  • Oceans Melting Greenland : Early Results from NASA’s Ocean-Ice Mission in Greenland
  • 2016
  • Ingår i: Oceanography. - : The Oceanography Society. - 1042-8275. ; 29:4, s. 72-83
  • Tidskriftsartikel (refereegranskat)abstract
    • Melting of the Greenland Ice Sheet represents a major uncertainty in projecting future rates of global sea level rise. Much of this uncertainty is related to a lack of knowledge about subsurface ocean hydrographic properties, particularly heat content, how these properties are modified across the continental shelf, and about the extent to which the ocean interacts with glaciers. Early results from NASA's five-year Oceans Melting Greenland (OMG) mission, based on extensive hydrographic and bathymetric surveys, suggest that many glaciers terminate in deep water and are hence vulnerable to increased melting due to ocean-ice interaction. OMG will track ocean conditions and ice loss at glaciers around Greenland through the year 2020, providing critical information about ocean-driven Greenland ice mass loss in a warming climate.

  • Whole-genome analysis of diverse Chlamydia trachomatis strains identifies phylogenetic relationships masked by current clinical typing
  • 2012
  • Ingår i: Nature Genetics. - : Nature Publishing Group. - 1061-4036 .- 1546-1718. ; 44:4, s. 413-419
  • Tidskriftsartikel (refereegranskat)abstract
    • Chlamydia trachomatis is responsible for both trachoma and sexually transmitted infections, causing substantial morbidity and economic cost globally. Despite this, our knowledge of its population and evolutionary genetics is limited. Here we present a detailed phylogeny based on whole-genome sequencing of representative strains of C. trachomatis from both trachoma and lymphogranuloma venereum (LGV) biovars from temporally and geographically diverse sources. Our analysis shows that predicting phylogenetic structure using ompA, which is traditionally used to classify Chlamydia, is misleading because extensive recombination in this region masks any true relationships present. We show that in many instances, ompA is a chimera that can be exchanged in part or as a whole both within and between biovars. We also provide evidence for exchange of, and recombination within, the cryptic plasmid, which is another key diagnostic target. We used our phylogenetic framework to show how genetic exchange has manifested itself in ocular, urogenital and LGV C. trachomatis strains, including the epidemic LGV serotype L2b.

  • Ambulatory oxygen for treatment of exertional hypoxaemia in pulmonary fibrosis (PFOX trial) : A randomised controlled trial
  • 2020
  • Ingår i: BMJ Open. - : BMJ. - 2044-6055. ; 10:12
  • Tidskriftsartikel (refereegranskat)abstract
    • Introduction Interstitial lung diseases are characterised by scarring of lung tissue that leads to reduced transfer of oxygen into the blood, decreased exercise capacity and premature death. Ambulatory oxygen therapy may be used to treat exertional oxyhaemoglobin desaturation, but there is little evidence to support its efficacy and there is wide variation in clinical practice. This study aims to compare the clinical efficacy and cost-effectiveness of ambulatory oxygen versus ambulatory air in people with fibrotic interstitial lung disease and exertional desaturation. Methods and analysis A randomised, controlled trial with blinding of participants, clinicians and researchers will be conducted at trial sites in Australia and Sweden. Eligible participants will be randomised 1:1 into two groups. Intervention participants will receive ambulatory oxygen therapy using a portable oxygen concentrator (POC) during daily activities and control participants will use an identical POC modified to deliver air. Outcomes will be assessed at baseline, 3 months and 6 months. The primary outcome is change in physical activity measured by number of steps per day using a physical activity monitor (StepWatch). Secondary outcomes are functional capacity (6-minute walk distance), health-related quality of life (St George Respiratory Questionnaire, EQ-5D-5L and King's Brief Interstitial Lung Disease Questionnaire), breathlessness (Dyspnoea-12), fatigue (Fatigue Severity Scale), anxiety and depression (Hospital Anxiety and Depression Scale), physical activity level (GENEActive), oxygen saturation in daily life, POC usage, and plasma markers of skeletal muscle metabolism, systematic inflammation and oxidative stress. A cost-effectiveness evaluation will also be undertaken. Ethics and dissemination Ethical approval has been granted in Australia by Alfred Hospital Human Research Ethics Committee (HREC/18/Alfred/42) with governance approval at all Australian sites, and in Sweden (Lund Dnr: 2019-02963). The results will be published in peer-reviewed scientific journals, presented at conferences and disseminated to consumers in publications for lay audiences. Trial registration number ClinicalTrials.gov Registry (NCT03737409).

