  • Comprehensive investigation of key biomarkers and pathways in hepatitis B virus-related hepatocellular carcinoma
  • 2019
  • Ingår i: Journal of Cancer. - : IVYSPRING INT PUBL. - 1837-9664. ; 10:23, s. 5689-5704
  • Tidskriftsartikel (refereegranskat)abstract
    • Objective: Our study is aim to explore potential key biomarkers and pathways in hepatitis B virus (HBV)-related hepatocellular carcinoma (HCC) using genome-wide expression profile dataset and methods. Methods: Dataset from the GSE14520 is used as the training cohort and The Cancer Genome Atlas dataset as the validation cohort. Differentially expressed genes (DEGs) screening were performed by the limma package. Gene set enrichment analysis (GSEA), weighted gene co-expression network analysis (WGCNA), gene ontology, the Kyoto Encyclopedia of Genes and Genomes, and risk score model were used for pathway and genes identification. Results: GSEA revealed that several pathways and biological processes are associated with hepatocarcinogenesis, such as the cell cycle, DNA repair, and p53 pathway. A total of 160 DEGs were identified. The enriched functions and pathways of the DEGs included toxic substance decomposition and metabolism processes, and the P450 and p53 pathways. Eleven of the DEGs were identified as hub DEGs in the WGCNA. In survival analysis of hub DEGs, high expression of PRC1 and TOP2A were significantly associated with poor clinical outcome of HBV-related HCC, and shown a good performance in HBV-related HCC diagnosis. The prognostic signature consisting of PRC1 and TOP2A also doing well in the prediction of HBV-related HCC prognosis. The diagnostic and prognostic values of PRC1 and TOP2A was confirmed in TCGA HCC patients. Conclusions: Key biomarkers and pathways identified in the present study may enhance the comprehend of the molecular mechanisms underlying hepatocarcinogenesis. Additionally, mRNA expression of PRC1 and TOP2A may serve as potential diagnostic and prognostic biomarkers for HBV-related HCC.

  • Genetic variants and Expression of Cytochrome p450 Oxidoreductase Predict Postoperative Survival in Patients with Hepatitis B Virus-Related Hepatocellular Carcinoma
  • 2019
  • Ingår i: Journal of Cancer. - : IVYSPRING INT PUBL. - 1837-9664. ; 10:6, s. 1453-1465
  • Tidskriftsartikel (refereegranskat)abstract
    • Our current study investigates the prognostic values of genetic variants and mRNA expression of cytochrome p450 oxidoreductase (POR) in hepatitis B virus (HBV)-related hepatocellular carcinoma (HCC). A total of 19 candidate single nucleotide polymorphisms (SNPs) located in the exons of POR were genotyped using Sanger sequencing from 476 HBV-related HCC patients who underwent hepatectomy between 2003 and 2013. The mRNA expression of POR in 212 patients with HBV-related HCC was obtained from GSE14520 dataset. Survival analysis was performed to investigate the association of POR variants and mRNA expression with overall survival (OS) and recurrence-free survival (RFS). Nomograms were used to predict the prognosis of HBV-related HCC patients. Gene set enrichment analysis (GSEA) was used to investigate the mechanism of POR in HBV-related HCC prognosis. The polymorphism POR-rs1057868 was significantly associated with HBV-related HCC OS (CT/TT vs. CC, hazard ratio [HR] = 0.69, 95% confidence interval [CI] = [0.54, 0.88], P = 0.003), but not significantly associated with RFS (CT/TT vs. CC, P = 0.378). POR mRNA expression was also significantly associated with HBV-related HCC OS (high vs. low, HR = 0.61, 95% CI = [0.38, 0.97], P= 0.036), but not significantly associated with the RFS (high vs. low, P = 0.201). Two nomograms were developed to predict the HBV-related HCC OS. Furthermore, GSEA suggests that multiple gene sets were significantly enriched in liver cancer survival and recurrence, as well as POR-related target therapy in the liver. In conclusion, our study suggests that POR-rs1057868 and mRNA expression may serve as a potential postoperative prognosis biomarker in HBV-related HCC.

