  • The founding charter of the Genomic Observatories Network

    • Abstract The co-authors of this paper hereby state their intention to work together to launch the Genomic Observatories Network (GOs Network) for which this document will serve as its Founding Charter. We define a Genomic Observatory as an ecosystem and/or site subject to long-term scientific research, including (but not limited to) the sustained study of genomic biodiversity from single-celled microbes to multicellular organisms.An international group of 64 scientists first published the call for a global network of Genomic Observatories in January 2012. The vision for such a network was expanded in a subsequent paper and developed over a series of meetings in Bremen (Germany), Shenzhen (China), Moorea (French Polynesia), Oxford (UK), Pacific Grove (California, USA), Washington (DC, USA), and London (UK). While this community-building process continues, here we express our mutual intent to establish the GOs Network formally, and to describe our shared vision for its future. The views expressed here are ours alone as individual scientists, and do not necessarily represent those of the institutions with which we are affiliated.

  • Pharmacological and neurosurgical interventions for managing dystonia in cerebral palsy: a systematic review.

    • To systematically review evidence for pharmacological/neurosurgical interventions for managing dystonia in individuals with cerebral palsy (CP) to inform a care pathway.Searches included studies with a minimum of five participants with dystonia in CP receiving oral baclofen, benzodiazepines (clonazepam, diazepam, lorazepam), clonidine, gabapentin, levodopa, trihexyphenidyl, botulinum toxin, intrathecal baclofen (ITB), or deep brain stimulation (DBS). Evidence was classified according to American Academy of Neurology guidelines.Twenty-eight articles underwent data extraction: one levodopa, five trihexyphenidyl, three botulinum toxin, six ITB, and 13 DBS studies. No articles for oral baclofen, benzodiazepines, clonidine, or gabapentin met the inclusion criteria. Evidence for reducing dystonia was level C (possibly effective) for ITB and DBS; level C (possibly ineffective) for trihexyphenidyl; and level U (inadequate data) for botulinum toxin.For dystonia reduction, ITB and DBS are possibly effective, whereas trihexyphenidyl was possibly ineffective. There is insufficient evidence to support oral medications or botulinum toxin to reduce dystonia. There is insufficient evidence for pharmacological and neurosurgical interventions to improve motor function, decrease pain, and ease caregiving. The majority of the pharmacological and neurosurgical management of dystonia in CP is based on clinical expert opinion.Intrathecal baclofen and deep brain stimulation are possibly effective in reducing dystonia. Current evidence does not support effectiveness of oral medications or botulinum toxin to reduce dystonia. Evidence is inadequate for pharmacological/neurosurgical interventions impact on improving motor function, pain/comfort, and easing caregiving. The majority of the care pathway rests on expert opinion.

    • Cigarette smoking is a major risk factor for chronic obstructive pulmonary disease and is presumed to be central to the altered responsiveness to recurrent infection in these patients. We examined the effects of smoke priming underlying the exacerbated response to viral infection in mice. Lack of interleukin-33 (IL-33) signaling conferred complete protection during exacerbation and prevented enhanced inflammation and exaggerated weight loss. Mechanistically, smoke was required to upregulate epithelial-derived IL-33 and simultaneously alter the distribution of the IL-33 receptor ST2. Specifically, smoke decreased ST2 expression on group 2 innate lymphoid cells (ILC2s) while elevating ST2 expression on macrophages and natural killer (NK) cells, thus altering IL-33 responsiveness within the lung. Consequently, upon infection and release, increased local IL-33 significantly amplified type I proinflammatory responses via synergistic modulation of macrophage and NK cell function. Therefore, in COPD, smoke alters the lung microenvironment to facilitate an alternative IL-33-dependent exaggerated proinflammatory response to infection, exacerbating disease.

  • Provincializing urban political ecology : Towards a situated UPE through African urbanism

    • Urban political ecology (UPE) has provided critical insights into the sociomaterial construction of urban environments, their unequal distribution of resources, and contestation over power and resources. Most of this work is rooted in Marxist urban geographical theory, which provides a useful but limited analysis. Such works typically begin with a historical-materialist theory of power, then examine particular artifacts and infrastructure to provide a critique of society.We argue that there aremultipleways of expanding this framing, including through political ecology or wider currents of Marxism. Here, we demonstrate one possibility: starting from theory and empirics in the South, specifically, African urbanism. We show how African urbanism can inform UPE and the associated research methods, theory and practice to create a more situated UPE. We begin suggesting what a situated UPE might entail: starting with everyday practices, examining diffuse forms of power, and opening the scope for radical incrementalism.

