    • We present Bioconda (https://bioconda.github.io), a distribution of bioinformatics software for the lightweight, multi-platform and language-agnostic package manager Conda. Currently, Bioconda offers a collection of over 3000 software packages, which is continuously maintained, updated, and extended by a growing global community of more than 200 contributors. Bioconda improves analysis reproducibility by allowing users to define isolated environments with defined software versions, all of which are easily installed and managed without administrative privileges.

  • Reorganized Genomic Taxonomy of Francisellaceae Enables Design of Robust Environmental PCR Assays for Detection of Francisella tularensis

    • In recent years, an increasing diversity of species has been recognized within the family Francisellaceae. Unfortunately, novel isolates are sometimes misnamed in initial publications or multiple sources propose different nomenclature for genetically highly similar isolates. Thus, unstructured and occasionally incorrect information can lead to confusion in the scientific community. Historically, detection of Francisella tularensis in environmental samples has been challenging due to the considerable and unknown genetic diversity within the family, which can result in false positive results. We have assembled a comprehensive collection of genome sequences representing most known Francisellaceae species/strains and restructured them according to a taxonomy that is based on phylogenetic structure. From this structured dataset, we identified a small number of genomic regions unique to F. tularensis that are putatively suitable for specific detection of this pathogen in environmental samples. We designed and validated specific PCR assays based on these genetic regions that can be used for the detection of F. tularensis in environmental samples, such as water and air filters.

  • The fuzzy front end of manufacturing technology development : Exploring the link between the known and the unknown

    • It is well known that a way of competing on a global market is through the introduction of new manufacturing technologies in the production system that can improve product quality as well as contribute to reducing manufacturing time, reduced product price and in the end increased profits. Manufacturing companies that develop and introduce new manufacturing technologies can differentiate themselves from others and thus achieve increased competitiveness.The fuzzy front end of manufacturing technology development is characterized by a high degree of technology uncertainty and challenges due to the lack of access to relevant knowledge, lack of a structured development process, and enough resources that are working with development of new manufacturing technologies.In the literature only a few empirical studies that explore the fuzzy front end of manufacturing technology development can be found. Prior research highlights that little is actually known about what should be done in the fuzzy front end of manufacturing technology development projects, and thus more research is needed. Supporting the fuzzy front end of manufacturing technology development is important to facilitate a successful introduction of new manufacturing technologies, fast time-to-volume and long-term production system development.Based on the above-mentioned importance of developing new manufacturing technology, the objective of the research presented in this thesis is to explore the fuzzy front end of manufacturing technology development. In order to fulfil the objective, empirical data were collected from five case studies conducted in the manufacturing industry. During the empirical studies four important parts were studied: organising, knowledge development, collaboration and the development process.The main findings revealed that development of new manufacturing technology is often conducted in collaboration with external partners and many ad hoc decisions are taken due to lack of a predefined development process for the fuzzy front end of manufacturing technology development. In addition, in the fuzzy front end access to relevant manufacturing knowledge is important and knowledge needs to be developed in order to reduce technology uncertainty.In order to support the fuzzy front end of manufacturing technology development projects, a supporting framework has been developed. The proposed framework is an elaboration of results from the research questions addressed and can be used as a guideline to overcome the challenges observed in the fuzzy front end of manufacturing technology development projects. The framework is built on two important dimensions for innovations, degree of technology uncertainty and degree of novelty. The critical factors identified in the analysis are embedded in the proposed framework as central parts in the fuzzy front end of manufacturing technology development.

    • We used whole-genome analysis and subsequent characterization of geographically diverse strains using new genetic signatures to identify distinct subgroups within Francisella tularensis subsp. tularensis group A.I: A.I.3, A.I.8, and A.I.12. These subgroups exhibit complex phylogeographic patterns within North America. The widest distribution was observed for A.I.12, which suggests an adaptive advantage.

