    • Little is known about the genetic determinants of medication use in preventing cardiometabolic diseases. Using the Finnish nationwide drug purchase registry with follow-up since 1995, we performed genome-wide association analyses of longitudinal patterns of medication use in hyperlipidemia, hypertension and type 2 diabetes in up to 193,933 individuals (55% women) in the FinnGen study. In meta-analyses of up to 567,671 individuals combining FinnGen with the Estonian Biobank and the UK Biobank, we discovered 333 independent loci (P < 5 × 10–9) associated with medication use. Fine-mapping revealed 494 95% credible sets associated with the total number of medication purchases, changes in medication combinations or treatment discontinuation, including 46 credible sets in 40 loci not associated with the underlying treatment targets. The polygenic risk scores (PRS) for cardiometabolic risk factors were strongly associated with the medication-use behavior. A medication-use enhanced multitrait PRS for coronary artery disease matched the performance of a risk factor-based multitrait coronary artery disease PRS in an independent sample (UK Biobank, n = 343,676). In summary, we demonstrate medication-based strategies for identifying cardiometabolic risk loci and provide genome-wide tools for preventing cardiovascular diseases.

  • Associational effects of plant defences in relation to within- and between-patch food choice by a mammalian herbivore : neighbour contrast susceptibility and defence

    • A basic idea of plant defences is that a plant should gain protection from its own defence. In addition, there is evidence that defence traits of the neighbouring plants can influence the degree of protection of an individual plant. These associational effects depend in part on the spatial scale of herbivore selectivity. A strong between-patch selectivity together with a weak within-patch selectivity leads to a situation where a palatable plant could avoid being grazed by growing in a patch with unpalatable plants, which is referred to as associational defence. Quite different associational effects will come about if the herbivore instead is unselective between patches and selective within a patch. We studied these effects in a manipulative experiment where we followed the food choice of fallow deer when they encountered two patches of overall different quality. One of the two patches consisted of pellets with low-tannin concentration in seven out of eight buckets and with high concentration in the remaining bucket. The other patch instead had seven high- and one low-tannin bucket. We performed the experiment both with individuals one at a time and with a group of 16-17 deer. We found that the deer were unselective between patches, but selective within a patch, and that the single low-tannin bucket among seven high-tannin buckets was used more than a low-tannin bucket among other low-tannin buckets. This corresponds to a situation where a palatable plant that grows among unpalatable plants is attacked more than if it was growing among its own kind, and for this effect we suggest the term neighbour contrast susceptibility, which is the opposite of associational defence. We also found that the high-tannin bucket in the less defended patch was less used than the high-tannin buckets in the other patch, which corresponds to neighbour contrast defence. The neighbour contrast susceptibility was present both for individual and group foraging, but the strength of the effect was somewhat weaker for groups due to weaker within-patch selectivity.

  • The effect of spatial scale on plant associational defences against mammalian herbivores

    • Intraspecific variation in plant toxins at different spatial scales can influence foraging decisions by wild herbivores. In order to investigate plant associational defences in relation to spatial scale, we performed an experiment with fallow deer encountering 2 patches of low- and high-tannin hazel branches. One patch was good, consisting of 7 low- and I high-tannin branch, and the other bad, with low- and 7 high-tannin branches. We kept the between-patch spatial scale constant and varied the within-patch spatial scale: the branches in a patch were either spread out or close together in a bundle. When the low-tannin branches were spread out, the deer showed a clear preference for low_tannin branches both patches and consumed similar amounts from low-tannin branches in the good and the bad patch, which means that there was no associational defence. In contrast, when the branches instead were together in a bundle, within-patch selectivity decreased and between-patch selectivity increased, and the low-tannin branches in the bad patch were less eaten than the low-tannin branches in the good patch, which corresponds to associational defence. We conclude that small inter-plant distances can be crucial for the operation of plant associational defences

    • The aim of this study was characterization of a family carrying two mutations known to cause monogenic forms of diabetes, the M626K mutation in the HNF1α gene (MODY3) and the A3243G in mtDNA. β-Cell function and insulin sensitivity were assessed with the Botnia clamp. Heteroplasmy of the A3243G mutation and variants in type 2 diabetes susceptibility genes were determined, and transcriptional activity, DNA binding, and subcellular localization of mutated HNF1α were studied. Thirteen family members carried the mutation in mtDNA; 6 of them also had the M626K mutation, whereas none had only the M626K mutation. The protective Ala12 allele in peroxisome proliferator–activated receptor (PPAR)γ was present in two nondiabetic individuals. Carriers of both mtDNA and HNF1α mutations showed an earlier age at onset of diabetes than carriers of only the mtDNA mutation (median 22 vs. 45 years) but no clear difference in β-cell function or insulin sensitivity. In vitro, the M626K mutation caused a 53% decrease in transcriptional activity in HeLa cells. The mutated protein showed normal nuclear targeting but increased DNA binding. These data demonstrate that several genetic factors might contribute to diabetes risk, even in families with mtDNA and HNF1α mutations.

