    • The ATLAS SemiConductor Tracker (SCT) is a silicon-strip tracking detector which forms part of the ATLAS inner detector. The SCT is designed to track charged particles produced in proton-proton collisions at the Large Hadron Collider (LHC) at CERN at an energy of 14 TeV. The tracker is made up of a central barrel and two identical end-caps. The barrel contains 2112 silicon modules, while each end-cap contains 988 modules. The overall tracking performance depends not only on the intrinsic measurement precision of the modules but also on the characteristics of the whole assembly, in particular, the stability and the total material budget. This paper describes the engineering design and construction of the SCT end-caps, which are required to support mechanically the silicon modules, supply services to them and provide a suitable environment within the inner detector. Critical engineering choices are highlighted and innovative solutions are presented - these will be of interest to other builders of large-scale tracking detectors. The SCT end-caps will be fully connected at the start of 2008. Further commissioning will continue, to be ready for proton-proton collision data in 2008.

    • The challenges for the tracking detector systems at the LHC are unprecedented in terms of the number of channels, the required read-out speed and the expected radiation levels. The ATLAS Semiconductor Tracker. (SCT) end-caps have a total of about 3 million electronics channels each reading out every 25 ns into its own on-chip 3.3 mu s buffer. The highest anticipated dose after 10 years operation is 1.4x10(14) cm(-2) in units of 1 MeV neutron equivalent (assuming the damage factors scale with the non-ionising energy loss). The forward tracker has 1976 double-sided modules, mostly of area similar to 70 cm(2), each having 2 x 768 strips read out by six ASICs per side. The requirement to achieve an average perpendicular radiation length of 1.5% X-0, while coping with up to 7 W dissipation per module (after irradiation), leads to stringent constraints on the thermal design. The additional requirement of 1500e(-) equivalent noise charge (ENC) rising to only 1800e(-) ENC after irradiation, provides stringent design constraints on both the high-density Cu/Polyimide flex read-out circuit and the ABCD3TA read-out ASICs. Finally, the accuracy of module assembly must not compromise the 16 mu m (r phi) resolution perpendicular to the strip directions or 580 mu m radial resolution coming from the 40 mrad front-back stereo angle. A total of 2210 modules were built to the tight tolerances and specifications required for the SCT. This was 234 more than the 1976 required and represents a yield of 93%. The component flow was at times tight, but the module production rate of 40-50 per week was maintained despite this. The distributed production was not found to be a major logistical problem and it allowed additional flexibility to take advantage of where the effort was available, including any spare capacity, for building the end-cap modules. The collaboration that produced the ATLAS SCT end-cap modules kept in close contact at all times so that the effects of shortages or stoppages at different sites could be rapidly resolved.

  • Search formagnetic monopoles with the MoEDAL prototype trapping detector in 8 TeV proton-proton collisions at the LHC

    • The MoEDAL experiment is designed to search for magnetic monopoles and other highly-ionising particles produced in high-energy collisions at the LHC. The largely passive MoEDAL detector, deployed at Interaction Point 8 on the LHC ring, relies on two dedicated direct detection techniques. The first technique is based on stacks of nuclear-track detectors with surface area similar to 18 m(2), sensitive to particle ionisation exceeding a high threshold. These detectors are analysed offline by optical scanning microscopes. The second technique is based on the trapping of charged particles in an array of roughly 800 kg of aluminium samples. These samples are monitored offline for the presence of trapped magnetic charge at a remote superconducting magnetometer facility. We present here the results of a search for magnetic monopoles using a 160 kg prototype MoEDAL trapping detector exposed to 8TeV proton-proton collisions at the LHC, for an integrated luminosity of 0.75 fb(-1). No magnetic charge exceeding 0.5g(D) (where g(D) is the Dirac magnetic charge) is measured in any of the exposed samples, allowing limits to be placed on monopole production in the mass range 100 GeV <= m <= 3500 GeV. Model-independent cross-section limits are presented in fiducial regions of monopole energy and direction for 1g(D) <= vertical bar g vertical bar <= 6g(D), and model-dependent cross-section limits are obtained for Drell-Yan pair production of spin-1/2 and spin-0 monopoles for 1g(D) <= vertical bar g vertical bar <= 4g(D). Under the assumption of Drell-Yan cross sections, mass limits are derived for vertical bar g vertical bar = 2g(D) and vertical bar g vertical bar = 3g(D) for the first time at the LHC, surpassing the results from previous collider experiments.

    • Chromosome XV was one of the last two chromosomes of Saccharomyces cerevisiae to be discovered(1). It is the third-largest yeast chromosome after chromosomes XII and IV, and is very similar in size to chromosome VII. It alone represents 9% of the yeast genome (8% if ribosomal DNA is included). When systematic sequencing of chromosome XV was started, 93 genes or markers were identified, and most of them were mapped(2). However, very little else was known about chromosome XV which, in contrast to shorter chromosomes, had not been the object of comprehensive genetic or molecular analysis. It was therefore decided to start sequencing chromosome XV only in the third phase of the European Yeast Genome Sequencing Programme, after experience was gained on chromosomes III, XI and II (refs 3-5). The sequence of chromosome XV has been determined from a set of partly overlapping cosmid clones derived from a unique yeast strain, and physically mapped at 3.3-kilobase resolution before sequencing. As well as numerous new open reading frames (ORFs) and genes encoding tRNA or small RNA molecules, the sequence of 1,091,283 base pairs confirms the high proportion of orphan genes and reveals a number of ancestral and successive duplications with other yeast chromosomes.

