  • Robust estimation of bacterial cell count from optical density

    • Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

  • An updated classification for the hyper‐diverse genus Corydalis (Papaveraceae: Fumarioideae) based on phylogenomic and morphological evidence

    • The genus Corydalis, with ca. 530 species, has long been considered taxonomically challenging because of its great variability. Previous molecular analyses, based on a few molecular markers and incomplete taxonomic sampling, were clearly inadequate to delimit sections and subgenera. We have performed phylogenetic analyses of Corydalis and related taxa, using 65 shared protein-coding plastid genes from 313 accessions (including 280 samples of ca. 226 species of Corydalis) and 152 universal low-copy nuclear genes from 296 accessions (including 271 samples of Corydalis) covering all 42 previously recognized sections and five independent “series”. Phylogenetic trees were inferred using Bayesian Inference and Maximum Likelihood. Eight selected morphological characters were estimated using ancestral state reconstructions. Results include: (i) of the three subgenera of Corydalis, two are fully supported by both the plastid and nuclear data; the third, subg. Cremnocapnos, is weakly supported by plastid DNA only, whereas in the nuclear data the two included sections form successive outgroups to the rest of the genus; (ii) among all 42 sections and five “series”, 25 sections and one “series” are resolved as monophyletic in both data sets; (iii) the common ancestor of Corydalis is likely to be a perennial plant with a taproot, yellow flowers with a short saccate spur, linear fruits with recurved fruiting pedicels, and seeds with elaiosomes; (iv) we provide a new classification of Corydalis with four subgenera (of which subg. Bipapillatae is here newly described), 39 sections, 16 of which are consistent with the previous classification, 16 sections have been recircumscribed, one section has been reinstated and six new sections are established. Characters associated with lifespan, underground structures, floral spur, fruit and elaiosomes are important for the recognition of subgenera and sections. These new phylogenetic analyses combined with ancestral character reconstructions uncovered previously unrecognized relationships, and greatly improved our understanding of the evolution of the genus.

    • A new species of Papaveraceae, Corydalis sunhangii, in the section Trachycarpae, is described and illustrated from Nyingchi City, Xizang, China. The new species has some resemblance to Corydalis kingdonis, but differs by radical leaves prominent, usually several, blade tripinnate (vs. insignificant, few, blade bi- to triternate); cauline leaf usually one, much smaller than radical leaves, usually situated in lower half of stem (vs. usually two, larger than radical leaves, concentrated in upper third of stem); racemes densely 13-35-flowered (vs. rather lax, 4-11-flowered); claw of lower petal shallowly saccate (vs. very prominently and deeply saccate); capsule oblong, with raised lines of dense papillae (vs. broadly obovoid, smooth). Phylogenetic analysis, based on 68 protein-coding plastid genes of 49 samples, shows that C. sunhangii is not closely related to any hitherto described species, which is consistent with our morphological analysis.

  • Resource Allocation and Interference Management for Opportunistic Relaying in Integrated mmWave/sub-6 GHz 5G Networks

    • © 1979-2012 IEEE. The 5G networks are envisioned to use mmWave bands to provide gigabit-per-second throughput. To extend the coverage of extreme data rates provided by mmWave technologies, we consider two-hop relaying based on D2D communication in an integrated mmWave/sub-6 GHz 5G network. Compared to single-hop multi-cell networks, two-hop D2D relaying in this network will complicate the network management. Relay selection and beam selection should be considered together as relaying in mmWave bands would use directional beamforming transmissions. MmWave/ sub-6 GHz multi-connectivity has to be managed, and resources have to be allocated across frequencies with disparate propagation conditions. In this article, a hierarchical network control framework is considered to address the relay and beam selection, resource allocation, and interference coordination problems. The sub-6 GHz band is responsible for network control and for providing relatively reliable communications, while the mmWave band provides high-throughput enhancement. Opportunistic relay selection and mmWave analog beamforming are used to limit the signaling overhead. We evaluate mmWave/sub-6 GHz multi-connectivity with and without two-hop relaying in urban outdoor scenarios for different site deployment densities. MmWave/sub-6 GHz multi-connectivity with relaying shows considerable promise for reaching consistent user experience with high end-to-end throughput in a cost-effective network deployment.

