    • Cancer is driven by genetic change, and the advent of massively parallel sequencing has enabled systematic documentation of this variation at the whole-genome scale1–3. Here we report the integrative analysis of 2,658 whole-cancer genomes and their matching normal tissues across 38 tumour types from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). We describe the generation of the PCAWG resource, facilitated by international data sharing using compute clouds. On average, cancer genomes contained 4–5 driver mutations when combining coding and non-coding genomic elements; however, in around 5% of cases no drivers were identified, suggesting that cancer driver discovery is not yet complete. Chromothripsis, in which many clustered structural variants arise in a single catastrophic event, is frequently an early event in tumour evolution; in acral melanoma, for example, these events precede most somatic point mutations and affect several cancer-associated genes simultaneously. Cancers with abnormal telomere maintenance often originate from tissues with low replicative activity and show several mechanisms of preventing telomere attrition to critical levels. Common and rare germline variants affect patterns of somatic mutation, including point mutations, structural variants and somatic retrotransposition. A collection of papers from the PCAWG Consortium describes non-coding mutations that drive cancer beyond those in the TERT promoter4; identifies new signatures of mutational processes that cause base substitutions, small insertions and deletions and structural variation5,6; analyses timings and patterns of tumour evolution7; describes the diverse transcriptional consequences of somatic mutation on splicing, expression levels, fusion genes and promoter activity8,9; and evaluates a range of more-specialized features of cancer genomes8,10–18.

    • In mammalian ovaries, a fixed population of primordial follicles forms during the perinatal stage and the oocytes contained within are arrested at the dictyate stage of meiotic prophase I. In the current study, we provide evidence that the level of cyclic AMP ( cAMP) in oocytes regulates oocyte meiotic prophase I and primordial folliculogenesis in the perinatal mouse ovary. Our results show that the early meiotic development of oocytes is closely correlated with increased levels of intra-oocyte cAMP. Inhibiting cAMP synthesis in fetal ovaries delayed oocyte meiotic progression and inhibited the disassembly and degradation of synaptonemal complex protein 1. In addition, inhibiting cAMP synthesis in in vitro cultured fetal ovaries prevented primordial follicle formation. Finally, using an in situ oocyte chromosome analysis approach, we found that the dictyate arrest of oocytes is essential for primordial follicle formation under physiological conditions. Taken together, these results suggest a role for cAMP in early meiotic development and primordial follicle formation in the mouse ovary.

  • An open-access database and analysis tool for perovskite solar cells based on the FAIR data principles

    • Large datasets are now ubiquitous as technology enables higher-throughput experiments, but rarely can a research field truly benefit from the research data generated due to inconsistent formatting, undocumented storage or improper dissemination. Here we extract all the meaningful device data from peer-reviewed papers on metal-halide perovskite solar cells published so far and make them available in a database. We collect data from over 42,400 photovoltaic devices with up to 100 parameters per device. We then develop open-source and accessible procedures to analyse the data, providing examples of insights that can be gleaned from the analysis of a large dataset. The database, graphics and analysis tools are made available to the community and will continue to evolve as an open-source initiative. This approach of extensively capturing the progress of an entire field, including sorting, interactive exploration and graphical representation of the data, will be applicable to many fields in materials science, engineering and biosciences.

  • Experimental observation of anomalous trajectories of single photons

    • A century after its conception, quantum mechanics still hold surprises that contradict many "common sense" notions. The contradiction is especially sharp in case one consider trajectories of truly quantum objects such as single photons. From a classical point of view, trajectories are well defined for particles, but not for waves. The wave-particle duality forces a breakdown of this dichotomy and quantum mechanics resolves this in a remarkable way: Trajectories can be well defined, but they are utterly different from classical trajectories. Here, we give an operational definition to the trajectory of a single photon by introducing a technique to mark its path using its spectral composition. The method demonstrates that the frequency degree of freedom can be used as a bona fide quantum measurement device (meter). The analysis of a number of setups, using our operational definition, leads to anomalous trajectories which are noncontinuous and in some cases do not even connect the source of the photon to where it is detected. We carried out an experimental demonstration of these anomalous trajectories using a nested interferometer. We show that the two-state vector formalism provides a simple explanation for the results.

