    • © 2019, Springer Nature Limited. Changes in stratospheric ozone and climate over the past 40-plus years have altered the solar ultraviolet (UV) radiation conditions at the Earth’s surface. Ozone depletion has also contributed to climate change across the Southern Hemisphere. These changes are interacting in complex ways to affect human health, food and water security, and ecosystem services. Many adverse effects of high UV exposure have been avoided thanks to the Montreal Protocol with its Amendments and Adjustments, which have effectively controlled the production and use of ozone-depleting substances. This international treaty has also played an important role in mitigating climate change. Climate change is modifying UV exposure and affecting how people and ecosystems respond to UV; these effects will become more pronounced in the future. The interactions between stratospheric ozone, climate and UV radiation will therefore shift over time; however, the Montreal Protocol will continue to have far-reaching benefits for human well-being and environmental sustainability.

  • Description of a new species of Phylloscopus from Vietnam and Laos.

    • A new species of Phylloscopus warbler, which we name Phylloscopus calciatilis Limestone Leaf Warbler, is described from central and northern Vietnam and central and northern Laos; it probably also breeds in southernmost China. In morphology, the new species is very similar to Sulphur-breasted Warbler Phylloscopus ricketti, but it is smaller with a proportionately larger bill and rounder wing. Its song and calls are diagnostic. Based on mitochondrial and nuclear DNA, the new species is most closely related to P. ricketti and Yellow-vented Warbler Phylloscopus cantator, and it is inferred to be sister to the latter. The mitochondrial divergences between these three species are at the low end of the variation found in other species of Phylloscopus and Seicercus warblers, but greater than in other taxa generally treated as subspecies. Possible introgressive hybridization between the new species and P. ricketti is discussed, but more data are needed to establish whether it does occur and, if it does, to what extent. The new species appears to have a restricted breeding range in limestone karst environments, where it is locally common and therefore not under any immediate threat. In view of the recognition of the new species, all previous records of P. ricketti sensu lato need to be re-evaluated.

  • Do UV‐A radiation and blue light during growth prime leaves to cope with acute high light in photoreceptor mutants of Arabidopsis thaliana?

    • We studied how plants acclimated to growing conditions that included combinations of blue light (BL) and ultraviolet (UV)‐A radiation, and whether their growing environment affected their photosynthetic capacity during and after a brief period of acute high light (as might happen during an under‐canopy sunfleck). Arabidopsis thaliana Landsberg erecta wild‐type were compared with mutants lacking functional blue light and UV photoreceptors: phototropin 1, cryptochromes (CRY1 and CRY2) and UV RESISTANT LOCUS 8 (uvr8). This was achieved using light‐emitting‐diode (LED) lamps in a controlled environment to create treatments with or without BL, in a split‐plot design with or without UV‐A radiation. We compared the accumulation of phenolic compounds under growth conditions and after exposure to 30 min of high light at the end of the experiment (46 days), and likewise measured the operational efficiency of photosystem II (ϕPSII, a proxy for photosynthetic performance) and dark‐adapted maximum quantum yield (Fv/Fm to assess PSII damage). Our results indicate that cryptochromes are the main photoreceptors regulating phenolic compound accumulation in response to BL and UV‐A radiation, and a lack of functional cryptochromes impairs photosynthetic performance under high light. Our findings also reveal a role for UVR8 in accumulating flavonoids in response to a low UV‐A dose. Interestingly, phototropin 1 partially mediated constitutive accumulation of phenolic compounds in the absence of BL. Low‐irradiance BL and UV‐A did not improve ϕPSII and Fv/Fm upon our acute high‐light treatment; however, CRYs played an important role in ameliorating high‐light stress.

    • We sequenced Early Neolithic genomes from the Zagros region of Iran (eastern Fertile Crescent), where some of the earliest evidence for farming is found, and identify a previously uncharacterized population that is neither ancestral to the first European farmers nor has contributed substantially to the ancestry of modern Europeans. These people are estimated to have separated from Early Neolithic farmers in Anatolia some 46,000 to 77,000 years ago and show affinities to modern-day Pakistani and Afghan populations, but particularly to Iranian Zoroastrians. We conclude that multiple, genetically differentiated hunter-gatherer populations adopted farming in southwestern Asia, that components of pre-Neolithic population structure were preserved as farming spread into neighboring regions, and that the Zagros region was the cradle of eastward expansion.

