  • Variations in monsoonal rainfall over the last 21 kyr inferred from sedimentary organic matter in Tung-Yuan Pond, southern Taiwan

    • Changes in paleorainfall intensity linked to the strength of the East Asian (EA) summer monsoon since 21 cal kyr BP are inferred from the organic matter contents of a 15-m sediment core from Tung-Yuan Pond in southern Taiwan. High total organic carbon/total nitrogen (TOC/TN) values in association with increased TOC content suggest that more soil-derived material containing terrestrial organic matter (OM) was delivered to the lake during periods of increased runoff associated with extensive precipitation that resulted from intensified summer monsoons, whereas low values indicate OM possessing a dominant algal origin during weakened summer monsoons. Rainfall intensity in terms of the proportion of terrestrial OM was high in four periods: the last deglaciation (similar to 17.2 to similar to 12.2 ka), the early Holocene (similar to 10.6 to similar to 8.6 ka), the middle Holocene Thermal Optimum (similar to 7.7 to similar to 5 ka) and the late Holocene (similar to 4.2 to similar to 2 ka), whereas it was low in the intervening time periods. High TOC/TN values coincide with peak values of summer insolation, and thus the strongest EA summer monsoon during the early and middle Holocene: small drops in these ratios correspond to increasing and decreasing solar radiation in the deglacial period and the late Holocene, respectively. The four intervals with low TOC/TN ratios, as well as episodic drops of the ratios during the deglaciation and the early and late Holocene are concordant with the late last glacial (similar to 21 to similar to 17.2 ka), the Oldest (similar to 14.8 ka), the Older (similar to 13.3 ka) and the Younger Dryas (similar to 13 to similar to 11.5 ka), the 8.2 cold event (similar to 8.6-7.7 ka) and a late Holocene cold event (similar to 5-4.2 ka), and suggest a weakened EA summer monsoon during these times. Moreover, high frequency hydrological variability occurred during the early Holocene, heavy rainfall persisted during the middle Holocene, and precipitation intensity generally diminished after similar to 5 ka. The Tung-Yuan Pond sediment record indicates that the TOC/TN ratio can be used as a paleorainfall intensity proxy to trace variations in the EA summer monsoon strength in other small lakes.     • N-α-acetyltransferase 10 protein, Naa10p, is an N-acetyltransferase known to be involved in cell cycle control. We found that Naa10p was expressed lower in varieties of malignancies with lymph node metastasis compared with non-lymph node metastasis. Higher Naa10p expression correlates the survival of lung cancer patients. Naa10p significantly suppressed migration, tumor growth, and metastasis independent of its enzymatic activity. Instead, Naa10p binds to the GIT-binding domain of PIX, thereby preventing the formation of the GIT-PIX-Paxillin complex, resulting in reduced intrinsic Cdc42/Rac1 activity and decreased cell migration. Forced expression of PIX in Naa10-transfected tumor cells restored the migration and metastasis ability. We suggest that Naa10p functions as a tumor metastasis suppressor by disrupting the migratory complex, PIX-GIT- Paxillin, in cancer cells.

    • G9a is a mammalian histone methyltransferase that contributes to the epigenetic silencing of tumor suppressor genes. Emerging evidence suggests that G9a is required to maintain the malignant phenotype, but the role of G9a function in mediating tumor metastasis has not been explored. Here, we show that G9a is expressed in aggressive lung cancer cells, and its elevated expression correlates with poor prognosis. RNAi-mediated knockdown of G9a in highly invasive lung cancer cells inhibited cell migration and invasion in vitro and metastasis in vivo. Conversely, ectopic G9a expression in weakly invasive lung cancer cells increased motility and metastasis. Mechanistic investigations suggested that repression of the cell adhesion molecule Ep-CAM mediated the effects of G9a. First, RNAi-mediated knockdown of Ep-CAM partially relieved metastasis suppression imposed by G9a suppression. Second, an inverse correlation between G9a and Ep-CAM expression existed in primary lung cancer. Third, Ep-CAM repression was associated with promoter methylation and an enrichment for dimethylated histone H3K9. G9a knockdown reduced the levels of H3K9 dimethylation and decreased the recruitment of the transcriptional cofactors HP1, DNMT1, and HDAC1 to the Ep-CAM promoter. Our findings establish a functional contribution of G9a overexpression with concomitant dysregulation of epigenetic pathways in lung cancer progression.