  • Performance of an Adaptive QAM Scheme over Correlated Rayleigh Fading with Non-zero Delay
  • 2004
  • Konferensbidrag (refereegranskat)abstract
    • Link adaptation techniques have recently been proposed as a spectrally efficient method of obtaining high quality service for mobile communication systems. These schemes aim to better utilise channel capacity compared to fixed transmission schemes, by adapting signal transmission parameters, such as modulation constellation and transmit power. Adaptive modulation schemes, which adapt the modulation constellation, have gained considerable favour for exploiting time-varying channel conditions without increasing the level of co-channel interference. However, the traditional adaptive modulation schemes are designed assuming zero delay between the channel estimation and the modulation mode adaptation. In the case of non-zero delay, the transmitter would update the modulation mode based on outdated channel state information from the receiver. In this paper, we investigate an adaptive quadrature amplitude modulation (AQAM) scheme, which by way of retransmissions, allows a targeted reliability level to be met even in the presence of non-zero delay. The effect of non-zero delay on performance is then investigated. Closed form expressions for the average number of bits per symbol (BPS) throughput and the average bit error rate (BER) of the proposed scheme are derived.

  • Soft Combining for Hybrid ARQ
  • 2005
  • Ingår i: Electronics Letters. - : IEE. - 0013-5194. ; 41:22, s. 1230-1231
  • Tidskriftsartikel (refereegranskat)abstract
    • A soft combining approach utilising symbol-by-symbol maximum a posteriori probability decoding is proposed for hybrid automatic repeat request schemes. In comparison to an existing soft combining approach, significant reductions in post-decoding bit error rate can be obtained without sacrificing the throughput efficiency. This is achieved with the proposed method by accumulating the signal-to-noise ratio at the channel output on each additional retransmission, for use in calculating extrinsic log-likelihood ratios on subsequent decoding attempts.

  • ADVANCING POLAR PREDICTION CAPABILITIES ON DAILY TO SEASONAL TIME SCALES
  • 2016
  • Ingår i: Bulletin of The American Meteorological Society - (BAMS). - 0003-0007 .- 1520-0477. ; 97:9, s. 1631-
  • Tidskriftsartikel (refereegranskat)abstract
    • The polar regions have been attracting more and more attention in recent years, fueled by the perceptible impacts of anthropogenic climate change. Polar climate change provides new opportunities, such as shorter shipping routes between Europe and East Asia, but also new risks such as the potential for industrial accidents or emergencies in ice-covered seas. Here, it is argued that environmental prediction systems for the polar regions are less developed than elsewhere. There are many reasons for this situation, including the polar regions being (historically) lower priority, with fewer in situ observations, and with numerous local physical processes that are less well represented by models. By contrasting the relative importance of different physical processes in polar and lower latitudes, the need for a dedicated polar prediction effort is illustrated. Research priorities are identified that will help to advance environmental polar prediction capabilities. Examples include an improvement of the polar observing system; the use of coupled atmosphere-sea ice-ocean models, even for short-term prediction; and insight into polar-lower latitude linkages and their role for forecasting. Given the enormity of some of the challenges ahead, in a harsh and remote environment such as the polar regions, it is argued that rapid progress will only be possible with a coordinated international effort. More specifically, it is proposed to hold a Year of Polar Prediction (YOPP) from mid-2017 to mid-2019 in which the international research and operational forecasting communites will work together with stakeholders in a period of intensive observing: modeling, prediction, verification, user engagement, and educational activities.

