  • 11Li Breakup on 208Pb at Energies Around the Coulomb Barrier

    • The inclusive breakup for the Li-11 + Pb-208 reaction at energies around the Coulomb barrier has been measured for the first time. A sizable yield of Li-9 following the Li-11 dissociation has been observed, even at energies well below the Coulomb barrier. Using the first-order semiclassical perturbation theory of Coulomb excitation it is shown that the breakup probability data measured at small angles can be used to extract effective breakup energy as well as the slope of B(E1) distribution close to the threshold. Four-body continuum-discretized coupled-channels calculations, including both nuclear and Coulomb couplings between the target and projectile to all orders, reproduce the measured inclusive breakup cross sections and support the presence of a dipole resonance in the Li-11 continuum at low excitation energy.

    • We present a detailed analysis of the elastic scattering and breakup channel for the reaction of Li-11 on Pb-208 at incident laboratory energies of 24.3 and 29.8 MeV, measured at the radioactive ion beam facility of TRIUMF, in Vancouver, Canada. A large yield of Li-9 fragments was detected by four charged particle telescopes in a wide angular range. The experimental angular and energy distributions of these Li-9 fragments have been compared to coupled-reaction-channel and continuum-discretized coupled-channel calculations. The large production of Li-9 fragments at small angles can be explained by considering a direct breakup mechanism, while at medium-large angles a competition between direct breakup and neutron transfer to the continuum of the Pb-208 target was observed.

    • We present a study of 11Li+208Pb collisions at energies around the Coulomb barrier (Elab 24.3 and 29.8 MeV), measured at the post-accelerated beam facility, ISAC II, at TRIUMF (Vancouver, Canada). A remarkably large yield of 9Li has been observed, a result that is attributed to the weak binding of the 11Li nucleus. The angular distribution of this 9Li yield, relative to the elastic one, has been analysed in terms of first-order semiclassical calculations as well as four-body and three-body Continuum-Discretized Coupled-Channels (CDCC) calculations, based on a three-body and di-neutron model of the 11Li nucleus, respectively. The calculations reproduce well the trend of the data and support the existence of a large concentration of B(E1) strength at very low excitation energies. The connection of this large B(E1) with a possible low-lying dipole resonance is discussed. © Published under licence by IOP Publishing Ltd.

    • The first measurement of the elastic scattering of the halo nucleus 11Li and its core 9Li on 208Pb at energies near the Coulomb barrier is presented. The 11Li+208Pb elastic scattering shows a strong reduction with respect to the Rutherford cross section, even at energies well below the barrier and down to very small scattering angles. This drastic change of the elastic differential cross section observed in 11Li+208Pb is the consequence of the halo structure of 11Li, as it is not observed in the elastic scattering of its core 9Li at the same energies. Four-body continuum-discretized coupled-channels calculations, based on a three-body model of the 11Li projectile, are found to explain the measured angular distributions and confirm that the observed reduction is mainly due to the strong Coulomb coupling to the dipole states in the low-lying continuum of 11Li. These calculations suggest the presence of a low-lying dipole resonance in 11Li close to the breakup threshold.

    • We have studied the dynamical effects of the halo structure of 11Li on the scattering on heavy targets at energies around the Coulomb barrier. This experiment was performed at ISAC‐II at TRIUMF with a world record in production of the post‐accelerated 11Li beam. As part of this study we report here on the first measurement of the elastic cross section of the core nucleus, i.e. 9Li on 208Pb, at energies around the Coulomb barrier. A preliminary optical model analysis has been performed in order to extract a global optical potential to describe the measured angular distributions.

    • In order to study the dynamics of 11Li and 9Li beams in a strong electric field at energies around the Coulomb barrier, we measured at the ISACII-TRIUMF Facility the angular distribution of elastic and inelastic scattering of 11Li+208Pb at 24.2 and 29.7 MeV and 9Li+208Pb at 24, 29.5 and 33 MeV laboratory energies. We present here the first determination of the angular distribution of the cross section of 9Li+208Pb. The results are compared with theoretical calculations using the double-folding São Paulo Potential (SPP) for the real part and a for the imaginary part a Woods-Saxon potential. A good overall agreement is obtained.

