    • To understand the biology and evolution of ruminants, the cattle genome was sequenced to about sevenfold coverage. The cattle genome contains a minimum of 22,000 genes, with a core set of 14,345 orthologs shared among seven mammalian species of which 1217 are absent or undetected in noneutherian (marsupial or monotreme) genomes. Cattle-specific evolutionary breakpoint regions in chromosomes have a higher density of segmental duplications, enrichment of repetitive elements, and species-specific variations in genes associated with lactation and immune responsiveness. Genes involved in metabolism are generally highly conserved, although five metabolic genes are deleted or extensively diverged from their human orthologs. The cattle genome sequence thus provides a resource for understanding mammalian evolution and accelerating livestock genetic improvement for milk and meat production.

  • Extensive rewiring of the EGFR network in colorectal cancer cells expressing transforming levels of KRASG13D

    • Protein-protein-interaction networks (PPINs) organize fundamental biological processes, but how oncogenic mutations impact these interactions and their functions at a network-level scale is poorly understood. Here, we analyze how a common oncogenic KRAS mutation (KRASG13D) affects PPIN structure and function of the Epidermal Growth Factor Receptor (EGFR) network in colorectal cancer (CRC) cells. Mapping >6000 PPIs shows that this network is extensively rewired in cells expressing transforming levels of KRASG13D (mtKRAS). The factors driving PPIN rewiring are multifactorial including changes in protein expression and phosphorylation. Mathematical modelling also suggests that the binding dynamics of low and high affinity KRAS interactors contribute to rewiring. PPIN rewiring substantially alters the composition of protein complexes, signal flow, transcriptional regulation, and cellular phenotype. These changes are validated by targeted and global experimental analysis. Importantly, genetic alterations in the most extensively rewired PPIN nodes occur frequently in CRC and are prognostic of poor patient outcomes.

  • The Carnegie Supernova Project I : Photometry data release of low-redshift stripped-envelope supernovae

    • The first phase of the Carnegie Supernova Project (CSP-I) was a dedicated supernova follow-up program based at the Las Campanas Observatory that collected science data of young, low-redshift supernovae between 2004 and 2009. Presented in this paper is the CSP-I photometric data release of low-redshift stripped-envelope core-collapse supernovae. The data consist of optical (uBgVri) photometry of 34 objects, with a subset of 26 having near-infrared (YJH) photometry. Twenty objects have optical pre-maximum coverage with a subset of 12 beginning at least five days prior to the epoch of B-band maximum brightness. In the near-infrared, 17 objects have pre-maximum observations with a subset of 14 beginning at least five days prior to the epoch of J-band maximum brightness. Analysis of this photometric data release is presented in companion papers focusing on techniques to estimate host-galaxy extinction and the light-curve and progenitor star properties of the sample. The analysis of an accompanying visual-wavelength spectroscopy sample of similar to 150 spectra will be the subject of a future paper.

    • The Carnegie Supernova Project (CSP) was a five-year observational survey conducted at Las Campanas Observatory that obtained, among other things, high-quality light curves of similar to 100 low-redshift Type Ia supernovae (SNe Ia). Presented here is the second data release of nearby SN Ia photometry consisting of 50 objects, with a subset of 45 having near-infrared follow-up observations. Thirty-three objects have optical pre-maximum coverage with a subset of 15 beginning at least five days before maximum light. In the near-infrared, 27 objects have coverage beginning before the epoch of B-band maximum, with a subset of 13 beginning at least five days before maximum. In addition, we present results of a photometric calibration program to measure the CSP optical (uBgVri) bandpasses with an accuracy of similar to 1%. Finally, we report the discovery of a second SN Ia, SN 2006ot, similar in its characteristics to the peculiar SN 2006bt.

