  • Sub-arcsecond imaging with the International LOFAR Telescope: I. Foundational calibration strategy and pipeline

    • The International LOFAR Telescope is an interferometer with stations spread across Europe. With baselines of up to ∼2000 km, LOFAR has the unique capability of achieving sub-arcsecond resolution at frequencies below 200 MHz. However, it is technically and logistically challenging to process LOFAR data at this resolution. To date only a handful of publications have exploited this capability. Here we present a calibration strategy that builds on previous high-resolution work with LOFAR. It is implemented in a pipeline using mostly dedicated LOFAR software tools and the same processing framework as the LOFAR Two-metre Sky Survey (LoTSS). We give an overview of the calibration strategy and discuss the special challenges inherent to enacting high-resolution imaging with LOFAR, and describe the pipeline, which is publicly available, in detail. We demonstrate the calibration strategy by using the pipeline on P205+55, a typical LoTSS pointing with an 8 h observation and 13 international stations. We perform in-field delay calibration, solution referencing to other calibrators in the field, self-calibration of these calibrators, and imaging of example directions of interest in the field. We find that for this specific field and these ionospheric conditions, dispersive delay solutions can be transferred between calibrators up to ∼1.5° away, while phase solution transferral works well over ∼1°. We also demonstrate a check of the astrometry and flux density scale with the in-field delay calibrator source. Imaging in 17 directions, we find the restoring beam is typically ∼0.3″ ×0.2″ although this varies slightly over the entire 5 deg2 field of view. We find we can achieve ∼80-300 μJy bm-1 image rms noise, which is dependent on the distance from the phase centre; typical values are ∼90 μJy bm-1 for the 8 h observation with 48 MHz of bandwidth. Seventy percent of processed sources are detected, and from this we estimate that we should be able to image roughly 900 sources per LoTSS pointing. This equates to ∼ 3 million sources in the northern sky, which LoTSS will entirely cover in the next several years. Future optimisation of the calibration strategy for efficient post-processing of LoTSS at high resolution makes this estimate a lower limit.

  • Genetic studies of abdominal MRI data identify genes regulating hepcidin as major determinants of liver iron concentration

    • Background & Aims: Excess liver iron content is common and is linked to the risk of hepatic and extrahepatic diseases. We aimed to identify genetic variants influencing liver iron content and use genetics to understand its link to other traits and diseases. Methods: First, we performed a genome-wide association study (GWAS) in 8,289 individuals from UK Biobank, whose liver iron level had been quantified by magnetic resonance imaging, before validating our findings in an independent cohort (n = 1,513 from IMI DIRECT). Second, we used Mendelian randomisation to test the causal effects of 25 predominantly metabolic traits on liver iron content. Third, we tested phenome-wide associations between liver iron variants and 770 traits and disease outcomes. Results: We identified 3 independent genetic variants (rs1800562 [C282Y] and rs1799945 [H63D] in HFE and rs855791 [V736A] in TMPRSS6) associated with liver iron content that reached the GWAS significance threshold (p <5 × 10−8). The 2 HFE variants account for ∼85% of all cases of hereditary haemochromatosis. Mendelian randomisation analysis provided evidence that higher central obesity plays a causal role in increased liver iron content. Phenome-wide association analysis demonstrated shared aetiopathogenic mechanisms for elevated liver iron, high blood pressure, cirrhosis, malignancies, neuropsychiatric and rheumatological conditions, while also highlighting inverse associations with anaemias, lipidaemias and ischaemic heart disease. Conclusion: Our study provides genetic evidence that mechanisms underlying higher liver iron content are likely systemic rather than organ specific, that higher central obesity is causally associated with higher liver iron, and that liver iron shares common aetiology with multiple metabolic and non-metabolic diseases. Lay summary: Excess liver iron content is common and is associated with liver diseases and metabolic diseases including diabetes, high blood pressure, and heart disease. We identified 3 genetic variants that are linked to an increased risk of developing higher liver iron content. We show that the same genetic variants are linked to higher risk of many diseases, but they may also be associated with some health advantages. Finally, we use genetic variants associated with waist-to-hip ratio as a tool to show that central obesity is causally associated with increased liver iron content.