  • Global Brassicaceae phylogeny based on filtering of 1,000-gene dataset

    • The mustard family (Brassicaceae) is a scientifically and economically important family, containing the model plant Arabidopsis thaliana and numerous crop species that feed billions worldwide. Despite its relevance, most phylogenetic trees of the family are incompletely sampled and often contain poorly supported branches. Here, we present the most complete Brassicaceae genus-level family phylogenies to date (Bras-sicaceae Tree of Life or BrassiToL) based on nuclear (1,081 genes, 319 of the 349 genera; 57 of the 58 tribes) and plastome (60 genes, 265 genera; all tribes) data. We found cytonuclear discordance between the two, which is likely a result of rampant hybridization among closely and more distantly related lineages. To eval-uate the impact of such hybridization on the nuclear phylogeny reconstruction, we performed five different gene sampling routines, which increasingly removed putatively paralog genes. Our cleaned subset of 297 genes revealed high support for the tribes, whereas support for the main lineages (supertribes) was moder-ate. Calibration based on the 20 most clock-like nuclear genes suggests a late Eocene to late Oligocene origin of the family. Finally, our results strongly support a recently published new family classification, dividing the family into two subfamilies (one with five supertribes), together representing 58 tribes. This includes five recently described or re-established tribes, including Arabidopsideae, a monogeneric tribe accommodating Arabidopsis without any close relatives. With a worldwide community of thousands of researchers working on Brassicaceae and its diverse members, our new genus-level family phylogeny will be an indispensable tool for studies on biodiversity and plant biology.

    • The Collaborative Computational Project No. 4 (CCP4) is a UK-led international collective with a mission to develop, test, distribute and promote software for macromolecular crystallography. The CCP4 suite is a multiplatform collection of programs brought together by familiar execution routines, a set of common libraries and graphical interfaces. The CCP4 suite has experienced several considerable changes since its last reference article, involving new infrastructure, original programs and graphical interfaces. This article, which is intended as a general literature citation for the use of the CCP4 software suite in structure determination, will guide the reader through such transformations, offering a general overview of the new features and outlining future developments. As such, it aims to highlight the individual programs that comprise the suite and to provide the latest references to them for perusal by crystallographers around the world.

    • Radio frequency heating of majority ions is of prime importance for understanding the basic role of auxiliary heating in the activated D-T phase of ITER. Majority deuterium ion cyclotron resonance heating (ICRH) experiments at the fundamental cyclotron frequency were performed in JET. In spite of the poor antenna coupling at 25 MHz, this heating scheme proved promising when adopted in combination with D neutral beam injection (NBI). The effect of fundamental ICRH of a D population was clearly demonstrated in these experiments: by adding similar to 25% of heating power the fusion power was increased up to 30-50%, depending on the type of NBI adopted. At this power level, the ion and electron temperatures increased from T-i similar to 4.0 keV and T-e similar to 4.5 keV (NBI-only phase) to T-i similar to 5.5 keV and T-e similar to 5.2 keV (ICRH + NBI phase), respectively. The increase in the neutron yield was stronger when 80 keV rather than 130 keV deuterons were injected in the plasma. It is shown that the neutron rate, the diamagnetic energy and the electron as well as the ion temperature scale roughly linearly with the applied RF power. A synergistic effect of the combined use of ICRF and NBI heating was observed: (i) the number of neutron counts measured by the neutron camera during the combined ICRF + NBI phases of the discharges exceeded the sum of the individual counts of the NBI-only and ICRF-only phases; (ii) a substantial increase in the number of slowing-down beam ions was detected by the time of flight neutron spectrometer when ICRF power was switched on; (iii) a small D subpopulation with energies slightly above the NBI launch energy was detected by the neutral particle analyzer and gamma-ray spectroscopy.

Topics discussed are: high power coupling of ICRF/LH at ITER relevant antenna/launcher-separatrix distances, succesfull demonstration of 3 dB couplers for ELM tolerance of the ICRF system, influence of ICRF on LH operation, rotation studies in plasma without external momentum with standard and enhanced JET toriodal field ripple, studies of different ICRF heating schemes and of NTM avoidance schemes using Ion Cyclotron Current Drive. A brief outlook on future plans for experiments at JET is given.

