    • Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease with an estimated heritability between 40 and 50%. DNA methylation patterns can serve as proxies of (past) exposures and disease progression, as well as providing a potential mechanism that mediates genetic or environmental risk. Here, we present a blood-based epigenome-wide association study meta-analysis in 9706 samples passing stringent quality control (6763 patients, 2943 controls). We identified a total of 45 differentially methylated positions (DMPs) annotated to 42 genes, which are enriched for pathways and traits related to metabolism, cholesterol biosynthesis, and immunity. We then tested 39 DNA methylation-based proxies of putative ALS risk factors and found that high-density lipoprotein cholesterol, body mass index, white blood cell proportions, and alcohol intake were independently associated with ALS. Integration of these results with our latest genome-wide association study showed that cholesterol biosynthesis was potentially causally related to ALS. Last, DNA methylation at several DMPs and blood cell proportion estimates derived from DNA methylation data were associated with survival rate in patients, suggesting that they might represent indicators of underlying disease processes potentially amenable to therapeutic interventions.

    • We report the generation and analysis of functional data from multiple, diverse experiments performed on a targeted 1% of the human genome as part of the pilot phase of the ENCODE Project. These data have been further integrated and augmented by a number of evolutionary and computational analyses. Together, our results advance the collective knowledge about human genome function in several major areas. First, our studies provide convincing evidence that the genome is pervasively transcribed, such that the majority of its bases can be found in primary transcripts, including non-protein-coding transcripts, and those that extensively overlap one another. Second, systematic examination of transcriptional regulation has yielded new understanding about transcription start sites, including their relationship to specific regulatory sequences and features of chromatin accessibility and histone modification. Third, a more sophisticated view of chromatin structure has emerged, including its inter-relationship with DNA replication and transcriptional regulation. Finally, integration of these new sources of information, in particular with respect to mammalian evolution based on inter- and intra-species sequence comparisons, has yielded new mechanistic and evolutionary insights concerning the functional landscape of the human genome. Together, these studies are defining a path for pursuit of a more comprehensive characterization of human genome function.

  • Optimal experimental design and estimation for q-space trajectory imaging

    • Tensor-valued diffusion encoding facilitates data analysis by q-space trajectory imaging. By modeling the diffusion signal of heterogeneous tissues with a diffusion tensor distribution (DTD) and modulating the encoding tensor shape, this novel approach allows disentangling variations in diffusivity from microscopic anisotropy, orientation dispersion, and mixtures of multiple isotropic diffusivities. To facilitate the estimation of the DTD parameters, a parsimonious acquisition scheme coupled with an accurate and precise estimation of the DTD is needed. In this work, we create two precision-optimized acquisition schemes: one that maximizes the precision of the raw DTD parameters, and another that maximizes the precision of the scalar measures derived from the DTD. The improved precision of these schemes compared to a naïve sampling scheme is demonstrated in both simulations and real data. Furthermore, we show that the weighted linear least squares (WLLS) estimator that uses the squared reciprocal of the noisy signal as weights can be biased, whereas the iteratively WLLS estimator with the squared reciprocal of the predicted signal as weights outperforms the conventional unweighted linear LS and nonlinear LS estimators in terms of accuracy and precision. Finally, we show that the use of appropriate constraints can considerably increase the precision of the estimator with only a limited decrease in accuracy.

  • Safety and efficacy of coronary sinus narrowing in chronic refractory angina: Insights from the RESOURCE study.

    • Refractory angina (RA) is considered the end-stage of coronary artery disease, and often has no interventional treatment options. Coronary sinus Reducer (CSR) is a recent addition to the therapeutic arsenal, but its efficacy has only been evaluated on small populations. The RESOURCE registry provides further insights into this therapy.The RESOURCE is an observational, retrospective registry that includes 658 patients with RA from 20 centers in Europe, United Kingdom and Israel. Prespecified endpoints were the amelioration of anginal symptoms evaluated with the Canadian Cardiovascular Society (CCS) score, the rates of procedural success and complications, and MACEs as composite of all-cause mortality, acute coronary syndromes, and stroke.At a median follow-up of 502days (IQR 225-1091) after CSR implantation, 39.7% of patients improved by ≥2 CCS classes (primary endpoint), and 76% by ≥1 class. Procedural success was achieved in 96.7% of attempts, with 3% of procedures aborted mostly for unsuitable coronary sinus anatomy. Any complication occurred in 5.7% of procedures, but never required bailout surgery nor resulted in intra- or periprocedural death or myocardial infarction. One patient developed periprocedural stroke after inadvertent carotid artery puncture. At the last available follow-up, overall mortality and MACE were 10.4% and 14.6% respectively. At one, three and five years, mortality rate at Kaplan-Meier analysis was 4%, 13.7%, and 23.4% respectively.CSR implantation is safe and reduces angina in patients with refractory angina.

