  • The best of both worlds: a proposal for further integration of Candidatus names into the International Code of Nomenclature of Prokaryotes
  • 2024
  • Ingår i: International Journal of Systematic and Evolutionary Microbiology. - 1466-5026 .- 1466-5034. ; 74:1
  • Tidskriftsartikel (refereegranskat)abstract
    • The naming of prokaryotes is governed by the International Code of Nomenclature of Prokaryotes (ICNP) and partially by the International Code of Nomenclature for Algae, Fungi and Plants (ICN). Such codes must be able to determine names of taxa in a universal and unambiguous manner, thus serving as a common language across different fields and activities. This unity is undermined when a new code of nomenclature emerges that overlaps in scope with an established, time-tested code and uses the same format of names but assigns different nomenclatural status values to the names. The resulting nomenclatural confusion is not beneficial to the wider scientific community. Such ambiguity is expected to result from the establishment of the ‘Code of Nomenclature of Prokaryotes Described from DNA Sequence Data’ (‘SeqCode’), which is in general and specific conflict with the ICNP and the ICN. Shortcomings in the interpretation of the ICNP may have exacerbated the incompatibility between the codes. It is reiterated as to why proposals to accept sequences as nomenclatural types of species and subspecies with validly published names, now implemented in the SeqCode, have not been implemented by the International Committee on Systematics of Prokaryotes (ICSP), which oversees the ICNP. The absence of certain regulations from the ICNP for the naming of as yet uncultivated prokaryotes is an acceptable scientific argument, although it does not justify the establishment of a separate code. Moreover, the proposals rejected by the ICSP are unnecessary to adequately regulate the naming of uncultivated prokaryotes. To provide a better service to the wider scientific community, an alternative proposal to emend the ICNP is presented, which would result in Candidatus names being regulated analogously to validly published names. This proposal is fully consistent with previous ICSP decisions, preserves the essential unity of nomenclature and avoids the expected nomenclatural confusion.

  • Pseudomonas simiae sp nov., isolated from clinical specimens from monkeys (Callithrix geoffroyi)
  • 2006
  • Ingår i: INTERNATIONAL JOURNAL OF SYSTEMATIC AND EVOLUTIONARY MICROBIOLOGY. - : Microbiology Society. - 1466-5026 .- 1466-5034. ; 56, s. 2671-2676
  • Tidskriftsartikel (refereegranskat)abstract
    • An unusual Gram-negative, catalase- and oxidase-positive, rod-shaped bacterium isolated from different clinical samples from two monkeys (Callithrix geoffroyi) was characterized by phenotypic and molecular genetic methods. The micro-organism was tentatively identified as a Pseudomonas species on the basis of the results of cellular morphological and biochemical tests. Fatty acid studies confirmed this generic placement and comparative 16S rRNA gene sequencing studies demonstrated that the unknown isolates were phylogenetically closely related to each other (100 % sequence similarity) and were part of the ‘Pseudomonas fluorescens intrageneric cluster’. The novel bacterium, however, was distinguished from other phylogenetically related species of Pseudomonas by DNA–DNA hybridization studies and biochemical tests. On the basis of both phenotypic and phylogenetic findings, it is proposed that the novel Pseudomonas isolates are classified as Pseudomonas simiae sp. nov. The type strain of P. simiae is OLiT (=CCUG 50988T=CECT 7078T).

  • Chryseobacterium viscerum sp. nov., isolated from diseased fish.
  • 2012
  • Ingår i: International journal of systematic and evolutionary microbiology. - : Microbiology Society. - 1466-5034 .- 1466-5026. ; 62:Pt12, s. 2934-40
  • Tidskriftsartikel (refereegranskat)abstract
    • A taxonomic study was carried out on five Gram-staining-negative, catalase- and oxidase-positive, rod-shaped bacteria isolated from the gill and liver of five diseased rainbow trout. On the basis of 16S rRNA gene sequence analysis, the trout isolates belonged to the genus Chryseobacterium, exhibiting the highest similarity with Chryseobacterium oncorhynchi 701B-08T (98.9 % sequence similarity), C. ureilyticum F-Fue-04IIIaaaaT (98.6 %), C. indologenes ATCC 29897T (98.3 %), C. jejuense JS17-8T (98.1 %) and C. gleum ATCC 35910T (98.1 %). DNA-DNA hybridization values were 99-100 % among the five isolates and 21 and 57 % between strain 687B-08T, selected as a representative isolate, and the type strains of Chryseobacterium oncorhynchi 701B-08T, C. ureilyticum F-Fue-04IIIaaaaT and other phylogenetic related Chryseobacterium species. The predominant respiratory quinone of strain 687B-08T was MK-6 and the major cellular fatty acids were iso-C15:0, iso-C17:1 ω9c, iso-C17:0 3-OH and C16:1 ω6c. The G+C content of the chromosomal DNA of strain 687B-08T was 38.6 mol%. Based on the phenotypic and genotypic features, the novel bacteria isolated from rainbow trout were significantly different from the related Chryseobacterium species and, therefore, they were identified as representing a novel species of the genus Chryseobacterium, for which the name Chryseobacterium viscerum sp. nov. is proposed. The type strain is 687B-08T (= CECT 7793T = CCUG 60103T).