  • Exploring Proactive Market Strategies : How Proactivity Shapes Value-Creation

    • In discussions of firm strategy, proactivity is often mentioned as an enabler of effective goal accomplishment and high performance. However, it is rarely explained what, more precisely, being more proactive actually entails, or even indeed defined what is meant by the term ‘proactivity’ in this particular context. This dissertation seeks to investigate proactivity and its role in shaping firms’ market strategies. From prior research on proactivity in the strategic marketing domain, we know that proactive firms, on average, develop more radical innovation, are better at managing complex and highly competitive environments, and seem to achieve higher business performance. However, few, if any, of these prior studies properly define proactivity and take a more holistic perspective on its impact on firms’ market strategies.In this dissertation I propose a definition of proactivity through three main proactive characteristics: being future-oriented, taking the initiative, and driving change. Thus, a proactive firm does not wait for things to happen and then react to those events. Instead, it keeps a long-term horizon on its scanning for market intelligence and takes action before things happen, in order to create the change needed to improve its situation. While certainly not all proactive actions are successes, particularly not if the firm lacks proper awareness of the situation or exceeds its capabilities in its striving to shape events, proactive firms do have access to a broader set of opportunities than their less proactive competitors.To understand how proactivity influences market strategies, it is first necessary to understand market strategy itself a bit closer. I define market strategies as firms’ strategies for creating customer value. According to the market orientation literature, the basis of achieving long-term high firm performance is to consistently provide customers with superior value to that of the competition. Thus, firms’ market strategies are squarely at the center of their efforts to become more successful. To study these strategies and the effects they have, it is necessary to go beyond strategy documents and study the actual activities that firms perform to implement them. A market strategy, in my conceptualization, can thus be perceived as a coherent set of activities aimed at fulfilling certain goals, leading to the creation of customer value. These activities can then be further categorized according to the strategic orientations that drive the firm’s strategy-making, with customer orientation, competition orientation and innovation orientation being the orientations that have the most impact on market strategies.From this conceptual foundation, the dissertation takes four different approaches to investigating proactive market strategies, each presented in one of the four appended papers. In the first paper, a conceptual typology of different types of market strategies based on different value-creation logics – which are the combinations of responsiveness and proactivity that influence a firm’s value-creation efforts – is presented. In the second paper, the market strategies of five proactive firms are investigated to find three generic proactive market strategies, each representing a typical way for firms to employ proactivity in their market strategies. The third paper uses fuzzy-set qualitative comparative analysis to investigate the configurations of proactivity, market environment and different market strategies that consistently lead to high market-strategic effectiveness. Finally, the fourth paper goes more in-depth in exploring the activities that firms employ to create value for customers, with particular focus on the different activities that are performed during different stages of contact with a customer.Through this thorough investigation of proactive market strategies, this dissertation presents a holistic view of proactivity and its impact on firms’ market strategies and their associated activities. As this is the first proper holistic view of proactivity in market strategy and also the first attempt to properly define proactivity in the market-strategic context, the dissertation also provides directions for future research.

  • Human demographic history : Insights on the human past based on genomes from Southern through Central Africa

    • Evidence from paleontology, archaeology and population genetics support that modern humans originated in Africa. While the out-of-Africa event and subsequent colonization of all continents are well documented, human history in Africa at that time and before is less studied. Some current-day hunter-gatherer populations trace most of their genetic lineages to populations who inhabited Sub-Saharan Africa until the arrival of farming. They are informative about human history before and after the arrival of farming.I studied high-coverage genomes from two such groups, the Khoe-San from Southern Africa and the rainforest hunter-gatherers from Central Africa. I generated a total of 74 genomes, significantly increasing the number of genomes from Sub-Saharan African hunter-gatherers. I compared several versions of a commonly used pipeline for high-coverage genomes and showed that using standard ascertained reference datasets has no significant impact on variant calling in populations from Sub-Saharan Africa. Using the full genome information, I described the genetic diversity in the Khoe-San and in the rainforest hunter-gatherers and showed that gene flow from agropastoralist groups increased the Khoe-San genetic diversity. I also detected a signal of population size decline in the Khoe-San around the time of the out-of-Africa event, and I evaluated the power of the method to detect bottlenecks by applying it to simulated data. I investigated the history of modern humans in Africa by estimating divergence times between populations and applying an Approximate Bayesian Computation analysis. We confirmed that the earliest divergence event was between the Khoe-San ancestral lineage and the rest of modern humans, ~250-350 kya. I also showed that the possibility of high gene flow should be incorporated in models of human evolution.I furthermore examined SNP array data for two BaTwa populations from Zambia and showed that 20-30% of their autosomal diversity is hunter-gatherer-like. The estimated times for the admixture between a presumably local hunter-gatherer population and incoming agropastoralist groups are consistent with archaeological records.In this thesis, I investigated questions related to human history in Sub-Saharan Africa, from the emergence of modern humans ~300 kya to recent events related to the expansion of farming.

  • Aspects of Crack Growth in Single-Crystal Nickel-Base Superalloys

    • This Licentiate of Engineering thesis is a product of the results generated in the research project KME-702, which comprises modelling, microstructure investigations and material testing of cast nickel-base superalloys.The main objective of this work is to model the fatigue crack propagation behaviour in single-crystal nickel-base superalloys. To achieve this, the influence of the crystal orientations on the cracking behaviour is assessed. The results show that the crystal orientation is strongly affecting the material response and must be accounted for. Furthermore, a linear elastic crack driving force parameter suitable for describing crystallographic cracking has been developed. This parameter is based on resolved anisotropic stress intensity factors and is able to predict the correct crystallographic cracking plane after a transition from a Mode I crack. Finally, a method to account for inelastic deformations in a linear elastic fracture mechanics context was investigated. A residual stress field is extracted from an uncracked finite-element model with a perfectly plastic material model and superimposed on the stress field from the cracked model with a linear elastic material model to account for the inelastic deformations during the determination of the crack driving force. The modelling work is validated by material testing on two different specimen geometries at different temperatures.This Licentiate of Engineering thesis consists of two parts, where Part I gives an introduction and background to the research area, while Part II consists of three papers.

    • This study explores how a platform approach facilitates the implementation of advanced service offerings in manufacturing firms. Understanding servitization through a platform approach is important because many manufacturing firms fail to manage the service paradox, that is, the challenge of simultaneously enriching the value proposition by adding services while maintaining cost levels. This study focuses on how adopting a platform approach leverages the value of digital and information technologies (e.g., smart and connected machines) for advanced service offerings. It is argued that a platform approach based on a modular architecture can enable manufacturers to pursue both customization and operational efficiency. Based on multiple case studies, the findings highlight the importance of information modules replacing product and service modules as the core modules for successful servitization. More specifically, the findings illustrates the journeys of manufacturing firms as they leverage value from information modules to facilitate the orchestrating role of back-end units and the builder role of front-end units.
