    • Genetic factors have been implicated in stroke risk, but few replicated associations have been reported. We conducted a genome-wide association study (GWAS) for ischemic stroke and its subtypes in 3,548 affected individuals and 5,972 controls, all of European ancestry. Replication of potential signals was performed in 5,859 affected individuals and 6,281 controls. We replicated previous associations for cardioembolic stroke near PITX2 and ZFHX3 and for large vessel stroke at a 9p21 locus. We identified a new association for large vessel stroke within HDAC9 (encoding histone deacetylase 9) on chromosome 7p21.1 (including further replication in an additional 735 affected individuals and 28,583 controls) (rs11984041; combined P = 1.87 x 10(-11); odds ratio (OR) = 1.42, 95% confidence interval (CI) = 1.28-1.57). All four loci exhibited evidence for heterogeneity of effect across the stroke subtypes, with some and possibly all affecting risk for only one subtype. This suggests distinct genetic architectures for different stroke subtypes.

  • Biopython Project Update 2016

    • The Biopython Project is a long-running distributed collaborative effort, supported by the Open Bioinformatics Foundation, which develops a freely available Python library for biological computation.We present here details of the latest Biopython release - version 1.66. New features include: extended Bio.KEGG and Bio.Graphics modules to support drawing KEGG pathways with transparency; extended “abi” Bio.SeqIO parser to decode almost all documented fields used by ABIF instruments; a QCPSuperimposer module using the Quaternion Characteristic Polynomial algorithm for superimposing structures to Bio.PDB; and an extended Bio.Entrez module to implement the NCBI Entrez Citation Matching function and to support NCBI XML files with XSD schemas. Additionally we fixed miscellaneous bugs, enhanced our test suite and continued our efforts to abide by the PEP8 coding style guidelines.We are currently preparing a new release – version 1.67 – that will deprecate the ability to compare SeqRecord objects with “==”, which sometimes lead to surprising results. In addition it will feature a new experimental Bio.phenotype module for working with Phenotype Microarray data; updates to Bio.Data toinclude NCBI genetic code table 25, covering Candidate Division SR1 and Gracilibacteria; an update to Bio.Restriction to include the REBASE May 2016 restriction enzyme list; updates to BioSQL to use foreign keys with SQLite3 databases; as well as corrections to the Bio.Entrez module and the MMCIF structure parser.Our website has been migrated from MediaWiki to GitHub Pages and is now under version control. The continuous integration process on GitHub has been enhanced by including external services like Landscape, Quantified Code and Codecov to perform quality review, test coverage analysis and generation of quality metrics.Finally, our range of Docker containers has been greatly enhanced. In addition to a basic container that includes Python 2 and 3 with Biopython and all its dependencies, as well as a BioSQL container, we now also provide two versions of Jupyter notebook containers: a basic one, and a version including the Biopython tutorial as notebooks.

  • Leveraging high-resolution traffic data to understand the impacts of congestion on safety

    • Since vehicle crashes in urban area may potentially cause higher societal costs than those in rural area, it is critical to understand the contributing factors of urban crashes, especially congestions. This paper analyzes the impacts of segment characteristics, traffic-related information and weather information on monthly crash frequency based on a case study in Iowa, U.S. Random parameter negative binomial (RPNB) model was employed. Considering that same factor may impact crash frequency differently on segments with different congestion level, the heterogeneity in random parameter means was introduced and discreetly examined. Data from 77 directional segments and 24 months (2013-2014) were used in this study. The empirical results show that segment length and maximum snow depth have fixed impacts while number of lanes, shoulder width and trailers percentage have random impacts on crash frequency. In addition, heterogeneous behaviors of the random factors were identified between segments with different congestion level. For example, the model results indicate that the increase of left shoulder width tends to decrease crash frequency more under congested condition than under uncongested condition.

  • Genome-wide association analyses identify 18 new loci associated with serum urate concentrations

    • Elevated serum urate concentrations can cause gout, a prevalent and painful inflammatory arthritis. By combining data from >140,000 individuals of European ancestry within the Global Urate Genetics Consortium (GUGC), we identified and replicated 28 genome-wide significant loci in association with serum urate concentrations (18 new regions in or near TRIM46, INHBB, SEMBT1, TMEM171, VEGFA, BAZ1B, PRKAG2, STC1, HNF4G, A1CF, ATXN2, UBE2Q2, IGF1R, NFAT5, MAF, HLF, ACVR1B-ACVRL1 and B3GNT4). Associations for many of the loci were of similar magnitude in individuals of non-European ancestry. We further characterized these loci for associations with gout, transcript expression and the fractional excretion of urate. Network analyses implicate the inhibins-activins signaling pathways and glucose metabolism in systemic urate control. New candidate genes for serum urate concentration highlight the importance of metabolic control of urate production and excretion, which may have implications for the treatment and prevention of gout.