    • Pulmonary function measures reflect respiratory health and are used in the diagnosis of chronic obstructive pulmonary disease. We tested genome-wide association with forced expiratory volume in 1 second and the ratio of forced expiratory volume in 1 second to forced vital capacity in 48,201 individuals of European ancestry with follow up of the top associations in up to an additional 46,411 individuals. We identified new regions showing association (combined P < 5 × 10(-8)) with pulmonary function in or near MFAP2, TGFB2, HDAC4, RARB, MECOM (also known as EVI1), SPATA9, ARMC2, NCR3, ZKSCAN3, CDC123, C10orf11, LRP1, CCDC38, MMP15, CFDP1 and KCNE2. Identification of these 16 new loci may provide insight into the molecular mechanisms regulating pulmonary function and into molecular targets for future therapy to alleviate reduced lung function.

    • Alkaline phosphatase (ALP) is used as a biomarker to monitor the chronic kidney disease–mineral bone disorder (CKD-MBD) and high levels of parathyroid hormone (PTH) that were reported to be related to increased mortality in CKD patients. Therefore, we conducted this longitudinal cohort study to evaluate the relations between ALP and intact PTH (iPTH) and the associations with all-cause and cardiovascular mortality in peritoneal dialysis (PD) patients.Methods:In 1276 incident PD patients (median age 50 years, 56% males), baseline serum ALP, iPTH, and metabolic biomarkers potentially linked to CKD-MBD were analyzed in relation to mortality during follow-up period of up to 60 months. All-cause and cardiovascular mortality risk of ALP and iPTH were analyzed with competing-risks regression models with transplantation as competing risk adjusting for all covariates.Results:After adjustments for confounders by logistic regression model, older age, higher change level to levels of iPTH, S-albumin, calcium, alanine transaminase (ALT), and lower level of phosphorus were associated with higher ALP level (>79 U/L), and female gender, non-diabetes mellitus, younger age, lower calcium, higher ALT, total bilirubin, phosphorus, and ALP were associated with higher iPTH level (>300 pg/mL). During 60 months (median 44 months) of follow-up, the all-cause mortality rate was 16%, and 91 (46%) of the 199 deaths were caused by cardiovascular disease. In competing-risks regression analysis, “high ALP + low iPTH” was independently associated with all-cause and cardiovascular mortality after adjustment for age, gender, presence of diabetes, and cardiovascular disease, the calendar year of recruitment and vitamin D therapy in PD patients. The subhazard ratio (sHR) of group “high ALP + low iPTH” was 1.96 times and 3.35 times higher than sHR of group “low ALP + high iPTH” for all-cause mortality and cardiovascular mortality, respectively.Conclusions:The combination of high ALP and low iPTH was independently associated with increased all-cause and cardiovascular mortality in PD patients, suggesting that ALP and iPTH have the potential to predict clinical outcomes and might be useful risk assessment tools in PD patients. Further studies exploring the observed association between combination of ALP with iPTH and mortality are warranted.

    • Since the 2007 recommendations for the management of early arthritis have been presented, considerable research has been published in the field of early arthritis, mandating an update of the 2007 European League Against Rheumatism (EULAR) recommendations for management of early arthritis.MethodsIn accordance with the 2014 EULAR Standardised Operating Procedures, the expert committee pursued an approach that was based on evidence in the literature and on expert opinion. The committee involved 20 rheumatologists, 2 patients and 1 healthcare professional representing 12 European countries. The group defined the focus of the expert committee and target population, formulated a definition of ‘management’ and selected the research questions. A systematic literature research (SLR) was performed by two fellows with the help of a skilled librarian. A set of draft recommendations was proposed on the basis of the research questions and the results of the SLR. For each recommendation, the categories of evidence were identified, the strength of recommendations was derived and the level of agreement was determined through a voting process.ResultsThe updated recommendations comprise 3 overarching principles and 12 recommendations for managing early arthritis. The selected statements involve the recognition of arthritis, referral, diagnosis, prognostication, treatment (information, education, pharmacological and non-pharmacological interventions), monitoring and strategy. Eighteen items were identified as relevant for future research.ConclusionsThese recommendations provide rheumatologists, general practitioners, healthcare professionals, patients and other stakeholders with an updated EULAR consensus on the entire management of early arthritis.

    • Background: An international consensus group of experts was convened to collaboratively advance toward consensus opinions based on the best available evidence on key topics within cartilage repair of the ankle. The purpose of this article is to present the consensus statements on osteochondral lesions of the tibial plafond (OLTP) and on ankle instability with ankle cartilage lesions developed at the 2019 International Consensus Meeting on Cartilage Repair of the Ankle. Methods: Forty-three experts in cartilage repair of the ankle were convened and participated in a process based on the Delphi method of achieving consensus. Questions and statements were drafted within 4 working groups focusing on specific topics within cartilage repair of the ankle, after which a comprehensive literature review was performed and the available evidence for each statement was graded. Discussion and debate occurred in cases where statements were not agreed on in unanimous fashion within the working groups. A final vote was then held. Results: A total of 11 statements on OLTP reached consensus. Four achieved unanimous support and 7 reached strong consensus (greater than 75% agreement). A total of 8 statements on ankle instability with ankle cartilage lesions reached consensus during the 2019 International Consensus Meeting on Cartilage Repair of the Ankle. One achieved unanimous support, and seven reached strong consensus (greater than 75% agreement). Conclusions: These consensus statements may assist clinicians in the management of these difficult clinical pathologies.