  • A dry-wet teleconnection between southwestern and northeastern China in winter and early spring

    • Global climate change has led to more frequent and intense dry and wet extremes, causing considerable socio-economic losses, but whether these extremes in distant regions are linked and what mechanisms are driving their changes remain unclear. Based on the standardized precipitation-evapotranspiration index and ERA5 reanalysis data, this study reveals a dry-wet teleconnection between southwestern China (SWC) and northeastern China (NEC) from January to April: when SWC was extremely dry, NEC tended to be anomalously wet, and vice versa. Although the seesawing teleconnection is most significant on interannual time scales, it also experienced interdecadal changes, with wet SWC and dry NEC in 1979-1998 and 2019-present and dry SWC and wet NEC in 1999-2018. Further investigations suggest that the pattern of dry SWC and wet NEC is related to anomalous anticyclones (cyclones) over SWC (NEC), which lead to significant changes in surface temperature and total precipitation in the respective regions. The dryness in western (eastern) SWC is mainly influenced by the changes in temperature (precipitation), while the NEC wetness is affected mainly by the changes in temperature. Observational and modeling studies further suggest that the pressure anomalies over SWC and NEC are caused by zonally and meridionally propagating Rossby wave trains, triggered by the North Atlantic Oscillation and the enhanced Indo-Pacific convection, respectively. These wave trains further lead to hydroclimatic extremes in North America, southern Europe, and the Middle East by regulating the atmospheric circulation anomalies over these regions.

  • The offshore wind speed changes in China: an insight into CMIP6 model simulation and future projections

    • Offshore wind speed in China plays a key role in affecting air-sea interactions, coastal tides, and wind energy, but its changes in a warming climate and the associated causes remain unclear. Based on the ERA5 reanalysis and the Coupled Model Intercomparison Project Phase 6 (CMIP6) models, this study evaluates the past and future variations of wind speed at 10 m (WS10) over China's offshore seas in summer and winter. The results show that the CMIP6 multi-model mean performs well in simulating the climatological patterns (1981-2010) of WS10 for both seasons. The trends and leading variabilities in WS10 are also reasonably reproduced in the South China Sea (SCS). In the northern SCS, WS10 has strengthened during both seasons in the recent decades. In contrast, in the East China Sea (ECS), WS10 has increased (decreased) during summer (winter). Further attribution analysis suggests that the forcing of greenhouse gasses (aerosols) may make WS10 stronger (weaker) in the two seas and for both seasons, while natural variability tends to slow down (speed up) WS10 in the SCS and ECS during summer (winter). In addition, according to the CMIP6 model projections under various warming scenarios, WS10 is likely to increase over both the northern SCS and the ECS in summer, while WS10 will increase over the northern SCS but decrease over the ECS in winter. Differences in the projected WS10 changes in the ECS during summer and winter are attributed to the projected intensification (weakening) of the East Asian summer (winter) monsoon circulation.

  • Cost-Optimal Caching for D2D Networks with Presence of User Mobility

    • Caching popular files at user equipments (UEs) provides an effective way to alleviate the burden of the back-haul networks. Generally, popularity based caching is not a system-wide optimal strategy, especially for mobility scenarios. Motivated by this observation, an optimal caching problem with respect to user mobility is investigated. To be specific, a cost-optimal caching problem (COCP) for device-to-device (D2D) networks is formulated, in which the impact of user mobility, cache size, and total number of encoded file segments are considered. Compared with the related studies, our investigation guarantees that the collected segments are non-overlapping, takes into account the cost of downloading from the network, and provides a rigorous complexity analysis. For problem solving, we first prove that the optimal caching placement of one user, giving other users' caching placements, can be derived in polynomial time. Then, based on this proof, a fast yet effective caching placement algorithm for all users is developed. Simulation results verify the effectiveness of this algorithm by comparing it to conventional caching algorithms.

    • A mobility-aware dynamic caching optimization problem (MDCP) is modelled for optimal caching when the contents' popularity may vary over time. The NP-hardness of MDCP is proved. For the problem's solution, first, by providing a reformulation, the optimum of MDCP can be computed in up to medium-scale system scenarios. In addition, a time-efficient algorithm is developed for large-scale scenarios. The results of performance evaluation are provided.

