  • Global phylogeny of Treponema pallidum lineages reveals recent expansion and spread of contemporary syphilis

    • Syphilis, which is caused by the sexually transmitted bacterium Treponema pallidum subsp. pallidum, has an estimated 6.3 million cases worldwide per annum. In the past ten years, the incidence of syphilis has increased by more than 150% in some high-income countries, but the evolution and epidemiology of the epidemic are poorly understood. To characterize the global population structure of T. pallidum, we assembled a geographically and temporally diverse collection of 726 genomes from 626 clinical and 100 laboratory samples collected in 23 countries. We applied phylogenetic analyses and clustering, and found that the global syphilis population comprises just two deeply branching lineages, Nichols and SS14. Both lineages are currently circulating in 12 of the 23 countries sampled. We subdivided T. p.pallidum into 17 distinct sublineages to provide further phylodynamic resolution. Importantly, two Nichols sublineages have expanded clonally across 9 countries contemporaneously with SS14. Moreover, pairwise genome analyses revealed examples of isolates collected within the last 20 years from 14 different countries that had genetically identical core genomes, which might indicate frequent exchange through international transmission. It is striking that most samples collected before 1983 are phylogenetically distinct from more recently isolated sublineages. Using Bayesian temporal analysis, we detected a population bottleneck occurring during the late 1990s, followed by rapid population expansion in the 2000s that was driven by the dominant T. pallidum sublineages circulating today. This expansion may be linked to changing epidemiology, immune evasion or fitness under antimicrobial selection pressure, since many of the contemporary syphilis lineages we have characterized are resistant to macrolides. Global syphilis prevalence has been increasing. Sequencing and analysis of a global collection of 726 Treponema pallidum samples reveal globally circulating lineages linked to a rapid expansion occurring since the end of the twentieth century.

  • Inflation of 430-parsec bipolar radio bubbles in the Galactic Centre by an energetic event

    • The Galactic Centre contains a supermassive black hole with a mass of four million Suns1 within an environment that differs markedly from that of the Galactic disk. Although the black hole is essentially quiescent in the broader context of active galactic nuclei, X-ray observations have provided evidence for energetic outbursts from its surroundings2. Also, although the levels of star formation in the Galactic Centre have been approximately constant over the past few hundred million years, there is evidence of increased short-duration bursts3, strongly influenced by the interaction of the black hole with the enhanced gas density present within the ring-like central molecular zone4 at Galactic longitude |l| < 0.7 degrees and latitude |b| < 0.2 degrees. The inner 200-parsec region is characterized by large amounts of warm molecular gas5, a high cosmic-ray ionization rate6, unusual gas chemistry, enhanced synchrotron emission7,8, and a multitude of radio-emitting magnetized filaments9, the origin of which has not been established. Here we report radio imaging that reveals a bipolar bubble structure, with an overall span of 1 degree by 3 degrees (140 parsecs × 430 parsecs), extending above and below the Galactic plane and apparently associated with the Galactic Centre. The structure is edge-brightened and bounded, with symmetry implying creation by an energetic event in the Galactic Centre. We estimate the age of the bubbles to be a few million years, with a total energy of 7 × 1052 ergs. We postulate that the progenitor event was a major contributor to the increased cosmic-ray density in the Galactic Centre, and is in turn the principal source of the relativistic particles required to power the synchrotron emission of the radio filaments within and in the vicinity of the bubble cavities.

  • An FPGA Based General Purpose DAQ Module for the KLOE-2 Experiment

    • A general purpose FPGA based DAQ module has been developed based on a Virtex-4 FPGA. It is able to acquire up to 1024 different channels distributed over 10 slave cards. The module has an optical interface a RS-232 a USB and a Gigabit Interface. The KLOE-2 experiment is going to use it to collect data from the Inner tracker and the QCALT. An embedded processor (power pc 604) is present on the FPGA and a telnet server has been developed and installed. A new general purpose data taking system has been based on this module to acquire the Inner Tracker. The system is at the moment working at LNF (Laboratori Nazionali di Frascati).

  • Polarized Nonlinear Nanoscopy of Metal Nanostructures

    • Nonlinear signals from metal nanostructures are known to be highly polarization-dependent, due to the intrinsic vectorial nature of nonlinear optical coupling. Nonlinear optical polarization responses contain important information on the near-field properties of nanostructures;, however, they remain complex to monitor and to model at the nanoscale. Polarization resolved nonlinear optical microscopy can potentially address this question; however, the recorded signals are generally averaged over the diffraction-limited size of a few hundreds of nanometers, thus, missing the spatial specificity of the nanostructure's optical response. Here we present a form of polarization resolved microscopy, named polarization nonlinear nanoscopy, which reveals subdiffraction scale vectorial variations of electromagnetic fields, even though the intensity image is diffraction-limited. We show that by exploiting, at a single subdiffraction pixel level, the information gained by the polarization-induced modulation, it is possible to spatially map the vectorial nature of plasmonic nonlinear optical interactions in nanostructures, revealing in particular surface contributions, retardation effects, and anisotropic spatial confinements.

