  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • Development of Novel Hybrid Models for Prediction of Drought-and Stress-Tolerance Indices in Teosinte Introgressed Maize Lines Using Artificial Intelligence Techniques

    • Maize (Zea mays subsp. mays) is a staple food crop in the world. Drought is one of the most common abiotic challenges that maize faces when it comes to growth, development, and production. Further knowledge of drought tolerance could aid with maize production. However, there has been less study focused on investigating in depth the drought tolerance of inbred maize lines using artificial intelligence techniques. In this study, multi-layer perceptron (MLP), support vector machine (SVM), genetic algorithm-based multi-layer perceptron (MLP-GA), and genetic algorithm-based support vector machine (SVM-GA) hybrid artificial intelligence algorithms were used for the prediction of drought tolerance and stress tolerance indices in teosinte maize lines. Correspondingly, the gamma test technique was applied to determine efficient input and output vectors. The potential of the developed models was evaluated based on statistical indices and graphical representations. The results of the gamma test based on the least value of gamma and standard error indices show that days of anthesis (DOA), days of silking (DOS), yield index (YI), and gross yield per plant (GYP) information vector arrangements were determined to be an efficient information vector combination for the drought-tolerance index (DTI) as well as the stress-tolerance index (STI). The MLP, SVM, MLP-GA, and SVM-GA algorithms’ results were compared based on statistical indices and visual interpretations that have satisfactorily predict the drought-tolerance index and stress-tolerance index in maize crops. The genetic algorithm-based hybrid models (MLP-GA and SVM-GA) were found to better predict the drought-tolerance index and stress-tolerance index in maize crops. Similarly, the SVM-GA model was found to have the highest potential to forecast the DTI and STI in maize crops, compared to the MLP, SVM, and MLP-GA models.

  • Anaerobic co-digestion of food waste, bio-flocculated sewage sludge, and cow dung in CSTR using E(C2)Tx synthetic consortia

    • In the current study, a E(C2)Tx synthetic consortia was tested for anaerobic co-digestion of food waste (FW), bio-flocculated sewage sludge (BFS)/ raw wastewater (RW) and cow dung (CD) at varying proportions in 0.25 L and 6.5 L mesophilic continuously stirred tank reactors. Anaerobic co-digestion of FW with CD and RW at the ratio of 1:1:8 in 0.25 L batch-reactor with E(C2)Tx inoculum resulted in the highest H2 production with least CO2 release. The microbial dynamics of FW:CD:RW samples were studied using 16S metagenomic sequencing which indicated a predominance of hydrolysing microbes at the end point of the digestion cycle. Subsequently, the experiments were scaled up in two continuous digesters, namely, R1 (fed with 50% FW and 50% BFS) and R2 (fed with 2% FW and 98% BFS) with 6.5 L working volume at 2.5 g VS L-1D-1 organic loading rate (OLR) for 120 days. The highest VFA production of 19,183 mg L-1 and 3,265 mg L-1 with maximum bio-methane yield of 142.21-and 225.03-mL CH4g-1 VSadded were recorded in reactors R1 and R2, respectively. In addition, a numerical analysis was conducted to visualize the mixing and temperature distribution within the digesters, and the velocity and temperature profiles were obtained using Ansys Fluent. & COPY; 2023 The Author(s).     • The present work describes the screening of thermotolerant bacteria isolated from Thar Desert environmental samples for lipase activity and their catalytic efficiencies, such as tolerance to extreme pHs, temperatures, and organic solvents, and efficiency to synthesize biodiesel from waste cooking oils. The selected lipases were thermos-alkaliphilic in nature showing good activity at higher temperatures and in the alkaline pH range with optimal activity at 45 °C and pH 8 or 9. The lipases efficiently converted oils to biodiesel (fatty acid methyl ester), giving up to 78% conversion under specific reaction conditions. The enzyme (lipase) mediated biodiesel production will soon offer an eco-friendly and sustainable energy source for automobiles and industrial applications. The thermos-alkaliphilic properties of these lipases along with their efficiency to produce fatty acid methyl ester from waste cooking oil and methanol as well as other prospective applications, make them potential candidates for biodiesel production and other prospective applications such as the synthesis of flavor and fragrance esters and remediation of various environmental pollutants.

    • Enzymes are highly efficient and selective biocatalysts, present in the living beings. They exist in enormous varieties in terms of the types of reactions catalyzed by them for instance oxidation-reduction, group transfers within the molecules or between the molecules, hydrolysis, isomerization, ligation, bond cleavage, and bond formation. Besides, enzyme based catalyses are performed with much higher fidelity, under mild reaction conditions and are highly efficient in terms of number of steps, giving them an edge over their chemical counter parts. The unique characteristics of enzymes makes them highly applicable fora number of chemical transformation reactions in pharmaceutical industries, such as group protection and deprotection, selective acylation and deacylation, selective hydrolysis, deracemization, kinetic resolution of racemic mixtures, esterification, transesterification, and many others. In this review, an overview of the enzymes, their production and their applications in pharmaceutical syntheses and enzyme therapies are presented with diagrams, reaction schemes and table for easy understanding of the readers.

    • Background: National VL Elimination Programs in India, Nepal and Bangladesh face challenges as home-based Miltefosine treatment is introduced. Objectives. To study constraints of VL management in endemic districts within context of national elimination programs before and after intervention.Methods: Ninety-two and 41 newly diagnosed VL patients were interviewed for clinical and provider experience in 2009 before and in 2010 after intervention (district training and improved supply of diagnostics and drugs). Providers were assessed for adherence to treatment guidelines. Facilities and doctor-patient consultations were observed to assess quality of care.Results: Miltefosine use increased from 33% to 59% except in Nepal where amphotericin was better available. Incorrect dosage and treatment interruptions were rare. Advice on potential side effects was uncommon but improved significantly in 2010. Physicians did not rule out pregnancy prior to starting Miltefosine. Fever measurement or spleen palpation was infrequently done in Bangladesh but improved after intervention (from 23% to 47%). Physician awareness of renal or liver toxicity as Miltefosine side effects was lower in Bangladesh. Bio-chemical monitoring was uncommon. Patient satisfaction with services remained low for ease of access or time provider spent with patient. Health facilities were better stocked with rK39 kits and Miltefosine in 2010.

    • –SO3H containing carbon materials (sulfonated carbons) were successfully employed as heterogeneous catalysts upon the selective esterification of glycerol with lauric and oleic acids. The functionalized carbon catalysts outperformed zeolites H–Y, H-ZSM-5 and liquid H2SO4 with respect to activity and selectivity, thus producing commercially important monoglycerides with excellent selectivity (70–80 %), at fatty acid conversion levels of 80–95 %. Most importantly, upon use of these catalysts, significant improvements were obtained with respect to process parameters in comparison to the solid acids reported before: our reaction (1) required shorter reaction time (7–24 h), (2) operated at equimolar fatty acid-to-glycerol ratio, (3) could be employed at moderate reaction temperatures (100–125 °C) and (4) catalyst reused was feasible thus confirming the catalytic potential of sulfonated carbons for production of high concentration monoglycerides. Moreover, the experimental results also demonstrate the existence of strong effects of catalyst pore structure (shape selectivity) and surface hydrophilicity imposed to the reaction products similar to the reactivity selectivity trends observed for –SO3H functionalized silica catalysts reported in previous studies.
