  • Data on plasma tumour and metabolism related proteins’ potential in differentiation of HFpEF-PH from PAH and in prognosis of left heart failure patients with pulmonary hypertension
  • 2022
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 40
  • Tidskriftsartikel (refereegranskat)abstract
    • The data in the current paper constitutes supplementary material to our article entitled “Plasma tumour and metabolism related biomarkers AMBP, LPL and Glyoxalase I differentiate heart failure with preserved ejection fraction with pulmonary hypertension from pulmonary arterial hypertension” Ahmed et al. (2021). The study investigated 69 plasma tumour- and metabolism related proteins in healthy controls (n = 20) and in 115 patients of whom 48 had pulmonary arterial hypertension (PAH; n = 48) and 67 with left heart failure with pulmonary hypertension (LHF-PH) [heart failure with- preserved ejection fraction-PH (HFpEF-PH; n = 31) and reduced ejection fraction-PH (HFrEF-PH; n = 36)]. The haemodynamic data were obtained with right heart catheterization, and clinical data from medical records. The present article describe the plasma levels of tumour- and metabolism related proteins, analyzed with proximity extension assay, along with their uni- and multivariable diagnostic and prognostic potential. High sRAGE levels univariably emerged as a negative prognostic marker in LHF-PH.

  • The psychometric properties of motors of COVID-19 vaccination acceptance scale (MoVac-COVID19S) : A dataset across five regions
  • 2022
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 42
  • Tidskriftsartikel (refereegranskat)abstract
    • The novel coronavirus disease 2019 (COVID-19) continues to plague the world. Hence, there is been an effort to mitigate this virus and its effects with several means including vaccination which is one of the most effective ways of controlling the virus. However, efforts at getting people to vaccinate have met several challenges. To help with understanding the reasons underlying an individual's willingness to take COVID-19 vaccine or not, a scale called Motors of COVID-19 Vaccination Acceptance Scale (MoVac-COVID19S) was developed. To expand its usability worldwide (as it has currently been limited to only China and Taiwan), data were collected in other countries (regions) too. Therefore, this MoVac-COVID19S data is from five countries (that is, India, Ghana, Afghanistan, Taiwan, and mainland China) which cut across five regions. A total of 6053 participants across the stated countries completed the survey between January and March 2021 using a cross-sectional survey design. The different sections of the survey solicited sociodemographic information (e.g., country, age, gender, educational level, and profession) and the MoVac-COVID19S data from the participants. The data collected from this survey were analyzed using descriptive statistics, which were carried out using the IBM SPSS version 22.0.

  • Data on gender contrasts in the risk of incident myocardial infarction by age. The Tromso Study 1979-2012
  • 2017
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 13, s. 779-784
  • Tidskriftsartikel (refereegranskat)abstract
    • The data presented in this article relate to the research article entitled "Risk of incident myocardial infarction by gender: Interactions with serum lipids, blood pressure and smoking. The Tromso Study 1979-2012" (Albrektsen et al., 2017) [1]. Data quantify the gender differences in the risk of myocardial infarction (MI) in terms of incidence rate ratios (IRR), in subgroups defined by serum lipids, blood pressure and smoking among persons aged 35-54 years, 55-74 years and 75-94 years, respectively. Data also describe the age- and gender-specific linear associations with the coronary heart disease (CHD) risk factors. IRRs for combined categories of age, gender and a CHD risk factor, with each category compared to the same reference group, are also shown. IRRs were calculated as estimates of relative risk in Poisson regression analyses of person-years at risk. Among 33,859 individuals at risk, a total of 622,1308 and 816 were diagnosed with Ml at ages 35-54, 55-74 and 75-94 years, respectively. (C) 2017 The Authors. Published by Elsevier Inc.

