  • Combined performance tests before installation of the ATLAS Semiconductor and Transition Radiation Tracking Detectors

    • The ATLAS (A Toroidal LHC ApparatuS) Inner Detector provides charged particle tracking in the centre of the ATLAS experiment at the Large Hadron Collider (LHC). The Inner Detector consists of three subdetectors: the Pixel Detector, the Semiconductor Tracker (SCT), and the Transition Radiation Tracker (TRT). This paper summarizes the tests that were carried out at the final stage of SCT+TRT integration prior to their installation in ATLAS. The combined operation and performance of the SCT and TRT barrel and endcap detectors was investigated through a series of noise tests, and by recording the tracks of cosmic rays. This was a crucial test of hardware and software of the combined tracker detector systems. The results of noise and cross-talk tests on the SCT and TRT in their final assembled configuration, using final readout and supply hardware and software, are reported. The reconstruction and analysis of the recorded cosmic tracks allowed testing of the offline analysis chain and verification of basic tracker performance parameters, such as efficiency and spatial resolution, in combined operation before installation.

  • The ABC130 barrel module prototyping programme for the ATLAS strip tracker

    • For the Phase-II Upgrade of the ATLAS Detector [1], its Inner Detector, consisting of silicon pixel, silicon strip and transition radiation sub-detectors, will be replaced with an all new 100% silicon tracker, composed of a pixel tracker at inner radii and a strip tracker at outer radii. The future ATLAS strip tracker will include 11,000 silicon sensor modules in the central region (barrel) and 7,000 modules in the forward region (end-caps), which are foreseen to be constructed over a period of 3.5 years. The construction of each module consists of a series of assembly and quality control steps, which were engineered to be identical for all production sites. In order to develop the tooling and procedures for assembly and testing of these modules, two series of major prototyping programs were conducted: an early program using readout chips designed using a 250 nm fabrication process (ABCN-250) [2, 3] and a subsequent program using a follow-up chip set made using 130 nm processing (ABC130 and HCC130 chips). This second generation of readout chips was used for an extensive prototyping program that produced around 100 barrel-type modules and contributed significantly to the development of the final module layout. This paper gives an overview of the components used in ABC130 barrel modules, their assembly procedure and findings resulting from their tests.

  • Contribution of chemotherapy mobilization to disease control in multiple myeloma treated with autologous hematopoietic cell transplantation

    • In patients with multiple myeloma (MM) undergoing autologous hematopoietic cell transplantation (auto-HCT), peripheral blood progenitor cells may be collected following mobilization with growth factor alone (GF) or cytotoxic chemotherapy plus GF (CC+GF). It is uncertain whether the method of mobilization affects post-transplant outcomes. We compared these mobilization strategies in a retrospective analysis of 968 patients with MM from the Center for International Blood and Marrow Transplant Research database who received an auto-Ha in the US and Canada between 2007 and 2012. The kinetics of neutrophil engraftment (>= 0.5 x 10(9)/L) was similar between groups (13 vs 13 days, P=0.69) while platelet engraftment (>= 20 x 10(9)/L) was slightly faster with CC+GF (19 vs 18 days, P=0.006). Adjusted 3-year PFS was 43% (95% confidence interval (CI) 38-48) in GF and 40% (95% CI 35-45) in CC+GF, P=0.33. Adjusted 3-year OS was 82% (95% CI 78-86) vs 80% (95% CI 75-84), P=0.43 and adjusted 5-year OS was 62% (95% CI 54-68) vs 60% (95% CI 52-67), P=0.76, for GF and CC+GF, respectively. We conclude that MM patients undergoing auto-Ha have similar outcomes irrespective of the method of mobilization and found no evidence that the addition of chemotherapy to mobilization contributes to disease control.