    • We performed fine mapping of 39 established type 2 diabetes (T2D) loci in 27,206 cases and 57,574 controls of European ancestry. We identified 49 distinct association signals at these loci, including five mapping in or near KCNQ1. 'Credible sets' of the variants most likely to drive each distinct signal mapped predominantly to noncoding sequence, implying that association with T2D is mediated through gene regulation. Credible set variants were enriched for overlap with FOXA2 chromatin immunoprecipitation binding sites in human islet and liver cells, including at MTNR1B, where fine mapping implicated rs10830963 as driving T2D association. We confirmed that the T2D risk allele for this SNP increases FOXA2-bound enhancer activity in islet- and liver-derived cells. We observed allele-specific differences in NEUROD1 binding in islet-derived cells, consistent with evidence that the T2D risk allele increases islet MTNR1B expression. Our study demonstrates how integration of genetic and genomic information can define molecular mechanisms through which variants underlying association signals exert their effects on disease.

    • Waist-hip ratio (WHR) is a measure of body fat distribution and a predictor of metabolic consequences independent of overall adiposity. WHR is heritable, but few genetic variants influencing this trait have been identified. We conducted a meta-analysis of 32 genome-wide association studies for WHR adjusted for body mass index (comprising up to 77,167 participants), following up 16 loci in an additional 29 studies (comprising up to 113,636 subjects). We identified 13 new loci in or near RSPO3, VEGFA, TBX15-WARS2, NFE2L3, GRB14, DNM3-PIGC, ITPR2-SSPN, LY86, HOXC13, ADAMTS9, ZNRF3-KREMEN1, NISCH-STAB1 and CPEB4 (P = 1.9 × 10⁻⁹ to P = 1.8 × 10⁻⁴⁰) and the known signal at LYPLAL1. Seven of these loci exhibited marked sexual dimorphism, all with a stronger effect on WHR in women than men (P for sex difference = 1.9 × 10⁻³ to P = 1.2 × 10⁻¹³). These findings provide evidence for multiple loci that modulate body fat distribution independent of overall adiposity and reveal strong gene-by-sex interactions.

  • Connecting the multiple dimensions of global soil fungal diversity

    • How the multiple facets of soil fungal diversity vary worldwide remains virtually unknown, hindering the management of this essential species-rich group. By sequencing high-resolution DNA markers in over 4000 topsoil samples from natural and human-altered ecosystems across all continents, we illustrate the distributions and drivers of different levels of taxonomic and phylogenetic diversity of fungi and their ecological groups. We show the impact of precipitation and temperature interactions on local fungal species richness (alpha diversity) across different climates. Our findings reveal how temperature drives fungal compositional turnover (beta diversity) and phylogenetic diversity, linking them with regional species richness (gamma diversity). We integrate fungi into the principles of global biodiversity distribution and present detailed maps for biodiversity conservation and modeling of global ecological processes.

  • Local and regional dynamics of Succisa pratensis

    • Land use change is considered to be one of the biggest threat to global species diversity. In Sweden, abandonment of grazing is one of the most common reasons for decline in species richness in semi-natural grasslands. Today semi-natural grasslands often occur as more or less isolated fragments. The result for species that benefits from grazing is a smaller area of suitable habitat and higher extinction risks and a lowered ability to colonize new areas. Succisa pratensis is a long-lived perennial plant that benefits from grazing and is common in Swedish semi-natural grasslands. I have assessed the performance of Succisa pratensis at various spatial and temporal scales, in a Swedish rural landscape. I performed demographic matrix modelling of populations at grazed and ungrazed sites. A regional level was then added, by incorporating data collected from a large number of populations and habitat types into the matrix models and extinction risks over 50 years were calculated. A dynamic metapopulation model was created and the regional dynamics, in terms of colonisations resulting from long distance dispersal and population extinctions were examined. The effects of management history were incorporated into the model by using historical maps. In addition, I made an analysis of the impact of management history on the distribution and performance of four grassland species, using vegetation maps from 1945 and 2001. Local dynamics of Succisa pratensis was negatively affected by abandonment of grazing. Recorded population sizes were ten times higher in grazed sites than in ungrazed. The turnover rate of the system was estimated to about one extinction or colonisation per year. Both the simulation study and the analyses of vegetation maps suggested a pronounced legacy of management history in Succisa pratensis in the study landscape. Overall, the results of this thesis demonstrate the importance of management history for species in the rural landscape.