  • Selected 'Starter kit' energy system modelling data for selected countries in Africa, East Asia, and South America (#CCG, 2021)
  • 2022
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 42, s. 108021-
  • Tidskriftsartikel (refereegranskat)abstract
    • Energy system modeling can be used to develop internally consistent quantified scenarios. These provide key insights needed to mobilise finance, understand market development, infrastructure deployment and the associated role of institutions, and generally support improved policymaking. However, access to data is often a barrier to starting energy system modeling, especially in developing countries, thereby causing delays to decision making. Therefore, this article provides data that can be used to create a simple zero-order energy system model for a range of developing countries in Africa, East Asia, and South America, which can act as a starting point for further model development and scenario analysis. The data are collected entirely from publicly available and accessible sources, including the websites and databases of international organisations, journal articles, and existing modeling studies. This means that the datasets can be easily updated based on the latest available information or more detailed and accurate local data. As an example, these data were also used to calibrate a simple energy system model for Kenya using the Open Source Energy Modeling System (OSeMOSYS) and three stylized scenarios (Fossil Future, Least Cost and Net Zero by 2050) for 2020-2050. The assumptions used and the results of these scenarios are presented in the appendix as an illustrative example of what can be done with these data. This simple model can be adapted and further developed by in-country analysts and academics, providing a platform for future work.

  • Non-invasive blood pressure and other physiological data in chemically immobilized brown bears (Ursus arctos)
  • 2020
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 30
  • Tidskriftsartikel (refereegranskat)abstract
    • Free-ranging brown bears (Ursus arctos) were snared and subsequently darted with a combination of xylazine-ketamine in Croatia (n = 5) or darted from a helicopter with a combination of medetomidine-tiletamine-zolazepam in Scandinavia (n = 20). Three adults and one yearling (1 year old) bear were captured in Croatia, with one adult being captured twice. The Scandinavian bears were divided into Group A (yearlings, n = 7) and Group B (subadults, n = 2 and adults, n = 11). The exertion time (time from activation of the trap or from the start of the helicopter chase to recumbency) and the induction time (time from darting to recumbency) were recorded. The rectal temperature (Tr) was measured as soon as possible after induction and then monitored at frequent intervals (varied between individuals) in immobilized bears. Blood pressure (BP) was measured with a non-invasive method (Korotkoff's technique) every 5 minutes. The heart rate (HR), respiratory rate (RR), and arterial haemoglobin oxygen saturation (SpO(2)) were recorded every 5 minutes. Reliability of the BP monitoring technique, trends of variation of the physiological variables, and the factors related to the capture were assessed. Both exertion and induction times were longer in Croatian bears than in Scandinavian bears. In Croatian bears, the Tr was either constant or slightly decreasing, with hyperthermia recorded in two individuals (Tr > 39.0 degrees C). In Scandinavian bears, 17 of 20 individuals developed an initial hyperthermia. Four of five bears in Croatia and 17 of 20 bears in Scandinavia showed a decreasing trend in systolic and mean BP over time. According to the Korotkoff method, all bears were hypertensive(meanBP > 130 mmHg) with varying severity, and the systolic pressure was significantly lower in yearlings when compared to subadults and adults. Yearlings had significantly (p < 0.05) higher HR than subadults and adults, however there was no significant differences in RR, SpO(2), and Tr between the age groups. All Croatian bears and 13 of 20 Scandinavian bears were moderately to severely hypoxemic (SpO(2) < 90%). Further studies with simultaneous invasive and non-invasive (Korotkoff) BP monitoring techniques are required to confirm the accuracy of methods used in this study. The data presented here provides evidence of the physiological impact of different capture methods and chemical immobilization of brown bears in Croatia and Scandinavia. (C) 2020 The Author(s). • An annotated high-content fluorescence microscopy dataset with Hoechst 33342-stained nuclei and manually labelled outlines
  • 2023
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 46
  • Tidskriftsartikel (refereegranskat)abstract
    • Automated detection of cell nuclei in fluorescence microscopy images is a key task in bioimage analysis. It is essential for most types of microscopy-based high-throughput drug and genomic screening and is often required in smaller scale experiments as well. To develop and evaluate algorithms and neural networks that perform instance or semantic segmentation for detecting nuclei, high quality annotated data is essential. Here we present a benchmarking dataset of fluorescence microscopy images with Hoechst 33342-stained nuclei together with annotations of nuclei, nuclear fragments and micronuclei. Images were randomly selected from an RNA interference screen with a modified U2OS osteosarcoma cell line, acquired on a Thermo Fischer CX7 high-content imaging system at 20x magnification. Labelling was performed by a single annotator and reviewed by a biomedical expert. The dataset, called Aitslab-bioimaging1, contains 50 images showing over 2000 labelled nuclear objects in total, which is sufficiently large to train well-performing neural networks for instance or semantic segmentation. The dataset is split into training, development and test set for user convenience.

