    • Human embryonic stem cell (hESC) derived cardiomyocytes are in the present study being used for testing drug-induced cardiotoxicity in a biosensor set-up. The design of an in vitro testing alternative provides a novel opportunity to surpass previous methods based on rodent cells or cell lines due to its significantly higher toxicological relevance. In this report we demonstrate how hESC-derived cardiomyocytes release detectable levels of two clinically decisive cardiac biomarkers, cardiac troponin T and fatty acid binding protein 3, when the cardiac cells are exposed to the well-known cardioactive drug compound. doxorubicin. The release is monitored by the immuno-biosensor technique surface plasmon resonance, particularly appropriate due to its capacity for parallel and high-throughput analysis in complex media.

    • Cardiotoxicity testing is a key activity in the pharmaceutical industry in order to detect detrimental effects of new drugs. A reliable human in vitro model would both be beneficial in selection of lead compounds and be important for reducing animal experimentation. However, the human heart is a complex organ composed of many distinct types of cardiomyocytes, but cardiomyocyte clusters (CMCs) derived from human embryonic stem cells could be an option for a cellular model. Data on functional properties of CMCs demonstrate similarities to their in vivo analogues in human. However, development of an in vitro model requires a more thorough comparison of CMCs to human heart tissue. Therefore, we directly compared individually isolated CMCs to human fetal, neonatal, adult atrial and ventricular heart tissues. Real-time qPCR analysis of mRNA levels and protein staining of ion channels and cardiac markers showed in general a similar expression pattern in CMCs and human heart. Moreover, a significant decrease in beat frequency was noted after addition of Zatebradine, a blocker to I(f) involved in regulation of spontaneous contraction in CMCs. The results underscore the similarities of CMCs to human cardiac tissue, and further support establishment of novel cardiotoxicity assays based on the CMCs in drug discovery.

    • AIMS: The aim of this study was to develop a 3D culture system with similarities to the human heart, which was suitable for studies of adult cardiac stem or progenitor cells. MATERIALS & METHODS: Dissociated cells from human cardiac biopsies were placed in high-density pellet cultures and cultured for up to 6 weeks. Gene and protein expressions, analyzed by quantitative real-time PCR and immunohistochemistry, and morphology were studied in early and late pellets. RESULTS: Cells cultured in the 3D model showed similarities to human cardiac tissue. Moreover, markers for cardiac stem and progenitor cells were also detected after 6 weeks of culture, in addition to markers for signaling pathways active in stem cell niche regulation. CONCLUSIONS: The described 3D culture model could be a valuable tool when studying the influence of different compounds on proliferation and differentiation processes in cardiac stem or progenitor cells in cardiac regenerative research.

    • Although numerous reports support the existence of stem cells in the adult heart, few studies have been conducted using human cardiac tissue. Therefore, cells from human cardiac atrial biopsies were analyzed regarding progenitor properties. Expression of stem cell markers was analyzed using fluorescence-activated cell sorting. This identified a small population of C-kit+ cells, which could be further subdivided based on expression of CD45. The C-kit+ CD45+ population was determined to be of mast cell identity, while the C-kit+ CD45- population expressed mRNA of the endothelial lineage. Since the number of cells obtainable from biopsies was limited, a comparison between directly isolated and monolayer and explant cultured cells, respectively, was carried out. While both cultures retained a small population of mast cells, only monolayer culture produced a stable and relatively high percentage of C-kit+ CD45- cells. This population was found to co-express endothelial progenitor cell markers such as CD31, CD34, CXCR4, and FLK-1. The mRNA expression profile was similar to the one from directly isolated cells. When sorted cells were cultured in endothelial differentiation medium, the C-kit+ CD45- population retained its expression of endothelial markers to a large extent, but downregulated progenitor markers, indicating further differentiation into endothelial cells. We have confirmed that the human cardiac atrium contains a small C-kit+ CD45- population expressing markers commonly found on endothelial progenitor cells. The existence of an endothelial progenitor population within the heart might have future implications for developing methods of inducing neovascularization after myocardial infarction.

    • C-kit expressing cardiac stem cells have been described as multipotent. We have previously identified human cardiac C-kit+CD45- cells, but only found evidence of endothelial commitment. A small cardiac committed subpopulation within the C-kit+CD45- population might however be present. To investigate this at single-cell level, right and left atrial biopsies were dissociated and analyzed by FACS. Only right atrial biopsies contained a clearly distinguishable C-kit+CD45- population, which was single-cell sorted for qPCR. A minor portion of the sorted cells (1.1%) expressed early cardiac gene NKX2.5 while most of the cells (81%) expressed late endothelial gene VWF. VWF- cells were analyzed for a wider panel of genes. One group of these cells expressed endothelial genes (FLK-1, CD31) while another group expressed late cardiac genes (TNNT2, ACTC1). In conclusion, human C-kit+CD45- cells were predominantly localized to the right atrium. While most of these cells expressed endothelial genes, a minor portion expressed cardiac genes.

    • Cardiac "side population" (SP) cells have previously been found to differentiate into both endothelial cells and cardiomyocytes in mice and rats, but there are no data on SP cells in the human adult heart. Therefore, human cardiac atrial biopsies were dissociated, stained for SP cells and analyzed with FACS. Identified cell populations were analyzed for gene expression by quantitative real-time PCR and subjected to in vitro differentiation. Only biopsies from the left atrium contained a clearly distinguishable population of SP cells (0.22±0.08%). The SP population was reduced by co-incubation with MDR1 inhibitor Verapamil, while the ABCG2 inhibitor FTC failed to decrease the number of SP cells. When the gene expression was analyzed, SP cells were found to express significantly more MDR1 than non-SP cells. For ABCG2, there was no detectable difference. SP cells also expressed more of the stem cell-associated markers C-KIT and OCT-4 than non-SP cells. On the other hand, no significant difference in the expression of endothelial and cardiac genes could be detected. SP cells were further subdivided based on CD45 expression. The CD45-SP population showed evidence of endothelial commitment at gene expression level. In conclusion, the results show that a SP population of cells is present also in the human adult heart.