    • A novel, cartridge-based procedure for the efficient and irreversible detritylation of oligonucleotides is reported. This method, combined with a process for the elimination of depurinated fragments produces, in a highly parallel fashion, oligonucleotides with better purity than those traditionally obtained using reversed-phase high-performance liquid chromotography purification. Our combined detritylation and purification methodology compares favorably with commercial cartridge-based purification systems. The benefits of working with pure oligonucleotides, with regard to higher signal and better signal linearity, are shown in array-based hybridization experiments.

    • Reduced glomerular filtration rate defines chronic kidney disease and is associated with cardiovascular and all-cause mortality. We conducted a meta-analysis of genome-wide association studies for estimated glomerular filtration rate (eGFR), combining data across 133,413 individuals with replication in up to 42,166 individuals. We identify 24 new and confirm 29 previously identified loci. Of these 53 loci, 19 associate with eGFR among individuals with diabetes. Using bioinformatics, we show that identified genes at eGFR loci are enriched for expression in kidney tissues and in pathways relevant for kidney development and transmembrane transporter activity, kidney structure, and regulation of glucose metabolism. Chromatin state mapping and DNase I hypersensitivity analyses across adult tissues demonstrate preferential mapping of associated variants to regulatory regions in kidney but not extra-renal tissues. These findings suggest that genetic determinants of eGFR are mediated largely through direct effects within the kidney and highlight important cell types and biological pathways.

  • Identification of COL1A1/2 Mutations and Fusions With Noncoding RNA Genes in Bizarre Parosteal Osteochondromatous Proliferation (Nora Lesion)

    • Bizarre parosteal osteochondromatous proliferation (BPOP) (Nora lesion) is a benign bone surface lesion, which most commonly occurs in the digits of young patients and has a high rate of recurrence. Histologically, it is composed of a mixture of disorganized bone, cartilage, and spindle cells in variable proportions and characterized by amorphous "blue bone" mineralization. Recurrent chromosomal abnormalities, including t(1;17)(q32-42;q21-23) and inv(7)(q21.1-22q31.3-32), have been reported in BPOP. However, the exact genes involved in the rearrangements remain unknown. In this study, we analyzed 8 BPOP cases affecting the fingers, toe, ulna, radius, and fibula of 5 female and 3 male patients, aged 5 to 68 years. RNA sequencing of 5 cases identified genetic fusions between COL1A2 and LINC-PINT in 3 cases and COL1A1::MIR29B2CHG fusion in 1, both validated using fluorescence in situ hybridization and reverse transcription (RT)-PCR. The remaining fusion-negative case harbored 3 COL1A1 mutations as revealed by whole-exome sequencing and confirmed using Sanger sequencing. All these genetic alterations were predicted to cause frameshift and/or truncation of COL1A1/2. The chromosomal locations of COL1A2 (7q21.3), LINC-PINT (7q32.3), COL1A1 (17q21.33), and MIR29B2CHG (1q32.2) were consistent with the breakpoints identified in the previous cytogenetic studies. Subsequent screening of 3 BPOPs using fluorescence in situ hybridization identified 1 additional case each with COL1A1 or COL1A2 rearrangement. Our findings are consistent with reported chromosomal abnormalities and implicate the disruption of type I collagen, and perhaps of either noncoding RNA gene as a tumor suppressor, in the tumorigenesis of BPOP. The prevalence and tumorigenic mechanisms of these COL1A1/2 alterations in BPOP require further investigation.

