  • TraN: A novel repressor of an Enterococcus conjugative type IV secretion system

    • The dissemination of multi-resistant bacteria represents an enormous burden on modern healthcare. Plasmid-borne conjugative transfer is the most prevalent mechanism, requiring a type IV secretion system that enables bacteria to spread beneficial traits, such as resistance to last-line antibiotics, among different genera. Inc18 plasmids, like the Gram-positive broad host-range plasmid pIP501, are substantially involved in propagation of vancomycin resistance from Enterococci to methicillin-resistant strains of Staphylococcus aureus. Here, we identified the small cytosolic protein TraN as a repressor of the pIP501-encoded conjugative transfer system, since deletion of traN resulted in upregulation of transfer factors, leading to highly enhanced conjugative transfer. Furthermore, we report the complex structure of TraN with DNA and define the exact sequence of its binding motif. Targeting this protein–DNA interaction might represent a novel therapeutic approach against the spreading of antibiotic resistances.

  • The Coordinated Action of Calcineurin and Cathepsin D Protects Against alpha-Synuclein Toxicity

    • The degeneration of dopaminergic neurons during Parkinson's disease (PD) is intimately linked to malfunction of alpha-synuclein (alpha Syn), the main component of the proteinaceous intracellular inclusions characteristic for this pathology. The cytotoxicity of alpha Syn has been attributed to disturbances in several biological processes conserved from yeast to humans, including Ca2+ homeostasis, general lysosomal function and autophagy. However, the precise sequence of events that eventually results in cell death remains unclear. Here, we establish a connection between the major lysosomal protease cathepsin D (CatD) and the Ca2+/calmodulin-dependent phosphatase calcineurin. In a yeast model for PD, high levels of human alpha Syn triggered cytosolic acidification and reduced vacuolar hydrolytic capacity, finally leading to cell death. This could be counteracted by overexpression of yeast CatD (Pep4), which re-installed pH homeostasis and vacuolar proteolytic function, decreased alpha Syn oligomers and aggregates, and provided cytoprotection. Interestingly, these beneficial effects of Pep4 were independent of autophagy. Instead, they required functional calcineurin signaling, since deletion of calcineurin strongly reduced both the proteolytic activity of endogenous Pep4 and the cytoprotective capacity of overexpressed Pep4. Calcineurin contributed to proper endosomal targeting of Pep4 to the vacuole and the recycling of the Pep4 sorting receptor Pep1 from prevacuolar compartments back to the trans-Golgi network. Altogether, we demonstrate that stimulation of this novel calcineurin-Pep4 axis reduces alpha Syn cytotoxicity.

  • Long-term population trends and shifts in distribution of Bewick's swans cygnus columbianus bewickii wintering in northwest Europe

    • Coordinated international censuses of the Northwest European Bewick's Swan Cygnus columbianus bewickii population have been undertaken across the swans' wintering range at c. 5-year intervals since 1984. During the early years of the study, numbers increased steadily to a peak of 29,780 individuals in January 1995, but then declined by 39.4% to 18,057 swans counted in January 2010 before showing a partial recovery to 20,149 recorded in January 2015. Changes in distribution across the wintering range were also recorded; a higher proportion of the population now remains in more easterly countries (notably Germany) in mid-winter, whilst only a handful of birds migrated to Ireland (at the western edge of the range) during the 2000s compared to >1,000 wintering there at the start of the study. Variation between censuses in the proportion of swans recorded in different parts of the range were attributable to weather conditions, with more swans wintering further north in warmer years. The overall percentage of cygnets recorded in each of the census years ranged from 9.6% in 2010 to 13.2% in 2005, with no obvious consistency over time in the distribution of cygnets across the wintering range. There were however changes between 1990 and 2015 in the swans' use of feeding habitats, with a decline in the proportion of birds on pasture and a corresponding increase in those on arable land. Decreases in the total population size and changes in distribution in the 21st century have implications for the designation and resultant protection of sites of international importance for the species.

  • VirB8-like protein TraH is crucial for DNA transfer in Enterococcus faecalis

    • Untreatable bacterial infections caused by a perpetual increase of antibiotic resistant strains represent a serious threat to human healthcare in the 21st century. Conjugative DNA transfer is the most important mechanism for antibiotic resistance and virulence gene dissemination among bacteria and is mediated by a protein complex, known as type IV secretion system (T4SS). The core of the T4SS is a multiprotein complex that spans the bacterial envelope as a channel for macromolecular secretion. We report the NMR structure and functional characterization of the transfer protein TraH encoded by the conjugative Gram-positive broad-host range plasmid pIP501. The structure exhibits a striking similarity to VirB8 proteins of Gram-negative secretion systems where they play an essential role in the scaffold of the secretion machinery. Considering TraM as the first VirB8-like protein discovered in pIP501, TraH represents the second protein affiliated with this family in the respective transfer operon. A markerless traH deletion in pIP501 resulted in a total loss of transfer in Enterococcus faecalis as compared with the pIP501 wild type (wt) plasmid, demonstrating that TraH is essential for pIP501 mediated conjugation. Moreover, oligomerization state and topology of TraH in the native membrane were determined providing insights in molecular organization of a Gram-positive T4SS.