    • Stage-specific embryonic antigen (SSEA) expression is used to describe the differentiation state of an embryonic stem cell (ESC). In human ESCs, SSEA-3 and SSEA-4 are highly expressed in undifferentiated cells and downregulated upon differentiation. SSEA-4 has also been described as a marker for adult stem cells in various tissues, including human neonatal cardiac tissue. However, there is currently little data on the expression of SSEAs in human adult cardiac tissue. We obtained right and left atrial biopsies from patients undergoing cardiac surgery. These were dissociated, stained for SSEAs and other cardiac stem cell markers and analyzed by flow cytometry. Directly isolated cells expressed variable levels of SSEA-1, SSEA-3 and SSEA-4. The SSEA-1+ population was established as contaminating hematopoietic cells. The SSEA-4+ population, on the other hand, could be subdivided based on the endothelial progenitor marker CD34. The SSEA-4+ CD34- population in the right atrium had a high gene expression of both early (TBX5, NKX2.5) and late (TNNT2) cardiomyocyte markers. The SSEA-4+ CD34+ population, on the other hand, overlapped with previously described C-kit+ CD45- cardiac stem cells. Primary monolayer-cultured cells retained expression of SSEAs while the cardiomyogenic specification in the SSEA-4+ CD34- population was lost. In tissue sections, SSEA-4+ cells could be identified both within and outside the myocardium. Within the myocardium, some SSEA-4+ cells coexpressed cardiomyogenic markers. In conclusion, the results show that the adult human heart expresses SSEAs and that there is a subpopulation of SSEA-4+ CD34- cells that show features of a cardiomyocyte progenitor population. © 2014 S.     • Flow cytometry (FCM) has become a well-established method for analysis of both intracellular and cell-surface proteins, while quantitative RT-PCR (RT-qPCR) is used to determine gene expression with high sensitivity and specificity. Combining these two methods would be of great value. The effects of intracellular staining on RNA integrity and RT-qPCR sensitivity and quality have not, however, been fully examined. We, therefore, intended to assess these effects further. Cells from the human lung cancer cell line A549 were fixed, permeabilized and sorted by FCM. Sorted cells were analyzed using RT-qPCR. RNA integrity was determined by RNA quality indicator analysis. A549 cells were then mixed with cells of the mouse cardiomyocyte cell line HL-1. A549 cells were identified by the cell surface marker ABCG2, while HL-1 cells were identified by intracellular cTnT. Cells were sorted and analyzed by RT-qPCR. Finally, cell cultures from human atrial biopsies were used to evaluate the effects of fixation and permeabilization on RT-qPCR analysis of nonimmortalized cells stored prior to analysis by FCM. A large amount of RNA could be extracted even when cells had been fixed and permeabilized. Permeabilization resulted in increased RNA degradation and a moderate decrease in RT-qPCR sensitivity. Gene expression levels were also affected to a moderate extent. Sorted populations from the mixed A549 and HL-1 cell samples showed gene expression patterns that corresponded to FCM data. When samples were stored before FCM sorting, the RT-qPCR analysis could still be performed with high sensitivity and quality. In summary, our results show that intracellular FCM may be performed with only minor impairment of the RT-qPCR sensitivity and quality when analyzing sorted cells; however, these effects should be considered when comparing RT-qPCR data of not fixed samples with those of fixed and permeabilized samples. © 2015 International Society for Advancement of Cytometry.

    • Remote sensing techniques may provide a higher temporal and spatial resolution than traditional water monitoring methods. We tested if this auxiliary information can be used to (i) explain patterns in fish assemblage composition and (ii) test candidate metrics to assess ecological status in large lake water bodies. We used MERIS-derived layers describing chlorophyll a, total suspended matter, and colored dissolved organic matter (CDOM) overlaid on all available fish monitoring data from the four largest Swedish lakes (Vanern, Vattern, Malaren, and Hjalmaren). We assessed the influence of remote sensing-derived parameters in the pelagic, offshore benthic, and the inshore benthic habitats. Our results demonstrated that chlorophyll a and CDOM together with depth at the sampling site explained a significant part of the variation in the distribution of fish assemblages. These predictors were particularly important not only in pelagic, but also in inshore benthic areas. Furthermore, we identified three potential candidate metrics to assess pressure from eutrophication in large lakes: density of pelagic fishes, biomass of planktivorous species, and the proportion of cyprinids when roach was excluded. Remote sensing was considered a useful tool to support analyses of fish community composition and dynamics.