  • H2B Mono-ubiquitylation Facilitates Fork Stalling and Recovery during Replication Stress by Coordinating Rad53 Activation and Chromatin Assembly

    • The influence of mono-ubiquitylation of histone H2B (H2Bub) on transcription via nucleosome reassembly has been widely documented. Recently, it has also been shown that H2Bub promotes recovery from replication stress; however, the underling molecular mechanism remains unclear. Here, we show that H2B ubiquitylation coordinates activation of the intra-S replication checkpoint and chromatin re-assembly, in order to limit fork progression and DNA damage in the presence of replication stress. In particular, we show that the absence of H2Bub affects replication dynamics (enhanced fork progression and reduced origin firing), leading to γH2A accumulation and increased hydroxyurea sensitivity. Further genetic analysis indicates a role for H2Bub in transducing Rad53 phosphorylation. Concomitantly, we found that a change in replication dynamics is not due to a change in dNTP level, but is mediated by reduced Rad53 activation and destabilization of the RecQ helicase Sgs1 at the fork. Furthermore, we demonstrate that H2Bub facilitates the dissociation of the histone chaperone Asf1 from Rad53, and nucleosome reassembly behind the fork is compromised in cells lacking H2Bub. Taken together, these results indicate that the regulation of H2B ubiquitylation is a key event in the maintenance of genome stability, through coordination of intra-S checkpoint activation, chromatin assembly and replication fork progression.

    • Sepsis develops from a serious microbial infection that causes the immune system to go into overdrive. The major microorganisms that induce sepsis are Gram-negative bacteria with lipopolysaccharide (LPS) in their cell walls. Nitric oxide (NO) and cyclooxygenase-2 (COX-2) are the key factors involved in the LPS-induced pro-inflammatory process. This study aimed to evaluate the effects of polyphenol Tellimagrandin II (TGII) on anti-inflammatory activity and its underlying basic mechanism in murine macrophage cell line RAW 264.7 and human monocyte-derived macrophages. Macrophages with more than 90% cell viability were found in the cytotoxicity assay under 50 mu M TGII. Pre- or post-treatment with TGII significantly reduced LPS-induced inducible nitric oxide synthase (NOS2) protein and mRNA expression, reducing LPS-induced COX-2 protein. Downstream of NOS2 and COX-2, NO and prostaglandin E2 (PGE2) were significantly inhibited by TGII. Upstream of NOS2 and COX-2, phospho-p65, c-fos and phospho-c-jun were also reduced after pre-treatment with TGII. Mitogen-activated protein kinases (MAPKs) are also critical to nuclear factor kappa-light-chain-enhancer of activated B cells (NF-kappa B) stimulation, and phospho-p38 expression was found to have been blocked by TGII. TGII efficiently reduces LPS-induced NO production and its upstream regulatory factors, suggesting that TGII may be a potential therapeutic agent for sepsis and other inflammatory diseases.

    • We provide new evidence for the development of a stable estuarinecirculation characterized by stagnating water bodies, nutrient recycling and increased primary productivity in the South China Seaduring glacial intervals caused by the closure of the shallow andnarrow straits connecting the South China Sea in the south and west. Our main evidence comes from records of Mn concentrations and Mn/Al ratios in two sedimentary cores from the northern and southeastern South China Sea covering the last 500 ky. Concentrations and Mn/Al ratios of the redox sensitive element Mn show clear glacial-interglacial cycles with maxima during interglacial periods and minima during glacial periods. These cycles indicate ventilation cycles of the bottom water connected to the glacial-interglacial changes in sea level. In contrast, total organic carbon (TOC) concentrations display an opposite pattern with pronounced maxima during glacial times, especially in the southern part of the basin. The variations in TOC can be ascribed to two factors. Firstly to variations in primary productivity controlled by variations in theintensity of the winter monsoon. Secondly to the degree of preservation of TOC controlled by variations in ventilation, ultimately controlled by sea level. Variations in TOC consequentlyrepresent a superimposition of sea level influenced preservationcontrol and primarily winter monsoon driven variations in primaryproductivity intensity. The decrease in Mn correspond to times when sea level dropped below 40-50 m. Larger amplitude of the variations in TOC and Mn in the southern part of the basin compared to the northern sites suggest that oxygen depletion and nutrient recycling was stronger in the parts of the basin situated the furthest from the only remaining opening to the open Pacific, the Luzon strait.