    • Background: Mycoplasma pneumoniae is a leading cause of community-acquired pneumonia, with large epidemics previously described to occur every 4 to 7 years.Aim: To better understand the diagnostic methods used to detect M. pneumoniae; to better understand M. pneumoniae testing and surveillance in use; to identify epidemics; to determine detection number per age group, age demographics for positive detections, concurrence of epidemics and annual peaks across geographical areas; and to determine the effect of geographical location on the timing of epidemics.Methods: A questionnaire was sent in May 2016 to Mycoplasma experts with national or regional responsibility within the ESCMID Study Group for Mycoplasma and Chlamydia Infections in 17 countries across Europe and Israel, retrospectively requesting details on M. pneumoniae-positive samples from January 2011 to April 2016. The Moving Epidemic Method was used to determine epidemic periods and effect of country latitude across the countries for the five periods under investigation.Results: Representatives from 12 countries provided data on M. pneumoniae infections, accounting for 95,666 positive samples. Two laboratories initiated routine macrolide resistance testing since 2013. Between 2011 and 2016, three epidemics were identified: 2011/12, 2014/15 and 2015/16. The distribution of patient ages for M. pneumoniae-positive samples showed three patterns. During epidemic years, an association between country latitude and calendar week when epidemic periods began was noted.Conclusions: An association between epidemics and latitude was observed. Differences were noted in the age distribution of positive cases and detection methods used and practice. A lack of macrolide resistance monitoring was noted.

  • Front-end DAQ strategy and implementation for the KLOE-2 experiment

    • A new front-end data acquisition (DAQ) system has been conceived for the data collection of the new detectors which will be installed by the KLOE2 collaboration. This system consists of a general purpose FPGA based DAQ module and a VME board hosting up to 16 optical links. The DAQ module has been built around a Virtex-4 FPGA and it is able to acquire up to 1024 different channels distributed over 16 front-end slave cards. Each module is a general interface board (GIB) which performs also first level data concentration tasks. The GIB has an optical interface, a RS-232, an USB and a Gigabit Ethernet Interface. The optical interface will be used for DAQ purposes while the Gigabit Ethernet interface for monitoring tasks and debug. Two new detectors exploit this strategy to collect data. Optical links are used to deliver data to the VME board which performs data concentration tasks. The return optical link from the board to the GIB is used to initialize the front-end cards. The VME interface of the module implements the VME 2eSST protocol in order to sustain a peak data rate of up to 320 MB/s. At the moment the system is working at the Frascati National Laboratory (LNF).

    • Objective: The aim of this study was to evaluate if multiple sclerosis (MS) is associated with vitamin B12 (cobalamin) deficiency. Methods: We measured serum vitamin B12, plasma folate, serum methylmalonic acid (MMA), plasma homocysteine (tHcy) and also cerebrospinal fluid (CSF) MMA and tHcy in 72 patients with MS and 23 controls. Results: The mean plasma tHcy level was significantly increased in MS patients (11.6 ╡mol/L) compared with controls (7.4╡mol/L) (P = 0.002). Seven patients showed low serum vitamin B12 levels but only one of them had concomitant high plasma tHcy. None of them showed high serum MMA. Plasma or blood folate levels did not differ between MS patients and controls. We found no significant differences in mean values or frequency of pathological tests of serum B12, serum MMA, mean corpuscular volume (MCV), haemoglobin concentration, CSF tHcy or CSF MMA between patients and healthy subjects. There were no correlations between CSF and serum/plasma levels of MMA or tHcy. Serum vitamin B12, serum MMA, plasma tHcy, CSF Hey or CSF MMA were not correlated to disability status, activity of disease, duration of disease or age. Conclusions: The relevance of the increased mean value of plasma tHcy thus seems uncertain and does not indicate functional vitamin B12 deficiency. We can not, however, exclude the possibility of a genetically induced dysfunction of the homocysteine metabolism relevant for the development of neuroinflammation/degeneration. Our findings indicate that, regardless of a significant increase in plasma tHcy in MS patients, the MS disease is not generally associated with vitamin B12 deficiency since we did not find any other factors indicating vitamin B12 deficiency. Analysis of CSF MMA and CSF tHcy, which probably reflects the brain vitamin B12 status better than serum, are not warranted in MS. We conclude that B12 deficiency, in general, is not associated with MS.