  • A reference map of potential determinants for the human serum metabolome

    • The serum metabolome contains a plethora of biomarkers and causative agents of various diseases, some of which are endogenously produced and some that have been taken up from the environment1. The origins of specific compounds are known, including metabolites that are highly heritable2,3, or those that are influenced by the gut microbiome4, by lifestyle choices such as smoking5, or by diet6. However, the key determinants of most metabolites are still poorly understood. Here we measured the levels of 1,251 metabolites in serum samples from a unique and deeply phenotyped healthy human cohort of 491 individuals. We applied machine-learning algorithms to predict metabolite levels in held-out individuals on the basis of host genetics, gut microbiome, clinical parameters, diet, lifestyle and anthropometric measurements, and obtained statistically significant predictions for more than 76% of the profiled metabolites. Diet and microbiome had the strongest predictive power, and each explained hundreds of metabolites—in some cases, explaining more than 50% of the observed variance. We further validated microbiome-related predictions by showing a high replication rate in two geographically independent cohorts7,8 that were not available to us when we trained the algorithms. We used feature attribution analysis9 to reveal specific dietary and bacterial interactions. We further demonstrate that some of these interactions might be causal, as some metabolites that we predicted to be positively associated with bread were found to increase after a randomized clinical trial of bread intervention. Overall, our results reveal potential determinants of more than 800 metabolites, paving the way towards a mechanistic understanding of alterations in metabolites under different conditions and to designing interventions for manipulating the levels of circulating metabolites.

  • Implementation of integrated ecosystem assessments in the International Council for the Exploration of the Sea-conceptualizations, practice, and progress

    • With increasing activities of multiple sectors in marine spaces, management of marine social-ecological systems requires more holistic approaches. Adopting such an approach, however, presents difficult institutional and disciplinary challenges. Here, we use the International Council for the Exploration of the Sea (ICES) as a case study on the implementation of ecosystem-based management (EBM) and integrated ecosystem assessments (IEAs). ICES includes EBM and IEAs in its Science Priorities and established IEA Working Groups (WGs) to carry out regional IEAs. But to what degree does this IEA WG work follow best practices? We examine policy documents, academic literature, and interview data from chairs of all IEA WGs. Results indicate mixed success. All groups acknowledge the holistic goals of IEA, and many use the IEA model as laid out by Levin et al. However, we found a significant variation in the degree to which the full model is applied. We identified two primary areas for improvement: (1) integration of social and economic issues and (2) involvement of stakeholders. We offer examples of how WGs have been making progress towards full IEAs, discuss how ICES can further support this transition, and suggest lessons with respect to the adoption of EBM and IEAs more broadly.

  • Impact of climate change on Antarctic krill

    • Antarctic krill Euphausia superba (hereafter 'krill') occur in regions undergoing rapid environmental change, particularly loss of winter sea ice. During recent years, harvesting of krill has in creased, possibly enhancing stress on krill and Antarctic ecosystems. Here we review the overall impact of climate change on krill and Antarctic ecosystems, discuss implications for an ecosystem-based fisheries management approach and identify critical knowledge gaps. Sea ice decline, ocean warming and other environmental stressors act in concert to modify the abundance, distribution and life cycle of krill. Although some of these changes can have positive effects on krill, their cumulative impact is most likely negative. Recruitment, driven largely by the winter survival of larval krill, is probably the population parameter most susceptible to climate change. Predicting changes to krill populations is urgent, because they will seriously impact Antarctic ecosystems. Such predictions, however, are complicated by an intense inter-annual variability in recruitment success and krill abundance. To improve the responsiveness of the ecosystem-based management approach adopted by the Commission for the Conservation of Antarctic Marine Living Resources (CCAMLR), critical knowledge gaps need to be filled. In addition to a better understanding of the factors influencing recruitment, management will require a better understanding of the resilience and the genetic plasticity of krill life stages, and a quantitative understanding of under-ice and benthic habitat use. Current precautionary management measures of CCAMLR should be maintained until a better understanding of these processes has been achieved. [GRAPHICS] .