    • Caching is an effective way to address the challenges due to explosive data traffic growth and massive device connectivity in fifth-generation (5G) networks. Currently, few works on caching pay attention to the impact of the time duration for which content is stored, called retention time, on caching optimization. The research on retention time is motivated by two practical issues, i.e., flash memory damage and storage rental cost in cloud networks, together giving rise to the storage cost. How to optimize caching contents taking the storage cost into consideration is a challenging problem, especially for the scenarios with cache-enabled mobile nodes. In this paper, a retention-aware caching problem (RACP) in vehicular networks is formulated, considering the impact of the storage cost. The problem's complexity analysis is provided. For symmetric cases, an optimal dynamic programming (DP) algorithm with polynomial time complexity is derived. For general cases, a low complexity and effective retention aware multi-helper caching algorithm (RAMA) is proposed. Numerical results are used to verify the effectiveness of the algorithms.

    • In this paper, we investigate how to schedule content updates for multi-cell caching networks. We model a hit ratio maximization problem subject to age of information (AoI), and prove the NP-hardness of the problem. For problem solving, we propose a scalable and effective algorithm based on repeated cutting plane (RCP), in which a cutting plane algorithm and a rounding algorithm are implemented iteratively. In addition, we derive a bound that serves as a benchmark of any suboptimal solution. Performance evaluations show that for RCP, the performance gap to optimum is less than 2.5%.

    • Mobile edge computing (MEC) has emerged as a promising solution for addressing the growing computational demands by enabling cloud computing capabilities at the network edge. However, existing MEC models typically make assumptions of known processing cycles and uninterrupted communications, which are not practical in real-world scenarios. This paper aims to tackle the challenges posed by uncertainties and intermittent communications in MEC systems in the context of task offloading. We first derive a closed-form expression for the average offloading success probability in a device -to -device (D2D) assisted MEC system. This expression accurately accounts for uncertain computation processing cycles and intermittent communications. Then, we formulate the task offloading maximization problem (TOMP) and prove its NP-hardness. For problemsolving, we propose two algorithms tailored to different scenarios. In instances exhibiting a uniform structure, we introduce a task scheduling algorithm based on dynamic programming (TSDP). When dealing with general scenarios, we reformulate the problem and propose a repeated matching algorithm (RMA). We use Monte Carlo simulations to validate the closed-form expression. The results demonstrate that gap between them is less than 0.55%, confirming the accuracy of the closed-form expression. Furthermore, the proposed algorithms outperform other algorithms by performance comparison.

    • Our current study investigates the prognostic values of genetic variants and mRNA expression of cytochrome p450 oxidoreductase (POR) in hepatitis B virus (HBV)-related hepatocellular carcinoma (HCC). A total of 19 candidate single nucleotide polymorphisms (SNPs) located in the exons of POR were genotyped using Sanger sequencing from 476 HBV-related HCC patients who underwent hepatectomy between 2003 and 2013. The mRNA expression of POR in 212 patients with HBV-related HCC was obtained from GSE14520 dataset. Survival analysis was performed to investigate the association of POR variants and mRNA expression with overall survival (OS) and recurrence-free survival (RFS). Nomograms were used to predict the prognosis of HBV-related HCC patients. Gene set enrichment analysis (GSEA) was used to investigate the mechanism of POR in HBV-related HCC prognosis. The polymorphism POR-rs1057868 was significantly associated with HBV-related HCC OS (CT/TT vs. CC, hazard ratio [HR] = 0.69, 95% confidence interval [CI] = [0.54, 0.88], P = 0.003), but not significantly associated with RFS (CT/TT vs. CC, P = 0.378). POR mRNA expression was also significantly associated with HBV-related HCC OS (high vs. low, HR = 0.61, 95% CI = [0.38, 0.97], P= 0.036), but not significantly associated with the RFS (high vs. low, P = 0.201). Two nomograms were developed to predict the HBV-related HCC OS. Furthermore, GSEA suggests that multiple gene sets were significantly enriched in liver cancer survival and recurrence, as well as POR-related target therapy in the liver. In conclusion, our study suggests that POR-rs1057868 and mRNA expression may serve as a potential postoperative prognosis biomarker in HBV-related HCC.

