useful for rapid evaluation of different monomers or conditions for a given template. 2) Chromatographic studies were performed on polymers imprinted with various pyridyl templates. It was demonstrated that electrostatic interactions were those mainly responsible for binding in these systems. It was also demonstrated that free rotors in the template structure affected binding and selectivity negatively, and that the accessibilities of functional groups were essential for the utility of the template for molecular imprinting. 3) Load capacity studies of nicotine and 4,4´-bipyridyl MIPs revealed two different behaviours. The retention of 4,4´-bipyridyl decreased upon raising the sample load, but nicotine exhibited an increase. Two possible explanations to this unexpected effect were suggested: mobile phase related nicotine solvation effects or a type of cooperative binding. A maximum in resolution for the separation of (+/-)-nicotine at different sample loads indicated the presence of recognition sites for template-template complexes, implying the possible imprinting of template-template complexes. 4) A chiral tartaric acid based monomer was synthesised and employed for the imprinting of cinchona alkaloids. The chirality of the monomer was shown able to enhance selectivity for certain templates. Post-polymerisation debenzylation of the MIP enhanced both retention and selectivity due to a change from hydrogen bond interactions to ionic interactions. 5) Crown ethers were employed as co-templates in molecular imprinting to demonstrate a principle by which organic solvent non-solubles can be solubilised, and imprinted, in organic media. Rebinding studies in the absence of crown ether revealed imprinting related selectivity. 6) Imprinting in water was achieved through the introduction of a hydrophilic cross-linker, a highly acidic monomer, and a beta-cyclodextrin based monomer, able to interact by hydrophobic interactions with aromatic ring structures. By this approach, the enantiomers of phenylalanine were successfully imprinted. 7) A series of monomer combinations were evaluated to optimise the polymer system described in (6). Binding site hydrophobicities were examined by fluorescence spectroscopy. This thesis demonstrates that there is significant room for improving the performance of MIPs and points to some ways by which this can be achieved.