    • The identification and annotation of protein-coding genes is one of the primary goals of whole-genome sequencing projects, and the accuracy of predicting the primary protein products of gene expression is vital to the interpretation of the available data and the design of downstream functional applications. Nevertheless, the comprehensive annotation of eukaryotic genomes remains a considerable challenge. Many genomes submitted to public databases, including those of major model organisms, contain significant numbers of wrong and incomplete gene predictions. We present a community-based reannotation of the Aspergillus nidulans genome with the primary goal of increasing the number and quality of protein functional assignments through the careful review of experts in the field of fungal biology.   • Geochronological constraints on the Hartbees River Thrust and Augrabies Nappe: New insights into the assembly of the Mesoproterozoic Namaqua-Natal Province of Southern Africa

    • The region around Augrabies in the Namaqua sector provides insights into the processes that formed the Namaqua-Natal tectonic Province. Progressive ductile shear deformation during the long lasting Namaqua Orogeny was coeval with the global Grenvillian Orogeny. The Mesoproterozoic Namaqua-Natal Province is composed of severely deformed and metamorphosed rocks in terranes bounded by major thrust and shear zones. The interpreted research results deal with events around the Hartbees River Thrust, a suture zone where the granulite grade Grunau (Kakamas) terrane was overthrust onto the amphibolite grade Bladgrond (Bushmanland) terrane. The series of distinct deformation stages D-1-D-6 that have been identified during previous research in the western regions of the Namaqua sector, is also discernible in the study region around Augrabies. Microbeam geochronological techniques were used to date zircons from four samples of a granitic rock (the Karama'am Augen Gneiss) intrusive into the Hartbees River Thrust zone, and of a sample of granite (the Augrabies Granite) from the core of a large allochthonous sheath fold nappe in the Grunau terrane. The mean crystallisation age of the Karama'am intrusive is 1108 +/- 4 Ma and of the Augrabies Granite 1168 +/- 6 Ma. The sheath fold core of the latter granite is enclosed in the sheetlike Rooipad Granite (Riemvasmaak Granite) previously determined to be 1155 +/- 7 Ma. Crustal residence times deduced from Lu-Hf isotopic compositions of zircon cores and xenocrysts, cluster around 1710 Ma for the Augrabies Granite and about 200 Ma older for the Karama'am Granite Gneiss (with the oldest date at 2069 Ma). Collectively the available data enable reconstruction of the sequence of Namaqua Orogeny deformation stages: terrane assembly (D-1) at similar to 1195 Ma with metamorphism at 1191 +/- 12 Ma, pervasive folding and thrusting (D-2) at 1168 +/- 6 Ma, formation of major sheath and coaxial folds (D-3) at 1155 +/- 7 Ma, late open folds (D-4) at 1090 +/- 16 and a late metamorphism (coeval with major shear zones D-5-D-6?) at 1018 +/- 11 to 1024 +/- 14 Ma.   • Bending the curve of terrestrial biodiversity needs an integrated strategy

    • Increased efforts are required to prevent further losses to terrestrial biodiversity and the ecosystem services that it provides(1,2). Ambitious targets have been proposed, such as reversing the declining trends in biodiversity(3); however, just feeding the growing human population will make this a challenge(4). Here we use an ensemble of land-use and biodiversity models to assess whether-and how-humanity can reverse the declines in terrestrial biodiversity caused by habitat conversion, which is a major threat to biodiversity(5). We show that immediate efforts, consistent with the broader sustainability agenda but of unprecedented ambition and coordination, could enable the provision of food for the growing human population while reversing the global terrestrial biodiversity trends caused by habitat conversion. If we decide to increase the extent of land under conservation management, restore degraded land and generalize landscape-level conservation planning, biodiversity trends from habitat conversion could become positive by the mid-twenty-first century on average across models (confidence interval, 2042-2061), but this was not the case for all models. Food prices could increase and, on average across models, almost half (confidence interval, 34-50%) of the future biodiversity losses could not be avoided. However, additionally tackling the drivers of land-use change could avoid conflict with affordable food provision and reduces the environmental effects of the food-provision system. Through further sustainable intensification and trade, reduced food waste and more plant-based human diets, more than two thirds of future biodiversity losses are avoided and the biodiversity trends from habitat conversion are reversed by 2050 for almost all of the models. Although limiting further loss will remain challenging in several biodiversity-rich regions, and other threats-such as climate change-must be addressed to truly reverse the declines in biodiversity, our results show that ambitious conservation efforts and food system transformation are central to an effective post-2020 biodiversity strategy. To promote the recovery of the currently declining global trends in terrestrial biodiversity, increases in both the extent of land under conservation management and the sustainability of the global food system from farm to fork are required.