  • Interannual and Spatial Feeding Patterns of Hatchery and Wild Juvenile Pink Salmon in the Gulf of Alaska in Years of Low and High Survival

    • To improve understanding of the mechanisms affecting growth and survival, we evaluated the summer diets and feeding patterns (prey composition, energy density, and stomach fullness) of hatchery and wild juvenile pink salmon Oncorhynchus gorbuscha in Prince William Sound (PWS) and the northern coastal Gulf of Alaska (CGOA). Our study (19992004) included 2 years of low (3%), mid (5%), and high (89%) survival of PWS hatchery pink salmon. Because variations in diet should affect growth and ultimately survival, we expected that the variations in diet, growth, and survival would be correlated. During August in the CGOA, pteropod-dominated diets and higher gut fullness corresponded to high survival (59%), and copepod-dominated diets and lower gut fullness corresponded to low survival (3%). Within years, no significant differences were found in diet composition or gut fullness between hatchery and wild fish or among the four PWS hatchery stocks. Diets varied by water mass (habitat) as juveniles moved from PWS to more saline habitats in the CGOA. In July, when juveniles were most abundant in PWS, their diets were dominated by pteropods and hyperiid amphipods. The diets of fish that moved to inner-shelf (i.e., the least-saline) habitat in the CGOA in July were dominated by larvaceans in low-survival years and pteropods in high-survival years. Diet quality was higher in CGOA habitats than in PWS in July. In August, fish moved to the more productive, more saline water masses in the CGOA, where large copepods and pteropods were dominant prey and diet quality was better than in PWS. Our results indicate that spatial variation in the diets of juvenile pink salmon in July and the timing of migration to the CGOA play a critical role in marine growth and survival

  • Corticotroph Aggressive Pituitary Tumors and Carcinomas Frequently Harbor ATRX Mutations

    • Context: Aggressive pituitary tumors (APTs) are characterized by unusually rapid growth and lack of response to standard treatment. About 1% to 2% develop metastases being classified as pituitary carcinomas (PCs). For unknown reasons, the corticotroph tumors are overrepresented among APTs and PCs. Mutations in the alpha thalassemia/mental retardation syndrome X-linked (ATRX) gene, regulating chromatin remodeling and telomere maintenance, have been implicated in the development of several cancer types, including neuroendocrine tumors. Objective: To study ATRX protein expression and mutational status of the ATRX gene in APTs and PCs. Design: We investigated ATRX protein expression by using immunohistochemistry in 30 APTs and 18 PCs, mostly of Pit-1 and T-Pit cell lineage. In tumors lacking ATRX immunolabeling, mutational status of the ATRX gene was explored. Results: Nine of the 48 tumors (19%) demonstrated lack of ATRX immunolabelling with a higher proportion in patients with PCs (5/18; 28%) than in those with APTs (4/30;13%). Lack of ATRX was most common in the corticotroph tumors, 7/22 (32%), versus tumors of the Pit-1 lineage, 2/24 (8%). Loss-of-function ATRX mutations were found in all 9 ATRX immunonegative cases: nonsense mutations (n = 4), frameshift deletions (n = 4), and large deletions affecting 22-28 of the 36 exons (n = 3). More than 1 ATRX gene defect was identified in 2 PCs. Conclusion: ATRX mutations occur in a subset of APTs and are more common in corticotroph tumors. The findings provide a rationale for performing ATRX immunohistochemistry to identify patients at risk of developing aggressive and potentially metastatic pituitary tumors.