    • The report is a full description of the work accomplished within the SNSB user project "MERIS and hydroacoustic data for fisheries management, assessment of ecosystem status and identification of essential habitats in Sweden's large lakes". The project goal was to develop MERIS based water quality indicators for the large lakes and to employ these to predict the distribution of essential and sensitive habitats, to assess ecological status and to optimize fish monitoring. MERIS based water quality products have been developed and the possibility to use these as pressure variables in assessments of ecological quality based on metrics originating from fish monitoring has been investigated. Our results verify that predictors acquired from MERIS based water quality products can be useful for many purposes. Chlorophyll a as well as CDOM (Colored Dissolved Organic Matter), together with depth at the sampling site explained a significant part of the variation in fish assemblage composition. The major changes that normally follow eutrophication, i.e. a dominance shift to cyprinids in benthic fish communities and to young smelt in the pelagic zone, could be successfully predicted using MERIS data. Particularly CDOM and Chl a, which were highly correlated, were both strong predictors. MERIS based data layers could be a useful contribution to model the distribution of individual species and assemblages as well as the characteristics of their habitats. However, since depth in many cases is the single most important environmental factor, bathymetry maps must be markedly improved to enable modelling of the distribution of essential habitats in these systems. Another important factor that could improve the potential to model distributions would be to collect data on fish abundance and presence more evenly along the environmental gradients described by MERIS data. One example is monitoring data from hydro-acoustics that has been focused on the very largest open basins and thus do not cover the entire productivity gradient. We tested several candidate metrics to describe the influence of eutrophication on fish assemblages in large lakes using MERIS data as proxy pressure variables. In total, we were able to assess the status in thirty-one different water bodies. There were two metrics that appeared to be very promising: the density of pelagic fishes (number per hectare) and the percentage of cyprinids (when roach is excluded). We recommend that these two metrics are further explored as primary candidates for assessment of ecological status when the pressure variable is eutrophication and that the potential of a third candidate metric comprising information on age/size structure of fish communities also is investigated. To conclude, MERIS based data was a relatively powerful predictor of variation in fish monitoring data. It could be used for modelling distribution and to describe the pressure of eutrophication on water bodies in large lakes. Additionally, since the continuous maps derived from MERIS cover the majority of the lakes surface indicates that they also can be used to improve the design of field based monitoring efforts. The information can be used to ensure that the existing fish assemblages are covered and that data is representatively collected and covers the majority of the existing habitats of the monitored systems.

    • Transcriptional studies of the human heart provide insight into physiological and pathophysiological mechanisms, essential for understanding the fundamental mechanisms of normal cardiac function and how they are altered by disease. To improve the understanding of why men and women may respond differently to the same therapeutic treatment it is crucial to learn more about sex-specific transcriptional differences. In this study the transcriptome of right atrium and left ventricle was compared across sex and regional location. Paired biopsies from five male and five female patients undergoing aortic valve replacement or coronary artery bypass grafting were included. Gene expression analysis identified 620 differentially expressed transcripts in atrial and ventricular tissue in men and 471 differentially expressed transcripts in women. In total 339 of these transcripts overlapped across sex but notably, 281 were unique in the male tissue and 162 in the female tissue, displaying marked sex differences in the transcriptional machinery. The transcriptional activity was significantly higher in atrias than in ventricles as 70% of the differentially expressed genes were upregulated in the atrial tissue. Furthermore, pathway- and functional annotation analyses performed on the differentially expressed genes showed enrichment for a more heterogeneous composition of biological processes in atrial compared with the ventricular tissue, and a dominance of differentially expressed genes associated with infection disease was observed. The results reported here provide increased insights about transcriptional differences between the cardiac atrium and ventricle but also reveal transcriptional differences in the human heart that can be attributed to sex.

    • 3D environment and high cell density play an important role in restoring and supporting the phenotypes of cells represented in cardiac tissues.. e aim of this study was therefore to investigate the suitability of high density sphere (HDS) cultures for studies of cardiomyocyte-, endothelial-, and stem-cell biology. Primary adult cardiac cells from nine human biopsies were cultured using different media for up to 9 weeks.. e possibilities to favor a certain cell phenotype and induce production of extra cellular matrix (ECM) were studied by histology, immunohistochemistry, and uantitative real-time PCR. Defined media gave significant increase in both cardiac-and progenitor-specific markers and also an intraluminal position of endothelial cells over time. Cardiac media showed indication of differentiation and maturity of HDS considering the ECM production and activities within NOTCH regulation but no additional cardiac differentiation. Endothelial media gave no positive effects on endothelial phenotype but increased proliferation without fibroblast overgrowth. In addition, indications for early vasculogenesis were found. It was also possible to affect the Wnt signaling in HDS by addition of a glycogen synthase kinase 3 (GSK3) inhibitor. In conclusion, these findings show the suitability of HDS as in vitro model for studies of cardiomyocyte-, endothelial-, and stem-cell biology.

    • The divertor solutions obtained with the plasma edge modelling tool SOLPS5.0 are discussed. The code results are benchmarked against carefully analysed L-mode discharges at various density levels with and without impurity seeding in the full-metal tokamaks ASDEX Upgrade and JET. The role of the cross-field drifts and currents in the solutions is analysed in detail, and the improvements achieved by fully activating the drift and current terms in view of matching the experimental signals are addressed. The persisting discrepancies are also discussed.

Det bör nämnas att rapporten främst fokuserar på utvecklingen av och förändringar i den civila delen i totalförsvaret samt på samhällsskydd och beredskap.Syftet är att ge läsaren en förståelse för dagens krisberedskap och totalförsvar. För att få en uppfattning för varför vi befinner oss där vi är idag, är det av vikt att ha med sig en bild av historiska händelser, förändrade hotbilder och av de beslut (och ickebeslut) som fattats.Författarna vill betona att rapporten ingalunda ger en komplett bild av krisberedskap eller totalförsvar, utan är tänkt att skapa intresse, kunskap och förståelse på ett övergripande plan.Rapporten ska främst ses som ett stöd för högskolestudenter, beslutsfattare och handläggare genom att ge en översiktlig beskrivning över de system och funktioner som utgör svensk krisberedskap och totalförsvar.   • Provfisken i Vänern 2009-2012 : Från stranden till öppna sjön