  • Spatial distributions of white matter hyperintensities on brain MRI: A pooled analysis of individual participant data from 11 memory clinic cohorts

    • INTRODUCTION: The spatial distribution of white matter hyperintensities (WMH) on MRI is often considered in the diagnostic evaluation of patients with cognitive problems. In some patients, clinicians may classify WMH patterns as "unusual", but this is largely based on expert opinion, because detailed quantitative information about WMH distribution frequencies in a memory clinic setting is lacking. Here we report voxel wise 3D WMH distribution frequencies in a large multicenter dataset and also aimed to identify individuals with unusual WMH patterns. METHODS: Individual participant data (N=3525, including 777 participants with subjective cognitive decline, 1389 participants with mild cognitive impairment and 1359 patients with dementia) from eleven memory clinic cohorts, recruited through the Meta VCI Map Consortium, were used. WMH segmentations were provided by participating centers or performed in Utrecht and registered to the Montreal Neurological Institute (MNI)-152 brain template for spatial normalization. To determine WMH distribution frequencies, we calculated WMH probability maps at voxel level. To identify individuals with unusual WMH patterns, region-of-interest (ROI) based WMH probability maps, rule-based scores, and a machine learning method (Local Outlier Factor (LOF)), were implemented. RESULTS: WMH occurred in 82% of voxels from the white matter template with large variation between subjects. Only a small proportion of the white matter (1.7%), mainly in the periventricular areas, was affected by WMH in at least 20% of participants. A large portion of the total white matter was affected infrequently. Nevertheless, 93.8% of individual participants had lesions in voxels that were affected in less than 2% of the population, mainly located in subcortical areas. Only the machine learning method effectively identified individuals with unusual patterns, in particular subjects with asymmetric WMH distribution or with WMH at relatively rarely affected locations despite common locations not being affected. DISCUSSION: Aggregating data from several memory clinic cohorts, we provide a detailed 3D map of WMH lesion distribution frequencies, that informs on common as well as rare localizations. The use of data-driven analysis with LOF can be used to identify unusual patterns, which might serve as an alert that rare causes of WMH should be considered.

  • An integrated multi-omics analysis identifies prognostic molecular subtypes of non-muscle-invasive bladder cancer

    • The molecular landscape in non-muscle-invasive bladder cancer (NMIBC) is characterized by large biological heterogeneity with variable clinical outcomes. Here, we perform an integrative multi-omics analysis of patients diagnosed with NMIBC (n=834). Transcriptomic analysis identifies four classes (1, 2a, 2b and 3) reflecting tumor biology and disease aggressiveness. Both transcriptome-based subtyping and the level of chromosomal instability provide independent prognostic value beyond established prognostic clinicopathological parameters. High chromosomal instability, p53-pathway disruption and APOBEC-related mutations are significantly associated with transcriptomic class 2a and poor outcome. RNA-derived immune cell infiltration is associated with chromosomally unstable tumors and enriched in class 2b. Spatial proteomics analysis confirms the higher infiltration of class 2b tumors and demonstrates an association between higher immune cell infiltration and lower recurrence rates. Finally, the independent prognostic value of the transcriptomic classes is documented in 1228 validation samples using a single sample classification tool. The classifier provides a framework for biomarker discovery and for optimizing treatment and surveillance in next-generation clinical trials.