    • Aims: We study a thermonuclear supernova (SN), emphasizing very late phases. Methods: An extensive dataset for SN 2003hv that covers the flux evolution from maximum light to day +786 is presented. This includes 82 epochs of optical imaging, 24 epochs of near-infrared (NIR) imaging, and 10 epochs of optical spectroscopy. These data are combined with published nebular-phase IR spectra, and the observations are compared to model light curves and synthetic nebular spectra. Results: SN 2003hv is a normal Type Ia supernova (SN Ia) with photometric and spectroscopic properties consistent with its rarely observed B-band decline-rate parameter, Δ m15(B) = 1.61 ± 0.02. The blueshift of the most isolated [Fe ii] lines in the nebular-phase optical spectrum appears consistent with those observed in the IR at similar epochs. At late times there is a prevalent color evolution from the optical toward the NIR bands. We present the latest-ever detection of a SN Ia in the NIR in Hubble Space Telescope images. The study of the ultraviolet/optical/infrared (UVOIR) light curve reveals that a substantial fraction of the flux is “missing” at late times. Between 300 and 700 days past maximum brightness, the UVOIR light curve declines linearly following the decay of radioactive 56Co, assuming full and instantaneous positron trapping. At 700 days we detect a possible slowdown of the decline in optical-bands, mainly in the V-band. Conclusions: The data are incompatible with a dramatic infrared catastrophe (IRC). However, the idea that an IRC occurred in the densest regions before 350 days can explain the missing flux from the UVOIR wavelengths and the flat-topped profiles in the NIR. We argue that such a scenario is possible if the ejecta are clumpy. The observations suggest that positrons are most likely trapped in the ejecta.   • Effectiveness of different outreach strategies to identify individuals at high risk of diabetes in a heterogeneous population: a study in the Swedish municipality of Södertälje

    • Identifying type 2 diabetes mellitus (T2DM) is a prerequisite for the institution of preventive measures to reduce future micro and macrovascular complications. Approximately 50% of people with T2DM are undiagnosed, challenging the assumption that a traditional primary healthcare setting is the most efficient way to reach people at risk of T2DM. A setting of this kind may be even more suboptimal when it comes to reaching immigrants, who often appear to have inferior access to healthcare and/or are less likely to attend routine health checks at primary healthcare centres. Objectives The objective of this study was to identify the best strategy to reach individuals at high risk of T2DM and thereby cardiovascular disease in a heterogeneous population. Methods All 18–65-year-old inhabitants in the Swedish municipality of Södertälje ( n∼51,000) without known T2DM and cardiovascular disease were encouraged to complete the Finnish Diabetes Risk Score (FINDRISC: score > 15 indicating a high and > 20 a very high risk of future T2DM and cardiovascular disease) through the following communication channels: primary care centres, workplaces, Syrian orthodox churches, pharmacies, crowded public places, mass media, social media and mail. Data collection lasted for six weeks. Results The highest response rate was obtained through workplaces (27%) and the largest proportion of respondents at high/very high risk through the Syrian orthodox churches (18%). The proportion reached through primary care centres was 4%, of whom 5% were at elevated risk. The cost of identifying a person at elevated risk through the Syrian orthodox church was €104 compared with €8 through workplaces and €112 through primary care centres. Conclusions The choice of communication channels was important to reach high/very high-risk individuals for T2DM and for screening costs. In this immigrant-dense community, primary care centres were inferior to strategies using workplaces and churches in terms of both the proportion of identified at-risk individuals and costs.

  • Carnegie Supernova Project : Observations of Type IIn supernovae

    • Aims. The observational diversity displayed by various Type IIn supernovae (SNe IIn) is explored and quantified. In doing so, a more coherent picture ascribing the variety of observed SNe IIn types to particular progenitor scenarios is sought. Methods. Carnegie Supernova Project (CSP) optical and near-infrared light curves and visual-wavelength spectroscopy of the Type IIn SNe 2005kj, 2006aa, 2006bo, 2006qq, and 2008fq are presented. Combined with previously published observations of the Type IIn SNe 2005ip and 2006jd, the full CSP sample is used to derive physical parameters that describe the nature of the interaction between the expanding SN ejecta and the circumstellar material (CSM). Results. For each SN of our sample, we find counterparts, identifying objects similar to SNe 1994W (SN 2006bo), 1998S (SN 2008fq), and 1988Z (SN 2006qq). We present the unprecedented initial u-band plateau of SN 2006aa, and its peculiar late-time luminosity and temperature evolution. For each SN, mass-loss rates of 10(-4)-10(-2) M-circle dot yr(-1) are derived, assuming the CSM was formed by steady winds. Typically wind velocities of a few hundred km s(-1) are also computed. Conclusions. The CSP SN IIn sample seems to be divided into subcategories rather than to have exhibited a continuum of observational properties. The wind and mass-loss parameters would favor a luminous blue variable progenitor scenario. However, the assumptions made to derive those parameters strongly influence the results, and therefore, other progenitor channels behind SNe IIn cannot be excluded at this time.