  • Genome-wide association study of CNVs in 16,000 cases of eight common diseases and 3,000 shared controls

    • Copy number variants (CNVs) account for a major proportion of human genetic polymorphism and have been predicted to have an important role in genetic susceptibility to common disease. To address this we undertook a large, direct genome-wide study of association between CNVs and eight common human diseases. Using a purpose-designed array we typed,19,000 individuals into distinct copy-number classes at 3,432 polymorphic CNVs, including an estimated similar to 50% of all common CNVs larger than 500 base pairs. We identified several biological artefacts that lead to false-positive associations, including systematic CNV differences between DNAs derived from blood and cell lines. Association testing and follow-up replication analyses confirmed three loci where CNVs were associated with disease-IRGM for Crohn's disease, HLA for Crohn's disease, rheumatoid arthritis and type 1 diabetes, and TSPAN8 for type 2 diabetes-although in each case the locus had previously been identified in single nucleotide polymorphism (SNP)-based studies, reflecting our observation that most common CNVs that are well-typed on our array are well tagged by SNPs and so have been indirectly explored through SNP studies. We conclude that common CNVs that can be typed on existing platforms are unlikely to contribute greatly to the genetic basis of common human diseases.

  • The impact of environmental change on the use of early pottery by East Asian hunter-gatherers

    • The invention of pottery was a fundamental technological advancement with far-reaching economic and cultural consequences. Pottery containers first emerged in East Asia during the Late Pleistocene in a wide range of environmental settings, but became particularly prominent and much more widely dispersed after climatic warming at the start of the Holocene. Some archaeologists argue that this increasing usage was driven by environmental factors, as warmer climates would have generated a wider range of terrestrial plant and animal resources that required processing in pottery. However, this hypothesis has never been directly tested. Here, in one of the largest studies of its kind, we conducted organic residue analysis of >800 pottery vessels selected from 46 Late Pleistocene and Early Holocene sites located across the Japanese archipelago to identify their contents. Our results demonstrate that pottery had a strong association with the processing of aquatic resources, irrespective of the ecological setting. Contrary to expectations, this association remained stable even after the onset of Holocene warming, including in more southerly areas, where expanding forests provided new opportunities for hunting and gathering. Nevertheless, the results indicate that a broader array of aquatic resources was processed in pottery after the start of the Holocene. We suggest this marks a significant change in the role of pottery of hunter-gatherers, corresponding to an increased volume of production, greater variation in forms and sizes, the rise of intensified fishing, the onset of shellfish exploitation, and reduced residential mobility.

  • Prediction of Breast Cancer Risk Based on Profiling With Common Genetic Variants

    • Background: Data for multiple common susceptibility alleles for breast cancer may be combined to identify women at different levels of breast cancer risk. Such stratification could guide preventive and screening strategies. However, empirical evidence for genetic risk stratification is lacking. Methods: We investigated the value of using 77 breast cancer-associated single nucleotide polymorphisms (SNPs) for risk stratification, in a study of 33 673 breast cancer cases and 33 381 control women of European origin. We tested all possible pair-wise multiplicative interactions and constructed a 77-SNP polygenic risk score (PRS) for breast cancer overall and by estrogen receptor (ER) status. Absolute risks of breast cancer by PRS were derived from relative risk estimates and UK incidence and mortality rates. Results: There was no strong evidence for departure from a multiplicative model for any SNP pair. Women in the highest 1% of the PRS had a three-fold increased risk of developing breast cancer compared with women in the middle quintile (odds ratio [OR] = 3.36, 95% confidence interval [CI] = 2.95 to 3.83). The ORs for ER-positive and ER-negative disease were 3.73 (95% CI = 3.24 to 4.30) and 2.80 (95% CI = 2.26 to 3.46), respectively. Lifetime risk of breast cancer for women in the lowest and highest quintiles of the PRS were 5.2% and 16.6% for a woman without family history, and 8.6% and 24.4% for a woman with a first-degree family history of breast cancer. Conclusions: The PRS stratifies breast cancer risk in women both with and without a family history of breast cancer. The observed level of risk discrimination could inform targeted screening and prevention strategies. Further discrimination may be achievable through combining the PRS with lifestyle/environmental factors, although these were not considered in this report.