    • MOTIVATION: Transcription factors (TFs) are key regulators of gene expression, and can activate or repress multiple target genes, forming regulatory units, or regulons. Understanding downstream effects of these regulators includes evaluating how TFs cooperate or compete within regulatory networks. Here we present RTNduals, an R/Bioconductor package that implements a general method for analyzing pairs of regulons. RESULTS: RTNduals identifies a dual regulon when the number of targets shared between a pair of regulators is statistically significant. The package extends the RTN (Reconstruction of Transcriptional Networks) package, and uses RTN transcriptional networks to identify significant co-regulatory associations between regulons. The Supplementary Information reports two case studies for TFs using the METABRIC and TCGA breast cancer cohorts.     • Marine ooids are iconic indicators of shallow seawater carbonate saturation state, and their formation has traditionally been ascribed to physicochemical processes. The Indo-Pacific stands out as a region devoid of oolites, particularly during the Quaternary: the "ooid enigma". Here we present results from recent coring by the International Ocean Discovery Program (IODP Expedition 356) off west Australia that shows that ooid horizons are common in Pleistocene strata up to 730,000 years old. Extensive "ooid factories" were created due to the presence of long-lived tidally influenced flat topped tropical platforms suitable for intermittent ooid accretion over hundreds to thousands of years during highstands and times of lower sea level. This work suggests marine ooids may actually be more common in Indo-Pacific than previously reported. Past global ocean alkalinity was elevated during Pleistocene glacial periods and continental climate was generally more arid in the Indo-Pacific region compared to interglacials and the Holocene. Therefore, increased aridity associated with higher alkalinity conditions during the glacials facilitated ooid precipitation on adjacent tropical carbonate platforms particularly offshore from arid Australia. This confluence of factors suggests that more "ooid factories" may be encountered by further coring Indo-Pacific regions with Pleistocene flat long-lived carbonate shelves. However, Indo-Pacific Quaternary ooid occurrences outside Australia are rare, suggesting that the Northwest Shelf may be a unique archive of this non-skeletal precipitate. Further investigations into the petrography and geochemistry of pre-Holocene ooid occurrences will provide insights into their origin and the relative role of biotic, physicochemical and other factors in their formation.   • Interactions of the extracellular matrix proteoglycans decorin and biglycan with C1q and collectins

    • Decorin and biglycan are closely related abundant extracellular matrix proteoglycans that have been shown to bind to C1q. Given the overall structural similarities between C1q and mannose-binding lectin (MBL), the two key recognition molecules of the classical and the lectin complement pathways, respectively, we have examined functional consequences of the interaction of C1q and MBL with decorin and biglycan. Recombinant forms of human decorin and biglycan bound C1q via both collagen and globular domains and inhibited the classical pathway. Decorin also bound C1 without activating complement. Furthermore, decorin and biglycan bound efficiently to MBL, but only biglycan could inhibit activation of the lectin pathway. Other members of the collectin family, including human surfactant protein D, bovine collectin-43, and conglutinin also showed binding to decorin and biglycan. Decorin and biglycan strongly inhibited C1q binding to human endothelial cells and U937 cells, and biglycan suppressed C1q-induced MCP-1 and IL-8 production by human endothelial cells. In conclusion, decorin and biglycan act as inhibitors of activation of the complement cascade, cellular interactions, and proinflammatory cytokine production mediated by C1q. These two proteoglycans are likely to down-regulate proinflammatory effects mediated by C1q, and possibly also the collectins, at the tissue level.