    • Aims: We provide additional observational evidence that some Type Ia supernovae (SNe Ia) show signatures of circumstellar interaction (CSI) with hydrogen-rich material. Methods: Early phase optical and near-infrared (NIR) light curves and spectroscopy of SN 2008J obtained by the Carnegie Supernova Project are studied and compared to those of SNe 2002ic and 2005gj. Our NIR spectrum is the first obtained for a 2002ic-like object extending up to 2.2 μm. A published high-resolution spectrum is used to provide insight on the circumstellar material (CSM). Results: SN 2008J is found to be affected by AV ~ 1.9 mag of extinction and to closely resemble SN 2002ic. Spectral and color comparison to SNe 2002ic and 2005gj suggests RV < 3.1. Spectral decomposition reveals the underlying SN emission matches a 1991T-like event and, since SN 2008J is as luminous as SN 2005gj (Vmax = -20.3 mag), we conclude that their CSI emissions are similarly robust. The high-resolution spectrum reveals narrow emission lines produced from un-shocked gas characterized by a wind velocity of ~50 km s-1. We conclude that SN 2008J best matches an explosion of a SN Ia that interacts with its CSM.     • To enable firms adapting their manufacturing capabilities to meet the market demands in a cost-efficient way the concept of reconfigurable manufacturing was established. A starting point towards implementing reconfigurable manufacturing in a brownfield setting is to identify the current level of reconfigurability. In this paper a model to assess the level of reconfigurability is proposed. The assessment model has been developed through a multiple case study in collaboration with industry. The model is founded on the characteristics of reconfigurability and provides indication of the reconfigurability level.

    • In providing an independent measure of the expansion history of the universe, the Carnegie Supernova Project (CSP) has observed 71 high-z Type Ia supernovae (SNe Ia) in the near-infrared bands Y and J. These can be used to construct rest-frame i-band light curves which, when compared to a low-z sample, yield distance moduli that are less sensitive to extinction and/or decline-rate corrections than in the optical. However, working with NIR observed and i-band rest-frame photometry presents unique challenges and has necessitated the development of a new set of observational tools in order to reduce and analyze both the low-z and high-z CSP sample. We present in this paper the methods used to generate uBVgriYJH light-curve templates based on a sample of 24 high-quality low-z CSP SNe. We also present two methods for determining the distances to the hosts of SN Ia events. A larger sample of 30 low-z SNe Ia in the Hubble flow is used to calibrate these methods. We then apply the method and derive distances to seven galaxies that are so nearby that their motions are not dominated by the Hubble flow.