  • Association of NIPA1 repeat expansions with amyotrophic lateral sclerosis in a large international cohort

    • NIPA1 (nonimprinted in Prader-Willi/Angelman syndrome 1) mutations are known to cause hereditary spastic paraplegia type 6, a neurodegenerative disease that phenotypically overlaps to some extent with amyotrophic lateral sclerosis (ALS). Previously, a genomewide screen for copy number variants found an association with rare deletions in NIPA1 and ALS, and subsequent genetic analyses revealed that long (or expanded) polyalanine repeats in NIPA1 convey increased ALS susceptibility. We set out to perform a large-scale replication study to further investigate the role of NIPA1 polyalanine expansions with ALS, in which we characterized NIPA1 repeat size in an independent international cohort of 3955 patients with ALS and 2276 unaffected controls and combined our results with previous reports. Meta-analysis on a total of 6245 patients with ALS and 5051 controls showed an overall increased risk of ALS in those with expanded (>8) GCG repeat length (odds ratio = 1.50, p = 3.8×10−5). Together with previous reports, these findings provide evidence for an association of an expanded polyalanine repeat in NIPA1 and ALS.

    • To elucidate the genetic architecture of amyotrophic lateral sclerosis (ALS) and find associated loci, we assembled a custom imputation reference panel from whole-genome-sequenced patients with ALS and matched controls (n = 1,861). Through imputation and mixed-model association analysis in 12,577 cases and 23,475 controls, combined with 2,579 cases and 2,767 controls in an independent replication cohort, we fine-mapped a new risk locus on chromosome 21 and identified C21orf2 as a gene associated with ALS risk. In addition, we identified MOBP and SCFD1 as new associated risk loci. We established evidence of ALS being a complex genetic trait with a polygenic architecture. Furthermore, we estimated the SNP-based heritability at 8.5%, with a distinct and important role for low-frequency variants (frequency 1-10%). This study motivates the interrogation of larger samples with full genome coverage to identify rare causal variants that underpin ALS risk.

  • Assessing the dynamics of the European eel stock along the Swedish west coast

    • The stock of the European eel (Anguilla anguilla) has been at a critical state for the last decades, prompting strict conservation measures. This study investigates local stock dynamics along the Swedish west coast where fishing was banned in 2012. The local stock is truly marine, which is quite unique for the species. Results of ongoing monitoring programmes are presented, and options for the assessment of the status of the stock are discussed. Results show contradictory trends over time: recruitment followed the general downward trend found throughout Europe. Catch-per-unit-effort (CPUE) for eels < 37 cm appears to decrease over time, while CPUE for size-classes > 49 cm tends to increase, especially since after the fishing ban. In the absence of information on essential processes – in particular the migration into and out of the area – it is currently impossible to assess the status of the local stock (abundance, impacts), but continued monitoring will provide indicators for the further recovery of the stock after the fishing ban.

    • This report presents an overview of the eel stock in Sweden, as of spring 2011. The objective is to provide a comprehensive overview, avoiding scientific jargon as much as possible. Historical data series and recent distribution maps are shown, amongst others on recruitment, restocking, habitats and their productivity, fisheries, and the impact of hydropower generation. Indicators are derived for the state of the stock and for the impact of fishing and hydropower generation, before and after the implementation of the Eel Management Plan 2009. This report is also available in Swedish (Aqua reports 2011:1).; -- Föreliggande rapport ger en översikt av ålens beståndssituation som den ser ut våren 2011. Syftet med rapporten är att presentera en utförlig men lättläst översikt. Vi har försökt att, i görligaste mån, undvika vetenskaplig jargong och fackuttryck. Historiska dataserier över rekrytering, utsättning, uppväxtarealer och deras produktivitet presenteras samt givetvis fiskets omfattning och effekter. Effekten av vattenkraftsproduktion redovisas också. Med hjälp av dessa bakgrundsdata har olika beståndsindikatorer tagits fram och som beskriver beståndsstatus och effekten av fisket samt vattenkraftsproduktionen, såväl före som efter implementeringen av 2009-års Ålförvaltningsplan. Den här rapporten finns även på svenska (Aqua reports 2011:1)