  • Carbon and nitrogen stable isotope values in freshwater, brackish and marine fish bone collagen from Mesolithic and Neolithic sites in central and northern Europe

    • The aim of this research is to examine the isotopic characterisation of archaeological fish species as it relates to freshwater, brackish and marine environments, trophic level and migration patterns, and to determine intraspecies variation within and between fish populations in different locations within central and northern Europe. Carbon and nitrogen stable isotope analysis was undertaken on collagen extracted from 72 fish bone samples from eight Mesolithic and Neolithic archaeological sites in this region. Thirty-six (50%) of the specimens analysed produced results with acceptable carbon to nitrogen atomic ratios (2·9–3·6). The fish remains encompassed a wide spectrum of freshwater, brackish and marine taxa (n = 12), which were reflected in the δ13C values (−24·5 to −7·8‰). The freshwater/brackish fish (pike, Esox lucius; perch, Perca fluviatilis; zander, Sander lucioperca) had δ13C values that ranged from −24·2 to −19·3‰, whereas the brackish/marine fish (spurdog, Squalus acanthias; flatfish, Pleuronectidae; codfish, Gadidae; garfish, Belone belone; mackerel, Scomber scombrus) ranged from −14·9 to −9·4‰. Salmonidae, an anadromous taxon, and eel (Anguilla anguilla), a catadromous species, had carbon isotope values consistent with marine origin, and no evidence of freshwater residency (−12·7 to −11·7‰). The δ15N values had a range of 6·2‰ (6·5–12·7‰) indicating that these fish were on average feeding at 1·7 trophic levels higher than their producers in these diverse aquatic environments. These results serve as an important ecological baseline for the future isotopic reconstruction of the diet of human populations dating to the late Mesolithic and early Neolithic of the region.

  • Organic residue analysis of Early Neolithic ‘bog pots’ from Denmark demonstrates the processing of wild and domestic foodstuffs

    • Ceramic containers, intentionally deposited into wetlands, offer detailed insights into Early Neolithic culinary practices. Additionally, they are key for ascertaining the Neolithisation process in Denmark since they appear to form a typo-chronological sequence. Here, we use a combination of organic residue analysis (ORA) of pottery alongside Bayesian chronological modelling of the radiocarbon dates obtained on these vessels to explore the initial stages of votive deposition in wetlands, a practice that stretches from the Mesolithic to the onset of Christianity in Northern Europe. We consider 34 Early-Middle Neolithic (c. 3900–2350 cal BC) ‘bog pots’ from Denmark, of which 20 have ORA data, and 26 have been dated directly. Carbonised surface residues and absorbed lipids from powdered sherds were analysed using a combination of bulk carbon and nitrogen stable isotope analysis, gas chromatography-mass spectrometry (GC–MS) and GC-combustion-isotope ratio MS (GC-C-IRMS). The molecular and isotopic compositions of the analysed samples revealed the presence of aquatic, ruminant carcass and dairy fats as well as plant waxes with the majority containing mixtures thereof. Dairy fats were present from the onset of the Funnel Beaker culture, whilst aquatic foods, prevalent at the close of the preceding Mesolithic period, continued to be processed in pottery for the following thousand years.

  • Walnuts, salmon and sika deer : Exploring the evolution and diversification of Jōmon “culinary” traditions in prehistoric Hokkaidō

    • The goal of this contribution is to stimulate a wider reflection on the role of food consumption practices throughout prehistory. We focussed on the Jmon communities of Hokkaid Island in Northern Japan since these mobile foragers underwent a process of economic diversification and intensification, eventually leading to higher levels of sedentism across the Pleistocene-Holocene transition. Moreover, dynamic social settings and expansion of the subsistence base at the start of the Holocene would have provided rich opportunities for novel food combinations, and potentially, the rise of diverse regional cuisines. We investigated tool kits and resource landscapes, and sampled pottery from a range of sites, phases and regions. We then applied organic residue analysis to confirm the actual spatiotemporal patterning in cuisine. Although we predicted that ruminants and nuts would have played a major role in local cuisine, especially in inland areas, our results indicate that aquatic resources were central to pottery-based cuisines across the island, and that other food groups had probably been processed in other ways. While organic residue analysis enabled us to reconstruct some major patterns in Jmon cuisine, we conclude that archaeologists will need to look beyond the cooking pot to fully appreciate the full diversity of local foodways.