  • UNBURNED MATERIAL IN THE EJECTA OF TYPE Ia SUPERNOVAE

    • The presence of unburned material in the ejecta of normal Type Ia supernovae (SNe Ia) is investigated using early-time spectroscopy obtained by the Carnegie Supernova Project. The tell-tale signature of pristine material from a C+O white dwarf progenitor star is the presence of carbon, as oxygen is also a product of carbon burning. The most prominent carbon lines in optical spectra of SNe Ia are expected to arise from C II. We find that at least 30% of the objects in the sample show an absorption at approximate to 6300 angstrom which is attributed to C II lambda 6580. An alternative identification of this absorption as Ha is considered to be unlikely. These findings imply a larger incidence of carbon in SNe Ia ejecta than previously noted. We show how observational biases and physical conditions may hide the presence of weak C II lines, and account for the scarcity of previous carbon detections in the literature. This relatively large frequency of carbon detections has crucial implications on our understanding of the explosive process. Furthermore, the identification of the 6300 angstrom absorptions as carbon would imply that unburned material is present at very low expansion velocities, merely approximate to 1000 km s(-1) above the bulk of Si II. Based on spectral modeling, it is found that the detections are consistent with a mass of carbon of 10(-3) to 10(-2) M-circle dot. The presence of this material so deep in the ejecta would imply substantial mixing, which may be related to asymmetries of the flame propagation. Another possible explanation for the carbon absorptions may be the existence of clumps of unburned material along the line of sight. However, the uniformity of the relation between C II and Si II velocities is not consistent with such small-scale asymmetries. The spectroscopic and photometric properties of SNe Ia with and without carbon signatures are compared. A trend toward bluer color and lower luminosity at maximum light is found for objects which show carbon.

  • Determination of small-scale magnetic fields on Sun-like stars in the near-infrared using CRIRES

    • Aims: We aim to characterise the small-scale magnetic fields of a sample of 16 Sun-like stars and investigate the capabilities of the newly upgraded near-infrared (NIR) instrument CRIRES+ at the Very Large Telescope in the context of small-scale magnetic field studies. Our targets also had their magnetic fields studied with optical spectra, which allowed us to compare magnetic field properties at different spatial scales on the stellar surface and to contrast small-scale magnetic field measurements at different wavelengths.Methods: We analysed the Zeeman broadening signature for six magnetically sensitive and insensitive Fe I lines in the H-band to measure small-scale magnetic fields on the stellar surfaces of our sample. We used polarised radiative transfer modelling and non-local thermodynamic equilibrium departure coefficients in combination with Markov chain Monte Carlo sampling to determine magnetic field characteristics and non-magnetic stellar parameters. We used two different approaches to describe the small-scale magnetic fields. The first is a two-component model with a single magnetic region and a free magnetic field strength. The second model contains multiple magnetic components with fixed magnetic field strengths.Results: We found average magnetic field strengths ranging from & SIM;0.4 kG down to < 0.1 kG. The results align closely with other results from high-resolution NIR spectrographs, such as SPIRou. It appears that the typical magnetic field strength in the magnetic region is slightly stronger than 1.3 kG, and for most stars in our sample, this strength is between 1 and 2 kG. We also found that the small-scale fields correlate with the large-scale fields and that the small-scale fields are at least ten times stronger than the large-scale fields inferred with Zeeman Doppler imaging. The two- and multi-component models produce systematically different results, as the strong fields from the multi-component model increase the obtained mean magnetic field strength. When comparing our results with the optical measurements of small-scale fields, we found a systematic offset two to three times stronger than fields in the optical results. This discrepancy cannot be explained by uncertainties in stellar parameters. Care should therefore be taken when comparing results obtained at different wavelengths until a clear cause can be established.

  • Effects of marine habitats on growth, condition and survival of juvenile pink salmon in the coastal Gulf of Alaska

    • Juvenile pink salmon are produced from four hatcheries in Prince William Sound (PWS). During their first summer at sea they occur in PWS, the Alaska Coastal Current (ACC) and in shelf water seaward of the ACC front. In July, fish are in PWS and in ACC water, but rarely in shelf water. By August, they also occur in shelf water. In August, fish size differed among habitats. In 2002 and 2003 fish in shelf water were larger than those in the ACC or PWS; whereas in 2001 fish in shelf water were smaller than in ACC or PWS. Habitat-related size differences were usually found in all hatchery cohorts. Fish condition varied in a similar way. Fish in shelf water were in better condition than ACC fish in 2002 and 2003, but were in poorer condition in 2001. Habitat use, size and condition patterns may have been related to feeding and zooplankton availability. The habitat differences we observed in fish size and condition may have important implications for marine survival. There are indications that juvenile salmon reaching a critical size by the start of their first winter at sea have higher over-winter survival. If the critical size hypothesis holds for pink salmon, larger individuals in August may be more likely to return as adults in the following summer. Our observations are consistent with this hypothesis - hatchery fish that were released in 2001 had very low survival, whereas those released in 2002 had exceptionally high survival. These observations suggest that conditions in shelf water during late summer affect overall survival of juvenile pink salmon.