  • An atlas of genetic determinants of forearm fracture.

    • Osteoporotic fracture is among the most common and costly of diseases. While reasonably heritable, its genetic determinants have remained elusive. Forearm fractures are the most common clinically recognized osteoporotic fractures with a relatively high heritability. To establish an atlas of the genetic determinants of forearm fractures, we performed genome-wide association analyses including 100,026 forearm fracture cases. We identified 43 loci, including 26 new fracture loci. Although most fracture loci associated with bone mineral density, we also identified loci that primarily regulate bone quality parameters. Functional studies of one such locus, at TAC4, revealed that Tac4-/- mice have reduced mechanical bone strength. The strongest forearm fracture signal, at WNT16, displayed remarkable bone-site-specificity with no association with hip fractures. Tall stature and low body mass index were identified as new causal risk factors for fractures. The insights from this atlas may improve fracture prediction and enable therapeutic development to prevent fractures.

    • Gestational diabetes mellitus (GDM) is associated with increased risk of pregnancy complications and adverse perinatal outcomes. GDM often reoccurs and is associated with increased risk of subsequent diagnosis of type 2 diabetes (T2D). To improve our understanding of the aetiological factors and molecular processes driving the occurrence of GDM, including the extent to which these overlap with T2D pathophysiology, the GENetics of Diabetes In Pregnancy (GenDIP) Consortium assembled genome-wide association studies (GWAS) of diverse ancestry in a total of 5485 women with GDM and 347 856 without GDM. Through multi-ancestry meta-analysis, we identified five loci with genome-wide significant association (p < 5x10-8) with GDM, mapping to/near MTNR1B (p = 4.3x10-54), TCF7L2 (p = 4.0x10-16), CDKAL1 (p = 1.6 × 10-14), CDKN2A-CDKN2B (p = 4.1x10-9) and HKDC1 (p = 2.9x10-8). Multiple lines of evidence pointed to the shared pathophysiology of GDM and T2D: (i) four of the five GDM loci (not HKDC1) have been previously reported at genome-wide significance for T2D; (ii) significant enrichment for associations with GDM at previously reported T2D loci; (iii) strong genetic correlation between GDM and T2D; and (iv) enrichment of GDM associations mapping to genomic annotations in diabetes-relevant tissues and transcription factor binding sites. Mendelian randomisation analyses demonstrated significant causal association (5% false discovery rate) of higher body mass index on increased GDM risk. Our results provide support for the hypothesis that GDM and T2D are part of the same underlying pathology but that, as exemplified by the HKDC1 locus, there are genetic determinants of GDM that are specific to glucose regulation in pregnancy.

    • A number of studies have reported how neighbouring plants may influence herbivory on palatable or unpalatable plants. Such neighbourhood effects can have important evolutionary consequences as they may either promote the evolutionary stability of plant defences or, alternatively, select against the fixation of plant defences and instead promote a stable polymorphism of palatable and unpalatable plants. These consequences depend on whether the difference in herbivore damage between unpalatable and palatable plants is smaller or, alternatively, greater when the neighbours are unpalatable instead of palatable. Such relations can arise when the neighbourhood effects are non-parallel among palatable and unpalatable plants. We outline two basic situations of non-parallel neighbourhood effects and illustrate how they can come about. A detailed dissection of these interactions reveals that there are several qualitatively distinct mechanisms that promote either evolutionary stability of plant defences or alternatively polymorphism. Our classification of mechanisms can be used to clarify and explain observations obtained in the field of plant herbivore interactions and predator prey interactions, both at the population and the community level.