    • Background: Exposures to DNA-damaging drugs and ionizing radiations increase risks of acute myeloid leukemia (AML) and myelodysplastic syndrome (MDS).Methods: 9028 recipients of hematopoietic cell autotransplants (1995-2010) for Hodgkin lymphoma (HL; n=916), non-Hodgkin lymphoma (NHL; n=3546) and plasma cell myeloma (PCM; n=4566), reported to the CIBMTR, were analyzed for risk of subsequent AML or MDS.Results: 335 MDS/ AML cases were diagnosed posttransplant (3.7%). Variables associated with an increased risk for AML or MDS in multivariate analyses were: (1) conditioning with total body radiation versus chemotherapy alone for HL (HR=4.0; 95% confidence interval [1.4, 11.6]) and NHL (HR=2.5 [1.1, 2.5]); (2) >= 3 versus 1 line of chemotherapy for NHL (HR=1.9 [1.3, 2.8]); and (3) subjects with NHL transplanted in 2005-2010 versus 1995-1999 (HR=2.1 [1.5, 3.1]). Using Surveillance, Epidemiology and End Results (SEER) data, we found risks for AML/ MDS in HL, NHL and PCM to be 5-10 times the background rate. In contrast, relative risks were 10-50 for AML and approximately 100 for MDS in the autotransplant cohort.Conclusions: There are substantial risks of AML and MDS after autotransplants for HL, NHL and PCM.

    • Upland areas provide UK society with many important functions, goods and services, but have experienced a number of disturbing trends and face an uncertain future. This paper outlines historic, current and future drivers of environmental, economic, socio-cultural and policy change in UK uplands, and assesses how these have affected or are likely to affect ways in which land is used and the provision of ecosystem services. Information is synthesised into scenarios summarising a range of possible futures anticipated for UK uplands to 2060 and beyond. Finally, innovations in science, technology, governance and policy are evaluated that could enable uplands to continue providing key ecosystem services under a range of scenarios. The paper concludes that many upland areas will need to be prepared for significant reductions in grazing and prescribed burning. Conversely, other areas could experience agricultural intensification, for example significant increases in grazing or an expansion of arable or bioenergy crops into upland valleys, due to anticipated increases in global demand for food and energy. These scenarios will take place in the context of climate change. Many may take place together and may interact with each other, with complex and unpredictable implications for the upland environment, economy and society. In this context, a number of advances are needed in science, technology and policy to maintain viable uplandcommunities and the future provision of ecosystem services. These may include funding for ecological and hydrological restoration via carbon offsetting or other means. It may also involve advances in ecosystem service modelling, mapping and valuation, which through stakeholder participation could facilitate more integrated rural planning. New forms of environmental governance need to be explored that can empower those interested in developing upland economies to maintain thriving upland communities, while managing the ecosystem services they provide as efficiently as possible.