  • Thinking through Heterogeneous Infrastructure Configurations

    • Studies of infrastructure have demonstrated broad differences between Northern and Southern cities, and deconstructed urban theory derived from experiences of the networked urban regions of the global North. This includes critiques of the universalization of the historically-culturally produced normative ideal of universal, uniform infrastructure. We introduce the notion of “heterogeneous infrastructure configurations” (HICs) as a way to analyze urban infrastructure that builds on postcolonial critiques of knowledge, as well as ethnographies of everyday Southern urbanisms. We argue that the notion of HIC helps us to move beyond technological and performative accounts of actually existing infrastructures to provide an analytical lens through which to compare different configurations. Our approach enables a clearer analysis of infrastructural artifacts not as individual objects but as parts of geographically spread socio-technological configurations: configurations which might involve many different kinds technologies, relations, capacities and operations, entailing different risks and power relationships. We use examples from ongoing research on sanitation and waste in Kampala, Uganda- a city in which service delivery is characterized by multiplicity, overlap, disruption and inequality- to demonstrate the kinds of research questions that emerge when thinking through the notion of HICs.

    • Postcolonial scholars have argued for the provincialization of urban knowledge, but doing so remains an opaque process. This paper argues that explicit attention to 'learning to unlearn' unstated theoretical assumptions and normativities can aid in provincialization, and demonstrate ways in which theorizing entails a socio-spatial situation. The authors' efforts to grapple with operationalizing learning to unlearn in three different urban cases are described, followed by an articulation of strategies for theorizing which more explicitly acknowledge theory-building's situatedness as well as points of reflection for developing postcolonial urban theory. It is argued that this usefully shifts the focus of unlearning from 'who' is theorizing 'where' towards theory's unstated norms and assumptions.

  • Mutational Processes Molding the Genomes of 21 Breast Cancers

    • All cancers carry somatic mutations. The patterns of mutation in cancer genomes reflect the DNA damage and repair processes to which cancer cells and their precursors have been exposed. To explore these mechanisms further, we generated catalogs of somatic mutation from 21 breast cancers and applied mathematical methods to extract mutational signatures of the underlying processes. Multiple distinct single- and double-nucleotide substitution signatures were discernible. Cancers with BRCA1 or BRCA2 mutations exhibited a characteristic combination of substitution mutation signatures and a distinctive profile of deletions. Complex relationships between somatic mutation prevalence and transcription were detected. A remarkable phenomenon of localized hypermutation, termed "kataegis,'' was observed. Regions of kataegis differed between cancers but usually colocalized with somatic rearrangements. Base substitutions in these regions were almost exclusively of cytosine at TpC dinucleotides. The mechanisms underlying most of these mutational signatures are unknown. However, a role for the APOBEC family of cytidine deaminases is proposed.

  • Postpartum Period Is a Risk Factor for Cerebral Venous Thrombosis.

    • Background and Purpose- Pregnancy and the postpartum period are generally considered to be risk factors for cerebral venous thrombosis (CVT), but no controlled studies have quantified the risk. Methods- Case-control study using data of consecutive adult patients with CVT from 5 academic hospitals and controls from the Dutch MEGA study (Multiple Environmental and Genetic Assessment of risk factors for venous thrombosis). Men, women over the age of 50, women using oral contraceptives or with a recent abortion or miscarriage were excluded. We adjusted for age and history of cancer, and stratified for pregnancy versus postpartum, and 0 to 6 versus 7 to 12 weeks postpartum. Results- In total 163/813 cases and 1230/6296 controls were included. Cases were younger (median 38 versus 41 years) and more often had a history of cancer (14% versus 4%) than controls. In total 41/163 (25%) cases and 82/1230 (7%) controls were pregnant or postpartum (adjusted odds ratio, 3.8; 95% CI, 2.4-6.0). The association was fully attributable to an increased risk of CVT during the postpartum period (adjusted odds ratio, 10.6; 95% CI, 5.6-20.0). We found no association between pregnancy and CVT (adjusted odds ratio, 1.2; 95% CI, 0.6-2.3). The risk was highest during the first 6 weeks postpartum (adjusted odds ratio, 18.7; 95% CI, 8.3-41.9). Conclusions- Women who have recently delivered are at increased risk of developing CVT, while there does not seem to be an increased risk of CVT during pregnancy.