  • Spatial scales of foraging in fallow deer: Implications for associational effects in plant defences

    • Large herbivores select food at several spatial scales: plant communities are chosen at a landscape scale, plant patches are chosen within a plant community, and individual plants within a patch. Foraging decision at the patch level can result in associational effects in plant communities and populations. Several studies have shown that herbivore attack and consumption rates may not only depend on a plant's own defence traits, but also on the defence traits of its neighbours. In the present experiment we investigated whether the spatial scale of the food distribution affects food selection by fallow deer and whether the foraging behaviour gives rise to associational effects in plant defences. In a population of captured wild fallow deer we simulated a natural situation where two separate plant patches are exposed to intense herbivory pressure. We presented different spatial arrangements of low- and high-tannin food to the deer, varying the frequency of the feeder types within and between patches. We found that the deer consumed palatable food among the unpalatable food on average as much as they consumed palatable food among other palatable feeders. However, when unpalatable food occurred among the palatable food it was more consumed than among other unpalatable feeders. Hence, we did not find support for associational defence, but our results supported associational susceptibility. At the between patch level a patch of mainly high-tannin feeders was consumed less when presented near to a patch of mainly low-tannin feeders, suggesting that for well-defended plants having palatable neighbours in a nearby patch might accentuate the effectiveness of their defence.

    • Herbivory is generally assumed to negatively influence mycorrhizal fungi because of reduced photosynthate to support mycorrhizae following defoliation. We examined effects of 60% and 100% defoliation (excluding current year needles) on tree growth and ectomycorrhizal associations of 10±15 year old Scots pines (Pinus sylvestris). Over 98% of short roots were colonized by mycorrhizal fungi, and contrary to expectation, defoliation did not decrease the proportion of living fungi in fine roots. Furthermore, defoliation did not alter the ratios of produced needle biomass to the biomass of fine roots or living fungi in fine roots. The composition of mycorrhizal morphotypes was changed, however, which suggests competition among different mycorrhizal growth forms owing to their carbon demands. We propose that these outcomes are a consequence of a functional balance between carbon sources in plant foliage and below-ground sinks, i.e. growing roots and mycorrhizal associates.

  • Drivers of vegetative dormancy across herbaceous perennial plant species

    • Vegetative dormancy, that is the temporary absence of aboveground growth for 1year, is paradoxical, because plants cannot photosynthesise or flower during dormant periods. We test ecological and evolutionary hypotheses for its widespread persistence. We show that dormancy has evolved numerous times. Most species displaying dormancy exhibit life-history costs of sprouting, and of dormancy. Short-lived and mycoheterotrophic species have higher proportions of dormant plants than long-lived species and species with other nutritional modes. Foliage loss is associated with higher future dormancy levels, suggesting that carbon limitation promotes dormancy. Maximum dormancy duration is shorter under higher precipitation and at higher latitudes, the latter suggesting an important role for competition or herbivory. Study length affects estimates of some demographic parameters. Our results identify life historical and environmental drivers of dormancy. We also highlight the evolutionary importance of the little understood costs of sprouting and growth, latitudinal stress gradients and mixed nutritional modes.

    • Obesity is globally prevalent and highly heritable, but its underlying genetic factors remain largely elusive. To identify genetic loci for obesity susceptibility, we examined associations between body mass index and ~2.8 million SNPs in up to 123,865 individuals with targeted follow up of 42 SNPs in up to 125,931 additional individuals. We confirmed 14 known obesity susceptibility loci and identified 18 new loci associated with body mass index (P < 5 × 10−8), one of which includes a copy number variant near GPRC5B. Some loci (at MC4R, POMC, SH2B1 and BDNF) map near key hypothalamic regulators of energy balance, and one of these loci is near GIPR, an incretin receptor. Furthermore, genes in other newly associated loci may provide new insights into human body weight regulation.

    • There is currently limited understanding of the genetic aetiology of obstructive sleep apnoea (OSA). We aimed to identify genetic loci associated with OSA risk, and to test if OSA and its comorbidities share a common genetic background. We conducted the first large-scale genome-wide association study of OSA using the FinnGen study (217 955 individuals) with 16 761 OSA patients identified using nationwide health registries. We estimated 0.08 (95% CI 0.06.0.11) heritability and identified five loci associated with OSA (p<5.0×10-8): rs4837016 near GAPVD1 (GTPase activating protein and VPS9 domains 1), rs10928560 near CXCR4 (C-X-C motif chemokine receptor type 4), rs185932673 near CAMK1D (calcium/calmodulindependent protein kinase ID) and rs9937053 near FTO (fat mass and obesity-associated protein; a variant previously associated with body mass index (BMI)). In a BMI-adjusted analysis, an association was observed for rs10507084 near RMST/NEDD1 (rhabdomyosarcoma 2 associated transcript/NEDD1 γ-tubulin ring complex targeting factor). We found high genetic correlations between OSA and BMI (rg=0.72 (95% CI 0.62-0.83)), and with comorbidities including hypertension, type 2 diabetes, coronary heart disease, stroke, depression, hypothyroidism, asthma and inflammatory rheumatic disease (rg>0.30). The polygenic risk score for BMI showed 1.98-fold increased OSA risk between the highest and the lowest quintile, and Mendelian randomisation supported a causal relationship between BMI and OSA. Our findings support the causal link between obesity and OSA, and the joint genetic basis between OSA and comorbidities.