    • Social-ecological systems dependent on fisheries must be resilient or adapt to remain viable in the face of change. Here, we identified possible interventions (termed “adaptation options”) from published literature, aimed at supporting social or ecological resilience and/or aiding adaptation to changes induced by environmental or social stressors. Our searches centered on nations/regions across North America, Europe, and the South Pacific, encompassing fisheries literature with and without a climate change focus, to compare how, when, and by whom interventions are currently or potentially implemented. We expected that adaptation options within a climate change context would have a greater focus on enhancing social resilience due to a connection with climate change adaptation assessment methodology. Instead, we found a greater focus on ecological resilience, likely indicating a focus on management adaptation. This pattern, along with the more extensive use of social adaptation options responsively and outside the context of climate change, along with an importance in bottom-up influences in implementing them, suggests a general lack of centralized planning and organization with regards to adaptation of stakeholders. Determining how adaptation options are created, chosen, and implemented is a crucial step within or external to ecosystem-based management, especially if planned stakeholder adaption is the goal.

    • Global change and governance scholars frequently highlight polycentricity as a feature of resilient governance, but both theoretical and empirical knowledge about features and outcomes of the concept are lacking at the global scale. Here we investigate the structural properties of governance of global nitrogen (N) and phosphorus (P) cycles, two processes in the 'planetary boundaries' framework. We have used a mixed-methods approach to institutional analysis, integrating polycentric theory with social network theory in environmental policy and legal studies. We include an actor collaboration case study, the Global Partnership on Nutrient Management (GPNM), to explore governance challenges associated with global N and P cycles. We set the scope for selection of relevant legal instruments using an overview of global N and P flows between Earth system 'components' (land, water, atmosphere, oceans, biosphere) and the major anthropogenic N and P perturbations. Our network analysis of citations of global N and P governance exposes the structural patterns of a loose network among the principal institutions and actors, in which legal instruments of the European Union serve as key cross-scale and cross-sectoral 'gateways'. We show that the current international regimes in place for regulating N- and P-related issues represent a gap in governance at the global level. In addition, we are able to show that the emergence of GPNM provides synergies in this context of insufficient governance. The GPNM can be viewed as a structure of polycentric governance as it involves deliberate attempts for mutual adjustments and self-organised action.

  • Simple and statistically sound strategies for analysing physical theories

    • Physical theories that depend on many parameters or are tested against data from many different experiments pose unique challenges to statistical inference. Many models in particle physics, astrophysics and cosmology fall into one or both of these categories. These issues are often sidestepped with statistically unsound ad hoc methods, involving intersection of parameter intervals estimated by multiple experiments, and random or grid sampling of model parameters. Whilst these methods are easy to apply, they exhibit pathologies even in low-dimensional parameter spaces, and quickly become problematic to use and interpret in higher dimensions. In this article we give clear guidance for going beyond these procedures, suggesting where possible simple methods for performing statistically sound inference, and recommendations of readily-available software tools and standards that can assist in doing so. Our aim is to provide any physicists lacking comprehensive statistical training with recommendations for reaching correct scientific conclusions, with only a modest increase in analysis burden. Our examples can be reproduced with the code publicly available at Zenodo.

  • Exceeding 1.5°C global warming could trigger multiple climate tipping points

    • Climate tipping points occur when change in a part of the climate system becomes self-perpetuating beyond a warming threshold, leading to substantial Earth system impacts. Synthesizing paleoclimate, observational, and model-based studies, we provide a revised shortlist of global “core” tipping elements and regional “impact” tipping elements and their temperature thresholds. Current global warming of ~1.1°C above preindustrial temperatures already lies within the lower end of some tipping point uncertainty ranges. Several tipping points may be triggered in the Paris Agreement range of 1.5 to <2°C global warming, with many more likely at the 2 to 3°C of warming expected on current policy trajectories. This strengthens the evidence base for urgent action to mitigate climate change and to develop improved tipping point risk assessment, early warning capability, and adaptation strategies.