  • Integrated analysis of competing endogenous RNA network revealing potential prognostic biomarkers of hepatocellular carcinoma
  • 2019
  • Ingår i: Journal of Cancer. - : Ivyspring International Publisher. - 1837-9664. ; 10:14, s. 3267-3283
  • Tidskriftsartikel (refereegranskat)abstract
    • Objective: The goal of our study is to identify a competing endogenous RNA (ceRNA) network using dysregulated RNAs between HCC tumors and the adjacent normal liver tissues from The Cancer Genome Atlas (TCGA) datasets, and to investigate underlying prognostic indicators in hepatocellular carcinoma (HCC) patients. Methods: All of the RNA- and miRNA-sequencing datasets of HCC were obtained from TCGA, and dysregulated RNAs between HCC tumors and the adjacent normal liver tissues were investigated by DESeq and edgeR algorithm. Survival analysis was used to confirm underlying prognostic indicators. Results: In the present study, we constructed a ceRNA network based on 16 differentially expressed genes (DEGs), 7 differentially expressed microRNAs and 34 differentially expressed long non-coding RNAs (DELs). Among these dysregulated RNAs, three DELs (AP002478.1, HTR2A-AS1, and ERVMER61-1) and six DEGs (enhancer of zeste homolog 2 [EZH2], kinesin family member 23 [KIF23], chromobox 2 [CBX2], centrosomal protein 55 [CEP55], cell division cycle 25A [CDC25A], and claspin [CLSPN]) were used for construct a prognostic signature for HCC overall survival (OS), and performed well in HCC OS (adjusted P<0.0001, adjusted hazard ratio = 2.761, 95% confidence interval = 1.838-4.147). Comprehensive survival analysis demonstrated that this prognostic signature may be act as an independent prognostic indicator of HCC OS. Functional assessment of these dysregulated DEGs in the ceRNA network and gene set enrichment of this prognostic signature suggest that both were enriched in the biological processes and pathways of the cell cycle, cell division and cell proliferation. Conclusions: Our current study constructed a ceRNA network for HCC, and developed a prognostic signature that may act as an independent indicator for HCC OS.

  • A study of intrinsic amorphous silicon thin film deposited on flexible polymer substrates by magnetron sputtering
  • 2016
  • Ingår i: Journal of Non-Crystalline Solids. - : Elsevier BV. - 0022-3093 .- 1873-4812. ; 449, s. 125-132
  • Tidskriftsartikel (refereegranskat)abstract
    • Amorphous silicon (a-Si) has gained its popularity in thin film Solar cell fabrication for its high absorption coefficient, high applicability on flexible substrates and practical feasibility for low-cost roll-to-roll mass fabrication. Working as the intrinsic layer, the optical-electrical characteristics of amorphous silicon film is crucial to the cell performance. In this work, the amorphous silicon film has been fabricated on PET substrate by magnetron sputtering method. The main optical-electrical characteristics have been systematically investigated under different fabrication conditions (sputtering power, working pressure, working temperature). The results indicate that the deposition rate increases remarkably from 1.88 to 834 nm/min with the sputtering power increasing from 60 W to 120 W, while the light transmission rate decreases from 86% to 46% in the visible spectrum range (390 nm to 780 nm). Theoretical calculations have been carried out, showing a decreasing deposition rate under an increasing working pressure. A rising temperature provides a higher deposition rate and lower trans-mittance in the certain range. The optimized processing parameters in the fabrication of amorphous silicon thin film are obtained for high photoelectric property on flexible substrates.

  • A century of trends in adult human height
  • 2016
  • Ingår i: eLIFE. - 2050-084X. ; 5
  • Tidskriftsartikel (refereegranskat)abstract
    • Being taller is associated with enhanced longevity, and higher education and earnings. We reanalysed 1472 population-based studies, with measurement of height on more than 18.6 million participants to estimate mean height for people born between 1896 and 1996 in 200 countries. The largest gain in adult height over the past century has occurred in South Korean women and Iranian men, who became 20.2 cm (95% credible interval 17.522.7) and 16.5 cm (13.319.7) taller, respectively. In contrast, there was little change in adult height in some sub-Saharan African countries and in South Asia over the century of analysis. The tallest people over these 100 years are men born in the Netherlands in the last quarter of 20th century, whose average heights surpassed 182.5 cm, and the shortest were women born in Guatemala in 1896 (140.3 cm; 135.8144.8). The height differential between the tallest and shortest populations was 19-20 cm a century ago, and has remained the same for women and increased for men a century later despite substantial changes in the ranking of countries.