    • High-spin states in 86Zr up to 30+ and 27- were observed via the 58Ni(32S,4p) reaction at 135 MeV beam energy using the combined GAMMASPHERE and MICROBALL systems. Calculations performed with the configuration-dependent shell-correction approach show that these states are built from six g9/2 neutrons and at most four protons excited from the p1/2,p3/2,f5/2 subshells to the g9/2 subshell at small deformation. The highest observed states at 27- and 30+ are interpreted as band-terminating states with the latter having the highest spin available in the valence space for 86Zr.

  • Genome-Wide Joint Meta-Analysis of SNP and SNP-by-Smoking Interaction Identifies Novel Loci for Pulmonary Function

    • Genome-wide association studies have identified numerous genetic loci for spirometic measures of pulmonary function, forced expiratory volume in one second (FEV1), and its ratio to forced vital capacity (FEV1/FVC). Given that cigarette smoking adversely affects pulmonary function, we conducted genome-wide joint meta-analyses (JMA) of single nucleotide polymorphism (SNP) and SNP-by-smoking (ever-smoking or pack-years) associations on FEV1 and FEV1/FVC across 19 studies (total N = 50,047). We identified three novel loci not previously associated with pulmonary function. SNPs in or near DNER (smallest PJMA = 5.00×10−11), HLA-DQB1 and HLA-DQA2 (smallest PJMA = 4.35×10−9), and KCNJ2 and SOX9 (smallest PJMA = 1.28×10−8) were associated with FEV1/FVC or FEV1 in meta-analysis models including SNP main effects, smoking main effects, and SNP-by-smoking (ever-smoking or pack-years) interaction. The HLA region has been widely implicated for autoimmune and lung phenotypes, unlike the other novel loci, which have not been widely implicated. We evaluated DNER, KCNJ2, and SOX9 and found them to be expressed in human lung tissue. DNER and SOX9 further showed evidence of differential expression in human airway epithelium in smokers compared to non-smokers. Our findings demonstrated that joint testing of SNP and SNP-by-environment interaction identified novel loci associated with complex traits that are missed when considering only the genetic main effects.

    • With the increasing applications of magnetic robots in medical instruments, the research on different structures and locomotion approaches of magnetic robots has become a hotspot in recent years. A ferrofluid rolling robot (FRR) with magnetic actuation is proposed and enabled to realize a novel locomotion approach in this article. The drive performance of ferrofluid is elaborated, which is characterized by the magnetic torque of a rectangle-shaped object filled with ferrofluid under magnetic field. First, the proposed structure and locomotion mechanism of the FRR are detailed. Moreover, based on the established mathematical models of the FRR, the simulations with straight and turning locomotion are carried out, respectively. Finally, the FRR prototype is manufactured by 3-D printing, and experimental results demonstrate that the feasibility of straight and turning locomotion is verified. The locomotion performance of the FRR is in good agreement with the theoretical models where the root mean square (rms) value of displacement for experiments and simulations is 1.2 mm. In this work, the proposed FRR can automatically switch from straight to turning locomotion with a fast response in an external magnetic field, and does not has magnetism when without a magnetic field.

    • The PREDICTS project-Projecting Responses of Ecological Diversity In Changing Terrestrial Systems (www.predicts.org.uk)-has collated from published studies a large, reasonably representative database of comparable samples of biodiversity from multiple sites that differ in the nature or intensity of human impacts relating to land use. We have used this evidence base to develop global and regional statistical models of how local biodiversity responds to these measures. We describe and make freely available this 2016 release of the database, containing more than 3.2 million records sampled at over 26,000 locations and representing over 47,000 species. We outline how the database can help in answering a range of questions in ecology and conservation biology. To our knowledge, this is the largest and most geographically and taxonomically representative database of spatial comparisons of biodiversity that has been collated to date; it will be useful to researchers and international efforts wishing to model and understand the global status of biodiversity.

