    • The International Cancer Genome Consortium (ICGC) was launched to coordinate large-scale cancer genome studies in tumours from 50 different cancer types and/or subtypes that are of clinical and societal importance across the globe. Systematic studies of more than 25,000 cancer genomes at the genomic, epigenomic and transcriptomic levels will reveal the repertoire of oncogenic mutations, uncover traces of the mutagenic influences, define clinically relevant subtypes for prognosis and therapeutic management, and enable the development of new cancer therapies.

  • Enhancer hijacking activates GFI1 family oncogenes in medulloblastoma.
  • 2014
  • Ingår i: Nature. - : Springer Science and Business Media LLC. - 0028-0836 .- 1476-4687. ; 511:7510, s. 428-428
  • Tidskriftsartikel (refereegranskat)abstract
    • Medulloblastoma is a highly malignant paediatric brain tumour currently treated with a combination of surgery, radiation and chemotherapy, posing a considerable burden of toxicity to the developing child. Genomics has illuminated the extensive intertumoral heterogeneity of medulloblastoma, identifying four distinct molecular subgroups. Group 3 and group 4 subgroup medulloblastomas account for most paediatric cases; yet, oncogenic drivers for these subtypes remain largely unidentified. Here we describe a series of prevalent, highly disparate genomic structural variants, restricted to groups 3 and 4, resulting in specific and mutually exclusive activation of the growth factor independent 1 family proto-oncogenes, GFI1 and GFI1B. Somatic structural variants juxtapose GFI1 or GFI1B coding sequences proximal to active enhancer elements, including super-enhancers, instigating oncogenic activity. Our results, supported by evidence from mouse models, identify GFI1 and GFI1B as prominent medulloblastoma oncogenes and implicate 'enhancer hijacking' as an efficient mechanism driving oncogene activation in a childhood cancer.

  • SoilTemp : A global database of near-surface temperature
  • 2020
  • Ingår i: Global Change Biology. - : Wiley. - 1354-1013 .- 1365-2486. ; 26:11, s. 6616-6629
  • Tidskriftsartikel (refereegranskat)abstract
    • Current analyses and predictions of spatially explicit patterns and processes in ecology most often rely on climate data interpolated from standardized weather stations. This interpolated climate data represents long-term average thermal conditions at coarse spatial resolutions only. Hence, many climate-forcing factors that operate at fine spatiotemporal resolutions are overlooked. This is particularly important in relation to effects of observation height (e.g. vegetation, snow and soil characteristics) and in habitats varying in their exposure to radiation, moisture and wind (e.g. topography, radiative forcing or cold-air pooling). Since organisms living close to the ground relate more strongly to these microclimatic conditions than to free-air temperatures, microclimatic ground and near-surface data are needed to provide realistic forecasts of the fate of such organisms under anthropogenic climate change, as well as of the functioning of the ecosystems they live in. To fill this critical gap, we highlight a call for temperature time series submissions to SoilTemp, a geospatial database initiative compiling soil and near-surface temperature data from all over the world. Currently, this database contains time series from 7,538 temperature sensors from 51 countries across all key biomes. The database will pave the way toward an improved global understanding of microclimate and bridge the gap between the available climate data and the climate at fine spatiotemporal resolutions relevant to most organisms and ecosystem processes.

  • Food Consumption and Nutrient Flows – Nitrogen in Sweden since the 1870s
  • 2006
  • Ingår i: Journal of Industrial Ecology. - : Wiley. - 1088-1980 .- 1530-9290. ; 10:4, s. 61-75
  • Tidskriftsartikel (refereegranskat)abstract
    • Changes in food consumption and related processes have a significant impact on the flow of nitrogen in the environment. This study identifies both flows within the system and emissions to the hydrosphere and atmosphere. A case study of an average inhabitant of the city of Linköping, Sweden, covers the years 1870, 1900, 1950, and 2000 and includes changes in food consumption and processing, agricultural production, and organic waste handling practices. Emissions to the hydrosphere from organic waste handling increased from 0.57 kilograms of nitrogen per capita per year (kg N/cap per year) to 3.1 kg N/cap per year, whereas the total flow of nitrogen to waste deposits grew from a negligible amount to 1.7 kg N/cap per year. The largest flow of nitrogen during the entire period came from fodder. The input of chemical fertilizer rose gradually to a high level of 15 kg N/cap per year in the year 2000. The total load per capita disposed of to the environment decreased during these 130 years by about 30%.