    • Med anledning av den förändrade vattenståndsregleringen i Vänern har Sötvattenslaboratoriet vid Institutionen för Akvatiska resurser, Sveriges Lantbruksuniversitet undersökt fisksamhället genom standardiserade provfisken. Syftet med studien var att 1) undersöka eventuella förändringar i fiskartsammansättning och beståndsstorlek i och med en förändrad tappningsstrategi samt 2) att ge en allmän beskrivning av fisksamhällena och fiskbeståndens status. Provfisken har genomförts under augusti månad från 2009 till 2012 i fyra delområden, två i varje större delbassäng. Fisket bedrevs i en gradient från skyddade vikar, skärgårdsområden och vidare ut på öppna Vänern. Under 2009 provfiskades även den grunda, näringsrika fjärden Dättern. Ett antal distinkta fisksamhällen kan identifieras i Vänern med olika dominerande och karakteristiska arter. Klorofyll a (en indikator för näringsrikedom) och djup var de parametrar i vår analys som var mest avgörande för samhällsstrukturen. Grunda näringsrika fjärdar och vikar dominerades av karpfiskarna benlöja, braxen och björkna samt rovfiskarna gös och asp. Övriga strandnära områden och skärgårdar med lägre näringsrikedom dominerades istället av abborre, mört och gers. I de djupare, öppna delarna av de två huvudbassängerna övergår det abborr-mört-gers dominerade samhället till ett sik-nors-laksamhälle på djup överstigande 21 meter. De allra djupaste områdena (djup större än 50 meter) har inte undersökts i denna studie. Provfiskena i de grunda vikarna visade att artrikedomen var mycket hög. Vikarna hade en högre förekomst av unga karpfiskar (främst mört, braxen och björkna) än utanförliggande skärgårdsområden. Totalt fångades hela 25 olika fiskarter, varav 22 förekom i vikar och skärgårdsområden. Av dessa var abborre och mört de två vanligaste. De norra vikarna och skärgårdsområdena var överlag mer näringsrika än de södra och det var också de områden som hade den högsta fiskfångsten. I de djupa delarna av sjön fångades totalt 15 arter. Nors var den vanligaste fiskarten. Den största skillnaden mellan de djupare delarna i norr och söder var den rikligare förekomsten av lake och gös på de norra lokalerna. Den gradvisa förändring i samhällsstruktur som sker till en följd av förändrad näringsstatus är en viktig komponent i de bedömningsgrunder som används för att bedöma ekologisk status i sjöar. Arter som gös och faren trivs bäst i näringsbelastade miljöer och förekom följaktligen främst i de nordliga, mer näringsrika, områdena. Den ekologiska statusen bedömdes generellt sett vara god även om det ska påpekas att de ekologiska kvalitetskriterierna inte är helt anpassade för så stora sjöar som Vänern. Fångsterna av gös, braxen och björkna ökade med ökad fosforhalt medan abborrfångsterna hade ett optimum på cirka 20 μg fosfor/liter. Gös finns således främst i grumligare och mer näringsrika områden och abborre i mer näringsfattiga områden med klart vatten. Sammantaget visar resultaten i denna studie att det inte skett några större förändringar i fiskartssammansättningen sedan 2009. Insamlingsprogrammet fångade dock de flesta av de vanligaste och känsligaste arterna i strandzonen i Vänern med undantag för gädda. Det gör det möjligt att på sikt upptäcka om en förändrad reglering eventuellt ger upphov till storskaliga förändringar av fisksamhällena. Detta förväntas ta längre tid än de få år som gått sedan den nya tappningsstrategin infördes. Fisk är en viktig komponent i Vänerns strandnära ekosystem och ett fortsatt övervakningsprogram kan därför tillsammans med övervakning av andra djur- och växtgrupper bidra till en ökad förståelse av hur regleringen påverkar ekosystemet.

    • Over recent years, requests for mtDNA analysis in the field of forensic medicine have notably increased, and the results of such analyses have proved to be very useful in forensic cases where nuclear DNA analysis cannot be performed. Traditionally, mtDNA has been analyzed by DNA sequencing of the two hypervariable regions, HVI and HVII, in the D-loop. DNA sequence analysis using the conventional Sanger sequencing is very robust but time consuming and labor intensive. By contrast, mtDNA analysis based on the pyrosequencing technology provides fast and accurate results from the human mtDNA present in many types of evidence materials in forensic casework. The assay has been developed to determine polymorphic sites in the mitochondrial D-loop as well as the coding region to further increase the discrimination power of mtDNA analysis. The pyrosequencing technology for analysis of mtDNA polymorphisms has been tested with regard to sensitivity, reproducibility, and success rate when applied to control samples and actual casework materials. The results show that the method is very accurate and sensitive; the results are easily interpreted and provide a high success rate on casework samples. The panel of pyrosequencing reactions for the mtDNA polymorphisms were chosen to result in an optimal discrimination power in relation to the number of bases determined.

    • In tokamaks, the role of turbulent transport of heavy impurities, relative to that of neoclassical transport, increases with increasing size of the plasma, as clarified by means of general scalings, which use the ITER standard scenario parameters as reference, and by actual results from a selection of discharges from ASDEX Upgrade and JET. This motivates the theoretical investigation of the properties of the turbulent convection of heavy impurities by nonlinear gyrokinetic simulations in the experimentally relevant conditions of comparable ion and electron heat fluxes. These conditions also correspond to an intermediate regime between dominant ion temperature gradient turbulence and trapped electron mode turbulence. At moderate plasma toroidal rotation, the turbulent convection of heavy impurities, computed with nonlinear gyrokinetic simulations, is found to be directed outward, in contrast to that obtained by quasi-linear calculations based on the most unstable linear mode, which is directed inward. In this mixed turbulence regime, with comparable electron and ion heat fluxes, the nonlinear results of the impurity transport can be explained by the coexistence of both ion temperature gradient and trapped electron modes in the turbulent state, both contributing to the turbulent convection and diffusion of the impurity. The impact of toroidal rotation on the turbulent convection is also clarified.