    • Sediment records recovered from the Baltic Sea during Integrated Ocean Drilling Program Expedition 347 provide a unique opportunity to study paleoenvironmental and climate change in central and northern Europe. Such studies contribute to a better understanding of how environmental parameters change in continental shelf seas and enclosed basins. Here we present a multi-proxy-based reconstruction of paleotemperature (both marine and terrestrial), paleosalinity, and paleoecosystem changes from the Little Belt (Site M0059) over the past  ∼  8000 years and evaluate the applicability of inorganic- and organic-based proxies in this particular setting. All salinity proxies (diatoms, aquatic palynomorphs, ostracods, diol index) show that lacustrine conditions occurred in the Little Belt until  ∼  7400 cal yr BP. A connection to the Kattegat at this time can thus be excluded, but a direct connection to the Baltic Proper may have existed. The transition to the brackish–marine conditions of the Littorina Sea stage (more saline and warmer) occurred within  ∼  200 years when the connection to the Kattegat became established after  ∼  7400 cal yr BP. The different salinity proxies used here generally show similar trends in relative changes in salinity, but often do not allow quantitative estimates of salinity. The reconstruction of water temperatures is associated with particularly large uncertainties and variations in absolute values by up to 8 °C for bottom waters and up to 16 °C for surface waters. Concerning the reconstruction of temperature using foraminiferal Mg  /  Ca ratios, contamination by authigenic coatings in the deeper intervals may have led to an overestimation of temperatures. Differences in results based on the lipid paleothermometers (long chain diol index and TEXL86) can partly be explained by the application of modern-day proxy calibrations to intervals that experienced significant changes in depositional settings: in the case of our study, the change from freshwater to marine conditions. Our study shows that particular caution has to be taken when applying and interpreting proxies in coastal environments and marginal seas, where water mass conditions can experience more rapid and larger changes than in open ocean settings. Approaches using a multitude of independent proxies may thus allow a more robust paleoenvironmental assessment.

    • Agent-based models are helpful to investigate complex dynamics in coupled human natural systems. However, model assessment, model comparison and replication are hampered to a large extent by a lack of transparency and comprehensibility in model descriptions. In this article we address the question of whether an ideal standard for describing models exists. We first suggest a classification for structuring types of model descriptions. Secondly, we differentiate purposes for which model descriptions are important. Thirdly, we review the types of model descriptions and evaluate each on their utility for the purposes. Our evaluation finds that the choice of the appropriate model description type is purpose-dependent and that no single description type alone can fulfil all requirements simultaneously. However, we suggest a minimum standard of model description for good modelling practice, namely the provision of source code and an accessible natural language description, and argue for the development of a common standard.

  • Seasonal climate variations in the Baltic Sea during the Last Interglacial based on foraminiferal geochemistry

    • Climate during the Last Interglacial period (LIG, Marine Isotope Stage 5e) was on average warmer than the present, with a higher global sea level but also more unstable conditions. Today, the Baltic Sea interacts strongly with conditions in the North Atlantic region, and this interaction was likely even stronger during the LIG. We here present a reconstruction of seawater conditions during the LIG based on benthic foraminiferal geochemistry (stable isotopes and trace elements) and compare these records with modern marine monitoring data to evaluate seasonal hydrographic conditions in the western and southern Baltic Sea during the first half of the LIG (130–123 ka BP). Our reconstructions reflect the evolution of seasonal temperature and salinity, rather than annual mean conditions. The spring LIG bottom water temperatures in the Skagerrak and Kattegat were ∼2–3 °C higher compared to the modern spring bottom water temperatures. During the LIG, there was an increase in seasonality in bottom water temperature (progressively warmer summers and cooler springs) in the southern Baltic Sea, which can be linked to seasonal insolation changes. Moreover, our data suggest a decreased gradient of bottom water salinity along a transect through the Skagerrak-Kattegat-Danish Straits-southern Baltic Sea, supporting previous investigations inferring a stronger ocean-water influx into the Baltic Sea during the LIG than at present.

  • Comprehensive analysis of chemical and biological problems associated with browning agents used in aquatic studies

    • Inland waters receive and process large amounts of colored organic matter from the terrestrial surroundings. These inputs dramatically affect the chemical, physical, and biological properties of water bodies, as well as their roles as global carbon sinks and sources. However, manipulative studies, especially at ecosystem scale, require large amounts of dissolved organic matter with optical and chemical properties resembling indigenous organic matter. Here, we compared the impacts of two leonardite products (HuminFeed and SuperHume) and a freshly derived reverse osmosis concentrate of organic matter in a set of comprehensive mesocosm- and laboratory-scale experiments and analyses. The chemical properties of the reverse osmosis concentrate and the leonardite products were very different, with leonardite products being low and the reverse osmosis concentrate being high in carboxylic functional groups. Light had a strong impact on the properties of leonardite products, including loss of color and increased particle formation. HuminFeed presented a substantial impact on microbial communities under light conditions, where bacterial production was stimulated and community composition modified, while in dark potential inhibition of bacterial processes was detected. While none of the browning agents inhibited the growth of the tested phytoplankton Gonyostomum semen, HuminFeed had detrimental effects on zooplankton abundance and Daphnia reproduction. We conclude that the effects of browning agents extracted from leonardite, particularly HuminFeed, are in sharp contrast to those originating from terrestrially derived dissolved organic matter. Hence, they should be used with great caution in experimental studies on the consequences of terrestrial carbon for aquatic systems.