  • Resolving ecological feedbacks on the ocean carbon sink in Earth system models

    • The Earth's oceans are one of the largest sinks in the Earth system for anthropogenic CO2 emissions, acting as a negative feedback on climate change. Earth system models project that climate change will lead to a weakening ocean carbon uptake rate as warm water holds less dissolved CO2 and as biological productivity declines. However, most Earth system models do not incorporate the impact of warming on bacterial remineralisation and rely on simplified representations of plankton ecology that do not resolve the potential impact of climate change on ecosystem structure or elemental stoichiometry. Here, we use a recently developed extension of the cGEnIE (carbon-centric Grid Enabled Integrated Earth system model), ecoGEnIE, featuring a trait-based scheme for plankton ecology (ECOGEM), and also incorporate cGEnIE's temperature-dependent remineralisation (TDR) scheme. This enables evaluation of the impact of both ecological dynamics and temperature-dependent remineralisation on particulate organic carbon (POC) export in response to climate change. We find that including TDR increases cumulative POC export relative to default runs due to increased nutrient recycling (+ similar to 1.3 %), whereas ECOGEM decreases cumulative POC export by enabling a shift to smaller plankton classes (- similar to 0.9 %). However, interactions with carbonate chemistry cause opposite sign responses for the carbon sink in both cases: TDR leads to a smaller sink relative to default runs (- similar to 1.0 %), whereas ECOGEM leads to a larger sink (+ similar to 0.2 %). Combining TDR and ECOGEM results in a net strengthening of POC export (+ similar to 0.1 %) and a net reduction in carbon sink (- similar to 0.7 %) relative to default. These results illustrate the degree to which ecological dynamics and biodiversity modulate the strength of the biological pump, and demonstrate that Earth system models need to incorporate ecological complexity in order to resolve non-linear climate-biosphere feedbacks.

    • We describe the open-source global fitting package GAMBIT: the Global And Modular Beyond-the-Standard-Model Inference Tool. GAMBIT combines extensive calculations of observables and likelihoods in particle and astroparticle physics with a hierarchical model database, advanced tools for automatically building analyses of essentially any model, a flexible and powerful system for interfacing to external codes, a suite of different statistical methods and parameter scanning algorithms, and a host of other utilities designed to make scans faster, safer and more easily-extendible than in the past. Here we give a detailed description of the framework, its design and motivation, and the current models and other specific components presently implemented in GAMBIT. Accompanying papers deal with individual modules and present flrst GAMBIT results. GAMBIT can be downloaded from gambit.hepforge.org.

    • In Ref. (GAMBIT Collaboration: Athron et. al., Eur. Phys. J. C. arXiv: 1705.07908, 2017) we introduced the global-fitting framework GAMBIT. In this addendum, we describe a new minor version increment of this package. GAMBIT 1.1 includes full support for Mathematica backends, which we describe in some detail here. As an example, we backend SUSYHD (Vega and Villadoro, JHEP 07: 159, 2015), which calculates the mass of the Higgs boson in the MSSM from effective field theory. We also describe updated likelihoods in PrecisionBit and DarkBit, and updated decay data included in DecayBit.

  • Global analyses of Higgs portal singlet dark matter models using GAMBIT

    • We present global analyses of effective Higgs portal dark matter models in the frequentist and Bayesian statistical frameworks. Complementing earlier studies of the scalar Higgs portal, we use GAMBIT to determine the preferred mass and coupling ranges for models with vector, Majorana and Dirac fermion dark matter. We also assess the relative plausibility of all four models using Bayesian model comparison. Our analysis includes up-to-date likelihood functions for the dark matter relic density, invisible Higgs decays, and direct and indirect searches for weakly-interacting dark matter including the latest XENON1T data. We also account for important uncertainties arising from the local density and velocity distribution of dark matter, nuclear matrix elements relevant to direct detection, and Standard Model masses and couplings. In all Higgs portal models, we find parameter regions that can explain all of dark matter and give a good fit to all data. The case of vector dark matter requires the most tuning and is therefore slightly disfavoured from a Bayesian point of view. In the case of fermionic dark matter, we find a strong preference for including a CP-violating phase that allows suppression of constraints from direct detection experiments, with odds in favour of CP violation of the order of 100:1. Finally, we present DDCalc2.0.0, a tool for calculating direct detection observables and likelihoods for arbitrary non-relativistic effective operators.