    • Mitchella is a small genus of the Rubiaceae with only two species. It is the only herbaceous semishrub of the family showing a disjunct distribution in eastern Asia and eastern North America, extending to Central America. Its phylogeny and biogeographical diversification remain poorly understood. In this study, we conducted phylogenetic and biogeographical analyses for Mitchella and its close relative Damnacanthus based on sequences of the nuclear internal transcribed spacer (ITS) and four plastid markers (rbcL, atpB-rbcL, rps16 and trnL-F). Mitchella is monophyletic, consisting of an eastern Asian M. undulata clade and a New World M. repens clade. Our results also support Michella as the closest relative to the eastern Asian Damnacanthus. The divergence time between the two intercontinental disjunct Mitchella species was dated to 7.73 Mya, with a 95% highest posterior density (HPD) of 3.14-12.53 Mya, using the Bayesian relaxed clock estimation. Ancestral area reconstructions suggest that the genus originated in eastern Asia. The semishrub Mitchella appears to have arisen from its woody ancestor in eastern Asia and then migrated to North America via the Bering land bridge in the late Miocene.

    • Orthogonal frequency-division-multiplexing (OFDM) technology is widely used in visible light communication (VLC) to achieve high data rate transmission. However, the traditional direct-current (DC)-biased optical OFDM (DCO-OFDM) VLC systems suffer from the high peak-to-average power ratio (PAPR) which causes signal clipping distortion, and, thus, performance degradation. Furthermore, severe high-frequency fading due to the limited system bandwidth results in poor bit error rate (BER) performance. Precoding matrix (PM) techniques have been proposed to enhance the performance of VLC OFDM transmission, but a little or no work has been carried out in investigating the theory of PM used in OFDM VLC systems. In this paper, we aim to reveal the theory of PM-DCO-OFDM for a VLC system. To figure out the intrinsic laws of a PM method, we investigate the principles of PAPR reduction, clipping distortion optimization, and signal-to-noise ratio (SNR) distribution equalization. Based on the analysis of PAPR, we theoretically proved the simplicity of PM as a method to reduce the possibility of high PAPR by improving the autocorrelation performance of input symbols. The clipping distortion could be improved due to the reduction of high PAPR. Moreover, the relatively uniform SNR distribution can be achieved by PM through equalizing the clipping and channel noise, which is beneficial to improve the BER performance in high-frequency constrained systems. However, the PM method used in a DCO-OFDM VLC system should consider the transmitting power, modulation format, and transmission distance as a whole to achieve the transmission performance improvement. The simulation results demonstrate the complementary cumulative distribution function of PAPR can be reduced similar to 3 dB, while the performance of clipping distortion power and clipping error probability are significantly improved. Furthermore, experiment is carried out with results showing that the PM method can improve the BER performance in the case that VLC OFDM transmission has enough transmitting power, but with the low transmitting power, the PM also can damage the BER performance. The simulation and experiment results are consistent with our theoretical analysis.

    • Loess-paleosol sequences have been used in Asia to study climate and environmental changes during the Quaternary. The scarcity of age control datasets and proxy indices analysis data for Asian loess has limited our understanding of loess depositional processes and the reconstruction of paleoclimatic changes from loess-paleosol records. In this study, we present a dataset that includes 1785 quartz optically stimulated luminescence ages and 1038 K-feldspar post-infrared infrared stimulated luminescence ages from 128 loess-paleosol sequences located in different regions of Asia. We generate 38 high-resolution age-depth models of loess records based on the provided datasets. We provide data on 12,365 grain size records, 14,964 magnetic susceptibility records, 2204 CaCO3 content records, and 3326 color reflection records. This dataset contains the most detailed and accurate chronologies and proxy index data for loess records in Asia yet published. It provides fundamental data for understanding the spatial-temporal variations in loess depositional processes and climatic changes across the continent during the mid-late Quaternary.