    • Sediment cores from Kriegers Flak in the southwestern Baltic Sea provide a unique possibility to study the Middle Weichselian history of the Baltic Basin. Three Weichselian interstadial units have been identified and are attributed to Marine Isotope Stage 3 (MIS 3, 60-25 ka). The oldest unit A is characterized by a deglaciation sequence, gradually turning into brackish-water clay. The low-diversity benthic foraminiferal fauna, stable oxygen isotope values and Mg/Ca ratios indicate low temperature and salinity for unit A. A hiatus separates unit A from the overlying unit B, which was deposited in wetlands and shallow lakes between 42 and 36 cal. ka BP. Macrofossil and pollen analyses indicate deposition of unit B in an area dominated by a tree-less open tundra environment, possibly with some birch and pine in sheltered positions. The uppermost unit C is characterized by clay deposition, including redeposition of material from older sediments (unit B). Optically stimulated luminescence (OSL) ages indicate deposition of unit C between 26 and 28.5 ka. Radiocarbon ages of 39 and 40 cal. ka BP for unit C are considered to be too old. The following depositional model is suggested: (I) Isostatic depression of the region after an advance of the Scandinavian Ice Sheet (SIS), most likely the Ristinge ice advance, previously dated to c. 55-50 ka, enabled an inflow of marine waters into the Baltic Basin during the deposition of unit A. (II) Isostatic rebound caused a regression at Kriegers Flak, and a hiatus between units A and B. (III) Wetlands and smaller lakes formed in the uplifted area between 42 and 36 cal. ka BP (unit B). (IV) Deposition of glaciolacustrine clays at Kriegers Flak demonstrates that a growing SIS dammed Kattegat and the Baltic Basin c. 28.5 to 26 ka. The new evidence from Kriegers Flak provides a solid framework for future MIS 3 palaeoenvironmental reconstructions in the circum-Baltic area.

    • Transparent exopolymer particles (TEP) are ubiquitous in aquatic ecosystems and contribute, for example, to sedimentation of organic matter in oceans and freshwaters. Earlier studies indicate that the formation of TEP is related to the in situ activity of phytoplankton or bacteria. However, terrestrial sources of TEP and TEP precursors are usually not considered. We investigated TEP concentration and its driving factors in boreal freshwaters, hypoth- esizing that TEP and TEP precursors can enter freshwaters via terrestrial inputs. In a field survey, we measured TEP concentrations and other environmental factors across 30 aquatic ecosystems in Sweden. In a mesocosm experi- ment, we further investigated TEP dynamics over time after manipulating terrestrial organic matter input and light conditions. The TEP concentrations in boreal freshwaters ranged from 83 to 4940 μg Gum Xanthan equivalent L−1, which is comparable to other studies in freshwaters. The carbon fraction in TEP in the sampled boreal freshwaters is much higher than the phytoplanktonic carbon, in contrast to previous studies in northern temperate and Medi- terranean regions. Boreal TEP concentrations were mostly related to particulate organic carbon, dissolved organic carbon, and optical indices of terrestrial influence but less influenced by bacterial abundance, bacterial production, and chlorophyll a. Hence, our results do not support a major role of the phytoplankton community or aquatic bac- teria on TEP concentrations and dynamics. This suggests a strong external control of TEP concentrations in boreal freshwaters, which can in turn affect particle dynamics and sedimentation in the recipient aquatic ecosystem.