    • Invasive lobular carcinoma (ILC) is the second most frequently occurring histological breast cancer subtype after invasive ductal carcinoma (IDC), accounting for around 10% of all breast cancers. The molecular processes that drive the development of ILC are still largely unknown. We have performed a comprehensive genomic, transcriptomic and proteomic analysis of a large ILC patient cohort and present here an integrated molecular portrait of ILC. Mutations in CDH1 and in the PI3K pathway are the most frequent molecular alterations in ILC. We identified two main subtypes of ILCs: (i) an immune related subtype with mRNA up-regulation of PD-L1, PD-1 and CTLA-4 and greater sensitivity to DNA-damaging agents in representative cell line models; (ii) a hormone related subtype, associated with Epithelial to Mesenchymal Transition (EMT), and gain of chromosomes 1q and 8q and loss of chromosome 11q. Using the somatic mutation rate and eIF4B protein level, we identified three groups with different clinical outcomes, including a group with extremely good prognosis. We provide a comprehensive overview of the molecular alterations driving ILC and have explored links with therapy response. This molecular characterization may help to tailor treatment of ILC through the application of specific targeted, chemo- and/or immune-therapies.

  • Orexin Receptor Antagonism, a New Sleep-Enabling Paradigm: A Proof-of-Concept Clinical Trial

    • The orexin system is a key regulator of sleep and wakefulness. In a multicenter, double-blind, randomized, placebo-controlled, two-way crossover study, 161 primary insomnia patients received either the dual orexin receptor antagonist almorexant, at 400, 200, 100, or 50 mg in consecutive stages, or placebo on treatment nights at 1-week intervals. The primary end point was sleep efficiency (SE) measured by polysomnography; secondary end points were objective latency to persistent sleep (LPS), wake after sleep onset (WASO), safety, and tolerability. Dose-dependent almorexant effects were observed on SE, LPS, and WASO. SE improved significantly after almorexant 400 mg vs. placebo (mean treatment effect 14.4%; P < 0.001). LPS (-18 min (P = 0.02)) and WASO (-54 min (P < 0.001)) decreased significantly at 400 mg vs. placebo. Adverse-event incidence was dose-related. Almorexant consistently and dose-dependently improved sleep variables. The orexin system may offer a new treatment approach for primary insomnia.

    • Fecal microbiota transplantation (FMT) has shown efficacy in treating recurrent Clostridium difficile infection and is increasingly being applied to other gastrointestinal disorders, yet the fate of native and introduced microbial strains remains largely unknown. To quantify the extent of donor microbiota colonization, we monitored strain populations in fecal samples from a recent FMT study on metabolic syndrome patients using single-nucleotide variants in metagenomes. We found extensive coexistence of donor and recipient strains, persisting 3 months after treatment. Colonization success was greater for conspecific strains than for new species, the latter falling within fluctuation levels observed in healthy individuals over a similar time frame. Furthermore, same-donor recipients displayed varying degrees of microbiota transfer, indicating individual patterns of microbiome resistance and donor-recipient compatibilities.

    • Background. A wide range of morphological anomalies, including abnormalities in scale shape and structure, have been described from a large number of fish species worldwide. Quite often, such reports linked the observed abnormalities to the quality of aquatic environment. The presently reported study was initiated to explore and categorize the abnormalities found in the scales of seven freshwater fish species of Czech Republic: Ctenopharyngodon idella (Valenciennes, 1844); Gymnocephalus cernua (Linnaeus, 1758); Hypophthalmichthys molitrix (Valenciennes, 1844); Hypophthalmichthys nobilis (Richardson, 1845); Leuciscus idus (Linnaeus, 1758); Perca fluviatilis Linnaeus, 1758; and Sander lucioperca (Linnaeus, 1758). The observed abnormalities are discussed in the context of contaminated aquatic environments with the intention to understand the aetiology of the abnormalities Materials and methods. Samples were collected at 3 sites (ponds) in the Czech Republic. In total, 10 200 scales were collected, cleared in 1% potassium hydroxide, and observed under a light microscope. Four variables were measured for each scale: anterior-posterior length (major axis, MAA), dorsal-ventral length (minor axis, MIA), diameter of the focus in the centre of the scale, number of radial lines (radii) starting from near focus, and the ratio of major to minor axes were calculated as a measure of scale shape. Results. The anomalous scales, 63 in total, were collected from ten different body regions in seven species studied. They exhibited different shapes and sizes: 30 scales showed severe anomalies and 33 only slight ones. Based on the MAA : MIA ratio, the majority of the scales examined had a narrow to rectangular or broad to squarish shape. Elongated scales were only obtained from H. molitrix, H. nobilis, and C. idella. There were one square-shaped and 8 rectangular-shaped scales in G. cernua, 3 and 6 in P. fluviatilis, and 2 and 1 in S. lucioperca Conclusions. The presently reported cases of fish scale abnormalities should direct the future work on the relations between the state of the environment and fish health. Another interesting question to answer would be to determine whether or not the removal of abnormal scales would lead to replacement by either normal or abnormal scales.