    • The near-yrast states of Mo-101(42)59 and Ru-103,4(44)59,60 have been studied following their population via heavy-ion multinucleon transfer reactions between a Xe-136 beam and a thin, self-supporting Mo-100 target. The ground state sequence in Ru-104 can be understood as demonstrating a simple evolution from a quasi-vibrational structure at lower spins to statically deformed, quasi-rotational excitation involving the population of a pair of low-Omega h(11/2) neutron orbitals. The effect of the decoupled h(11/2) orbital on this vibration-to-rotational evolution is demonstrated by an extension of the "E-GOS" prescription to include odd-A nuclei. The experimental results are also compared with self-consistent Total Routhian Surface calculations which also highlight the polarising role of the highly aligned neutron h(11/2) orbital in these nuclei.

    • The development of novel photosensitizers with very high molar extinction coefficients and broad absorption spectra to enhance the light harvesting efficiency providing high PCEs for solid state dye sensitized solar cells (sDSCs) is a main target for improvement. In this work, two novel organic blue-colored dyes termed S4 and S5 with indeno[1,2-b]thiophene functionalized triphenylamine as the donor, 2,3-diphenylpyrido[3,4-b]pyrazine (PP) or 2,3-diphenylquinoxaline (QT) as the auxiliary acceptor and cyclopentadithiophene (CPDT) as the π-linker were designed and synthesized for sDSCs. S5 containing the QT unit as the electron-withdrawing group exhibits a high molar extinction coefficient of 6.3 × 104 M-1 cm-1 at 600 nm. Most importantly, the S5-based sDSCs shows record PCEs of 7.81% and 8.25% under one sun and 0.5 sun light intensities, respectively, exceeding the PCE of LEG4-based solar cells (7.34%). To the best of our knowledge, this is the first case where an organic blue-colored dye displays a PCE over 7.8% in sDSCs, thus representing record efficiencies for sDSCs. These results clearly show that molecular engineering is a viable way to develop blue-colored dyes with high molar extinction coefficients for use in highly efficient sDSCs. Also, blue-colored dyes open up co-sensitization strategies in combination with traditional organic dyes with yellow-red colours.

    • A massive mangrove dieback event occurred in 2015-2016 along similar to 1000km of pristine coastline in the Gulf of Carpentaria, Australia. Here, we use sediment and wood chronologies to gain insights into geochemical and climatic changes related to this dieback. The unique combination of low rainfall and low sea level observed during the dieback event had been unprecedented in the preceding 3 decades. A combination of iron (Fe) chronologies in wood and sediment, wood density and estimates of mangrove water use efficiency all imply lower water availability within the dead mangrove forest. Wood and sediment chronologies suggest a rapid, large mobilization of sedimentary Fe, which is consistent with redox transitions promoted by changes in soil moisture content. Elemental analysis of wood cross sections revealed a 30- to 90-fold increase in Fe concentrations in dead mangroves just prior to their mortality. Mangrove wood uptake of Fe during the dieback is consistent with large apparent losses of Fe from sediments, which potentially caused an outwelling of Fe to the ocean. Although Fe toxicity may also have played a role in the dieback, this possibility requires further study. We suggest that differences in wood and sedimentary Fe between living and dead forest areas reflect sediment redox transitions that are, in turn, associated with regional variability in groundwater flows. Overall, our observations provide multiple lines of evidence that the forest dieback was driven by low water availability coinciding with a strong El Nino-Southern Oscillation (ENSO) event and was associated with climate change.

    • In this work, we reported two new quinoxaline-based sensitizers (BQI and BQII) for p-type dye-sensitized solar cells (p-DSSCs) featuring carboxylic acid and pyridine as anchoring groups, respectively, in combination with triphenylamine donor. The optical, electrochemical and photovoltaic properties of BQI and BQII were investigated. Results showed that BQI-based p-DSSC with carboxylic acid anchoring group obtained higher photoelectric conversion efficiency (PCE) of 0.140%. To further optimize the device performance, we added a layer of TiO2 on the surface of NiO film as a barrier layer, which contributed to the improvement of the photocurrent density from 3.00 to 3.84 mA cm−2. The p-DSSCs based on BQI reached the PCE of 0.20% at an irradiance of 100 mW cm−2 simulated AM1.5 sunlight. Electrochemical impedance spectroscopy (EIS) analysis indicated that the hole recombination resistance of p-DSSCs with TiO2 barrier layer was larger than that of the naked NiO film. Meanwhile, the surface profile of TiO2 on NiO film was verified by scanning electron microscope (SEM), X-ray diffraction (XRD) and the time of flight-secondary ion mass spectrometry (TOF-SIMS).
