    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Serendipitous Discovery of a Dwarf Nova in the Kepler Field Near the G Dwarf Kic 5438845

    • The Kepler satellite provides a unique window into stellar temporal variability by observing a wide variety of stars with multi-year, near-continuous, high precision, optical photometric time series. While most Kepler targets are faint stars with poorly known physical properties, many unexpected discoveries should result from a long photometric survey of such a large area of sky. During our Kepler Guest Observer programs that monitored late-type stars for starspot and flaring variability, we discovered a previously unknown dwarf nova that lies within a few arcseconds of the mid-G dwarf star KIC 5438845. This dwarf nova underwent nine outbursts over a 4 year time span. The two largest outbursts lasted similar to 17-18 days and show strong modulations with a 110.8 minute period and a declining amplitude during the outburst decay phase. These properties are characteristic of an SU UMa-type cataclysmic variable. By analogy with other dwarf nova light curves, we associate the 110.8 minute (1.847 hr) period with the superhump period, close to but slightly longer than the orbital period of the binary. No precursor outbursts are seen before the super-outbursts and the overall super-outburst morphology corresponds to Osaki & Meyer "Case B" outbursts, which are initiated when the outer edge of the disk reaches the tidal truncation radius. "Case B" outbursts are rare within the Kepler light curves of dwarf novae. The dwarf nova is undergoing relatively slow mass transfer, as evidenced by the long intervals between outbursts, but the mass transfer rate appears to be steady, because the smaller "normal" outbursts show a strong correlation between the integrated outburst energy and the elapsed time since the previous outburst. At super-outburst maximum the system was at V similar to 18, but in quiescence it is fainter than V similar to 22, which will make any detailed quiescent follow-up of this system difficult.

  • Biostratigraphy and Systematics of Cambrian Small Shelly Fossils from East Antarctica and South Australia

    • The remote lower Cambrian Byrd group of sedimentary rocks from East Antarctica has been studied intermittently since its discovery over a century ago. Previous insights into the trilobites and archaeocyaths indicated a close correlation to the sedimentary sequences of South Australia. The lowest unit of the Byrd Group is the fossiliferous Shackleton Limestone which overlies the Neoproterozoic metamorphic rocks of the Beardmore Group and is representative of a long period of carbonate shelf formation on a passive margin with the palaeo-Pacific. This was truncated by marine transgression and the deposition of the deeper-water calcareous siltstones of the fossiliferous Holyoake Formation. This is overlain by the Starshot Formation and all three units are cross-cut by the Douglas Conglomerate, marking the start of a collisional tectonic regime between the East Gondwana and palaeo-Pacific plates. The first systematically sampled and analysed sections through the carbonate Shackleton Limestone and argillaceous Holyoake Formation has yielded a new fauna of small primarily phosphatic and secondarily phosphatised shelly fossils. The abundant molluscs, brachiopods and tommotiids are reported here. These findings are ideal for correlating this section to the fossil biozones of South Australia, including the Dailyatia odyssei small shelly fossil Zone and the Pararaia janeae trilobite Zone. Chemostratigraphic data from three sections preserve the profiles of two major stable carbon isotope excursions: the Mingxinsi Carbon Isotope Excursion and the Archaeocyathid Extinction Carbon isotope Excursion. The combination of these two lines of evidence are a strong indicator for Cambrian Series 2, early-mid Stage 4. This is corroborated by newly described D. odyssei-P. janeae Zone small shelly fossils from the  carbonate clasts from the Cambrian Stage 4 White Point Conglomerate of South Australia which bear strong similarity to the fauna of the Shackleton Limestone. Palaeobiogeographically the fauna recovered from the Byrd Group is similar to the East Gondwanan region of South Australia, with similar brachiopod assemblages to those recovered from the Xinji Formation of North China and similar molluscan assemblages to the Bastion Formation of North-East Greenland.