  • Breast cancer risk and 6q22.33 : combined results from Breast Cancer Association Consortium and Consortium of Investigators on Modifiers of BRCA1/2
  • 2012
  • Ingår i: PLOS ONE. - : Public library of science. - 1932-6203. ; 7:6
  • Tidskriftsartikel (refereegranskat)abstract
    • Recently, a locus on chromosome 6q22.33 (rs2180341) was reported to be associated with increased breast cancer risk in the Ashkenazi Jewish (AJ) population, and this association was also observed in populations of non-AJ European ancestry. In the present study, we performed a large replication analysis of rs2180341 using data from 31,428 invasive breast cancer cases and 34,700 controls collected from 25 studies in the Breast Cancer Association Consortium (BCAC). In addition, we evaluated whether rs2180341 modifies breast cancer risk in 3,361 BRCA1 and 2,020 BRCA2 carriers from 11 centers in the Consortium of Investigators of Modifiers of BRCA1/2 (CIMBA). Based on the BCAC data from women of European ancestry, we found evidence for a weak association with breast cancer risk for rs2180341 (per-allele odds ratio (OR) = 1.03, 95% CI 1.00-1.06, p = 0.023). There was evidence for heterogeneity in the ORs among studies (I(2) = 49.3%; p = <0.004). In CIMBA, we observed an inverse association with the minor allele of rs2180341 and breast cancer risk in BRCA1 mutation carriers (per-allele OR = 0.89, 95%CI 0.80-1.00, p = 0.048), indicating a potential protective effect of this allele. These data suggest that that 6q22.33 confers a weak effect on breast cancer risk.

  • Co-evolution of genomes and plasmids within Chlamydia trachomatis and the emergence in Sweden of a new variant strain
  • 2009
  • Ingår i: BMC Genomics. - : Springer Science and Business Media LLC. - 1471-2164. ; 10
  • Tidskriftsartikel (refereegranskat)abstract
    • Background: Chlamydia trachomatis is the most common cause of sexually transmitted infections globally and the leading cause of preventable blindness in the developing world. There are two biovariants of C trachomatis: 'trachoma', causing ocular and genital tract infections, and the invasive 'lymphogranuloma venereum' strains. Recently, a new variant of the genital tract C trachomatis emerged in Sweden. This variant escaped routine diagnostic tests because it carries a plasmid with a deletion. Failure to detect this strain has meant it has spread rapidly across the country provoking a worldwide alert. In addition to being a key diagnostic target, the plasmid has been linked to chlamydial virulence. Analysis of chlamydial plasmids and their cognate chromosomes was undertaken to provide insights into the evolutionary relationship between chromosome and plasmid. This is essential knowledge if the plasmid is to be continued to be relied on as a key diagnostic marker, and for an understanding of the evolution of Chlamydia trachomatis. Results: The genomes of two new C trachomatis strains were sequenced, together with plasmids from six C trachomatis isolates, including the new variant strain from Sweden. The plasmid from the new Swedish variant has a 377 bp deletion in the first predicted coding sequence, abolishing the site used for PCR detection, resulting in negative diagnosis. In addition, the variant plasmid has a 44 bp duplication downstream of the deletion. The region containing the second predicted coding sequence is the most highly conserved region of the plasmids investigated. Phylogenetic analysis of the plasmids and chromosomes are fully congruent. Moreover this analysis also shows that ocular and genital strains diverged from a common C trachomatis progenitor. Conclusion: The evolutionary pathways of the chlamydial genome and plasmid imply that inheritance of the plasmid is tightly linked with its cognate chromosome. These data suggest that the plasmid is not a highly mobile genetic element and does not transfer readily between isolates. Comparative analysis of the plasmid sequences has revealed the most conserved regions that should be used to design future plasmid based nucleic acid amplification tests, to avoid diagnostic failures.