    • Operating within safe and just Earth system boundaries requires mobilizing key actors across scale to set targets and take actions accordingly. Robust, transparent and fair cross-scale translation methods are essential to help navigate through the multiple steps of scientific and normative judgements in translation, with clear awareness of associated assumptions, bias and uncertainties. Here, through literature review and expert elicitation, we identify commonly used sharing approaches, illustrate ten principles of translation and present a protocol involving key building blocks and control steps in translation. We pay particular attention to businesses and cities, two understudied but critical actors to bring on board.

    • Since the fall of the Soviet Union, scholars researching ethnic politics have approached the South Caucasus as a testing ground for theories of separatism and conflict. But the 2003 Rose Revolution brought a new generation of politicians to power in Georgia. President Mikheil Saakashvili distanced himself from the ethnic nationalism of the past, which had poisoned relations between Georgians and their Armenian and Azerbaijani compatriots. The incoming authorities instead sought to foster an inclusive nationalism, wherein belonging hinged on speaking the state language and all Georgian-speakers, regardless of origin, were to be equals.This thesis investigates this nation-building project and its influence on the integration of Georgia's Armenian and Azerbaijani borderlands. I first examine the mode through which these peripheries were incorporated into post-Soviet Georgia. Since Armenians controlled "their own" domain to a greater extent than the Azerbaijanis, I infer that the former were absorbed along integralist and the latter along colonial lines. Moving to the time-period after the Rose Revolution, I next explore if Georgian officials and Georgian adolescents were tolerant towards Georgian-speaking minorities. With the help of elite interviews and a socio-linguistic experiment (n = 792), I reveal that officials and adolescents were open to integrated Armenians and Azerbaijanis alike. I then proceed to inspect the centre's nationalising agencies and their efforts to incentivise minorities to interact with Georgians, and to use the state language during these contacts. Last but not least, I turn to the reactions this nation-building project elicited in the borderlands. On the basis of interviews with local elites and a socio-linguistic experiment involving Armenian and Azerbaijani adolescents (n = 434; n = 483), I discovered sharp differences: Armenians reacted with defiance and Azerbaijanis with compliance.These findings augment our knowledge of ethno-linguistic stereotypes in the Caucasus. They also demonstrate that inclusive nation-building projects can inspire minorities to integrate – despite adverse circumstances – but hint at one condition conducive to this end. Armenians perceived the state language as a battering ram against "their own" domain, while Azerbaijanis saw it as a tool to escape their isolation. This within-country comparison suggests that similar nation-building projects can trigger different reactions in integralist and colonial borderlands.

    • Life cycle assessment (LCA) can be used to translate the planetary boundaries (PBs) concept to the scale of decisions related to products. Existing PB-LCA methods convert quantified resource use and emissions to changes in the values of PB control variables. However, the control variable for the Land-system change PB, “area of forested land remaining”, is not suitable for use in LCA, since it is expressed at the beginning of an impact pathway and only covers forest biomes. At the same time, LCA approaches for modelling the biogeophysical impacts of land use and land-use change are immature and any interactions with other types of environmental impacts are lagging.Here, we propose how the assessment of Land-system change in PB-LCA can be improved. First, we introduce two control variables for application in LCA; surface air temperature and precipitation, and we identify corresponding provisional threshold values associated with state shifts in four comprehensive biome categories. Second, we propose simplified approaches suitable for modelling the impact of land use and land-use change in product life cycles on the values of these two control variables. Third, we propose how to quantify interactions between the PBs for Land-system change, Climate change and Freshwater use for a PB-LCA method. Finally, we identify several research needs to facilitate full implementation of our proposed approach.