  • Timing and Pacing of Indonesian Throughflow Restriction and Its Connection to Late Pliocene Climate Shifts

    • The Pliocene was characterized by a gradual shift of global climate toward cooler and drier conditions. This shift fundamentally reorganized Earth's climate from the Miocene state toward conditions similar to the present. During the Pliocene, the progressive restriction of the Indonesian Throughflow (ITF) is suggested to have enhanced this shift toward stronger meridional thermal gradients. Reduced ITF, caused by the northward movement of Australia and uplift of Indonesia, impeded global thermohaline circulation, also contributing to late Pliocene Northern Hemisphere cooling via atmospheric and oceanographic teleconnections. Here we present an orbitally tuned high-resolution sediment geochemistry, calcareous nannofossil, and X-ray fluorescence record between 3.65 and 2.97 Ma from the northwest shelf of Australia within the Leeuwin Current. International Ocean Discovery Program Site U1463 provides a record of local surface water conditions and Australian climate in relation to changing ITF connectivity. Modern analogue-based interpretations of nannofossil assemblages indicate that ITF configuration culminated similar to 3.54 Ma. A decrease in warm, oligotrophic taxa such as Umbilicosphaera sibogae, with a shift from Gephyrocapsa sp. to Reticulofenestra sp., and an increase of mesotrophic taxa (e.g., Umbilicosphaera jafari and Helicosphaera spp.) suggest that tropical Pacific ITF sources were replaced by cooler, fresher, northern Pacific waters. This initial tectonic reorganization enhanced the Indian Oceans sensitivity to orbitally forced cooling in the southern high latitudes culminating in the M2 glacial event (similar to 3.3 Ma). After 3.3 Ma the restructured ITF established the boundary conditions for the inception of the Sahul-Indian Ocean Bjerknes mechanism and increased the response to glacio-eustatic variability.

    • Late Miocene to mid-Pleistocene sedimentary proxy records reveal that northwest Australia underwent an abrupt transition from dry to humid climate conditions at 5.5 million years (Ma), likely receiving year-round rainfall, but after similar to 3.3 Ma, climate shifted toward an increasingly seasonal precipitation regime. The progressive constriction of the Indonesian Throughflow likely decreased continental humidity and transferred control of northwest Australian climate from the Pacific to the Indian Ocean, leading to drier conditions punctuated by monsoonal precipitation. The northwest dust pathway and fully established seasonal and orbitally controlled precipitation were in place by similar to 2.4 Ma, well after the intensification of Northern Hemisphere glaciation. The transition from humid to arid conditions was driven by changes in Pacific and Indian Ocean circulation and regional atmospheric moisture transport, influenced by the emerging Maritime Continent. We conclude that the Maritime Continent is the switchboard modulating teleconnections between tropical and high-latitude climate systems. Plain Language Summary Australia is themost arid habitable continent on earth, however its climate is capable of dramatic changewith seasonalmonsoon rains in the otherwise arid northwest. We analyzed natural gamma radiation in a recently drilled borehole (IODP Expedition 356 Site U1463) off NW Australia to examine long-term climate changes over the last 6 million years. Based on variations in potassium, thorium and uranium, as well as common clay minerals, we show that the NW continent was more humid during the Pliocene period, between similar to 5.5 and 3.3 million years ago (Humid Interval), and became arid by the early Pleistocene, similar to 2.4 million years ago (Arid Interval). We attribute the Humid Interval to an expansion of warm surface waters in the western Pacific, supplying warm and moist air to the continent. As Australia moved north, the Maritime Continent (islands to the north) emerged, restricting the flow of warm surface currents from the Pacific (Indonesian Throughflow), resulting in drier conditions on land. The Arid Interval ushered in amodern-like Australian climate, with seasonal rainfall and dust storms, and a more modern Indian Ocean circulation. Our results show that the Maritime Continent is an important control on both Australian climate and Indian Ocean circulation.