  • 2021
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 34
  • Tidskriftsartikel (refereegranskat)abstract
    • Evaluation of nutritional status is necessary during childhood and the juvenile years when the level of hydration and the adipose tissues experience significant changes. Anthropometric measurements and their derived indices are valid proxies to predict body fat, obesity (general or central) and their associated cardiovascular risks. The dataset under consideration also provides the socio-demographic related information and anthropometric measurement values related to height, weight, body mass index (BMI), waist circumference (WC), hip circumference (HpC), waist-to-hip ratio (WHpR), waist-to-height ratio (WHtR), mid-upper arm circumference (MUAC), neck circumference (NC), and wrist circumference (WrC). Standard procedure was adopted for quantifying the body measurements. The data were consisting of 10,782 children and adolescents aged 2–19 years, belonging four major cities of Pakistan viz. Multan, Lahore, Rawalpindi and Islamabad. This dataset is beneficial to develop anthropometric growth charts which will provide the essential knowledge of growth and nutritional disorders (e.g., stunted, overweight and obesity) of Pakistani children and adolescents. The dataset can also be used by researchers to calculate body surface area (BSA), body frame size (BFS), body shape index (BSI), and tri-ponderal mass index (TMI) of children and adolescents that are also some other reliable indicators of obesity and insulin resistance as well as cardiometabolic risk in children and adults.

  • Visual and tactile 3D point cloud data from real robots for shape modeling and completion
  • 2020
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 30
  • Tidskriftsartikel (refereegranskat)abstract
    • Representing 3D geometry for different tasks, e.g. rendering and reconstruction, is an important goal in different fields, such as computer graphics, computer vision and robotics. Robotic applications often require perception of object shape information extracted from sensory data that can be noisy and incomplete. This is a challenging task and in order to facilitate analysis of new methods and comparison of different approaches for shape modeling (e.g. surface estimation), completion and exploration, we provide real sensory data acquired from exploring various objects of different complexities. The dataset includes visual and tactile readings in the form of 3D point clouds obtained using two different robot setups that are equipped with visual and tactile sensors. During data collection, the robots touch the experiment objects in a predefined manner at various exploration configurations and gather visual and tactile points in the same coordinate frame based on calibration between the robots and the used cameras. The goal of this exhaustive exploration procedure is to sense unseen parts of the objects which are not visible to the cameras, but can be sensed via tactile sensors activated at touched areas. The data was used for shape completion and modeling via Implicit Surface representation and Gaussian-Process-based regression, in the work “Object shape estimation and modeling, based on sparse Gaussian process implicit surfaces, combining visual data and tactile exploration” [3], and also used partially in “Enhancing visual perception of shape through tactile glances” [4], both studying efficient exploration of objects to reduce number of touches.

  • Reconstructing secondary test database from PHM08 challenge data set
  • 2018
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 21, s. 2464-2469
  • Tidskriftsartikel (refereegranskat)abstract
    • In this data article, a reconstructed database, which provides information from PHM08 challenge data set, is presented. The original turbofan engine data were from the Prognostic Center of Excellence (PCoE) of NASA Ames Research Center (Saxena and Goebel, 2008), and were simulated by the Commercial Modular Aero-Propulsion System Simulation (C-MAPSS) (Saxena et al., 2008). The data set is further divided into "training", "test" and "final test" subsets. It is expected from collaborators to train their models using “training” data subset, evaluate the Remaining Useful Life (RUL) prediction performance on “test” subset and finally, apply the models to the “final test” subset for competition. However, the "final test" results can only be submitted once by email to PCoE. Before the results are sent for performance evaluation, in order to pre-validate the dataset with true RUL values, this data article introduces reconstructed secondary datasets derived from the noisy degradation patterns of original trajectories. Reconstructed database refers to data that were collected from the training trajectories. Fundamentally, it is formed of individual partial trajectories in which the RUL is known as a ground truth. Its use provides a robust validation of the model developed for the PHM08 data challenge that would otherwise be ambiguous due to the high-risk of one-time submission. These data and analyses support the research data article “A Neural Network Filtering Approach for Similarity-Based Remaining Useful Life Estimations” (Bektas et al., 2018).