    • Recent progress in the understanding and prediction of the tungsten behaviour in the core of JET H-mode plasmas with ITER-like wall is presented. Particular emphasis is given to the impact of poloidal asymmetries of the impurity density. In particular, it is shown that the predicted reduction of temperature screening induced by the presence of low field side localization of the tungsten density produced by the centrifugal force is consistent with the observed tungsten behaviour in a JET discharge in H-mode baseline scenario. This provides first evidence of the role of poloidal asymmetries in reducing the strength of temperature screening. The main differences between plasma parameters in JET baseline and hybrid scenario discharges which affect the impact of poloidally asymmetric density on the tungsten radial transport are identified. This allows the conditions by which tungsten accumulation can be avoided to be more precisely defined.

    • Quasi-coherent (QC) modes have been reported for more than 10 years in reflectometry fluctuations spectra in the core region of fusion plasmas. They have characteristics in-between coherent and broadband fluctuations as they oscillate at a marked frequency but have a wide spectrum. This work presents further evidences of the link recently established between QC modes and the trapped electron modes (TEM) instabilities (Arnichand et al 2014 Nucl. Fusion 54 123017). In electron cyclotron resonance heated discharges of Tore Supra, an enhancement of QC modes amplitude is observed in a region where TEM cause impurity transport and turbulence. In JET Ohmic plasmas, QC modes disappear during density ramp-up and current ramp-down. This is reminiscent of Tore Supra and TEXTOR observations during transitions from the linear Ohmic confinement (LOC) to the saturated Ohmic confinement (SOC) regimes. Evidencing TEM activity then becomes experimentally possible via analysis of fluctuation spectra.

    • The G1 regulatory pathway involving p16, pRb and cdk4 in the cell cycle has been investigated in human chondrosarcoma. The protein expression of p16, pRb and cdk4 was analyzed by Western blot in cultured cells from eight chondrosarcomas and in two chondrosarcoma cell lines. Both cell lines and one other sample were negative for p16. Moreover, one of the cell lines was pRb-negative and showed a high expression of cdk4 as well. In the other cell line and in three other samples pRb of expected size were detected in addition to a shorter form of the protein. To further investigate the reasons for down-regulation of the p16 protein, the p16-coding gene CDKN2 was analyzed by polymerase chain reaction (PCR), methyl-specific PCR (MSP) and sequencing in all tumor samples as well as in corresponding tumor tissues from three of the samples. The p16-negative samples were all found to have homozygous deletion of CDKN2. Another sample showed partial gene methylation and a heterozygous position in codon 148 was detected in one sample. The same base substitution was also found in two of the tissue samples. Finally, cytogenetic analysis of the samples with homozygously deleted CDKN2 revealed multiple structural abnormalities in all three cases. In conclusion, the p16/pRb/cdk4 pathway may play an important role in the pathogenesis of some chondrosarcomas.

    • The locus encoding the tumor suppressor p16 has been found to code for a second, different protein. This protein, p14(ARF), has been shown to protect p53 from degradation. Like p16, its gene is often altered in different cancers. In this study, the first unique exon, exon 1 beta, of p14(ARF), has been studied in 22 chondrosarcoma tissues using polymerase chain reaction, DNA sequencing and methylation-specific polymerase chain reaction. One chondrosarcoma was found to have exon 1 beta homozygously deleted, but neither mutations nor methylations were found in any of the chondrosarcomas. This indicates that genetic changes of p14(ARF) are a rare event in chondrosarcoma.

    • The role of two important tumour suppressor genes, p16 and p53, was evaluated in cartilaginous tumour tissues. Genomic DNA from 22 chondrosarcomas, 5 benign chondroid tumours, 1 sample of reactive proliferative cartilage and 2 samples of normal cartilage were analysed using polymerase chain reaction, single strand conformational polymorphism, DNA sequencing and methylation-specific polymerase chain reaction. The p16 gene was found to be partly methylated in 5 high-grade chondrosarcomas and homozygously deleted in 1 chondrosarcoma. Moreover, a polymorphism was detected in 3 malignant tumours, but not in benign tumours or normal cartilage. Analysis of the p53 gene revealed an unchanged structure in all samples. These findings show a role for p16, but not p53, in chondrosarcoma.

    • Studies of expressed genes in human heart provide insight into both physiological and pathophysiological mechanisms. This is of importance for extended understanding of cardiac function as well as development of new therapeutic drugs. Heart tissue for gene expression studies is generally hard to obtain, particularly from the ventricles. Since different parts of the heart have different functions, expression profiles should likely differ between these parts. The aim of the study was therefore to compare the global gene expression in cardiac tissue from the more accessible auricula of the right atrium to expression in tissue from the left ventricle. Tissue samples were collected from five men undergoing aortic valve replacement or coronary artery bypass grafting. Global gene expression analysis identified 542 genes as differentially expressed between the samples extracted from these two locations, corresponding to similar to 2% of the genes covered by the microarray; 416 genes were identified as abundantly expressed in right atrium, and 126 genes were abundantly expressed in left ventricle. Further analysis of the differentially expressed genes according to available annotations, information from curated pathways and known protein interactions, showed that genes with higher expression in the ventricle were mainly associated with contractile work of the heart. Transcription in biopsies from the auricula of the right atrium on the other hand indicated a wider area of functions, including immunity and defense. In conclusion, our results suggest that biopsies from the auricula of the right atrium may be suitable for various genetic studies, but not studies directly related to muscle work.