    • Fast wave current drive has been performed in JET plasmas with internal transport barriers, ITBs, and strongly reversed magnetic shear. Although the current drive efficiency of the power absorbed on the electrons is fairly high, only small effects are seen in the central current density. The main reasons are the parasitic absorption of RF power, the strongly inductive nature of the plasma and the interplay between the fast wave driven current and bootstrap current. The direct electron heating in the FWCD experiments is found to be strongly degraded compared to that with the dipole phasing.

  • The genome of the model beetle and pest Tribolium castaneum.

    • Tribolium castaneum is a representative of earth’s most numerous eukaryotic order, a powerful model organism for the study of generalized insect development, and also an important pest of stored agricultural products. We describe its genome sequence here. This omnivorous beetle has evolved an ability to interact with a diverse chemical environment as evidenced by large expansions in odorant and gustatory receptors, as well as p450 and other detoxification enzymes. Developmental patterns in Tribolium are more representative of other arthropods than those found in Drosophila, a fact represented in gene content and function. For one, Tribolium has retained more ancestral genes involved in cell-cell communication than Drosophila, and some are expressed in the growth zone crucial for axial elongation in short germ development. Systemic RNAi in T. castaneum appears to use mechanisms distinct from those found in C. elegans, but nevertheless offers similar power for the elucidation of gene function and identification of targets for selective insect control.

  • Altered regulation of the PINK1 locus: a link between Type 2 diabetes and neurodegeneration?

    • Mutations in PINK1 cause the mitochondrial-related neurodegenerative disease Parkinson’s. Here we investigate whether obesity, type 2 diabetes, or inactivity alters transcription from the PINK1 locus. We utilized a cDNA-array and quantitative real-time PCR for gene expression analysis of muscle from healthy volunteers following physical inactivity, and muscle and adipose tissue from nonobese or obese subjects with normal glucose tolerance or type 2 diabetes. Functional studies of PINK1 were performed utilizing RNA interference in cell culture models. Following inactivity, the PINK1 locus had an opposing regulation pattern (PINK1 was down-regulated while natural antisense PINK1 was up-regulated). In type 2 diabetes skeletal muscle, all transcripts from the PINK1 locus were suppressed and gene expression correlated with diabetes status. RNA interference of PINK1 in human neuronal cell lines impaired basal glucose uptake. In adipose tissue, mitochondrial gene expression correlated with PINK1 expression although remained unaltered following siRNA knockdown of Pink1 in primary cultures of brown preadipocytes. In conclusion, regulation of the PINK1 locus, previously linked to neurodegenerative disease, is altered in obesity, type 2 diabetes and inactivity, while the combination of RNAi experiments and clinical data suggests a role for PINK1 in cell energetics rather than in mitochondrial biogenesis.

  • Multi-scale mapping of Australia's terrestrial and blue carbon stocks and their continental and bioregional drivers

    • Multi-scale spatial machine learning of soil carbon stocks in Australia's terrestrial and coastal marine ecosystems reveals eight bio-regions and their underlying subregional drivers that can help inform strategies for conservation and climate change mitigation. The soil in terrestrial and coastal blue carbon ecosystems is an important carbon sink. National carbon inventories require accurate assessments of soil carbon in these ecosystems to aid conservation, preservation, and nature-based climate change mitigation strategies. Here we harmonise measurements from Australia's terrestrial and blue carbon ecosystems and apply multi-scale machine learning to derive spatially explicit estimates of soil carbon stocks and the environmental drivers of variation. We find that climate and vegetation are the primary drivers of variation at the continental scale, while ecosystem type, terrain, clay content, mineralogy and nutrients drive subregional variations. We estimate that in the top 0-30 cm soil layer, terrestrial ecosystems hold 27.6 Gt (19.6-39.0 Gt), and blue carbon ecosystems 0.35 Gt (0.20-0.62 Gt). Tall open eucalypt and mangrove forests have the largest soil carbon content by area, while eucalypt woodlands and hummock grasslands have the largest total carbon stock due to the vast areas they occupy. Our findings suggest these are essential ecosystems for conservation, preservation, emissions avoidance, and climate change mitigation because of the additional co-benefits they provide.