  • 2018
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 21, s. 441-448
  • Tidskriftsartikel (refereegranskat)abstract
    • This article contains data on experimental endpoints of a randomized controlled animal trial. Fourteen healthy piglets underwent mechanical ventilation including injurious one-lung ventilation (OLV), seven of them experienced four cycles of remote ischemic preconditioning (RIP) on one hind limb immediately before OLV, seven of them did not receive RIP and served as controls, in a randomized manner. The two major endpoints were (1) pulmonary damage assessed with the diffuse alveolar damage (DAD) score and (2) the inflammatory response assessed by cytokine concentrations in serum and in bronchoalveolar lavage fluids (BAL). The cytokine levels in the homogenized lung tissue samples are presented in the original article. Further interpretation and discussion of these data can be found in Bergmann et al. (in press).

  • 2021
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 34
  • Tidskriftsartikel (refereegranskat)abstract
    • The genus Klebsiella comprises species that cause nosocomial and community-acquired infections. A dataset was created to compile the sequence type (ST) and capsule type (K-locus) information predicted for 172 worldwide isolates of Klebsiella spp. whose complete genomes could be retrieved from the GenBank (NCBI) repository. The dataset also includes information related to one multidrug-resistant strain (B31) isolated from a patient who was admitted to an intensive care unit in the Northeast region of Brazil. This strain was phenotypically characterized and submitted to whole-genome sequencing and comparative genomics analysis as we recently reported [1]. The dataset also compiles information on Pathogenicity Islands (PIs), Resistance Islands (RIs) and Miscellaneous Islands (MIS) present in the genome of strain B31. The information provided here may support outbreak prevention policies and future epidemiological studies involving Klebsiella spp. (c) 2021 Published by Elsevier Inc. • Ingår i: Data in brief. - : Elsevier BV. - 2352-3409. ; 10, s. 349-353
  • Tidskriftsartikel (refereegranskat)abstract
    • Neutrophils are the key players in inflammatory reactions and the release of superoxide through the NADPH-oxidase upon neutrophil activation contributes to bacterial clearance and surrounding tissue damage. Here we describe data on the mouse neutrophil NADPH-oxidase activation induced by the mouse formyl peptide receptor (Fpr) agonist WKYMVm and galectin-3. Neutrophils isolated from bone marrow, peritoneal exudated, and in vitro TNFα primed bone marrow neutrophils from four different laboratory strains (C57BL/6, DBA/1, BALB/c and NMRI) were used. Both Fpr agonist and galectin-3 activated neutrophils to release superoxide. No differences were observed in the amounts of superoxide released from neutrophils derived from four different strains.

  • 2016
  • Ingår i: Data in brief. - : Elsevier BV. - 2352-3409. ; 6, s. 386-93
  • Tidskriftsartikel (refereegranskat)abstract
    • Human neutrophils are filled with intracellular storage organelles, called granules and secretory vesicles, which differ in their content of soluble matrix proteins and membrane-bound molecules. To date, at least four distinct granule/vesicle subsets have been identified. These organelles may secrete their content extracellularly following mobilization to and fusion with the plasma membrane, but some of them may also fuse with internal membrane-enclosed organelles, typically a plasma membrane-derived phagosome. There are also instances where different granules appear to fuse with one another, a process that would enable mixing of their matrix and membrane components. Such granule fusion enables e.g., myeloperoxidase-processing of intragranular oxygen radicals, a key event in the formation of neutrophil extracellular traps (Björnsdottir et al., 2015)[1]. Described herein are data that show the quantification of such heterotypic granule-granule fusion by the use of imaging flow cytometry, a technique that combines flow cytometry with microscopy. The analysis described is based on immunofluorescent staining of established granule markers (lactoferrin and/or NGAL for one granule subset; the specific granules, and CD63 for another granule subset, the azurophil granules) and calculation of a colocalization score for resting and PMA-stimulated neutrophils.