    • For social foragers, movement as a group could increase foraging efficiency through collective discovery of high-quality food sources. This would require an efficient mechanism for transferring information about food quality between individuals. Conversely, the constraints of foraging as a cohesive group could decrease efficiency; grouping may persist to serve other functions such as protection from predators. To test what drives cohesion in herbivores, we manipulated patch shape and within-patch pattern of food quality and quantified the effects on group level diet selection by a social herbivore, the fallow deer, Dama dama. We arranged feeders containing fodder in lines or blocks, and manipulated the pattern of food quality within patches by adding tannin, a plant secondary compound that decreases palatability. We quantified the relative consumption of low- and high-tannin food to compare diet selectivity at the group level between patch treatments. If group foraging evolved to increase foraging efficiency, altering the spatial arrangement of food should not affect diet selectivity because information about food location and quality is shared. We found, however, that the herd expressed different levels of selectivity between both patch shapes and food quality patterns. Deer selected better diets in blocks than lines. In lines, the herd selected better diets when quality varied between alternate feeders rather than between the two halves of the patch, suggesting a reliance on personal rather than group information. Deer consumed the most at patch centres in all treatments except in blocks with high-tannin centres, but diet selection was poorer in the latter compared to blocks with low-tannin centres. Aggregation at the centre of patches appears to have restricted exploitation of the best food. Predation pressure and/or resource variability may have favoured the evolution of a foraging strategy that prioritizes social cohesion over effective diet selection.

    • Fungi are highly diverse organisms, which provide multiple ecosystem services. However, compared with charismatic animals and plants, the distribution patterns and conservation needs of fungi have been little explored. Here, we examined endemicity patterns, global change vulnerability and conservation priority areas for functional groups of soil fungi based on six global surveys using a high-resolution, long-read metabarcoding approach. We found that the endemicity of all fungi and most functional groups peaks in tropical habitats, including Amazonia, Yucatan, West-Central Africa, Sri Lanka, and New Caledonia, with a negligible island effect compared with plants and animals. We also found that fungi are predominantly vulnerable to drought, heat and land-cover change, particularly in dry tropical regions with high human population density. Fungal conservation areas of highest priority include herbaceous wetlands, tropical forests, and woodlands. We stress that more attention should be focused on the conservation of fungi, especially root symbiotic arbuscular mycorrhizal and ectomycorrhizal fungi in tropical regions as well as unicellular early-diverging groups and macrofungi in general. Given the low overlap between the endemicity of fungi and macroorganisms, but high conservation needs in both groups, detailed analyses on distribution and conservation requirements are warranted for other microorganisms and soil organisms.

    • Senescence is characterized by a decline in survival, fecundity and reproductive value with age among adult individuals. Simple age-dependent life cycles progress forward through developmental stages, with each successive stage being characterized by age-specific vital rates. In contrast, size- or stage-based life cycles for perennial plants are more complex and often include stasis and retrogression to previous vegetative or reproductive life stages, indicating possible slowing or even reversing the developmental progress. Many plants remain in nonemergent, below-ground stages during the growing season (prolonged dormancy), which may affect the process of senescence. Stasis in the dormant stage implies that senescence is interrupted while plants are below-ground. We explored the underlying assumptions of size- or stage-based life cycle graphs and developed four different demographic models for how prolonged dormancy may mediate the relationship between age and vital rates. We then tested these models using more than 20years of demographic data on 2 perennial herbs, Astragalus scaphoides and Silene spaldingii. Results from model fitting suggest that prolonged dormancy interacts with the age dependence of vital rates. The model using true biological age (time since germination) of emergent and dormant plants to estimate vital rates was never the best model for our data. For both species, the model assuming that dormancy resets plants to the same postdormant state experienced earlier in life independent of their predormant age resulted in the best fit, though not for every vital rate. Older Astragalus plants had declining annual survival probabilities and reproductive value, suggesting senescence. Silene showed the opposite pattern for reproductive value that increased with age, indicating negative senescence. Synthesis. Using long-term demographic data from two perennial herbs, this study shows mixed evidence for senescence in perennial plants. Our results indicate that prolonged dormancy interacts with the age dependence of vital rates and may sometimes retard the process of senescence.