  • Recent changes in the abundance of Common Pochard Aythya ferina breeding in Europe

    • National accounts suggest that the Common Pochard Aythya ferina was an uncommon breeding bird throughout western Europe before 1850. Extensions to the breeding range in the late 19th century were potentially aided by the rapid development of managed fish-ponds in eastern Europe, which provided suitable novel habitat at that time. Expansion into western Europe followed in subsequent decades. Wetland and waterbody eutrophication throughout Europe, which likely provided food and cover for the birds, may have accelerated the rapid expansion from the 1950s until the early 1980s. Widespread declines in the last 30 years, especially in eastern Europe, where breeding numbers are highest, are possibly linked to intensification and/or abandonment of freshwater fish farming and changes in water quality. Studies show that Pochard gain fitness benefits from nesting in Black-headed Gull Chroicocephalus ridibundus colonies and hence has been affected by major losses of European gull colonies in the last 30 years. The spread of alien fish species such as the Carp Cyprinus carpio, which compete with Pochard for food resources, is a problem in the Mediterranean region. Changing predation pressures (in some cases linked to invasive alien mammals) are also implicated in some areas. Relatively modest numbers breeding in the UK, France and the Netherlands have remained stable or increased over the same recent span of years, confirming that different factors currently affect Pochard breeding abundance throughout its range. We urgently need better information relating to key factors affecting Pochard breeding success and abundance, which is currently showing an unfavourable conservation status throughout much of Europe.

  • Seeking explanations for recent changes in abundance of wintering Eurasian Wigeon (Anas penelope) in northwest Europe

    • We analysed annual changes in abundance of Eurasian Wigeon (Anas penelope) derived from mid-winter International Waterbird Census data throughout its northwest European flyway since 1988 using log-linear Poisson regression modelling. Increases in abundance in the north and east of the wintering range (Norway, Sweden, Denmark, Germany, Switzerland), stable numbers in the central range (Belgium, Netherlands, UK and France) and declining abundance in the west and south of the wintering range (Spain and Ireland) suggest a shift in wintering distribution consistent with milder winters throughout the range. However, because over 75% of the population of over 1 million individuals winters in Belgium, the Netherlands, UK and France, there was no evidence for a major movement in the centre of gravity of the wintering distribution. Between-winter changes in overall flyway abundance were highly significantly positively correlated (P = 0.003) with reproductive success measured by age ratios in Danish hunter wing surveys and less strongly and inversely correlated (P = 0.05) with mean January temperatures in the centre of the wintering range, suggesting that winter severity may also contribute to influence survival. However, adding winter severity to a model predicting population size based on annual reproductive success alone did not contribute to more effectively modelling the observed changes in population size. Patterns in annual reproductive success seem therefore to largely explain the recent dynamics in population size of northwest European Wigeon. Summer NAO significantly and positively explained 27% of variance in annual breeding success. Other local factors such as eutrophication of breeding sites and changes in predation pressure undoubtedly contribute to changes in the annual production of young and differences in hunting pressure as well as winter severity affect annual survival rates. However, it seems likely that the observed flyway population trend since 1988 has been mostly influenced by climate effects on the breeding grounds affecting reproductive success and marginally on the winter quarters affecting survival. We urge improved demographic monitoring of the population to better assess annual survival and reproductive success. We also recommend development of an adaptive management framework to remove uncertainties in our knowledge of Wigeon population dynamics as information is forthcoming to better inform management, especially to attempt to harmonise the harvest with annual changes in demography to ensure sustainable exploitation of this important quarry species now and in the future.

    • The conservation status of small breeding areas of the Goosander (Mergus merganser merganser) in Central Europe is unclear. Geographic isolation of these areas suggests restricted gene flow to and from large North-European populations. On the other hand, migrating Goosanders from northern Europe join the Central European breeding population for wintering. To evaluate the conservation status of the small breeding areas we assessed the genetic structure of M. merganser populations in Europe by examining two nuclear marker systems (microsatellites and Single Nucleotide Polymorphisms, SNP) and mitochondrial (mtDNA) control region sequence variation for Goosanders in 11 sampling areas representing three of five distinct breeding areas and two subspecies (M. m. merganser and M. m. americanus). Overall population differentiation estimates including both subspecies were high, both based on mtDNA (Phi(ST) = 0.899; P < 0.0001) and nuclear markers (theta(ST) = 0.219; 95% CI 0.088-0.398, SNP and microsatellites combined). Within Europe, mtDNA revealed a strong overall (Phi(ST) = 0.426; P < 0.0001) and significant pairwise population differentiation between almost all comparisons. In contrast, both nuclear marker systems combined revealed only a small overall genetic differentiation (theta(ST) = 0.022; 95% CI 0.003-0.041). The strong genetic differentiation based on female-inherited mtDNA but not on biparentally inherited nuclear markers can be explained by sex-biased dispersal and strong female philopatry. Therefore, small breeding areas in Europe are endangered despite large male-mediated gene-flow, because when these populations decline, only males-but due to strong philopatry not females-can be efficiently supplemented by migration from the large North European populations. We therefore propose to manage the small breeding areas independently and to strengthen conservation efforts for this species in Central Europe.

    • Mitochondrial dysfunction is a common feature of many neurodegenerative diseases, including proteinopathies such as Alzheimer’s or Parkinson’s disease, which are characterized by the deposition of aggregated proteins in the form of insoluble fibrils or plaques. The distinct molecular processes that eventually result in mitochondrial dysfunction during neurodegeneration are well studied but still not fully understood. However, defects in mitochondrial fission and fusion, mitophagy, oxidative phosphorylation and mitochondrial bioenergetics have been linked to cellular demise. These processes are influenced by the lipid environment within mitochondrial membranes as, besides membrane structure and curvature, recruitment and activity of different proteins also largely depend on the respective lipid composition. Hence, the interaction of neurotoxic proteins with certain lipids and the modification of lipid composition in different cell compartments, in particular mitochondria, decisively impact cell death associated with neurodegeneration. Here, we discuss the relevance of mitochondrial lipids in the pathological alterations that result in neuronal demise, focussing on proteinopathies.