  • Coregistered histology sections with diffusion tensor imaging data at 200 µm resolution in meningioma tumors
  • 2023
  • Ingår i: Data in Brief. - 2352-3409. ; 48
  • Tidskriftsartikel (refereegranskat)abstract
    • A significant problem in diffusion MRI (dMRI) is the lack of understanding regarding which microstructural features account for the variability in the diffusion tensor imaging (DTI) parameters observed in meningioma tumors. A common assumption is that mean diffusivity (MD) and fractional anisotropy (FA) from DTI are inversely proportional to cell density and proportional to tissue anisotropy, respectively. Although these associations have been established across a wide range of tumors, they have been challenged for interpreting within-tumor variations where several additional microstructural features have been suggested as contributing to MD and FA.To facilitate the investigation of the biological underpinnings of DTI parameters, we performed ex-vivo DTI at 200 µm isotropic resolution on 16 excised meningioma tumor samples. The samples exhibit a variety of microstructural features because the dataset includes meningiomas of six different meningioma types and two different grades. Diffusion-weighted signal (DWI) maps, DWI maps averaged over all directions for given b-value, signal intensities without diffusion encoding (S0) as well as DTI parameters: MD, FA, in-plane FA (FAIP), axial diffusivity (AD) and radial diffusivity (RD), were coregistered to Hematoxylin & Eosin- (H&E) and Elastica van Gieson-stained (EVG) histological sections by a non-linear landmark-based approach. Here, we provide DWI signal and DTI maps coregistered to histology sections and describe the pipeline for processing the raw DTI data and the coregistration. The raw, processed, and coregistered data are hosted by Analytic Imaging Diagnostics Arena (AIDA) data hub registry, and software tools for processing are provided via GitHub. We hope that data can be used in research and education concerning the link between the meningioma microstructure and parameters obtained by DTI.

  • 2016
  • Ingår i: Data in Brief. - : Elsevier BV. - 2352-3409. ; 6, s. 680-695
  • Tidskriftsartikel (refereegranskat)abstract
    • A complete database of the mechanical properties of an epoxy polymer reinforced with uni-weave carbon fibre non-crimp fabric (NCF) is established. In-plane and through-the-thickness tests were performed on unidirectional laminates under normal loading and shear loading. The response under cyclic shear loading was also measured. The material has been characterised in terms of stiffness, strength, and failure features for the different loading cases. The critical energy release rates associated with different failure modes in the material were measured from interlaminar and translaminar fracture toughness tests. The stress–strain data of the tensile, compressive, and shear test specimens are included. The load–deflection data for all fracture toughness tests are also included. The database can be used in the development and validation of analytical and numerical models of fibre reinforced plastics (FRPs), in particular FRPs with NCF reinforcements.

  • 2018
  • Ingår i: Data in Brief. - : Elsevier. - 2352-3409. ; 19, s. 1166-1170
  • Tidskriftsartikel (refereegranskat)abstract
    • We demonstrate the use of Scanning Electron microscopy (SEM) in combination with Surface Plasmon Resonance (SPR) to probe and verify the formation of amyloid and its morphology on an SPR chip. SPR is a technique that measures changes in the immobilized weight on the chip surface and is frequently used to probe the formation and biophysical properties of amyloid structures. In this context it is of interest to also monitor the morphology of the formed structures. The SPR chip surface is made of a layer of gold, which represent a suitable material for direct analysis of the surface using SEM. The standard SPR chip used here (CM5-chip, GE Healthcare, Uppsala, Sweden) can easily be disassembled and directly analyzed by SEM. In order to verify the formation of amyloid fibrils in our experimental conditions we analyzed also in-solution produced structures by using Transmission Electron Microscopy (TEM). For further details and experimental findings, please refer to the article published in Journal of Molecular Biology, (Brännström K. et al., 2018) [1].
