  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

    • This article documents the addition of 411 microsatellite marker loci and 15 pairs of Single Nucleotide Polymorphism (SNP) sequencing primers to the Molecular Ecology Resources Database. Loci were developed for the following species: Acanthopagrus schlegeli, Anopheles lesteri, Aspergillus clavatus, Aspergillus flavus, Aspergillus fumigatus, Aspergillus oryzae, Aspergillus terreus, Branchiostoma japonicum, Branchiostoma belcheri, Colias behrii, Coryphopterus personatus, Cynogolssus semilaevis, Cynoglossus semilaevis, Dendrobium officinale, Dendrobium officinale, Dysoxylum malabaricum, Metrioptera roeselii, Myrmeciza exsul, Ochotona thibetana, Neosartorya fischeri, Nothofagus pumilio, Onychodactylus fischeri, Phoenicopterus roseus, Salvia officinalis L., Scylla paramamosain, Silene latifo, Sula sula, and Vulpes vulpes. These loci were cross-tested on the following species: Aspergillus giganteus, Colias pelidne, Colias interior, Colias meadii, Colias eurytheme, Coryphopterus lipernes, Coryphopterus glaucofrenum, Coryphopterus eidolon, Gnatholepis thompsoni, Elacatinus evelynae, Dendrobium loddigesii Dendrobium devonianum, Dysoxylum binectariferum, Nothofagus antarctica, Nothofagus dombeyii, Nothofagus nervosa, Nothofagus obliqua, Sula nebouxii, and Sula variegata. This article also documents the addition of 39 sequencing primer pairs and 15 allele specific primers or probes for Paralithodes camtschaticus.

    • The Visual Object Tracking challenge VOT2021 is the ninth annual tracker benchmarking activity organized by the VOT initiative. Results of 71 trackers are presented; many are state-of-the-art trackers published at major computer vision conferences or in journals in recent years. The VOT2021 challenge was composed of four sub-challenges focusing on different tracking domains: (i) VOT-ST2021 challenge focused on short-term tracking in RGB, (ii) VOT-RT2021 challenge focused on "real-time" short-term tracking in RGB, (iii) VOT-LT2021 focused on long-term tracking, namely coping with target disappearance and reappearance and (iv) VOT-RGBD2021 challenge focused on long-term tracking in RGB and depth imagery. The VOT-ST2021 dataset was refreshed, while VOT-RGBD2021 introduces a training dataset and sequestered dataset for winner identification. The source code for most of the trackers, the datasets, the evaluation kit and the results along with the source code for most trackers are publicly available at the challenge website(1).

  • Harvesting of surface plasmon polaritons : Role of the confinement factor

    • Surface plasmon polaritons (SPPs) are propagating waves generated at the interface of a metal (metamaterial) and a dielectric. The intensity of SPPs often exponentially decays away from the surface, while their wavelengths can be tuned by the confinement effect. We present here a computational method based on quantum-mechanical theory to fully describe the interaction between confined SPPs and adsorbed molecules at the interface. Special attention has been paid to the roles of the confinement factor. Taking a prototype dye sensitized solar cell as an example, calculated results reveal that with the increase in the confinement factor in metal/dielectric interfaces, the breakdown of the conventional dipole approximation emerges, which allows efficient harvesting of SPPs with low excitation energies and, thus, increases the efficiency of the solar energy conversion by dye molecules. Furthermore, at the metamaterial/dielectric interface, SPPs with large confinement factors could directly excite the dye molecule from its ground singlet state to the triplet state, opening an entirely new channel with long-living carriers for the photovoltaic conversion. Our results not only provide a rigorous theory for the SPP-molecule interaction but also highlight the important role played by the momentum of the light in plasmon related studies.

  • A Highly Crystalline Wide-Band-Gap Conjugated Polymer toward High-Performance As-Cast Nonfullerene Polymer Solar Cells

    • A new wide-band-gap conjugated polymer PBODT was successfully synthesized that showed high crystallinity and was utilized as, the active material in nonfullerene bulk-heterojunction, polymer solar cells (PSCs). The photovoltaic devices based on the as-cast blend films of PBODT with ITIC and IDIC acceptors showed notable power conversion efficiencies (PCEs) of 7.06% and 9:09%, with high open-circuit voltages of 1.00 and 0.93 V that correspond to low energy losses of 0.59 and 0.69 eV, respectively. In the case of PBODT:ITIC, lower exciton quenching efficiency and monomolecular recombination are found for devices with small driving force. On the other hand, the relatively higher driving force and suppressed monomolecular recombination for PBODT:IDIC devices are identified to be the reason for their higher short-circuit current density (J(sc)) and higher PCEs. In addition, when processed with the nonchlorinated solvent 1,2,4-trimethylbenzene, a good, PCE of 8.19% was still, achieved for the IDIC-based device. Our work shows that such wide-band-gap polymers have great potential for the environmentally friendly fabrication of highly efficient PSCs.

  • Inhibition of K-Ras4B-plasma membrane association with a membrane microdomain-targeting peptide

    • The association of K-Ras4B protein with plasma membrane (PM) is required for its signaling activity. Thus, direct inhibition of K-Ras4B-PM interaction could be a potential anti-Ras therapeutic strategy. However, it remains challenging to modulate such protein-PM interaction. Based on Ras isoform-specific PM microdomain localization patterns, we have developed a potent and isoform-selective peptide inhibitor, Memrasin, for detachment of K-Ras4B from the PM. Memrasin is one of the first direct inhibitors of K-Ras4B-PM interaction, and consists of a membrane l(d) region-binding sequence derived from the C-terminal region of K-Ras4B and an endosome-escape enhancing motif that can aggregate on membrane. It forms peptide-enriched domains in the l(d) region, abrogates the tethering of K-Ras4B to the PM and accordingly impairs Ras signaling activity, thereby efficiently decreasing the viability of several human lung cancer cells in a dose-responsive and K-Ras dependent manner. Memrasin provides a useful tool for exploring the biological function of K-Ras4B on or off the PM and a potential starting point for further development into anti-Ras therapeutics.

  • Periostracum in Cambrian helcionelloid and rostroconch molluscs : comparison to modern taxa

    • The periostracum, a non-calcified organic layer that envelops the mineralized shell layer ('ostracum') of molluscs, acts as an initial framework for the calcified 'ostracum.' Despite its significance in biomineralization in molluscs, fossil examples of the periostracum are limited in the geological record, especially from the Palaeozoic era, due to its susceptibility to post-mortem decay. In this study, we describe radial threads found on the outer surface of Cambrian molluscs, including helcionelloids and rostroconchs, which we interpret as fossilized periostracal structures. These radial threads are observed in 13 species from five valid genera, exhibiting a widespread palaeogeographical distribution encompassing Gondwana (Australia), Siberia, western Laurentia (Utah), and eastern Laurentia (Greenland), and spanning Cambrian Stage 4-Drumian deposits. These radial threads always cover the outermost surface of shells, dividing it into regular intervals, and develop through incremental growth. They originate from the apical area of helcionelloids or the umbo of rostroconchs. Detailed examination has revealed that the radial threads initiate at the apical region, but may be absent from the protoconch (embryonic shell). The radial threads are most likely preserved by mineral encrustation on the periostracum. Similar, but not homologous, radial threads are found in other fossil and modern molluscan taxa, such as the adhesive radial lines of anomalodesmatan bivalves or the periostracal ridges of viviparid gastropods.