    • Both the tumour suppressor, p16, and the helix-loop-helix transcription factor, Id1, have been assigned roles in tumour growth in general and appear to be involved in chondrosarcoma. Id1 has further been found to repress the expression of p16. Therefore, the mRNA expression of these two genes was studied by real-time PCR in a search for prognostic markers in human chondrosarcoma. To get reliable quantitative data, however, the choice of endogenous reference gene for use in the assay is important. Therefore, eleven different endogenous reference genes were evaluated in chondrosarcoma cells and articular chondrocytes. 18S rRNA appeared to be the best choice to use as endogenous reference gene, since it was suitable for both kinds of cells. Several of the other reference genes tested showed variation between individuals or between normal chondrocytes and chondrosarcoma cells. This demonstrates the importance of using a correct endogenous reference gene to get reliable results from quantitative measurements. Both p16 and Id1 showed varied gene expression patterns among the samples and none of these genes could be significantly correlated to prognosis.

  • Seasonal variation in thermal habitat volume for cold-water fish populations : implications for hydroacoustic survey design and stock assessment

    • For accurate stock assessment, survey design must consider fish behavior and ecology. Yearlings and older individuals of the commercially exploited cold-water species vendace (Coregonus albula) are found below the metalimnion through periods of thermal stratification. These stratification periods generally last for 3-4 months, from the middle of summer to early autumn. In lakes with heterogeneous distribution of depths, the habitat volume for vendace vary drastically within and across years, which affects the distribution and population densities. Variable thermal habitat volumes, with food and oxygen depletion in the hypolimnion through the period of stratification, may act as a population size-regulating factor.Using hydroacoustics in combination with trawl data and temperature profiles, we examined the distribution of vendace through annual periods of thermal stratification. We found that yearling and older vendace these periods were confined to cold-water habitat volumes representing less than 10 % of the total water volume of Lake Mälaren, the third largest lake in Sweden. By introducing stratification to the design of hydroacoustic surveys supported by midwater trawling, seasonal aggregations of fish in temporally restricted thermal habitat volumes can be used to lower survey effort and improve the precision in estimates of population size. Temporally restricted habitat volumes may induce risks for the populations to over-fishing and sensitivity to environmental changes that potentially may call for directed management.

    • The density evolution during the transient phase just after the L-H transition is investigated using theoretical transport models. Cases characterized by core densities which evolve in longer timescales than the edge densities, leading to hollow density profiles (R/L-n = -R del n/n < 0) are modelled. This density evolution is particularly interesting because it has been shown to be beneficial in the view of the access to burning plasma conditions in ITER (Loarte et al 2013 Nucl. Fusion 53 083031). Self-consistent simulations of the JET discharge 79676 of the density-only, and of the density and the temperatures are carried out using a quasilinear gyrokinetic code, QuaLiKiz (Bourdelle et al 2007 Phys. Plasmas 14 112501), coupled with a transport code CRONOS (Artaud et al 2010 Nucl. Fusion 50 043001). The slow evolution of the hollow density, associated with the self-consistently calculated hollow NBI particle deposition, is well reproduced in the plasma core. Indeed, QuaLiKiz is shown to reproduce nonlinear gyrokinetic heat and particle fluxes well for both positive and negative R/L-n. That gives a theoretical and general basis for the persistence of the hollowness, laying the groundwork for the extrapolation to ITER.

    • The physical transport processes at the basis of JET typical inductive H-mode scenarios and advanced hybrid regimes, with improved thermal confinement, are analyzed by means of some of the newest and more sophisticated quasi-linear transport models: trapped gyro Landau fluid (TGLF) and QuaLiKiz. The temporal evolution of JET pulses is modelled by CRONOS where the turbulent transport is modelled by either QuaLiKiz or TGLF. Both are first principle models with a more comprehensive physics than the models previously developed and therefore allow the analysis of the physics at the basis of the investigated scenarios. For H-modes, ion temperature gradient (ITG) modes are found to be dominant and the transport models are able to properly reproduce temperature profiles in self-consistent simulations. However, for hybrid regimes, in addition to ITG trapped electron modes (TEM) are also found to be important and different physical mechanisms for turbulence reduction play a decisive role. Whereas E x B flow shear and plasma geometry have a limited impact on turbulence, the presence of a large population of fast ions, quite important in low density regimes, can stabilize core turbulence mainly when the electromagnetic effects are taken into account. The TGLF transport model properly captures these mechanisms and correctly reproduces temperatures.

    • Results of the first dust survey in JET with the ITER-Like Wall (JET-ILW) are presented. The sampling was performed using adhesive stickers from the divertor tiles where the greatest material deposition was detected after the first JET-ILW campaign in 2011-2012. The emphasis was especially on sampling and analysis of metal particles (Be and W) with the aim to determine the composition, size, surface topography and internal dust structure using a large set of methods: high-resolution scanning and transmission electron microscopy, focused ion beam, electron diffraction and also wavelength and energy dispersive x-ray spectroscopy. The most important was the identification of beryllium dust both in the form of flakes and droplets with dimensions in the micrometer range. Tungsten, molybdenum, inconel constituents were identified along with many impurity species. The particles are categorised and the origin of the various constituents discussed.