  • Metabolic control of BRISC–SHMT2 assembly regulates immune signalling

    • Serine hydroxymethyltransferase 2 (SHMT2) regulates one-carbon transfer reactions that are essential for amino acid and nucleotide metabolism, and uses pyridoxal-5′-phosphate (PLP) as a cofactor. Apo SHMT2 exists as a dimer with unknown functions, whereas PLP binding stabilizes the active tetrameric state. SHMT2 also promotes inflammatory cytokine signalling by interacting with the deubiquitylating BRCC36 isopeptidase complex (BRISC), although it is unclear whether this function relates to metabolism. Here we present the cryo-electron microscopy structure of the human BRISC–SHMT2 complex at a resolution of 3.8 Å. BRISC is a U-shaped dimer of four subunits, and SHMT2 sterically blocks the BRCC36 active site and inhibits deubiquitylase activity. Only the inactive SHMT2 dimer—and not the active PLP-bound tetramer—binds and inhibits BRISC. Mutations in BRISC that disrupt SHMT2 binding impair type I interferon signalling in response to inflammatory stimuli. Intracellular levels of PLP regulate the interaction between BRISC and SHMT2, as well as inflammatory cytokine responses. These data reveal a mechanism in which metabolites regulate deubiquitylase activity and inflammatory signalling.

    • Habitat destruction and degradation represent serious threats to biodiversity, and quantification of land-use change over time is important for understanding the consequences of these changes to organisms and ecosystem service provision. Comparing land use between maps from different time periods allows estimation of the magnitude of habitat change in an area. However, digitizing historical maps manually is time-consuming and analyses of change are usually carried out at small spatial extents or at low resolutions. HistMapR contains a number of functions that can be used to semi-automatically digitize historical land use according to a map's colours, as defined by the RGB bands of the raster image. We test the method on different historical land-use map series and compare results to manual digitizations. Digitization is fast, and agreement with manually digitized maps of around 80-90% meets common targets for image classification. We hope that the ability to quickly classify large areas of historical land use will promote the inclusion of land-use change into analyses of biodiversity, species distributions and ecosystem services.

    • Key points Ribosome biogenesis and MYC transcription are associated with acute resistance exercise (RE) and are distinct from endurance exercise in human skeletal muscle throughout a 24 h time course of recovery. A PCR-based method for relative ribosomal DNA (rDNA) copy number estimation was validated by whole genome sequencing and revealed that rDNA dosage is positively correlated with ribosome biogenesis in response to RE. Acute RE modifies rDNA methylation patterns in enhancer, intergenic spacer and non-canonical MYC-associated regions, but not the promoter. Myonuclear-specific rDNA methylation patterns with acute mechanical overload in mice corroborate and expand on rDNA findings with RE in humans. A genetic predisposition for hypertrophic responsiveness may exist based on rDNA gene dosage. Ribosomes are the macromolecular engines of protein synthesis. Skeletal muscle ribosome biogenesis is stimulated by exercise, although the contribution of ribosomal DNA (rDNA) copy number and methylation to exercise-induced rDNA transcription is unclear. To investigate the genetic and epigenetic regulation of ribosome biogenesis with exercise, a time course of skeletal muscle biopsies was obtained from 30 participants (18 men and 12 women; 31 +/- 8 years, 25 +/- 4 kg m(-2)) at rest and 30 min, 3 h, 8 h and 24 h after acute endurance (n = 10, 45 min cycling, 70% V?O2max) or resistance exercise (n = 10, 4 x 7 x 2 exercises); 10 control participants underwent biopsies without exercise. rDNA transcription and dosage were assessed using quantitative PCR and whole genome sequencing. rDNA promoter methylation was investigated using massARRAY EpiTYPER and global rDNA CpG methylation was assessed using reduced-representation bisulphite sequencing. Ribosome biogenesis and MYC transcription were associated primarily with resistance but not endurance exercise, indicating preferential up-regulation during hypertrophic processes. With resistance exercise, ribosome biogenesis was associated with rDNA gene dosage, as well as epigenetic changes in enhancer and non-canonical MYC-associated areas in rDNA, but not the promoter. A mouse model of in vivo metabolic RNA labelling and genetic myonuclear fluorescence labelling validated the effects of an acute hypertrophic stimulus on ribosome biogenesis and Myc transcription, and also corroborated rDNA enhancer and Myc-associated methylation alterations specifically in myonuclei. The present study provides the first information on skeletal muscle genetic and rDNA gene-wide epigenetic regulation of ribosome biogenesis in response to exercise, revealing novel roles for rDNA dosage and CpG methylation.