    • Carbon dioxide (CO2) emissions from a variety of sources, such as transportation, fossil fuel burning, and cement manufacturing facilities, are widely regarded to be the root cause of global warming. The rising CO2 levels call for immediate improvements in CO2 capture, extraction, and utilization technology. Methods for capturing and converting CO2 into useful products have included the use of microbial enzymes, nonporous materials, metal -organic frameworks (MOFs), chemicals, and hybrid membranes. However, these methods possess limitations that make the scale up and commercialization challenging. Scientists are concentrating on maximizing CO2 utilization by incorporating CO2-philic components into enzyme-chemical-material combinations, due to the high solubility of CO2. Here, the focus is on the chemistry of CO2-phillic materials, enzymes and biomolecules engaged in CO2 conversion, and the hybrid micro-reactors that contain material and enzymes integrating together to convert the CO2 into value-added products (organic acids, bioelectricity, carbonates, carbamates, methane, methanol, etc.). The difficulties and obstacles inherent in creating and sustaining such systems have also been highlighted.

  • Analysis of Water Pollution Using Different Physicochemical Parameters : A Study of Yamuna River

    • The Yamuna river has become one of the most polluted rivers in India as well as in the world because of the high-density population growth and speedy industrialization. The Yamuna river is severely polluted and needs urgent revival. The Yamuna river in Dehradun is polluted due to exceptional tourist activity, poor sewage facilities, and insufficient wastewater management amenities. The measurement of the quality can be done by water quality assessment. In this study, the water quality index has been calculated for the Yamuna river at Dehradun using monthly measurements of 12 physicochemical parameters. Trend forecasting for river water pollution has been performed using different parameters for the years 2020–2024 at Dehradun. The study shows that the values of four parameters namely, Temperature, Total Coliform, TDS, and Hardness are increasing yearly, whereas the values of pH and DO are not rising heavily. The considered physicochemical parameters for the study are TDS, Chlorides, Alkalinity, DO, Temperature, COD, BOD, pH, Magnesium, Hardness, Total Coliform, and Calcium. As per the results and trend analysis, the value of total coliform, temperature, and hardness are rising year by year, which is a matter of concern. The values of the considered physicochemical parameters have been monitored using various monitoring stations installed by the Central Pollution Control Board (CPCB), India.

  • Emerging challenges in antimicrobial resistance : implications for pathogenic microorganisms, novel antibiotics, and their impact on sustainability

    • Overuse of antibiotics is accelerating the antimicrobial resistance among pathogenic microbes which is a growing public health challenge at the global level. Higher resistance causes severe infections, high complications, longer stays at hospitals and even increased mortality rates. Antimicrobial resistance (AMR) has a significant impact on national economies and their health systems, as it affects the productivity of patients or caregivers due to prolonged hospital stays with high economic costs. The main factor of AMR includes improper and excessive use of antimicrobials; lack of access to clean water, sanitation, and hygiene for humans and animals; poor infection prevention and control measures in hospitals; poor access to medicines and vaccines; lack of awareness and knowledge; and irregularities with legislation. AMR represents a global public health problem, for which epidemiological surveillance systems have been established, aiming to promote collaborations directed at the well-being of human and animal health and the balance of the ecosystem. MDR bacteria such as E. coli, Staphylococcus aureus, Pseudomonas aeruginosa, Enterococcus spp., Acinetobacter spp., and Klebsiella pneumonia can even cause death. These microorganisms use a variety of antibiotic resistance mechanisms, such as the development of drug-deactivating targets, alterations in antibiotic targets, or a decrease in intracellular antibiotic concentration, to render themselves resistant to numerous antibiotics. In context, the United Nations issued the Sustainable Development Goals (SDGs) in 2015 to serve as a worldwide blueprint for a better, more equal, and more sustainable existence on our planet. The SDGs place antimicrobial resistance (AMR) in the context of global public health and socioeconomic issues; also, the continued growth of AMR may hinder the achievement of numerous SDGs. In this review, we discuss the role of environmental pollution in the rise of AMR, different mechanisms underlying the antibiotic resistance, the threats posed by pathogenic microbes, novel antibiotics, strategies such as One Health to combat AMR, and the impact of resistance on sustainability and sustainable development goals.

    • Multigram drug depot systems for extended drug release could transform our capacity to effectively treat patients across a myriad of diseases. For example, tuberculosis (TB) requires multimonth courses of daily multigram doses for treatment. To address the challenge of prolonged dosing for regimens requiring multigram drug dosing, we developed a gastric resident system delivered through the nasogastric route that was capable of safely encapsulating and releasing grams of antibiotics over a period of weeks. Initial preclinical safety and drug release were demonstrated in a swine model with a panel of TB antibiotics. We anticipate multiple applications in the field of infectious diseases, as well as for other indications where multigram depots could impart meaningful benefits to patients, helping maximize adherence to their medication.