    • The power output of fusion devices is measured from their neutron yields which relate directly to the fusion yield. In this paper we describe the devices and methods that have been prepared to perform a new in situ 14 MeV neutron calibration at JET in view of the new DT campaign planned at JET in the next years. The target accuracy of this calibration is 10% as required for ITER, where a precise neutron yield measurement is important, e.g., for tritium accountancy. In this paper, the constraints and early decisions which defined the main calibration approach are discussed, e.g., the choice of 14 MeV neutron source and the deployment method. The physics preparations, source issues, safety and engineering aspects required to calibrate directly the JET neutron detectors are also discussed. The existing JET remote-handling system will be used to deploy the neutron source inside the JET vessel. For this purpose, compatible tooling and systems necessary to ensure safe and efficient deployment have been developed. The scientific programme of the preparatory phase is devoted to fully characterizing the selected 14 MeV neutron generator to be used as the calibrating source, obtain a better understanding of the limitations of the calibration, optimise the measurements and other provisions, and to provide corrections for perturbing factors (e.g., anisotropy of the neutron generator, neutron energy spectrum dependence on emission angle). Much of this work has been based on an extensive programme of Monte-Carlo calculations which provide support and guidance in developing the calibration strategy.

    • Rotating collectors and quartz microbalances (QMBs) are used in JET to provide time-dependent measurements of erosion and deposition. Rotation of collector discs behind apertures allows recording of the long term evolution of deposition. QMBs measure mass change via the frequency deviations of vibrating quartz crystals. These diagnostics are used to investigate erosion/deposition during JET-C carbon operation and JET-ILW (ITER-like wall) beryllium/tungsten operation. A simple geometrical model utilising experimental data is used to model the time-dependent collector deposition profiles, demonstrating good qualitative agreement with experimental results. Overall, the JET-ILW collector deposition is reduced by an order of magnitude relative to JET-C, with beryllium replacing carbon as the dominant deposit. However, contrary to JET-C, in JET-ILW there is more deposition on the outer collector than the inner. This reversal of deposition asymmetry is investigated using an analysis of QMB data and is attributed to the different chemical properties of carbon and beryllium.

    • This paper reports on the procedure developed as the best method to provide an accurate and reliable estimation of the ion temperature T-i and the toroidal velocity v(phi) from Charge-eXchange Recombination Spectroscopy (CXRS) data from intrinsic rotation experiments at the Joint European Torus with the carbon wall. The low impurity content observed in such plasmas, resulting in low active CXRS signal, alongside low Doppler shifts makes the determination of Ti and v(phi) particularly difficult. The beam modulation method will be discussed along with the measures taken to increase photon statistics and minimise errors from the absolute calibration and magneto-hydro-dynamics effects that may impact the CXRS passive emission.

    • Future fusion reactors require a safe, steady state divertor operation. A possible solution for the power exhaust challenge is the detached divertor operation in scenarios with high radiated power fractions. The radiation can be increased by seeding impurities, such as N for dominant scrape-off-layer radiation, Ne or Ar for SOL and pedestal radiation and Kr for dominant core radiation. Recent experiments on two of the all-metal tokamaks, ASDEX Upgrade (AUG) and JET, demonstrate operation with high radiated power fractions and a fully-detached divertor by N, Ne or Kr seeding with a conventional divertor in a vertical target geometry. For both devices similar observations can be made. In the scenarios with the highest radiated power fraction, the dominant radiation originates from the confined region, in the case of N and Ne seeding concentrated in a region close to the X-point. Applying these seed impurities for highly radiative scenarios impacts local plasma parameters and alters the impurity transport in the pedestal region. Thus, plasma confinement and stability can be affected. A proper understanding of the effects by these impurities is required in order to predict the applicability of such scenarios for future devices.

    • In AC/DC converters, a peculiar periodic nonsmooth waveform arises, the so-called ripple. In this paper we propose a novel model that captures this nonsmoothness by means of a hybrid dynamical system performing state jumps at certain switching instants, and we illustrate its properties with reference to a three phase diode bridge rectifier. As the ripple corrupts an underlying desirable signal, we propound two observer schemes ensuring asymptotic estimation of the ripple, the first with and the second without knowledge of the switching instants. Our theoretical developments are well placed in the context of recent techniques for hybrid regulation and constitute a contribution especially for our second observer, where the switching instants are estimated. Once asymptotic estimation of the ripple is achieved, the ripple can be conveniently canceled from the desirable signal, and thanks to the inherent robustness properties of the proposed hybrid formulation, the two observer schemes require only that the desirable signal is slowly time varying compared to the ripple. Exploiting this fact, we illustrate the effectiveness of our second hybrid observation law on experimental data collected from the Joint European Torus tokamak.

    • It has been suggested that the up-regulation of the tumour suppressor p16 gene and induction of senescence protect the phenotype of psoriatic involved skin from malignant transformation. On the other hand, Id1, which is inversely correlated with p16 has been shown to be up-regulated in psoriatic involved skin. To test the hypothesis that there may be an altered regulation of p16 in psoriatic involved skin, we have measured genes involved in the Igf-1 receptor signalling through the Ras/MAPK cascade. Igf-1R, IGFBP3, hRas, Ets2, JunB, Egr-1, Id1, MIDA1 and p16 gene expressions were measured using quantitative real-time PCR in total RNA isolated from punch biopsies from psoriatic involved (n = 9) and uninvolved skin (n = 9) and from cutaneous squamous cell cancer (SCC) involved (n = 8) and uninvolved skin (n = 8). The IGFBP3, hRas, JunB, Egr-1, Id1 and MIDA1 genes were up-regulated in psoriatic involved skin compared with uninvolved skin. The p16, JunB and MIDA1 genes were up-regulated in SCC involved skin compared with uninvolved skin. Our results indicate that there may be a balance between the proliferation and induction of senescence in psoriasis. This balance may vary and the psoriatic involved skin represented in this study appears to be in a proliferative state rather than senescence. Furthermore, we suggest that the noted up-regulation of JunB, which has been shown to up-regulate p16, in combination with the previously reported elevation of p16 expression in psoriatic involved skin, may indicate activation of a pathway by which JunB may protect the psoriatic plaque by inducing p16 in an event of malignant stress.