    • Accurately estimating the C/O ratio of hot Jupiter atmospheres is a promising pathway towards understanding planet formation and migration, as well as the formation of clouds and the overall atmospheric composition. The atmosphere of the hot Jupiter WASP-43b has been extensively analysed using low-resolution observations with HST and Spitzer, but these previous observations did not cover the K band, which hosts prominent spectral features of major carbon-bearing species such as CO and CH4. As a result, the ability to establish precise constraints on the C/O ratio was limited. Moreover, the planet has not been studied at high spectral resolution, which can provide insights into the atmospheric dynamics. In this study, we present the first high-resolution dayside spectra of WASP-43b with the new CRIRES+ spectrograph. By observing the planet in the K band, we successfully detected the presence of CO and provide evidence for the existence of H2O using the cross-correlation method. This discovery represents the first direct detection of CO in the atmosphere of WASP-43b. Furthermore, we retrieved the temperature-pressure profile, abundances of CO and H2O, and a super-solar C/O ratio of 0.78 by applying a Bayesian retrieval framework to the data. Our findings also shed light on the atmospheric characteristics of WASP-43b. We found no evidence for a cloud deck on the dayside, and recovered a line broadening indicative of an equatorial super-rotation corresponding to a jet with a wind speed of similar to 5kms(-1), matching the results of previous forward models and low-resolution atmospheric retrievals for this planet.

    • The abundance of anadromous salmon is partially determined by size-selective mortality during the early marine life phase. Consequently, identifying the growth patterns of juvenile salmon during this life phase is important in understanding the dynamics of salmon populations. We examined patterns of early marine growth in juvenile pink salmon Oncorhynchus gorbuscha released by four hatcheries in Prince William Sound (PWS), Alaska, and explored how these patterns related to marine survival. Since larger individuals are thought to experience reduced mortality, we partitioned the data into weight-based quartiles and compared growth rates (% body weight/d) of all fish, the largest fish (top 25%), and the smallest fish (bottom 25%). Sampling occurred during summer 1997–2004 in PWS, the inshore Gulf of Alaska (GOA), and the offshore GOA. Growth rates varied significantly among years and sampling locations; however, the growth rate patterns were markedly similar among size-groups and hatcheries. Growth rates tended to be high in 1997, 2002, and 2004 and lower in 1998, 2001, and 2003. Fish sampled in the offshore GOA typically had faster growth rates than those sampled elsewhere, although this was less pronounced for the largest fish. For all size-groups, the relationship between survival and growth rate was strongest for fish captured in the offshore GOA and weakest for those captured in PWS, indicating that the likelihood of survival is greater for juveniles that migrate offshore earlier. The strength of the growth rate–survival relationship for pink salmon captured in the offshore GOA was similar among all size-groups, suggesting that once fish migrate offshore they are less vulnerable to size-selective predation.

    • The concept of the Reconfigurable Manufacturing System (RMS) was introduced for the first time almost 20 years ago as a new manufacturing system concept with functionality and capacity being dynamically changeable through modularity, integrability, diagnosability, and customization. Since its introduction, the RMS concept has been extensively researched from various perspectives and new trends are today increasing its relevance. This research revisits the current status of both RMS research - in terms of research domains and trends - and RMS practice - in terms of potentialities and limitations towards broad industry application. Based on this, a design methodology in four steps is proposed and, to ensure its industry-applicability, the existence or lack of tools for each step is summarized as a basis for future research developments.
