  • Extending gene ontology in the context of extracellular RNA and vesicle communication

    • Background: To address the lack of standard terminology to describe extracellular RNA (exRNA) data/metadata, we have launched an inter-community effort to extend the Gene Ontology (GO) with subcellular structure concepts relevant to the exRNA domain. By extending GO in this manner, the exRNA data/metadata will be more easily annotated and queried because it will be based on a shared set of terms and relationships relevant to extracellular research. Methods: By following a consensus-building process, we have worked with several academic societies/consortia, including ERCC, ISEV, and ASEMV, to identify and approve a set of exRNA and extracellular vesicle-related terms and relationships that have been incorporated into GO. In addition, we have initiated an ongoing process of extractions of gene product annotations associated with these terms from Vesiclepedia and ExoCarta, conversion of the extracted annotations to Gene Association File (GAF) format for batch submission to GO, and curation of the submitted annotations by the GO Consortium. As a use case, we have incorporated some of the GO terms into annotations of samples from the exRNA Atlas and implemented a faceted search interface based on such annotations. Results: We have added 7 new terms and modified 9 existing terms (along with their synonyms and relationships) to GO. Additionally, 18,695 unique coding gene products (mRNAs and proteins) and 963 unique non-coding gene products (ncRNAs) which are associated with the terms: "extracellular vesicle", "extracellular exosome", "apoptotic body", and "microvesicle" were extracted from ExoCarta and Vesiclepedia. These annotations are currently being processed for submission to GO. Conclusions: As an inter-community effort, we have made a substantial update to GO in the exRNA context. We have also demonstrated the utility of some of the new GO terms for sample annotation and metadata search.

  • Potential and realized connectivity of the seagrass Posidonia oceanica and their implication for conservation

    • Aim: Connectivity assessments are crucial to large-scale conservation planning, in particular for establishing and monitoring connected networks of marine protected areas (MPAs). Using biophysical modelling and genetic analyses, we assessed potential and realized connectivity among MPA populations of a benthic foundation species, the Mediterranean endemic seagrass Posidonia oceanica. Methods: We assessed potential and realized connectivity among eight P.oceanica meadows, mostly located in MPAs. Potential connectivity was assessed over a time horizon of 10years via an individual-based biophysical model whose physical component relies on fine-scale spatio-temporal ocean circulation fields. Genetic assessments of realized connectivity were carried out by means of a set of 14 neutral microsatellite loci, as well as a larger dataset of 19 loci including outlier loci that did not conform to expectations under neutrality. Results: Our findings point out a relatively high potential connectivity through long-range dispersal of floating fruits. Genetic connectivity analyses show a complex scenario with an apparent lower realized connectivity. The P.oceanica meadow within Torre Guaceto MPA (TOG), a well-enforced MPA within our study area, showed one of the highest levels of genotypic richness, indicative of high levels of sexual reproduction and/or recruitment of foreign genotypes. Both biophysical modelling and population genetics indicate that TOG is important to ensure the viability of the species at the local scale, and does likely play a key role as a source of propagules for the whole Adriatic area. Main conclusions: Our results show that realized dispersal does not necessarily match with the potential for dispersal. Still, both genetic and physical connectivity analyses show good agreement in identifying hotspots of connectivity. Such information can guide management of networks of MPAs and advance conservation of marine biodiversity.

  • Nanocomposite functionalized membranes based on silica nanoparticles oss-linked to electrospun nanofibrous support for arsenic(v) sorption from contaminated underground water

    • Nanocomposite functionalized membranes were synthesized using surface functionalized mesoporous silica nanoparticles (MCM-NH2 or MCM-PEI) cross-linked to a modified polyacrylonitrile (mPAN) nanofibrous substrate for the removal of 1 mg L-1 of As(V); a concentration much higher than what has been reported for underground water in Argentina. Adsorption studies were carried out in batch mode at pH 8 with nanoparticles in colloidal form, as well as the nanoparticles supported on the modified PAN membranes (mPAN/MCM-NH2 and mPAN/MCM-PEI). Results indicate a twenty-fold improvement in As(V) adsorption with supported nanoparticles (nanocomposite membranes) as opposed to their colloidal form. The adsorption efficiency could be further enhanced by modifying the nanocomposite membrane surface with Fe3+ (mPAN/MCM-NH2-Fe3+ and mPAN/MCM-PEI-Fe3+) which resulted in more than 95% arsenic being removed within the first 15 minutes and a specific arsenic adsorption capacity of 4.61 mg g(-1) and 5.89 mg g(-1) for mPAN/MCM-NH2-Fe3+ and mPAN/MCM-PEI-Fe3+ nanocomposite membranes, respectively. The adsorption characteristics were observed to follow a pseudo-first order behavior. The results suggest that the synthesized materials are excellent for quick and efficient reduction of As(V) concentrations below the WHO guidelines and show promise for future applications.