    • The paper deals with radiation resistant sensors and their associated measuring instrumentation developed in the course of R and D activities carried out in the framework of an international collaboration. The first trial tests of three-dimensional (3D) probes with Hall sensors have been performed in European tokamaks TORE SUPRA (2004) and JET (2005). Later in 2009 six sets of 3D probes were installed in JET and now continue to operate. The statistical analysis performed in 2014 on the basis of the JET database have demonstrated stable long term operation of all 18 sensors of 3D probes. The results of measurements conducted at the neutron fluxes of nuclear reactors have demonstrated the operability of the sensors up to high neutron fluences of F > 10(18)n , cm(-2) that exceeds the maximum one for the locations of steady state sensors in ITER over its total lifetime.

    • The products of fusion reactions at JET are measured using different diagnostic techniques. One of the methods is based on measurements of gamma-rays, originating from reactions between fast ions and plasma impurities. During the forthcoming deuterium-tritium (DT) campaign a particular attention will be paid to 4.44 MeV gamma-rays emitted in the Be-9(alpha,n gamma)C-12 reaction. Gamma-ray detectors foreseen for measurements in DT campaigns have to be able to register spectra at high count rates, up to approximately 500 kHz. For the Gamma-ray Camera at JET a new setup will be based on scintillators with a short decay time, e.g., CeBr3, and a multi-pixel photon counter (MPPC). We present two methods of output signal shortening in modules based on MPPC. A short detector output signal is necessary in order to minimize the number of pile up events at high count rates. One method uses a passive RC circuit with a pole zero cancellation, whereas an active transimpedance amplifier is used in the other one. Due to the strong dependence of MPPC properties on temperature variation, a special device MTCD@NCBJ was designed and produced to stabilize the gain in MPPC-based scintillation detectors. We show that this device guarantees stable working conditions.

    • The main purpose of this work is to study the dependence of trapped electron modes (TEM) threshold and of electron stiffness on the most relevant plasma parameters. Dedicated transport experiments based on heat flux scans and T-e modulation have been performed in JET in TEM dominated plasmas with pure ICRH electron heating and a numerical study using gyrokinetic simulations has been performed with the code GKW. Using multilinear regressions on the experimental data, the stabilizing effect of magnetic shear predicted by theory for our plasma parameters is confirmed while no significant effect of safety factor was found. Good quantitative agreement is found between the TEM thresholds found in the experiments and calculated with linear GKW simulations. Non-linear simulations have given further confirmation of the threshold values and allowed comparison with the values of stiffness found experimentally. Perturbative studies using RF power modulation indicate the existence of an inward convective term for the electron heat flux. Adding NBI power, ion temperature gradient (ITG) modes become dominant and a reduction of vertical bar del T-e vertical bar/T-e with respect to pure ICRH, TEM dominant discharges has been experimentally observed, in spite of increased total electron power. Possible explanations are discussed.

    • Physical and chemical assisted physical sputtering were characterised by the Be I and Be II line and BeD band emission in the observation chord measuring the sightline integrated emission in front of the inner beryllium limiter at the torus midplane. The 3D local transport and plasma-surface interaction Monte-Carlo modelling (ERO code [18]) is a key for the interpretation of the observations in the vicinity of the shaped solid Be limiter. The plasma parameter variation (density scan) in limiter regime has provided a useful material for the simulation benchmark. The improved background plasma parameters input, the new analytical expression for particle tracking in the sheath region and implementation of the BeD release into ERO has helped to clarify some deviations between modelling and experiments encountered in the previous studies [4,5]. Reproducing the observations provides additional confidence in our 'ERO-min' fit for the physical sputtering yields for the plasma-wetted areas based on simulated data.

    • For simulation of plasma-facing component erosion in fusion experiments, an analytical expression for the ion velocity just before the surface impact including the local electric field and an optional surface biasing effect is suggested. Energy and angular impact distributions and the resulting effective sputtering yields were produced for several experimental scenarios at JET ILW mostly involving PFCs exposed to an oblique magnetic field. The analytic solution has been applied as an improvement to earlier ERO modelling of localized, Be outer limiter, RF-enhanced erosion, modulated by toggling of a remote, however magnetically connected ICRH antenna. The effective W sputtering yields due to D and Be ion impact in Type-I and Type-III ELMs and inter-ELM conditions were also estimated using the analytical approach and benchmarked by spectroscopy. The intra-ELM W sputtering flux increases almost 10 times in comparison to the inter-ELM flux.

    • A new analytical approximation for the electric potential profile in the presence of an oblique magnetic field and the analytical solution for the particle motion just before the impact with a plasma-facing surface are presented. These approximations are in good agreement with fluid solutions and the corresponding PIC simulations. These expressions were applied to provide effective physical erosion yields for Be, which have in a second step been used in ERO code simulations of spectroscopy at Be limiters of the JET ITER-like wall. These new analytical expressions lead to an increase of the effective physical sputtering yields of Be by deuteron impact up to 30% in comparison with earlier pure numerical simulations. (