  • Recycling of phosphorus in urban Sweden: a historical overview to guide a strategy for the future
  • 2010
  • Ingår i: Water Policy. - : IWA Publishing. - 1366-7017 .- 1996-9759. ; 12:4, s. 611-624
  • Tidskriftsartikel (refereegranskat)abstract
    • Sustainable sanitation and food security have been issues in all human history although named differently. This study describes the evolution of sanitation arrangements in the Swedish town Linköping for the period 1870–2000. The flow of phosphorus from food consumption is estimated for the period and its output is divided into gainful reuse in agriculture and energy production and (harmful) losses to the hydrosphere and landfills. The rate of gainful reuse varies dramatically, from very high, up until the 1920s, followed by a drop to almost zero around 1950. Reuse was picking up since the introduction of a phosphorus removal unit at wastewater treatment plants and application of sludge in agriculture from the 1970s, but was followed by a sharp decline at the end of the 20th century. The results from Linköping are applied to scenarios for Sweden as a whole and extended to some anticipated implications for the world in the years to come.

  • The flow of phosphorus in food production and consumption - Linköping, Sweden, 1870-2000
  • 2008
  • Ingår i: Science of the Total Environment. - : Elsevier BV. - 0048-9697 .- 1879-1026. ; 396:2-3, s. 111-120
  • Tidskriftsartikel (refereegranskat)abstract
    • Phosphorus is an important substance for agricultural production of food. Being a limited resource, it is of great interest for regional, as well as global food security. At the same time it presents a pollution problem for the aquatic environment in Sweden since it contributes to eutrophication of surface waters and the Baltic Sea. This study analyses the flow of phosphorus based on consumption and production of food for an average inhabitant of a Swedish city, Linköping, from 1870 until 2000. The study shows the changes in flows within the system of production and consumption of food, as well as between the different processes in this system, such as agriculture, food processing, consumption and waste handling, and output flows to the environment. The main changes in this system over time are a) the increasing flow of phosphorus reaching the consumer and hence the waste handling system, b) the increase in the flow of products from animal production, which mainly causes the increase in (a), and most notably c) the increased input of chemical fertilizer. © 2008 Elsevier B.V. • Understanding consumption-related sucralose emissions - A conceptual approach combining substance-flow analysis with sampling analysis
  • 2010
  • Ingår i: Science of the Total Environment. - : Elsevier Science B.V., Amsterdam.. - 0048-9697 .- 1879-1026. ; 408:16, s. 3261-3269
  • Tidskriftsartikel (refereegranskat)abstract
    • This paper explores the potential of combining substance-flow modelling with water and wastewater sampling to trace consumption-related substances emitted through the urban wastewater. The method is exemplified on sucralose. Sucralose is a chemical sweetener that is 600 times sweeter than sucrose and has been on the European market since 2004. As a food additive, sucralose has recently increased in usage in a number of foods, such as soft drinks, dairy products, candy and several dietary products. In a field campaign, sucralose concentrations were measured in the inflow and outflow of the local wastewater treatment plant in Linkoping, Sweden, as well as upstream and downstream of the receiving stream and in Lake Roxen. This allows the loads emitted from the city to be estimated. A method consisting of solid-phase extraction followed by liquid chromatography and high resolution mass spectrometry was used to quantify the sucralose in the collected surface and wastewater samples. To identify and quantify the sucralose sources, a consumption analysis of households including small business enterprises was conducted as well as an estimation of the emissions from the local food industry. The application of a simple model including uncertainty and sensitivity analysis indicates that at present not one large source but rather several small sources contribute to the load coming from households, small business enterprises and industry. This is in contrast to the consumption pattern seen two years earlier, which was dominated by one product. The inflow to the wastewater treatment plant decreased significantly from other measurements made two years earlier. The study shows that the combination of substance-flow modelling with the analysis of the loads to the receiving waters helps us to understand consumption-related emissions.