    • Knudsen effusion mass spectrometry measurements on neptunium dioxide are reported in this work, which have allowed to improve the understanding of its vapourization behaviour and solved discrepancies noticed in the literature: the enthalpy of formation of NpO2(g) has been re-assessed and the composition of neptunia at congruent vapourization has been determined at 2262 K. In addition, a thermodynamic model for the neptunium-oxygen system has been developed using the CALPHAD method. The non stoichiometric NpO2-x phase is described herein using the compound energy formalism with ionic constituents (Np3+, Np4+)(1) (O2-, Va)(2), while the liquid phase is represented with the ionic two-sublattice model (Np4+)(P) (O2-, Va(Q-), O)(Q). The reliability and consistency of all optimized Gibbs energies have been verified by calculating the phase equilibria, thermodynamic data, oxygen chemical potential and equilibrium partial pressures. Finally, a number of ill-defined data in the Np-O system have been identified after critical review of the literature and comparison with the present experimental results and CALPHAD model.

    • Two surveys of over 1,700 publications whose authors use quantitative real-time PCR (qPCR) reveal a lack of transparent and comprehensive reporting of essential technical information. Reporting standards are significantly improved in publications that cite the Minimum Information for Publication of Quantitative Real-Time PCR Experiments (MIQE) guidelines, although such publications are still vastly outnumbered by those that do not.

  • Acoustic Differential Extraction - ultrasonic DNA-extraction from sexual assault evidence

    • Isolation of the male and female DNA is one of the most important steps in obtaining the DNA profile of the perpetrator in sexual assault cases. The sample is obtained by taking a vaginal swab containing both epithelial cells from the female and sperm cells from the male from the victim. The purity of the extracted male fraction decides whether or not a single-source DNA profile of the suspect will be obtained or not. The existing techniques are have poor separation efficiency, time-consuming, labour-intensive and are neither easily automated nor integrated with further analysis steps. A novel method of DNA extraction based on ultrasonic trapping, Acoustic Differential Extraction, has been developed. A microfluidic device using laminar flow valving and miniature PZT transducers retains the sperm cells while mobilizing the female fraction into a separate outlet. The device was evaluated using a mock sexual assault sample and the separated fractions were analyzed using quantitative PCR and STR-profiling. A 16-fold enrichment of the male fraction, making an originally hard-to-detect-male DNA profile readily profiled, has been demonstrated. The STR-profiling of the male and female fractions showed a male fraction purity of up to 99 % making it possible to obtain a single-source DNA-profile of the suspect. The microfluidic format of the device makes it possible to downscale the sample time from 4-8 hours to 10 minutes. It is also possible to integrate this method with further downstream analysis steps necessarey for the full forensic DNA analysis.

  • Cabergoline compared to levodopa in the treatment of patients with severe restless legs syndrome: Results from a multi-center, randomized, active controlled trial

    • We report the first large-scale double-blind, randomly assigned study to compare two active dopaminergic therapies for Restless Legs Syndrome (RLS), the dopamine agonist cabergoline (CAB) and levodopa/benserazide (levodopa). Patients with idiopathic RLS were treated with fixed daily doses of 2 or 3 mg CAB or 200 or 300 mg levodopa for 30 weeks. Efficacy was assessed by changes in the IRLS (International RLS Severity Scale) and by time to discontinuation of treatment due to loss of efficacy or augmentation. 361 of 418 screened patients (age 58 +/- 12 years, 71% females) were randomly assigned and treated (CAB: n = 178; levodopa: n = 183) in 51 centers of four European countries. Baseline IRLS total score was 25.7 +/- 6.8. The baseline-adjusted mean change from baseline to week 6 in IRLS sum score was d = -16.1 in the CAB group and d = -9.5 in the levodopa group (d = -6.6, P < 0.0001). More patients in the levodopa group (24.0%) than in the CAB group (11.9%, P = 0.0029, log-rank test) discontinued because of loss of efficacy (14.2% vs. 7.9%, P = 0.0290) or augmentation (9.8% vs. 4.0%, P = 0.0412). Adverse events (AEs) occurred in 83.1% of the CAB group and in 77.6% of the levodopa group. In both groups, most frequent AEs were gastrointestinal symptoms (CAB: 55.6%, levodopa: 30.6%, P < 0.0001). This first large-scale active controlled study in RLS showed superior efficacy of cabergoline versus levodopa after a 30-week long-term therapy. Tolerability was found more favorable with levodopa than with cabergoline. (c) 2007 Movement Disorder Society.