  • Comprehensive investigation of key biomarkers and pathways in hepatitis B virus-related hepatocellular carcinoma

    • Objective: Our study is aim to explore potential key biomarkers and pathways in hepatitis B virus (HBV)-related hepatocellular carcinoma (HCC) using genome-wide expression profile dataset and methods. Methods: Dataset from the GSE14520 is used as the training cohort and The Cancer Genome Atlas dataset as the validation cohort. Differentially expressed genes (DEGs) screening were performed by the limma package. Gene set enrichment analysis (GSEA), weighted gene co-expression network analysis (WGCNA), gene ontology, the Kyoto Encyclopedia of Genes and Genomes, and risk score model were used for pathway and genes identification. Results: GSEA revealed that several pathways and biological processes are associated with hepatocarcinogenesis, such as the cell cycle, DNA repair, and p53 pathway. A total of 160 DEGs were identified. The enriched functions and pathways of the DEGs included toxic substance decomposition and metabolism processes, and the P450 and p53 pathways. Eleven of the DEGs were identified as hub DEGs in the WGCNA. In survival analysis of hub DEGs, high expression of PRC1 and TOP2A were significantly associated with poor clinical outcome of HBV-related HCC, and shown a good performance in HBV-related HCC diagnosis. The prognostic signature consisting of PRC1 and TOP2A also doing well in the prediction of HBV-related HCC prognosis. The diagnostic and prognostic values of PRC1 and TOP2A was confirmed in TCGA HCC patients. Conclusions: Key biomarkers and pathways identified in the present study may enhance the comprehend of the molecular mechanisms underlying hepatocarcinogenesis. Additionally, mRNA expression of PRC1 and TOP2A may serve as potential diagnostic and prognostic biomarkers for HBV-related HCC.

    • Objective: The goal of our study is to identify a competing endogenous RNA (ceRNA) network using dysregulated RNAs between HCC tumors and the adjacent normal liver tissues from The Cancer Genome Atlas (TCGA) datasets, and to investigate underlying prognostic indicators in hepatocellular carcinoma (HCC) patients. Methods: All of the RNA- and miRNA-sequencing datasets of HCC were obtained from TCGA, and dysregulated RNAs between HCC tumors and the adjacent normal liver tissues were investigated by DESeq and edgeR algorithm. Survival analysis was used to confirm underlying prognostic indicators. Results: In the present study, we constructed a ceRNA network based on 16 differentially expressed genes (DEGs), 7 differentially expressed microRNAs and 34 differentially expressed long non-coding RNAs (DELs). Among these dysregulated RNAs, three DELs (AP002478.1, HTR2A-AS1, and ERVMER61-1) and six DEGs (enhancer of zeste homolog 2 [EZH2], kinesin family member 23 [KIF23], chromobox 2 [CBX2], centrosomal protein 55 [CEP55], cell division cycle 25A [CDC25A], and claspin [CLSPN]) were used for construct a prognostic signature for HCC overall survival (OS), and performed well in HCC OS (adjusted P<0.0001, adjusted hazard ratio = 2.761, 95% confidence interval = 1.838-4.147). Comprehensive survival analysis demonstrated that this prognostic signature may be act as an independent prognostic indicator of HCC OS. Functional assessment of these dysregulated DEGs in the ceRNA network and gene set enrichment of this prognostic signature suggest that both were enriched in the biological processes and pathways of the cell cycle, cell division and cell proliferation. Conclusions: Our current study constructed a ceRNA network for HCC, and developed a prognostic signature that may act as an independent indicator for HCC OS.

    • Currently, most anti-cancer therapies are still haunted by serious and deleterious adverse effects. Here, we report a highly biocompatible tumor cell-targeting delivery systems utilizing exosome-like vesicles (ELVs) that delivers a low-toxicity anti-cancer agent imperialine against non-small cell lung cancer (NSCLC). First, we introduced a novel micelle-aided method to efficiently load imperialine into intact ELVs. Then, integrin alpha 3 beta 1-binding octapeptide cNGQGEQc was modified onto ELV platform for tumor targeting as integrin alpha 3 beta 1 is overexpressed on NSCLC cells. This system not only significantly improved imperialine tumor accumulation and retention, but also had extremely low systemic toxicity both in vitro and in vivo. Our discoveries offer new ways to utilize ELV more efficiently for both drug loading and targeting. The solid pharmacokinetics improvement and extraordinary safety of this system also highlight possibilities of alternative long course cancer therapies using similar strategies.