  • Transforming knowledge systems for life on Earth : Visions of future systems and how to get there

    • Formalised knowledge systems, including universities and research institutes, are important for contemporary societies. They are, however, also arguably failing humanity when their impact is measured against the level of progress being made in stimulating the societal changes needed to address challenges like climate change. In this research we used a novel futures-oriented and participatory approach that asked what future envisioned knowledge systems might need to look like and how we might get there. Findings suggest that envisioned future systems will need to be much more collaborative, open, diverse, egalitarian, and able to work with values and systemic issues. They will also need to go beyond producing knowledge about our world to generating wisdom about how to act within it. To get to envisioned systems we will need to rapidly scale methodological innovations, connect innovators, and creatively accelerate learning about working with intractable challenges. We will also need to create new funding schemes, a global knowledge commons, and challenge deeply held assumptions. To genuinely be a creative force in supporting longevity of human and non-human life on our planet, the shift in knowledge systems will probably need to be at the scale of the enlightenment and speed of the scientific and technological revolution accompanying the second World War. This will require bold and strategic action from governments, scientists, civic society and sustained transformational intent.

  • Sofia-exes observations of betelgeuse during the great dimming of 2019/2020

    • In 2019 October Betelgeuse began a decline in V-band brightness that went beyond the minimum expected from its quasi-periodic ∼420 day cycle, becoming the faintest in recorded photometric history. Observations obtained in 2019 December with Very Large Telescope/SPHERE have shown that the southern half of the star has become markedly fainter than in 2019 January, indicating that a major change has occurred in, or near, the photosphere. We present Stratospheric Observatory for Infrared Astronomy (SOFIA) Echelon Cross Echelle Spectrograph (EXES) high spectral-resolution observations of [Fe II] 25.99 μm and [S I] 25.25 μm emission lines from Betelgeuse obtained during the unprecedented 2020 February V-band brightness minimum to investigate potential changes in the circumstellar flow. These spectra are compared to observations obtained in 2015 and 2017 when the V magnitude was typical of brighter phases. We find only very small changes in the gas velocities reflected by either of the line profiles, no significant changes in the flux to continuum ratios, and hence no significant changes in the [Fe ii]/[S i] flux ratios. There is evidence that absorption features have appeared in the 2020 continuum. The Alfvén wave-crossing time from the upper photosphere is sufficiently long that one would not expect a change in the large-scale magnetic field to reach the circumstellar [Fe ii] and [S i] line-forming regions, 3 < R (R ∗) < 20. However, the light-crossing time is of order a few hours and a reduction in luminosity may reduce the dust-gas heating rate and [O i] 63.19 μm emission, which has contributions from R > 20R ∗, where significant circumstellar oxygen-rich dust is observed.

  • The Photospheric Temperatures of Betelgeuse during the Great Dimming of 2019/2020 : No New Dust Required

    • The processes that shape the extended atmospheres of red supergiants, heat their chromospheres, create molecular reservoirs, drive mass loss, and create dust remain poorly understood. Betelgeuse's V-band "Great Dimming"event of 2019 September/2020 February and its subsequent rapid brightening provides a rare opportunity to study these phenomena. Two different explanations have emerged to explain the dimming; new dust appeared in our line of sight attenuating the photospheric light, or a large portion of the photosphere had cooled. Here we present five years of Wing three-filter (A, B, and C band) TiO and near-IR photometry obtained at the Wasatonic Observatory. These reveal that parts of the photosphere had a mean effective temperature (T eff) significantly lower than that found by Levesque & Massey. Synthetic photometry from MARCS-model photospheres and spectra reveal that the V band, TiO index, and C-band photometry, and previously reported 4000-6800 Å spectra can be quantitatively reproduced if there are multiple photospheric components, as hinted at by Very Large Telescope (VLT)-SPHERE images in Montargès et al. If the cooler component has ΔT eff ≥ 250 K cooler than 3650 K, then no new dust is required to explain the available empirical constraints. A coincidence of the dominant short-(∼430 days) and long-period (∼5.8 yr) V-band variations occurred near the time of deep minimum (Guinan et al. 2019a). This is in tandem with the strong correlation of V mag and photospheric radial velocities, recently reported by Dupree et al. (2020b). These suggest that the cooling of a large fraction of the visible star has a dynamic origin related to the photospheric motions, perhaps arising from pulsation or large-scale convective motions.