  • A support vector machine approach for AF classification from a short single-lead ECG recording
  • 2018
  • Ingår i: Physiological Measurement. - : IOP PUBLISHING LTD. - 0967-3334 .- 1361-6579. ; 39:6
  • Tidskriftsartikel (refereegranskat)abstract
    • Objective: In this paper, a support vector machine (SVM) approach using statistical features, P wave absence, spectrum features, and length-adaptive entropy are presented to classify ECG rhythms as four types: normal rhythm, atrial fibrillation (AF), other rhythm, and too noisy to classify. Approach: The proposed algorithm consisted of three steps: (1) signal pre-processing based on the wavelet method; (2) feature extraction, the extracted features including one power feature, two spectrum features, two entropy features, 17 RR interval-related features, and 11 P wave features; and (3) classification using the SVM classifier. Main results: The algorithm was trained by 8528 single-lead ECG recordings lasting from 9 s to just over 60 s and then tested on a hidden test set consisting of 3658 recordings of similar lengths, which were all provided by the PhysioNet/Computing in Cardiology Challenge 2017. The scoring for this challenge used an F-1 measure, and the final F-1 score was defined as the average of F-1n (the F-1 score of normal rhythm), F-1a (the F-1 score of AF rhythm), and F-1o (the F-1 score of other rhythm). The results confirmed the high accuracy of our proposed method, which obtained 90.27%, 86.37%, and 75.08% for F-1n, F-1a, and F-1n and the final F-1 score of 84% on the training set. In the final test to assess the performance of all of the hidden data, the obtained F-1n, F-1a, F-1o and the average F-1 were 90.82%, 78.56%, 71.77% and 80%, respectively. Significance: The proposed algorithm targets a large number of raw, short single ECG data rather than a small number of carefully selected, often clean ECG records, which have been studied in most of the previous literature. It breaks through the limitation in applicability and provides reliable AF detection from a short single-lead ECG.

  • Porous fibrous bacterial cellulose/La(OH)3 membrane for superior phosphate removal from water
  • 2022
  • Ingår i: Carbohydrate Polymers. - : Elsevier BV. - 0144-8617 .- 1879-1344. ; 298
  • Tidskriftsartikel (refereegranskat)abstract
    • Lanthanum (La)-based nanoparticles (NPs) are promising candidates for phosphate removal owing to their inherently high affinity towards phosphate. However, significant challenges remain to be addressed before their practical deployment, especially the problems associated with their aggregation. Herein, we fabricated a high-efficient sorbent for phosphate removal through in-situ synthesizing La(OH)3 NPs on a natural support, bacterial cellulose (BC), which is pre-modified with polyethyleneimine. The resultant La(OH)3 NPs-immobilized BC with different La contents (BPLa-X) exhibited a highly fibrous porous structure, in which BPLa-3 was selected for further phosphate adsorption studies. BPLa-3 demonstrated a high adsorption capacity of 125.5 mg P g−1, and high adsorption selectivity due to the large surface area and abundant exposed active adsorption sites for phosphate. Additionally, BPLa-3 also displayed high reusability and still possessed high adsorption capacity after four consecutive cycles of adsorption-desorption. Therefore, the present adsorbent is believed to be a promising candidate for practical phosphate removal.

  • Digital humanities in the iSchool
  • 2022
  • Ingår i: Journal of the Association for Information Science and Technology. - : John Wiley & Sons. - 2330-1635 .- 2330-1643. ; 73:25, s. 188-203
  • Tidskriftsartikel (refereegranskat)abstract
    • The interdisciplinary field known as digital humanities (DH) is represented in various forms in the teaching and research practiced in iSchools. Building on the work of an iSchools organization committee charged with exploring digital humanities curricula, we present findings from a series of related studies exploring aspects of DH teaching, education, and research in iSchools, often in collaboration with other units and disciplines. Through a survey of iSchool programs and an online DH course registry, we investigate the various education models for DH training found in iSchools, followed by a detailed look at DH courses and curricula, explored through analysis of course syllabi and course descriptions. We take a brief look at collaborative disciplines with which iSchools cooperate on DH research projects or in offering DH education. Next, we explore DH careers through an analysis of relevant job advertisements. Finally, we offer some observations about the management and administrative challenges and opportunities related to offering a new iSchool DH program. Our results provide a snapshot of the current state of digital humanities in iSchools which may usefully inform the design and evolution of new DH programs, degrees, and related initiatives.
